There is significant clinical need for new antifungal agents to manage infections with pathogenic species such as Cryptococcus neoformans Because the purine biosynthesis pathway is essential for many metabolic processes, such as synthesis of DNA and RNA and energy generation, it may represent a potential target for developing new antifungals. Within this pathway, the bifunctional enzyme adenylosuccinate (ADS) lyase plays a role in the formation of the key intermediates inosine monophosphate and AMP involved in the synthesis of ATP and GTP, prompting us to investigate ADS lyase in C. neoformans

This research explores the structural and functional consequences of high-impact missense variants in three immune-related genes MMP8 (D253N, Y261S), GZMK (A42P, L122P), and OASL (W216C) with possible relevance to host response in epidemic viral infections. A layered computational workflow was implemented to predict pathogenicity, evaluate structural stability, and assess residue conservation. Subsequent modeling of protein dynamics included structural perturbation analyses, molecular docking, and long-timescale molecular dynamics simulations. Findings revealed that the D253N variant in MMP8 i

The ATP-binding cassette transporter A1 (ABCA1) functional variant R230C (rs9282541) is associated with low plasma HDL-C levels, yet its atomic-scale mechanism remains unclear. We evaluated the structural and dynamic impact of R230C compared to wild-type (WT) ABCA1 using 200 ns molecular dynamics simulations in a lipid raft membrane. While the tertiary fold was preserved, R230C exhibited reduced overall flexibility (lower RMSD and localized RMSF rigidification) alongside a slightly expanded conformation (increased Rg and SASA). Localized fluctuations near residue 230 in extracellular domain 1

T cell receptor (TCR) diversity underpins cellular immunity. While αβ TCRs have been extensively studied in the context of major histocompatibility complex (MHC)-restricted antigen recognition, the γδ TCR system remains underexplored. Unlike their αβ counterparts, γδ TCRs display versatile, often MHC-independent recognition modes, engaging diverse ligands ranging from butyrophilins (BTNs) and other disparate molecules. Recent advances in cryo-electron microscopy (cryo-EM) paired with crystallographic data have illuminated critical aspects of γδ TCR -ligand interactions, the CD3 complex archite

Harnessing antimicrobial peptides as bactericidal agents affords an attractive approach to developing new anti-infective therapies. We found that abolishing disulfide bonding in mouse cryptdin 1 (Crp1), a weakly bactericidal α-defensin of 35 residues, turned it into a potent antimicrobial peptide against Gram-negative bacteria. Here we report that Crp1 in its natively folded β-sheet structure forms high-ordered nanonets to cloak, but not kill, Escherichia coli, whereas its disulfide-devoid linear counterpart (L-Crp1) readily disintegrates the bacterial membrane as monomers. L-Crp1 adopts a hel

The development of highly accurate deep learning models for protein structure prediction has transformed the landscape of T-cell receptor (TCR) structure data, which can now be accessed at repertoire scale. We provide a perspective on the growing field of structural TCR immunoinformatics, summarizing core principles of TCR structural biology and highlighting existing resources and tools. We outline computational methods for TCR structure prediction, and discuss outstanding challenges faced by current tools, as well as potential avenues to address these. We expand on the research enabled by the

Human infection with or vaccination against influenza A virus has been one of the most informative systems for understanding how human antibody repertoires recognize viral glycoproteins. Decades of antibody isolation, repertoire sequencing, lineage tracing, serology, viral antigenic evolution, and structural biology have shown that antibody recognition is not simply a matter of "which epitope is targeted." Instead, each surface on the viral hemagglutinin (HA) presents a distinct structural problem for the immune system. Repeated exposures through infection and vaccination coupled with continuo

Surface adhesion is critical to the survival of pathogenic bacteria both in natural niches and during infections, often via forming matrix-embedded communities called biofilms. Vibrio cholerae, the causal agent of pandemic cholera, is capable of forming biofilms adhering to both biotic and abiotic surfaces and the biofilm lifestyle has been implicated in promoting the survival of V. cholerae both in the natural reservoir and during host colonization. Previously, a 57-amino acid loop in the biofilm-specific adhesin Bap1 (Bap1-57aa) has been identified as a key contributor to the adhesion of V.

Voltage-dependence gating of ion channels underlies numerous physiological and pathophysiological processes, and disruption of normal voltage gating is the cause of many channelopathies. Here, long timescale atomistic simulations were performed to directly probe voltage-induced gating transitions of the big potassium (BK) channels, where the voltage sensor domain (VSD) movement has been suggested to be distinct from that of canonical Kv channels but remains poorly understood. Using a Core-MT construct without the gating ring, multiple voltage activation transitions were observed at 750 mV, all

Pathological amyloids, like those formed by α-synuclein in Parkinson's disease, are recently found to catalyze the hydrolysis of model substrates in vitro. Here it is reported that the universal energy molecule ATP is another substrate for α-synuclein amyloid chemical catalysis. To reveal the underlying mechanism, the high-resolution cryo-EM structure of the amyloids in the presence of ATP is solved. The structure reveals a type 1A amyloid fold with an additional β-strand involving residues 16-22 that wraps around the ATP, creating an enclosed cavity at the interface of the protofilaments. Mut

Heterophyllin B is a natural occurring cyclic peptide with diverse attributed bioactivities. NMR-based conformational analysis of cyclic peptides often poses a challenge due to limited isotropic solution-state NMR data. In this study, we combined isotropic and anisotropic NMR observables including J-coupling, NOEs, amide proton temperature coefficients, and residual dipolar couplings (RDCs), which enabled the determination of a minimal conformational ensemble of heterophyllin B in methanol at density functional theory (DFT) accuracy. For conformational sampling of a cyclic peptide with a high

Despite structure-based mutagenesis being widely used for the rational evolution of engineering enzymes, the in-solution conformation dynamics of enzyme catalytic adaptability is still hard to profile and modulate. Herein, we utilize native mass spectrometry to probe the integrity of hemoprotein overall structure and 193 nm ultraviolet photodissociation to provide residue-level conformation dynamics of catalytic hotspots in peroxidation reaction. We demonstrate that the structure of hemoprotein is generally stable in 25% acetonitrile and methanol aqueous solutions, yet the hotspot conformation

Plastic-degrading enzymes, particularly poly(ethylene terephthalate) (PET) hydrolases, have garnered significant attention in recent years as potential eco-friendly solutions for recycling plastic waste. However, understanding of their PET-degrading activity and influencing factors remains incomplete, impeding the development of uniform approaches for enhancing PET hydrolases for industrial applications. A key aspect of PET hydrolase engineering is optimizing the PET-hydrolysis reaction by lowering the associated free energy barrier. However, inconsistent findings have complicated these effort

3,4-methylenedioxymethamphetamine (MDMA) or publicly known as "ecstasy" is a drug abuse substance. Since antibodies that detect MDMA typically also recognize its chemical analogue, methamphetamine (METH), we identified antibodies specifically recognizing MDMA, but not METH, named 1bB11 and 1bF12, using phage display. The crystal structure of 1bB11 in complex with MDMA was determined at 3.2 Å resolution. Key interactions were found between the epoxide moiety of MDMA and S34 and Y36 of the light chain. Additional interaction with E33 of the heavy chain contributes to anchoring MDMA. Mutagenesis-

Glucose-6-phosphate dehydrogenase (G6PD) is the first enzyme in the pentose phosphate pathway. It has been extensively studied by biochemical and structural techniques. 13 X-ray crystal structures and five electron cryo-microscopy structures in the PDB are focused on in this topical review. Two F420-dependent glucose-6-phosphate dehydrogenase (FGD) structures are also reported. The significant differences between human and parasite G6PDs can be exploited to find selective drugs against infections such as malaria and leishmaniasis. Furthermore, G6PD is a prognostic marker in several cancer type

The assembly of the β-amyloid peptide (Aβ) to form oligomers and fibrils is closely associated with the pathogenesis and progression of Alzheimer's disease. Aβ is a shape-shifting peptide capable of adopting many conformations and folds within the multitude of oligomers and fibrils the peptide forms. These properties have precluded detailed structural elucidation and biological characterization of homogeneous, well-defined Aβ oligomers. In this paper, we compare the structural, biophysical, and biological characteristics of two different covalently stabilized isomorphic trimers derived from th

Amyloids, protein, and peptide assemblies in various organisms are crucial in physiological and pathological processes. Their intricate structures, however, present significant challenges, limiting our understanding of their functions, regulatory mechanisms, and potential applications in biomedicine and technology. This study evaluated the AlphaFold2 ColabFold method's structure predictions for antimicrobial amyloids, using eight antimicrobial peptides (AMPs), including those with experimentally determined structures and AMPs known for their distinct amyloidogenic morphological features. Drug resistance is a serious problem for controlling the HIV/AIDS pandemic. Current antiviral drugs show several orders of magnitude worse inhibition of highly resistant clinical variant PRS17 of HIV-1 protease compared with wild-type protease. We have analyzed the effects of a common resistance mutation G48V in the flexible flaps of the protease by assessing the revertant PRS17V48G for changes in enzyme kinetics, inhibition, structure, and dynamics. Both PRS17 and the revertant showed about 10-fold poorer catalytic efficiency than wild-type enzyme (0.55 and 0.39 μM-1min-1 compared to 6.3 μM-1

Botulinum neurotoxins have remarkable persistence (∼weeks to months in cells), outlasting the small-molecule inhibitors designed to target them. To address this disconnect, inhibitors bearing two pharmacophores-a zinc binding group and a Cys-reactive warhead-were designed to leverage both affinity and reactivity. A series of first-generation bifunctional inhibitors was achieved through structure-based inhibitor design. Through X-ray crystallography, engagement of both the catalytic Zn2+ and Cys165 was confirmed. A second-generation series improved on affinity by incorporating known reversible
