Evolution of lambdoid replication modules.

Comparison of the putative iteron-binding proteins of lambdoid phages allows us to propose that in the case of lambdoid replication modules, the units on which natural selection acts do not coincide with the open reading frames. Rather, the first replication gene is split into two segments, and its 3' part (corresponding to the C-terminal domain of the iteron-binding protein) forms one unit with the second gene. We also propose from the phylogenetic analysis of phage-encoded homologs of E. coli DnaB and DnaC, that the recombination with the host sequences is not frequent. Accessory ATP-ases fo

Phylogeography of the trumpetfishes (Aulostomus): ring species complex on a global scale.

The distribution of circumtropical marine species is limited by continental boundaries, cold temperate conditions, and oceanic expanses, but some of these barriers are permeable over evolutionary time scales. Sister taxa that evolved in separate ocean basins can come back into contact, and the consequences of this renewed sympatry may be a key to understanding evolutionary processes in marine organisms. The circumtropical trumpetfishes (Aulostomus) include a West Atlantic species (A. maculatus), an Indian-Pacific species (A. chinensis), and an East Atlantic species (A. strigosus) that may be t

DNA polymorphism in the genus Brucella.

The genus Brucella has been described as consisting of six species, three of them including several biovars, which display a high degree of DNA homology by DNA-DNA hybridization. However, DNA polymorphism able to differentiate the six Brucella species and some of their biovars has been shown to exist. This work reviews the DNA variability in the genus Brucella and discusses the relationships between its members according to this genetic variability and a proposal for their evolution based on genetic diversity of the omp2 locus.

Vesicular stomatitis.

Vesicular stomatitis is a disease of livestock caused by some members of the Vesiculovirus genus (Family Rhabdoviridae), two of which are called 'vesicular stomatitis virus'. Clinical disease presents as severe vesiculation and/or ulceration of the tongue, oral tissues, feet, and teats, and results in substantial loss of productivity. Except for its appearance in horses, it is clinically indistinguishable from foot-and-mouth disease. Unlike foot-and-mouth disease, it is very infectious for man and can cause a temporarily debilitating disease. Vesicular stomatitis occurs seasonally every year i

Generation of virus genetic lineages during an outbreak of poliomyelitis.

Wild poliovirus type 3 isolates collected during the Finnish outbreak (1984 to 1985) in different geographical locations were compared by partial RNA sequencing. The entire 5' non-coding end and a discontinuous part of the capsid coding region were sequenced from 15 isolates. Combining the present sequence data with previously published data and analysing these by the maximum parsimony method showed that the epidemic strains had diverged in cocirculating lineages. Genetic comparison of strains isolated from a single person often revealed a branched structure in the phylogenetic tree indicating

In vivo evolution of tigecycline resistance in ST540 carbapenem-resistant Acinetobacter baumannii: Mechanisms and global epidemiological perspective.

Carbapenem-resistant Acinetobacter baumannii (CRAB) is a persistent nosocomial pathogen, posing a major global health threat owing to limited treatment options. Although tigecycline is still effective against CRAB, resistance emergence has become a critical concern. This study aimed to elucidate the in vivo evolutionary mechanisms underlying tigecycline resistance in CRAB. A total of 11 STpas2-SToxf540 CRAB strains were recovered from rectal swabs, sputum samples, and the surrounding environmental specimens of an intensive care unit (ICU) hospitalized patient who had received tigecycline treat

Stepwise within-host evolution of a blaCTX-M-27-positive Klebsiella pneumoniae clone under changing antimicrobial pressures leading to enhancement of β-lactam resistance.

OBJECTIVE: We consecutively obtained four blaCTX-M-27-positive Klebsiella pneumoniae isolates (named KE411, KE412, KE413, and KE414) from a patient with acute leukemia who underwent sequential antimicrobial therapy. These isolates exhibited a stepwise increase in β-lactam resistance alongside changes in the antibiotic treatment and ultimately acquired resistance to all β-lactams examined, including carbapenems. This study aimed to identify the genetic changes between the isolates that led to increased antimicrobial resistance. METHODS: Complete genome sequences of the four isolates were compa

Integrative phylogenetics and geography unveil Quaternary diversification and mitochondrial-nuclear discordance in Odorrana schmackeri sensu lato (Anura, Ranidae): Roles of Qinghai-Tibetan uplift, climate oscillations, and asymmetric gene flow.

Odorrana schmackeri sensu lato, a group of montane stream-dwelling amphibians in southern China, provides an ideal model for deciphering how Cenozoic geological and climatic dynamics drive cryptic diversification. By integrating mitochondrial 12S/16S rRNA sequences from 1,398 samples spanning 107 populations and genome-wide SNP data from 193 individuals across 18 populations, we reconstruct the geographic structure and speciation history of O. schmackeri sensu lato. Our analyses resolved six evolutionarily distinct lineages in O. schmackeri sensu lato, i.e., Odorrana hejiangensis, Odorrana ich

Genomic and Immunological Insights Into Chikungunya Virus Evolution During the 2018 and 2023-24 Outbreaks in Southern India.

Chikungunya virus (CHIKV) continues to pose a significant public health threat due to recurrent outbreaks driven by antigenic drift, vector adaptation and potential changes in virulence. This study examined the genetic and antigenic characteristics of CHIKV isolates from the 2018 and 2023-24 outbreaks in southern India. Whole-genome sequencing and phylogenetic analysis were performed on outbreak isolates. Structural protein B-cell epitopes were analyzed and mutations associated with vector adaptation and neurovirulence were screened. Serum samples collected in mid-2023 were tested using plaque

A single mutation in nonstructural protein 1 is critical for the adaptive evolution of influenza B virus.

Influenza B virus (IBV) has circulated in the human population for a long time, yet the evolutionary mechanisms responsible for host adaptation remain poorly understood. Here we show that recent IBV strains exhibit an enhanced ability to evade the innate immune response and an increased replication efficiency compared with earlier strains. Our data indicate that the nonstructural protein 1 (NS1) of recent IBV strains interacts with TUFM and LC3B to induce mitophagy, leading to degradation of MAVS, suppression of interferon production and enhanced viral replication. In contrast, NS1 of earlier

Metastasis-related genomic aberrations and evolutionary trajectory in uveal melanoma.

Uveal melanoma (UM) is the most common primary intraocular cancer, characterized by genetic variations associated with metastasis-related mortality. Current prognostic classifications primarily rely on large-scale copy number alterations without incorporating more precise genomic aberrations. We present a comprehensive analysis of whole-genome sequences from 40 primary UMs and matched normal tissues, revealing a complete landscape of somatic aberrations, including loss of heterozygosity and structural variations. It enabled the identification of two novel metastatic markers: BAP1 aberrations (

Genomic Evolution of Influenza A(H1N1)pdm09 and A/H3N2 Viruses Among Children in Wuhan, China, Spanning the COVID-19 Pandemic (2020-2023).

Despite the persistent global threat of seasonal influenza viruses such as A(H1N1)pdm09 and A/H3N2, their epidemiological and genetic characteristics in China following the implementation of COVID-19 non-pharmaceutical interventions (NPIs) remain poorly characterized. Between September 2020 and December 2023, we conducted an integrated epidemiological and genomic analysis of influenza A viruses in children in Wuhan. The overall positivity rate for influenza A virus was markedly low at 3.43% (109/3171), reflecting a profound suppression of circulation during the pandemic. Among genotyped positi

Disparate co-evolution and prevalence of sulfadoxine and pyrimethamine resistance alleles and haplotypes at dhfr and dhps genes across Africa.

Sulfadoxine-pyrimethamine (SP), despite emergence of mutations in dhfr and dhps genes associated with lower treatment efficacy, is still recommended for preventive malaria treatment. Therefore, it is important to understand the evolution of P. falciparum dhfr and dhps genes. We used the MalariaGEN Pf7 dataset to describe haplotype frequencies across 22 African countries, including changes over time in The Gambia, Mali, Ghana, and Kenya. We show that the triple mutant of dhfr, N51I/C59R/S108N, has remained the dominant haplotype across the continent with limited evidence of additional mutations

The potential of H5N1 viruses to adapt to bovine cells varies throughout evolution.

Avian influenza H5N1 clade 2.3.4.4b viruses caused a global panzootic and, unexpectedly, widespread outbreaks in dairy cattle, therefore representing a pandemic threat. To inform control strategies, it is critical to determine whether the potential to adapt to bovine cells is a general feature of H5N1 viruses, is specific to viruses of clade 2.3.4.4b, or narrowly restricted to some genotypes within this clade. Using a large panel of recombinant viruses representing >60 years of H5N1 history and other IAVs for comparison, we demonstrate replicative fitness in bovine cells is: (i) highly variabl

Complex Genetic Evolution and Treatment Challenges in Myeloid Neoplasms: A Case of Persistent t(2;3)(p15~23;q26)/MECOM Rearrangement, SF3B1 Mutation, and Transient TNIP1::PDGFRB Chimera.

BACKGROUND/AIM: Myelodysplastic syndromes (MDSs) are clonal bone marrow disorders characterized by ineffective hematopoiesis. They are classified based on morphology and genetic alterations, with SF3B1 variants linked to favorable prognosis and MECOM rearrangements associated with poor outcomes. The combined effects of these alterations remain unclear. We report an MDS patient carrying both SF3B1 and MECOM alterations who developed transient eosinophilia accompanied by a TNIP1::PDGFRB chimera in a subset of MECOM-affected cells. CASE REPORT: A 73-year-old woman was diagnosed with myeloid neop

Higher Rates of Viral Evolution in Chronic Hepatitis B Patients Linked to Predicted T Cell Epitopes.

The impact of hepatitis B virus (HBV) diversity and evolution on disease progression is not well-understood. This study aims to compare intra-individual viral evolution in two groups of chronic hepatitis B (CHB) patients, using antiviral treatment initiation as a measure of lack of immunological control. From the Danish Database for Hepatitis B and C (DANHEP), 25 CHB patients were included; 14 with antiviral treatment initiation (TI group), and 11 without (NTI group). For each patient, three serial plasma samples taken before potential treatment initiation were selected. HBV DNA was amplified

Emergence, evolution and temporal spread of ceftriaxone-resistant Neisseria gonorrhoeae in China from 2002 to 2022: a retrospective genomic surveillance study.

Resistance to the last treatment option for gonorrhoea, ceftriaxone is a major public health concern globally, which poses a serious threat to the currently recommended ceftriaxone monotherapy. We elucidate the emergence, evolution and temporal spread of ceftriaxone-resistant gonococcal strains in China, using whole-genome sequencing of 357 ceftriaxone-resistant isolates from eight provinces during 2002-2022. We describe distinct differences between ceftriaxone-resistant gonococcal strains in China and global isolates. The resistance levels for the 357 isolates for cefixime, azithromycin, cipr
