Identification of promoter elements involved in the cytosolic Ca(2+)-mediated photoregulation of maize cab-m1 expression.

Changes in cytoplasmic Ca2+ levels are involved in the regulation of several plant genes. However, to our knowledge, no regions of genes or specific cis elements have been shown to be involved in the regulation of plant gene expression by cytosolic Ca2+ signaling. The maize (Zea mays) gene cab-m1, which encodes a light-harvesting chlorophyll a/b-binding apoprotein, is positively photoregulated in mesophyll cells (MC) but not in bundle-sheath cells (BSC). This gene is highly preferentially expressed in maize MC versus BSC. In situ transient expression assays have revealed that exposure of tissu

Targeted anthocyanin biofortification in black rice: a review of spatial metabolic control, growth-defence trade-offs and genotype-environment-management design.

Black rice is a nutrient-dense whole grain in which anthocyanins accumulate predominantly in the outer caryopsis layers, but stronger pigmentation may impose carbon, energy and precursor demands that compromise yield, stress resilience and grain quality. This review synthesizes molecular and physiological controls of rice anthocyanin accumulation. It systematically evaluates whether relationships among anthocyanin content, grain yield, and eating, processing and nutritional quality are synergistic, antagonistic or unresolved. We present a targeted rather than constitutive biofortification fram

Fine mapping and candidate gene analysis of tassel glume closure1 (tgc1) gene in maize (Zea mays L.).

The tassel glume closure1 (tgc1) mutant was identified and mapped, and ZmKAO1, which encodes an ent-kaurenoic acid oxidase, is the key candidate gene. Tassel glume timely opening is a key trait that influences cross-pollination and hybrid breeding. However, in maize (Zea mays L.), the related genes regulating this process remain largely unexplored. Here, we identified tassel glume closure1 (tgc1), a recessive mutant that exhibits tassel glume closure, anther non-extrusion, and no pollen shedding at the adult-plant stage. Anatomical and scanning electron microscopy (SEM) observations revealed t

DNA uptake by Arabidopsis induces changes in the expression of CLE peptides which control root morphology.

The presence of externally supplied DNA in the growth medium enhances growth of lateral roots and root hairs in Arabidopsis. This phenomenon cannot be attributed to phosphorus (P) limitation because it is independent of the plants' P status. Rather, we hypothesized that DNA triggers a currently unknown signaling pathway. Analyzing the transcriptional changes of genes induced by externally supplied DNA, we show that 7 of the 17 studied CLAVATA3/ESR-related (CLEs) genes were differentially regulated. CLEs are known peptide hormones that affect plant development including root morphology. While p

Pathogen Effector-Mediated Reprogramming of Plant Alternative Splicing: From Immune Regulation to Crop Disease Resistance.

Plants have evolved sophisticated immune systems to defend against diverse pathogens, whereas pathogens deploy effectors to manipulate host cellular processes for successful infection. Recent studies have revealed that pathogen effectors can target host RNA processing, particularly pre-mRNA alternative splicing (AS), to reshape transcript isoform profiles and modulate plant immunity. However, the common principles and specific differences among pathogen effector-mediated regulation of host AS and their impacts on plant immunity have not been systematically summarized. In this review, we summar

Deciphering Cis-Regulatory Element Mediated Combinatorial Regulation in Rice under Blast Infected Condition.

Combinations of cis-regulatory elements (CREs) present at the promoters facilitate the binding of several transcription factors (TFs), thereby altering the consequent gene expressions. Due to the eminent complexity of the regulatory mechanism, the combinatorics of CRE-mediated transcriptional regulation has been elusive. In this work, we have developed a new methodology that quantifies the co-occurrence tendencies of CREs present in a set of promoter sequences; these co-occurrence scores are filtered in three consecutive steps to test their statistical significance; and the significantly co-oc

Rhizobacteria-mediated induced systemic resistance (ISR) in Arabidopsis is not associated with a direct effect on expression of known defense-related genes but stimulates the expression of the jasmonate-inducible gene Atvsp upon challenge.

Selected strains of nonpathogenic rhizobacteria from the genus Pseudomonas are capable of eliciting broad-spectrum induced systemic resistance (ISR) in plants that is phenotypically similar to pathogen-induced systemic acquired resistance (SAR). In Arabidopsis, the ISR pathway functions independently of salicylic acid (SA) but requires responsiveness to jasmonate and ethylene. Here, we demonstrate that known defense-related genes, i.e. the SA-responsive genes PR-1, PR-2, and PR-5, the ethylene-inducible gene Hel, the ethylene- and jasmonate-responsive genes ChiB and Pdf1.2, and the jasmonate-i

A mutation in CsBRP1, encoding a PHD-type domain-containing protein, causes semi-dwarfism in cucumber (Cucumis sativus L.).

A novel semi-dwarf cucumber mutant (sd), identified from an EMS mutagenesis screen, was characterized as being caused by a single-nucleotide mutation in CsBRP1-a gene encoding a PHD-type domain-containing protein-a function in regulating plant architecture that was further verified by VIGS. Plant height is a key agronomic trait influencing biomass and yield in crops. Semi-dwarf varieties can improve planting density and light use efficiency, thereby increasing yield. In this study, we identified a semi-dwarf mutant (sd) from an EMS-mutagenized cucumber population, which displayed compact growt

Genome-wide identification and functional validation of asparagine synthetase genes (NtASNs) in Nicotiana tabacum.

Asparagine (Asn) is pivotal for plant nitrogen (N) metabolism and plays indispensable roles in plant growth, development, and stress tolerance. However, the systematic characteristics and core functions of asparagine synthetase genes (NtASNs) in tobacco remain unclear. Through a comprehensive genome-wide investigation, nine members of the NtASN gene family were identified. Subsequent CRISPR/Cas9-mediated knockout and overexpression assays of these NtASN genes revealed that NtASN1e, NtASN2a, and NtASN2b are the core genes responsible for Asn biosynthesis in tobacco. Their knockout reduced aspar

Uncoupling PR gene expression from NPR1 and bacterial resistance: characterization of the dominant Arabidopsis cpr6-1 mutant.

In Arabidopsis, NPR1 mediates the salicylic acid (SA)-induced expression of pathogenesis-related (PR) genes and systemic acquired resistance (SAR). Here, we report the identification of another component, CPR 6, that may function with NPR1 in regulating PR gene expression. The dominant CPR 6-1 mutant expresses the SA/NPR1-regulated PR genes (PR-1, BGL 2, and PR-5) and displays enhanced resistance to Pseudomonas syringae pv maculicola ES4326 and Peronospora parasitica Noco2 in the absence of SAR induction. cpr 6-1-induced PR gene expression is not suppressed in the cpr 6-1 npr1-1 double mutant

Effects of Magnesium on nitrate uptake and sorbitol synthesis and translocation in apple seedlings.

Both magnesium (Mg) and nitrogen (N) play many important roles in plant physiological and biochemical processes. Plants usually exhibit low nitrogen utilization efficiency (NUE) under Mg deficiency conditions, but the mechanisms by which Mg regulates NUE are not well understood. Herein, we investigated biomass, nutrient uptake, sorbitol and sucrose transport, and relative gene expression in apple seedlings under various concentrations of Mg and N treatments in hydroponic cultures. We first observed that low Mg supply significantly limited plant growth and N, Mg concentrations. Increasing the s

Identification of specific transcripts for plant heat stress tolerance through genome-wide analysis of SIZ1-dependent alternative polyadenylation.

Heat stress (HS) has emerged as a significant environmental factor affecting plant growth and agricultural productivity. Alternative polyadenylation (APA) is a crucial co-transcriptional process that regulates developmental processes and stress responses in plants. However, the distinct roles of its resultant transcripts in plant HS response remain to be investigated. In this study, we employed poly(A) tag sequencing (PAT-seq) to identify over 1500 transcripts whose expression exhibited significant alterations in response to HS, mediated by SIZ1, a SUMO E3 ligase in Arabidopsis. Further analys

ZmDREB1A controls plant immunity via regulating salicylic acid metabolism in maize.

DREB1A, a pivotal transcription factor, has long been known to regulate plant abiotic stress tolerance. However, its role in plant biotic stress tolerance and the underlying mechanisms have remained a mystery. Our research reveals that the maize ZmDREB1A gene is up-regulated in maize seedlings when the plants are infected by Rhizoctonia solani (R. solani). The maize ZmDREB1A knock-out mutant exhibits increased disease resistance against the pathogen R. solani. Further investigation showed that ZmDREB1A regulates salicylic acid (SA) metabolism by inhibiting ZmSARD1 gene and activating ZmSAGT ge

Comprehensive analysis of the function of the GolS family and LpGols7 in Lespedeza potaninii under drought stress.

Seven LpGolS genes were identified in Lespedeza potaninii and showed tissue-specific expression and drought induction. Overexpression of LpGolS7 improves drought tolerance. Galactinol synthase (GolS) is a key enzyme in the biosynthetic pathway of raffinose family oligosaccharides (RFOs) that plays a crucial role in mediating plant responses to abiotic stress. However, the evolutionary relationships and biological functions of the GolS family in xerophytic Lespedeza potaninii remain unclear. In this study, we identified seven members of the GolS gene family at the whole-genome level in L. potan

Genome-Wide Characterization and Expression Analysis of Heat Shock Transcription Factors in Two Cultivars of Rice (Oryza sativa L.) Under Heat Stress.

Rising temperatures pose daunting challenges for sustainable yield and nutritional quality of rice (Oryza sativa L.), thus putting food security at risk. Limited information exists regarding cis-acting regulatory elements and candidate genes controlling the heat shock transcription factor (HSF) gene family in rice. Therefore, the present study identified HSF genes in the japonica (Nipponbare) and indica (9311) rice cultivars through in silico repositories. Three candidate genes (HSFC2B, HSFB1, and HSFC2A) were selected for qRT-PCR analysis to validate their expression patterns under heat stres

Genome-Wide Identification and Expression Assessment for the Phosphate Transporter 2 Gene Family Within Sweet Potato Under Phosphorus Deficiency Stress.

Hainan's unique climate significantly contributes to soil acidification, causing phosphorus fixation into insoluble compounds, leading to phosphorus deficiency and reduced yield in sweet potatoes. The Phosphate Transporter 2 (PHT2) family, a group of trans-membrane phosphate transporters, is crucial for phosphate transport, distribution, and homeostasis regulation. Two PHT2 genes, IbPHT2-1 and IbPHT2-2, were first identified in sweet potato, and a phylogenetic analysis of 46 species showed high conservation of the IbPHT2 gene family throughout plant evolution. Tissue-specific expression patter

Bimodal dynamics of primary metabolism-related responses in tolerant potato-Potato virus Y interaction.

BACKGROUND: Potato virus Y (PVY) is a major pathogen that causes substantial economic losses in worldwide potato production. Different potato cultivars differ in resistance to PVY, from severe susceptibility, through tolerance, to complete resistance. The aim of this study was to better define the mechanisms underlying tolerant responses of potato to infection by the particularly aggressive PVY(NTN) strain. We focused on the dynamics of the primary metabolism-related processes during PVY(NTN) infection. RESULTS: A comprehensive analysis of the dynamic changes in primary metabolism was perform

ClWRKY75 regulates lignin biosynthesis to confer Colletotrichum fructicola resistance in watermelon.

Watermelon, a significant horticultural crop, is threatened by various fungal diseases throughout its growth cycle, with Colletotrichum fructicola, a member of the Colletotrichum spp., being notorious for causing anthracnose, which damages both seedlings and fruits. Anthracnose control mainly depends on fungicides, while resistant watermelon breeding is hindered by scarce resistance genes and unclear molecular mechanisms. Here we show that the WRKY transcription factor ClWRKY75 was strongly induced in the resistant line M10 following Colletotrichum fructicola infection by comparative transcrip

A visible and quantitative pEAQ-RUBY system for analysis of transcription factor-promoter regulation in plants.

Understanding how transcription factors (TFs) regulate target promoters is central to molecular biology. However, widely used reporter-based assays typically require specialized instrumentation, costly substrates, and labor-intensive procedures. The recently developed RUBY reporter gene, which enables visible betalain accumulation, offers a simple and equipment-free alternative for monitoring gene expression. Here, we established a pEAQ-RUBY reporter system for efficient analysis of TF-mediated promoter regulation. We first optimized a quantitative method for betalain extraction in tobacco and

SPEECHLESS duplication in grasses expands potential for environmental regulation of stomatal development.

Plants regulate stomatal development and function to acquire atmospheric carbon dioxide for photosynthesis while minimizing water loss. The ancestral basic helix-loop-helix transcription factor (TF) gene that drove stomata production in early land plants diversified to become paralogs SPEECHLESS (SPCH), MUTE, and FAMA. Extant grasses exhibit a particularly interesting set of duplications and losses of SPCH. Using phylogenetic methods, we tracked the history of SPCH duplications. Brachypodium distachyon and Oryza sativa plants bearing mutations in either SPCH1 or SPCH2, and B. distachyon plants
