The otolaryngologic manifestations of Sotos syndrome.

OBJECTIVE: Soto's syndrome is a genetic disorder caused by mutations in the NSD1 gene. It is characterized by excessive growth in early life. It features craniofacial abnormalities, developmental delay, hypotonia and advanced bone age. A review of the current literature reveals only chronic otitis media and conductive hearing loss as otolaryngologic manifestations of Soto's syndrome. Our objective was to determine if there are additional manifestations relevant to the otolaryngologist. METHODS: We performed a retrospective case series in which the Department of Defense electronic medical reco

Complete mitochondrial genome analysis of Clinostomum complanatum and its comparison with selected digeneans.

Clinostomum complanatum is an important trematode in fishes, birds of the family Ardeidae, and humans. Until now, limited knowledge is available regarding its molecular epidemiology, ecology, and phylogenetic study. Knowledge of the full mitochondrial genome of C. complanatum will provide important information for the study of epidemiology, biology, and genetic diversity of this fluke. In the present study, the complete mitochondrial genome of C. complanatum was sequenced and analyzed. The complete C. complanatum mitochondrial genome is 13,796 bp in length and contains 12 protein-coding genes,

Preliminary study of the expression of genes connected with the orexigenic and anorexigenic system using microarray technique in anorexia nervosa.

The pathogenesis of anorexia nervosa (AN) is still poorly understood. The Diagnostic and Statistical Manual of Mental Disorders (4th edition) classification differentiates 2 AN types: the restricting type (AN-R) and the binge eating/purging type (AN-BP). We investigated 4 young women suffering from AN (2 with AN-R and 2 with AN-BP). Four women, age matched, with other psychiatric disorders (paranoid schizophrenia, adjustment disorder, mental retardation) served as the reference group. The oligonucleotide microarray method (HG-U133A, Affymetrix) was used to determine the expression profile of 1

Non-coding RNAs in cerebral cavernous malformation: Regulatory roles and therapeutic implication.

Cerebral cavernous malformation (CCM) is a vascular lesion of the central nervous system. CCM lesions involve multiple pathological processes including cell junction disruption, inflammation and immune dysregulation, and are modulated by several signaling pathways such as MEKK and PI3K. A subset of CCM cases also presents with genetic susceptibility. Non-coding RNAs (ncRNAs) are transcripts that regulate gene expression and protein function, including microRNAs (miRNAs), small nucleolar RNAs (snoRNAs), and long non-coding RNAs (lncRNAs). They are generated from the non-protein-coding portions

Hypodontia: genotype or environment? A case report of monozygotic twins.

A case report is presented of monozygotic twins with variable expression of hypodontia. DNA fingerprinting was used to confirm monozygosity, and this evidence supports the theory that genetic coding is not the sole controlling factor in tooth agenesis. It is suggested that DNA fingerprinting should be considered the gold standard for determination of monozygosity.

SLC26A4-linked CEVA haplotype correlates with phenotype in patients with enlargement of the vestibular aqueduct.

BACKGROUND: Recessive mutations of coding regions and splice sites of the SLC26A4 gene cause hearing loss with enlargement of the vestibular aqueduct (EVA). Some patients also have a thyroid iodination defect that can lead to multinodular goiter as part of Pendred syndrome. A haplotype of variants upstream of SLC26A4, called CEVA, acts as a pathogenic recessive allele in trans to mutations affecting the coding regions or splice sites of SLC26A4. Our first hypothesis is that CEVA, acting as a pathogenic recessive allele, is correlated with a less severe phenotype than mutations affecting the co

Evaluation of the Host Genetic Effects of Tuberculosis-Associated Variants Among Patients With Type 1 and Type 2 Diabetes Mellitus.

BACKGROUND: Understanding the link between tuberculosis (TB) and diabetes is increasingly important as public health responds to the growing global burden of noncommunicable diseases. Genetic association studies have identified numerous host genetic variants linked to TB; however, potential host genetic mechanisms linking TB and diabetes remain unexplored. METHODS: We used genetic and phenotypic data from the UK Biobank to evaluate the association of 6 previously reported TB-related host genetic variants (genome-wide significant associations from published studies) with diabetes. The study in

High-throughput identification of functional regulatory SNPs in systemic lupus erythematosus.

Genome-wide association studies implicate multiple loci in risk for systemic lupus erythematosus (SLE), but few contain exonic variants, rendering systematic identification of non-coding variants essential to decoding SLE genetics. We utilized SNP-seq and bioinformatic enrichment to interrogate 2180 single-nucleotide polymorphisms (SNPs) from 87 SLE risk loci for potential binding of transcription factors and related proteins from B cells. 52 SNPs that passed initial screening were tested by electrophoretic mobility shift and luciferase reporter assays. To validate the approach, we studied rs2

Targeted sequencing of selected functional genes in patients with wild-type transthyretin amyloidosis.

OBJECTIVE: Wild-type transthyretin (ATTRwt) amyloidosis is caused by the misfolding and deposition of the transthyretin protein (TTR) in the absence of mutations in the TTR gene. Studies regarding the variant form of ATTR amyloidosis (ATTRv) suggest that the presence of single-nucleotide polymorphisms (SNP) in genes other than the TTR, may influence the development of the disease. However, other genetic factors involved in the aetiopathogenesis of ATTRwt are currently unknown. This work investigates the presence of sequence variants in genes selected for their possible impact on ATTRwt amyloid

The characteristics of the synonymous codon usage in enterovirus 71 virus and the effects of host on the virus in codon usage pattern.

To give a new perspective on the evolutionary characteristics shaping the genetic diversity of enterovirus 71 (EV71) and the effects of natural selection from its host on the codon usage pattern of the virus, the relative synonymous codon usage (RSCU) values, codon usage bias (CUB) values, effective number of codons (ENCs) values and nucleotide contents were calculated to implement a comparative analysis to evaluate the dynamics of the virus evolution. The characteristics of the synonymous codon usage patterns and nucleotide contents of EV71 and the comparison between ENC values for the whole

Molecular diversity in Bacillus anthracis.

Molecular typing of Bacillus anthracis has been extremely difficult due to the lack of polymorphic DNA markers. We have identified nine novel variable number tandemly repeated loci from previously known amplified fragment length polymorphism markers or from the DNA sequence. In combination with the previously known vrrA locus, these markers provide discrimination power to genetically characterize B. anthracis isolates. The variable number tandem repeat (VNTR) loci are found in both gene coding (genic) and non-coding (non-genic) regions. The genic differences are 'in frame' and result in additi

Functional annotation of non-coding variants identifies a novel enhancer with activity in neural crest cell-derived lineages.

Congenital heart disease (CHD) is one of the most prevalent and severe structural birth defects, affecting approximately 1% of live births. Because a substantial proportion of CHD patients do not harbor pathogenic mutations in protein-coding regions, non-coding variants are thought to underlie many unexplained cases. However, predicting the functional consequences of non-coding variation from sequence alone remains challenging due to our limited understanding of how regulatory information is encoded in the genome. Here, we used the Survey of Regulatory Elements (SuRE) assay to functionally scr

Restriction fragment length polymorphism effectively identifies exon 1 mutation of UGT1A1 gene in patients with Gilbert's Syndrome.

BACKGROUND & AIMS: Gilbert's syndrome causes pharmacological variation in drug glucuronidation and unexpected toxicity from therapeutic agents. The two common genotypes of Gilbert's syndrome are a dinucleotide polymorphism (TA)7 in TATA-Box as well as the 211G>A mutation in the coding exon 1, particularly in Asians, of human UGT1A1 gene. In this study, we aimed to establish an effective method to detect the 211G>A mutation. METHODS: The coding exon 1 sequence of human UGT1A1 gene was analysed by Vector NTI software. The 211G>A mutation in the coding exon 1 of UGT1A1 gene was determined by res

Non-coding cause of congenital heart defects: Abnormal RNA splicing with multiple isoforms as a mechanism for heterotaxy.

Heterotaxy is a disorder characterized by severe congenital heart defects (CHDs) and abnormal left-right patterning in other thoracic or abdominal organs. Clinical and research-based genetic testing has previously focused on evaluation of coding variants to identify causes of CHDs, leaving non-coding causes of CHDs largely unknown. Variants in the transcription factor zinc finger of the cerebellum 3 (ZIC3) cause X-linked heterotaxy. We identified an X-linked heterotaxy pedigree without a coding variant in ZIC3. Whole-genome sequencing revealed a deep intronic variant (ZIC3 c.1224+3286A>G) pred

Nitric oxide generates a coordinated histone modification signature consistent with chromatin compaction, linked to methyl-modifying enzyme dysregulation and tumor-permissive gene silencing.

Our laboratory has established that the free radical signaling molecule nitric oxide (NO) is an endogenous regulator of epigenetic methylation through direct inhibition of the Fe(II)/2-oxoglutarate-dependent dioxygenase (2-ODD) family, including histone demethylases (KDMs)[1, 2], mRNA demethylases (FTO, ALKBH5) [3], and DNA demethylases (TETs, ALKBH2) [4]. We previously showed that NO alters 38 histone post-translational modifications (PTMs) and genome-wide transcription in breast cancer cells [3]. Here, we comprehensively quantify 76 histone modifications, including 30 combinatorial marks on

Cell-free chromatin state tracing reveals disease origin and therapy responses.

Cell-free DNA in blood originates from fragmented chromatin released by dying cells from both healthy and diseased tissues1,2. These fragments carry rich molecular modalities that can reveal pathological alterations in tissues of origin3-10. Here we develop cf-EpiTracing, a highly sensitive automated platform that profiles histone modifications in cell-free DNA from as little as 50 μl of human plasma. By integrating multimodal chromatin states with machine learning, cf-EpiTracing enables accurate deconvolution of cell types of origin. We generated 2,417 cf-EpiTracing profiles from plasma of 12

The CDNA and genomic DNA sequences of a mammalian neurotoxin from the scorpion Buthus martensii Karsch.

The cDNA library of venomous glands of the scorpion Buthus martensii Karsch (BmK) was constructed. A cDNA encoding a mammalian neurotoxin corresponding to the known alpha-type toxin, BmK M1, was amplified by polymerase chain reaction (PCR) and cloned, and its full-length sequence was determined. The open reading frame encoded the precursor of BmK M1 with 84 amino acid residues, including a signal peptide of 19 residues, a mature toxin of 64 residues and an additional C-terminal residue Arg which might be cleaved off by proteinase postprocessing immediately after protein synthesis. Based on the

A Case of Cystinuria With Compound Heterozygous Mutations Both in SLC3A1 and SLC7A9 Genes.

Cystinuria is an autosomal recessively inherited genetic disorder, and is typically classified into type A, caused by mutations in SLC3A1, or type B, caused by mutations in SLC7A9. While the predominance of the genotypes varies among countries, due to lack of a large scale cohort, the characterization of mutations in SLC3A1 or SLC7A9 is still limited in East Asia. A 61-year-old male patient admitted to the department of nephrology, with a chief complaint of fever, chillness and left flank pain for a week. The patient had a past history of recurrent urolithiasis, with a frequency of at least 1

Whole exome sequencing analysis identifies genes for alcohol consumption.

Alcohol consumption is a heritable behavior seriously endangers human health. However, genetic studies on alcohol consumption primarily focuses on common variants, while insights from rare coding variants are lacking. Here we leverage whole exome sequencing data across 304,119 white British individuals from UK Biobank to identify protein-coding variants associated with alcohol consumption. Twenty-five variants are associated with alcohol consumption through single variant analysis and thirteen genes through gene-based analysis, ten of which have not been reported previously. Notably, the two u
