Comparative Genomics Reveals Recurrent Loss of Autophagy-Related 9B (ATG9B) in Amniotes.

Background/Objectives: Autophagy is an evolutionarily conserved intracellular degradation mechanism that is regulated by a set of autophagy-related (ATG) proteins. The only transmembrane protein among ATGs is the lipid scramblase ATG9, which exists in the form of two paralogs, ATG9A and ATG9B, in humans and other vertebrates. Methods: Here, we analyzed human and murine skin transcriptome and proteome datasets for the expression of ATG9 paralogs and performed comparative genomics to determine their conservation during the evolution of amniotes (mammals and sauropsids). Results: The expression o…

Transcriptomics and functional genomics implicate WNT3 in hemispheric lateralization of speech production.

Human speech and language depend on hemispheric specialization across cortical regions and cortico-striatal circuits. We profiled 125 human cortical samples from 13 Brodmann areas (BAs), bilaterally, across five donors to generate a hemisphere-resolved transcriptomic atlas and quantify region-specific lateralization. Integrating genome-wide association signals for speech-, language-, and reading-related traits with brain cis-expression quantitative trait loci (eQTL) and enhancer maps prioritized a regulatory axis linking rs62060948 to MYC binding and WNT3 expression. WNT3 was higher in right B

Insect cypoviruses: advances in structural characterization, evolutionary genomics, and host interaction dynamics.

Cypoviruses are insect-specific, double-stranded RNA viruses belonging to the genus Cypovirus within the family Spinareoviridae. Cypoviruses primarily infect insects of the orders Lepidoptera, Diptera, and Hymenoptera. These viruses replicate in midgut epithelial cells, forming polyhedrin-based occlusion bodies. Cypovirus genomes typically consist of 10-16 linear double-stranded RNA (dsRNA) segments that encodes distinct viral proteins; however, the number of genomic segments may vary among species. Each genomic segment encodes a functionally specialized distinct viral protein, with high intra

Decoding Human T Cell Immunity with Artificial Intelligence and Single-Cell Genomics.

T cells are key mediators of adaptive immunity, yet their highly dynamic response states and immense T cell receptor (TCR) diversity pose challenges in deciphering their functional roles in human diseases. Recent advances in single-cell genomics and TCR sequencing provide unprecedented opportunities to resolve T cell heterogeneity, decode clonal response dynamics, and facilitate high-throughput antigen specificity mapping. In this review, we summarize major technological innovations that have transformed T cell research, from experimental tools for antigen-specific T cell profiling to machine …

Unraveling a Diagnostic Enigma: A TECPR2 Case Solved Through Multi-Omic Genomics.

TECPR2 is a key regulator of autophagy, encoded by the TECPR2 gene. Pathogenic variants in this gene have been linked to a rare hereditary sensory and autonomic neuropathy with intellectual disability (HSAN9). We report a teenage female with a syndromic intellectual disability disorder associated with neuromuscular abnormalities. Multi-omics analysis including genomics, transcriptomics, and proteomics, together with muscle biopsy from the affected individual, were used in this clinical case. Through trio exome sequencing we identified two heterozygous variants in the TECPR2 gene, NM_014844.4: …

Comparative genomics analysis of aneuploidy and cellular fragmentation dynamics in mammalian embryos.

One of the main causes of implantation failure and spontaneous miscarriage in natural pregnancies and following in vitro fertilization is whole chromosomal losses and gains, or aneuploidy. While ∼50-80% of cleavage-stage human embryos contain at least one aneuploid cell, estimates of aneuploidy in other mammals vary between ∼4 and ∼85%. Cellular fragmentation (CF), the dynamic process by which cytoplasmic bodies pinch off blastomeres during cytokinesis, is often associated with aneuploidy and has been observed in both in vitro and in vivo-derived embryos from several mammals, albeit to similar

Comparative plastid genomics reveals phylogenetic relationships and candidate molecular markers in Salvia.

INTRODUCTION: Salvia is the largest genus in Lamiaceae and includes numerous medicinal, ornamental, and aromatic species. Species identification and rational resource utilization in this genus remain difficult because morphological characters are variable, infrageneric boundaries are sometimes ambiguous, and broad comparative genomic resources are still limited. In addition, plastid RNA editing has rarely been characterized in Salvia. METHODS: We assembled six new plastid genomes, compared complete plastid genomes representing major lineages of Salvia, and characterized plastid RNA editing in

A case study of patient and public involvement in sepsis genomics research.

BACKGROUND: Patient and public involvement (PPI) in research has been shown to be integral to good research practices, ensuring research is relevant to the population it serves and appropriately conducted. However, there are few examples in the literature of patient and public involvement in discovery translational research using patient samples from non-interventional studies. The aim of this case study is to report our group's experience incorporating PPI into such work involving sepsis genomics research over a year, challenges we faced, and how we overcame them. METHODS: We first reviewed …

Prophage genomics of carbapenemase-producing Klebsiella pneumoniae from animal-derived food sources.

Carbapenem-resistant Klebsiella pneumoniae (CRKP) is a globally disseminated pathogen of significant public health concern. Mobile genetic elements, including prophages, frequently drive their multidrug resistance and virulence. However, the contribution of prophages to the genetic landscape of food-derived CRKP remains poorly characterized. The study aimed to characterize the diversity, genetic features, and evolutionary relationships of prophages in CRKP isolates recovered from animal-derived food sources, and to evaluate their potential role in disseminating antimicrobial resistance (AMR) a

Population genomics, demography, and circum-Baltic connectivity of Early Medieval southwestern Finland.

BACKGROUND: Knowledge of Early Medieval Finland (1050-1250 CE) relies primarily on archaeological evidence, as contemporary sources are scarce. The available evidence indicates two distinct cultural-economic zones: coastal and inland. Using newly generated genomic data from 34 ancient individuals alongside modern Finnish genomes, we characterise Late Iron Age and Early Medieval ancestry in southwestern Finland, reconstruct demographic patterns, and place individuals within a circum-Baltic relatedness network. RESULTS: Early Medieval ancestry in inland southwestern Finland was very similar to

Ultrasound radiomics and genomics improve the diagnosis of cytologically indeterminate thyroid nodules.

BACKGROUND: Increasing numbers of cytologically indeterminate thyroid nodules (ITNs) present challenges for preoperative diagnosis, often leading to unnecessary diagnostic surgical procedures for nodules that prove benign. Research in ultrasound radiomics and genomic testing leverages high-throughput data and image or sequence algorithms to establish assisted models or testing panels for ITN diagnosis. Many radiomics models now demonstrate diagnostic accuracy above 80% and sensitivity over 90%, surpassing the performance of less experienced radiologists and, in some cases, matching the accurac

Single-particle genomics uncovers abundant non-canonical marine viruses from nanolitre volumes.

Viruses and other extracellular genetic elements play essential roles in marine communities. However, methods to capture their full diversity remain limited by the constraints of bulk sequencing assemblers or pre-sorting throughput. Here we introduce environmental micro-compartment genomics (EMCG), which vastly improves the throughput and efficiency of single-particle genomic sequencing obtained from nanolitre volumes by compartmentalizing particles of a sample into picolitre-sized, semi-permeable capsules for in-capsule DNA amplification and barcoding. From 300 nanolitres of seawater, EMCG ob…

Decoding non-coding SNPs: systems genomics modelling dissects the heterogeneity of IBD.

Genome-wide association studies have identified numerous susceptibility loci in complex diseases, such as chronic immune-mediated inflammatory disorders (IMIDs), yet their impact on pathomechanisms remains poorly understood. Low effect sizes, polygenicity, and predominance within non-coding genomic regions remain major challenges to the functional interpretation of IMID-associated single-nucleotide polymorphisms (SNPs). To address this, we present a novel systems genomics approach which models the cumulative impact of non-coding SNPs on downstream cellular signalling and gene regulatory networ…

Beyond genomics: 3D microtumor assays for rapid, clinically relevant functional drug testing.

Precision oncology is increasingly moving beyond genomics alone to approaches that directly test how patient tumors respond to therapy. This shift reflects a central challenge in oncology, where sequencing alone often fails to identify effective therapies for rare, treatment-resistant, or genomically ambiguous tumors. Here, we highlight three-dimensional (3D) microtumor models as a powerful functional platform that preserves the architecture, cell types, and microenvironment of intact tumors for drug screening. By capturing biology that 2D models and genomics alone miss, this approach enables …

Genomics Review of Selective RET Inhibitors Sensitivity in Thyroid Cancer Clinical Trials.

RET gene is a driver of thyroid cancer (TC) tumorigenesis. The incidence of TC has increased worldwide in the last few decades, both in medullary and follicular-derived subtypes. Several drugs, including multikinase and selective inhibitors, have been explored. Selpercatinib and pralsetinib are selective RET inhibitors that have shown clear clinical benefits for patients in the LIBRETTO and ARROW trials, respectively. Currently, their development and application in clinical practice are ongoing. However, its efficacy in different RET pathogenic variants has not yet been well established. Altho

Modality-Aware Discriminative Fusion Network for Integrated Analysis of Brain Imaging Genomics.

Mild cognitive impairment (MCI) represents an early stage of Alzheimer's disease (AD), characterized by subtle clinical symptoms that pose challenges for accurate diagnosis. The quest for the identification of MCI individuals has highlighted the importance of comprehending the underlying mechanisms of disease causation. Integrated analysis of brain imaging and genomics offers a promising avenue for predicting MCI risk before clinical symptom onset. However, most existing methods face challenges in: 1) mining the brain network-specific topological structure and addressing the single nucleotide …
