Proteomic Analysis of Histone Sequence Variants and Post-translationally Modified Forms.

Post-translational modifications (PTMs) of histone variants are the key mechanisms driving epigenetic regulation. They play a crucial role in modulating chromatin structure and gene activity. As epigenetics has become a foundational aspect of molecular biology, the precise characterization of histones is essential for understanding gene regulation, cellular plasticity, and the molecular basis of diseases.Mass spectrometry in combination with liquid chromatography has emerged as the leading technology for mapping and quantification of histone peptidoforms. It offers exceptional sensitivity and …

Methodological approach to investigate peroxiredoxin 1 deacetylation by histone deacetylase 6.

Post-translational acetylation of cytoplasmic proteins has emerged as a critical regulatory mechanism in neurological disease. Peroxiredoxin 1 (Prdx1), a key antioxidant enzyme, undergoes reversible lysine acetylation that modulates its enzymatic activity. Histone Deacetylase 6 (HDAC6), a predominantly cytoplasmic deacetylase, has been identified as a regulator of Prdx1 acetylation, linking deacetylase activity to redox homeostasis. Accurate detection of Prdx1 deacetylation requires methodological strategies capable of preserving endogenous acetylation states and selectively enriching acetylat

Role of post-translational modifications in modulating histone reactivity in the extracellular environment.

Histones are critical for the packaging of nuclear DNA and chromatin assembly, which is facilitated by the high abundance of lysine and arginine residues within these proteins. These residues are the site of post-translational modifications, which regulate cellular processes involving DNA, such as transcription, replication, and repair. Histones are also present in the extracellular environment, following their passive release by dying cells or active release by immune cells as extracellular traps. In the extracellular environment, histones are potent antimicrobial agents and play a role in li…

Comprehensive observation of histone lysine lactylation during gametogenesis of Drosophila melanogaster.

BACKGROUND: Histone post-translational modification (PTM) is an important epigenomic regulation content and an essential process regulating gene expression. Histone lysine lactylation is the newly identified histone PTM that utilizes the lactyl moiety for its modification. Although histone lysine lactylation is considered an essential outcome of the Wardburg effects and the interconnection between cellular metabolism and gene regulation, the developmental contexts involving this PTM are largely unknown. In this study, we comprehensively observed histone lysine lactylation during Drosophila oog

Histone marks enable formation of immiscible phase-separated chromatin compartments.

Eukaryotic chromatin is organized into compartments for gene expression regulation, but the underlying mechanisms remain unclear. Here, we demonstrate that multivalent H3K27me3 and its reader, the CBX7-PRC1 complex, regulate facultative heterochromatin via a phase separation mechanism. Facultative and constitutive heterochromatin represent distinct, coexisting condensates in nuclei. In vitro, H3K27me3- and H3K9me3-marked nucleosomal arrays and their reader complexes can phase separate into immiscible condensates that are analogous to the relationship between facultative and constitutive hetero

Histone Modification Networks Reshape the Metabolism and Treatment Landscape of Urological Cancers.

Histone post-translational modifications (HPTMs) have emerged as crucial epigenetic regulators in urological malignancies, including prostate, bladder, and renal cell carcinomas. This review systematically examines four key modifications-lactylation, acetylation, methylation, and phosphorylation-and their roles in carcinogenesis. These dynamic modifications, mediated by "writers", "erasers", and "readers", influence chromatin structure and gene expression, thereby driving oncogenic processes such as metabolic reprogramming, immune evasion, and treatment resistance. The newly discovered lactyla

PADI4-mediated citrullination of histone H3 stimulates HIV-1 transcription.

HIV-1 infection establishes a reservoir of long-lived cells with integrated proviral DNA that can persist despite antiretroviral therapy (ART). Certain reservoir cells can be reactivated to reinitiate infection. The mechanisms governing proviral latency and transcriptional regulation of the provirus are complex. Here, we identify a role for histone H3 citrullination, a post-translational modification catalyzed by protein-arginine deiminase type-4 (PADI4), in HIV-1 transcription and latency. PADI4 inhibition by the small molecule inhibitor GSK484 reduces HIV-1 transcription after T cell activat

Monoselective Histone Deacetylase 6 PROTAC Degrader Shows In Vivo Tractability.

Herein, we report a potent HDAC6 PROTAC, TO-1187, which selectively degrades HDAC6 in cellulo and demonstrates in vivo efficacy. The design of TO-1187 was achieved by linking our previously reported HDAC6 inhibitor, TO-317, to the cereblon (CRBN) E3 ligase ligand, pomalidomide. TO-1187 achieved monoselective HDAC6 degradation in human multiple myeloma cells, MM.1S, with a Dmax of 94% and a DC50 of 5.81 nM after 6 h. Importantly, at concentrations up to 25 μM, TO-1187 exhibited no cellular degradation of other HDACs. Proteomic evaluation confirmed a highly selective proteome-wide degradation pr

Local chromatin context informs transcriptional outcomes for the histone demethylase KDM5.

BACKGROUND: Lysine demethylase 5 (KDM5) family proteins are transcriptional regulators best known for demethylating the promoter-proximal histone mark H3K4me3. KDM5-mediated regulation of gene expression is crucial in the brain, with pathogenic variants in human KDM5 genes leading to intellectual disability (ID) disorders. Although the demethylase activity of KDM5 proteins is vital for brain function, non-enzymatic functions also contribute. How KDM5 uses distinct features to regulate transcription in a context-dependent manner remains largely uncharacterized. RESULTS: Using Drosophila, we de

Mutation of the histone demethylase Gasc1 causes ASD-like symptoms in mice.

BACKGROUND: Genomic analyses of psychiatric disorders, including autism spectrum disorder (ASD), have revealed many susceptibility genes, suggesting that such disorders may be caused by multiple factors. In this sense, it has long been a question whether there is an abnormal genetic status that comprehensively explains the pathogenesis of neuropsychiatric disorders or a"promising upstream treatment target"that normalizes symptoms. METHODS: To address this question, we provide important clues with respect to GASC1 (JMJD2 C/KDM4 C), which is a histone demethylase that prominently targets trimet

Histone lactylation in gastrointestinal cancers: developing immunotherapeutic drugs targeting epigenetics.

Gastrointestinal cancers (GICs) remain a major global health burden due to their aggressive nature, therapeutic resistance, and immunosuppressive tumor microenvironment (TME). Histone lactylation, a novel epigenetic modification driven by tumor-derived lactate, has emerged as a key mediator linking metabolic reprogramming to gene expression and immune regulation. In GICs, aberrant lactylation contributes to M2 macrophage polarization, increased PD-L1 expression, and diminished cytotoxic immune cell infiltration, all of which are associated with poor prognosis and resistance to immunotherapy. Research progress on histone deacetylases in peritoneal dialysis-associated peritoneal fibrosis.

When chronic kidney disease (CKD) progresses to end-stage renal disease (ESRD), peritoneal dialysis (PD) can serve as an effective alternative therapy, but it also has its limitations. Peritoneal fibrosis (PF), a PD-related complication, is one of the major and serious complications of long-term PD that can lead to ultrafiltration failure, severely impacting the efficacy of PD treatment. At present, most of the research on the molecular mechanisms of fibrosis focuses on the liver and kidney, but there is relatively little research on PF for identifying anti-fibrotic targets. Histone deacetylas
