A scalable and cost-effective nanopore workflow for 16S rRNA microbiome profiling validated in a zebrafish gut model.

Advancements in long-read sequencing technologies, such as those developed by Oxford Nanopore Technologies (ONT), have opened new possibilities for 16S rRNA gene profiling of microbial communities by enabling full-length sequencing. In this study, we optimized and validated a cost-effective, in-house ONT workflow for zebrafish gut microbiome analysis and compared its performance to the gold-standard Illumina NovaSeq platform. Using a PCR-based barcoding strategy, we successfully sequenced both the V3-V4 and V1-V9 regions of the 16S rRNA gene, achieving high read accuracy and balanced demultipl

Long-Term Low-DO Operation Changes the Ammonia Oxidizer Community and Oxygen Kinetics.

Low-dissolved oxygen (DO) biological nutrient removal is an attractive option for energy and cost reduction, but it is not common practice as critical outcomes remain uncertain. Open questions include whether ammonia-oxidizer oxygen kinetics are fixed or can adapt to operating conditions; whether low DO increases simultaneous nitrification and denitrification (SND); whether good settling can be maintained; and whether N2O emissions rise or fall at low DO. In this study, a continuously fed pilot anaerobic/oxic (A/O) process was run with 6.5- to 8.5-day solids retention time (SRT), stable temper

Functionally Relevant Feeding Enrichment: An Examination of Nectar Feeding Devices With Two Species of Parrot.

BACKGROUND: Environmental enrichment can promote natural behaviours and improve welfare in captive birds, but its effectiveness may depend on species-specific ecological and behavioural adaptations, particularly feeding ecology. OBJECTIVES: This study aims to evaluate the effectiveness of naturalistic nectar bucket feeding enrichment devices in two parrot species with contrasting feeding strategies: rainbow lorikeets (Trichoglossus moluccanus), which are primarily nectivorous, and regent parrots (Polytelis anthopeplus), which are primarily granivorous. METHODS: Forty-five rainbow lorikeets a

Confined Chiral Microenvironments in Discrete Supramolecular Assemblies.

Chirality is a fundamental feature of nature, governing the structure and function of biological systems. Translating molecular chirality into well-defined supramolecular architectures is crucial for understanding chiroptical phenomena and developing advanced chiral functional materials. In this Account, we summarize our research efforts over the past decade focused on the rational design and self-assembly of discrete chiral metallacycles and cages. We highlight how simple chiral building blocks can be programmed to spontaneously form complex two and three-dimensional architectures with confin

Global change-driven plant adaptive strategies and interspecific interaction networks: from molecular regulation to ecological management.

Global change drivers, including climate warming, elevated CO2, nitrogen deposition, extreme climate events, heavy metal pollution, and biological invasions, interact in complex ways to reconfigure terrestrial ecosystems. This review synthesizes recent advances to develop a framework linking plant molecular responses to ecosystem management. We first examine how abiotic stressors reshape plant physiology and traits through defense signaling, secondary metabolite synthesis, and life-history adjustments. We then analyze how these plant-level changes cascade upward to restructure interspecific ne

Hyperbolic topological data analysis mapper reveals dynamic trait-environment patterns in plant phenomics.

Modern plant phenotyping faces the challenge of interpreting complex, high-dimensional data. Traditional analytical tools often fail to capture the non-linear, hierarchical, and temporal relationships that define plant responses under multifactorial conditions. We present the Hyperbolic Topological Data Analysis Mapper (HTDA-Mapper), a novel algorithm designed to overcome these limitations by embedding data in Poincaré ball space. Unlike conventional Euclidean approaches, HTDA-Mapper preserves the hierarchical structure of phenotypic traits, improves cluster resolution, and reveals hidden grow

Highly sensitive and precise SERS quantification of P. gingivalis in complex saliva matrices via AgNPs@4-MPBA substrates coupled with the NiPLS-AMLP algorithm.

Precise quantitative detection of Porphyromonas gingivalis (P. gingivalis, Pg) is important for developing a potential non-invasive screening platform for key periodontal pathogens. To address the challenge of specific P. gingivalis detection in complex saliva matrices by surface-enhanced Raman scattering (SERS), this study developed an intelligent quantitative sensing platform combining a SERS substrate based on 4-mercaptophenylboronic acid-functionalized silver nanoparticles (AgNPs@4-MPBA) with a nested interval partial least squares-attention mechanism multilayer perceptron (NiPLS-AMLP) fra

Predicting individual water intake in beef cattle using longitudinal data and long short-term memory models.

Water intake (WI) remains an under-characterized yet essential trait in beef cattle systems, with implications for animal health, climate resilience, and resource efficiency. Existing predictive models, including those from the National Academies of Sciences, Engineering, and Medicine (NASEM), rely on static equations derived from outdated data and lack resolution at the individual animal level. In this study, we developed and evaluated a long short-term memory (LSTM) model to predict daily WI using longitudinal data on animal characteristics, dry matter intake (DMI), and engineered environmen

Improving CTVboost delineation after preoperative systemic therapy in breast cancer using deformable PET/CT registration.

BACKGROUND: Delineating the CTVboost in postoperative breast radiation therapy (RT) may be challenging after preoperative systemic therapy (PST), due to treatment-induced anatomical changes and the potential discordance between the postoperative surgical cavity, as identified by surgical clips, and the spatial extent of the pretreatment tumor. The objective of this study was to assess whether [18F]-FDG PET/CT (PET/CT)-guided delineation using deformable image registration (DIR) improves inter-observer reproducibility compared to conventional strategies relying primarily on surgical clips and a

Tumor-draining lymph nodes as immunologic hubs: rethinking nodal surgery in the era of checkpoint blockade in urologic cancers.

Extended lymph node dissection (LND) is central to curative-intent surgery and pathological staging in urologic oncology, yet randomized trials rarely demonstrate a survival benefit for broader templates, while lymphatic morbidity increases. Tumor-draining lymph nodes (TDLNs) function as immunologic hubs that prime tumor-specific T cells and can sustain immune checkpoint inhibitor (ICI)-responsive progenitor populations, although metastatic TDLNs also develop immunosuppressive dysfunction. This review synthesizes contemporary clinical evidence on LND across major urologic malignancies and inte

Hepatic fatty acid fingerprints as biomarkers of persistent pollutant exposure in the ubiquitous blue shark (Prionace glauca).

Sharks exhibit remarkable species diversity, with most functioning as apex predators, making them particularly vulnerable to bioaccumulation of persistent pollutants (PPs). The ubiquitous blue shark (Prionace glauca) in particular, shows a strong capacity to accumulate contaminants that persist in marine ecosystems. Considering the biological relevance of fatty acids (FAs) and their potential interaction with pollutants, this study aimed to characterize hepatic FAs in 43 juvenile specimens and correlate them with two major PP classes to better understand their interactions and effects. RGCNMDA: pathway-bridged relational graph learning with adaptive multi-view fusion for human miRNA-disease association prediction.

MOTIVATION: MicroRNAs are key post-transcriptional regulators whose dysregulation is associated with complex human diseases. Computational prediction can prioritize candidate miRNA-disease associations, but reliable evaluation is complicated by sparse labels, cold-start entities, limited biological context in bipartite graphs, and leakage when association-derived features are constructed before data splitting. RESULTS: We present RGCNMDA, a leakage-controlled multi-view framework that integrates global latent structure, local profiles and similarities, and pathway context. Within every fold,

The prognostic impact of pregnancy-associated melanoma on overall and melanoma-specific survival: A systematic review and meta-analysis.

BACKGROUND: Pregnancy-associated melanoma (PAM) - melanoma diagnosed during pregnancy or within 12 months postpartum - raises concern that physiological immune adaptations may worsen tumour outcomes, yet whether PAM independently confers worse survival remains unresolved. METHODS: We searched PubMed/MEDLINE, Scopus, Cochrane CENTRAL, and ClinicalTrials.gov for observational studies comparing survival in PAM versus non-PAM women reporting adjusted hazard ratios. Risk of bias was assessed with ROBINS-E. Four pre-specified random-effects meta-analyses (REML; Hartung-Knapp adjustment) were strati

The silent infection load: How lifelong asymptomatic infections may contribute to inflammaging as an evolutionary trade-off of longevity.

Asymptomatic infections are traditionally considered harmless, reflecting effective immune control and the absence of clinical disease. Yet growing evidence shows that these silent encounters with microbes are far from being immunologically neutral. Throughout life, humans are challenged by a remarkably broad spectrum of viruses and bacteria, including latent pathogens that persist, fluctuate, or periodically reactivate without producing significant symptoms. From an evolutionary standpoint, this represents a fundamental trade-off. Long-lived hosts benefit from maintaining diverse commensal, l

IRCMO: Biologically Inspired Dual-Population Coevolution via Immune Tolerance and Homeostatic Resource Allocation for Constrained Multi-Objective Optimization.

Constrained multiobjective optimization seeks Pareto optimal tradeoffs among conflicting objectives subject to prescribed constraints. Although the final solutions must be feasible, evolutionary variation can generate infeasible intermediate decision vectors during the search. One difficulty in this process is identifying mildly infeasible candidates that still provide valuable search directions, while another is distributing a fixed evaluation budget between cooperative populations whose contributions vary during evolution. To address these issues, this paper proposes IRCMO, a biologically in

Integrated Single-Cell and Spatial Transcriptomics Analyses Delineate a BAG3-Associated Macrophage Program with Microenvironmental and Prognostic Relevance in Hepatocellular Carcinoma.

Background: Tumor-associated macrophages (TAMs) are key components of the hepatocellular carcinoma (HCC) microenvironment, but their spatial heterogeneity remains incompletely characterized. We aimed to assess the biological and prognostic relevance of a BAG3-associated TAM program in HCC. Methods: Public single-cell RNA sequencing (scRNA-seq) datasets were analyzed to characterize TAM heterogeneity, and an integrated validation scRNA-seq dataset was used to assess reproducibility. Spatial transcriptomics was used to provide spatial context in a small treatment-exposed cohort. Pseudotime, regu

Impact of cryopreservation on pollen viability and morphological integrity of five Indian Crinum species.

Crinum species are ornamental plants of high horticultural value and medicinal importance, known for their bioactive alkaloids with neurological and anticancer properties. Sustainable use and genetic conservation of Crinum require reliable long-term germplasm conservation strategies, and pollen cryopreservation offers an effective approach by enabling year-round breeding and conservation independent of seasonal and geographic constraints. This study presents the first species-comparative evaluation of pollen germination behaviour and cryopreservation responses in five ecologically contrasting

Rubisco limits plant breeding: can biodiversity unlock it?

Photosynthesis has been underestimated as a breeding target. A workflow that identifies or engineers superior Rubisco variants and introduces them into crops is urgently needed. Photosynthesis is the foundation of life on Earth, yet it remains inefficient in crop plants. At the heart of this lies Rubisco, the most abundant enzyme on Earth and the primary bottleneck in carbon fixation. Despite its central role in determining photosynthetic capacity and crop yield, efforts to improve it have been constrained by three persistent blind spots: an overreliance on model species, inadequate screening
