Screening a new European hake (Merluccius merluccius) chromosome-level genome assembly suggests an XX/XY sex-determining system driven by the SRY-box transcription factor 3 (sox3).

Sex determination is exceptionally diverse and shows a high evolutionary rate in fish. European hake (Merluccius merluccius) is a species of great commercial value distributed throughout European coasts, which displays a significant sexual growth dimorphism. We present a chromosome-level genome of M. merluccius, composed of 215 contigs using long- and short-read sequencing, further scaffolded into the species' 21 chromosomes using Hi-C technique (715 Mb). RNA-seq on several tissues from pooled individuals improved annotation (26,625 protein-coding genes and 11,083 ncRNAs). Five males and 5 fem

Identification of Six Cerebrospinal Fluid Metabolites Causally Associated with Anorexia Nervosa Risk: A Mendelian Randomization Analysis.

Anorexia nervosa (AN) is a severe psychiatric disorder characterized by substantial heritability and a high mortality rate among psychiatric disorders. While cerebrospinal fluid (CSF) metabolomics has emerged as a novel approach to investigating central nervous system pathologies, its specific causal relationship with anorexia nervosa remains to be fully elucidated. Using genome-wide association study (GWAS) summary statistics for human CSF metabolites and AN information from publicly available datasets, we performed a two-sample Mendelian randomization (MR) analysis using the inverse-variance

Utilising genomic association data for causal inference in anorexia nervosa.

Anorexia nervosa (AN) is a prevalent psychiatric disorder with high rates of mortality and limited treatment options. AN is a complex disorder, for which common variation contributes to disorder risk. To dissect the genetic architecture of AN, a variety of statistical methods can be applied. Many of these utilise genome-wide association study (GWAS) datasets to investigate biological mechanisms within disease progression in addition to broader associations between complex traits. GWAS for AN have revealed important biological insights, however, these have not translated into new pharmacotherap

Genomic Exploration of Nonalcoholic Fatty Liver Disease: Insights From Gene Expression and Variation in Morbidly Obese Individuals.

Nonalcoholic fatty liver disease (NAFLD) is a common liver condition resulting from metabolic syndrome characterized by fat accumulation in the liver. It is often associated with obesity and diabetes, contributing to hepatic steatosis in liver cells. The prevalence of NAFLD is increasing globally, with 32% of the adult population affected. Genetic modifiers, such as single nucleotide polymorphisms, can increase susceptibility to the disease. Gene expression analysis and genetic variation can help identify disease-causing pathways and reveal biomarkers involved in NAFLD. This study employed int

Haplotype analysis reveals pleiotropic disease associations in the HLA region.

The human leukocyte antigen (HLA) region plays an important role in human health through its involvement in immune cell recognition and maturation. While genetic variation in the HLA region is associated with many diseases, the pleiotropic patterns of these associations have not been systematically investigated. Here, we developed a haplotype approach to investigate disease associations phenome wide for 412,181 Finnish individuals and 2,459 diseases. Across the 1,035 diseases with a genome-wide association study association, we found a 17-fold average per-SNP enrichment of hits in the HLA regi

Genetic modulation of lncPSMB1 confers non-syndromic cleft lip with or without cleft palate susceptibility by promoting cell apoptosis.

The genetic roles of protein-encoding genes in nonsyndromic cleft lip with or without cleft palate (NSCL/P) susceptibility have been intensively studied, but many gaps remain including the emerging roles of long non-coding RNA. In this study, we found that NSCL/P risk-associated SNPs may have higher chances to modulate lncRNA genes than protein-coding genes. Through a multi-omics screen strategy, we identified a variant in lncPSMB1, associated with the risk of NSCL/P. We found that the rs4710839 risk C allele recruited more MYC, and increased the expression of lncPSMB1. LncPSMB1 overexpression

An electrochemical biosensing platform initiated simultaneously from multi-directions with programmable enzyme-free strategy for DNA variant detection.

Single-nucleotide variations (SNVs) represent vital clinical and biological information in the onset and progression of many cancers, but lacking of cost-effective, high-sensitive and reliable SNVs detection method. In this study, we propose a programmable electrochemical biosensing strategy initiated simultaneously from multi-directions by enzyme-free amplifying circuit for high-sensitivity SNVs detection. Through elaborate design, we utilized the power of conventional enzyme-free catalytic reaction to activate a multidirectional initiation self-assembly process, enabling multiple amplificati

Assessing the causal relationship between obesity and ankylosing spondylitis: A two-sample Mendelian randomization study.

This study aims to explore the potential causal relationship between obesity and ankylosing spondylitis (AS) using the Mendelian randomization (MR) approach. Data were derived from a comprehensive genome-wide association study dataset. Genetic loci that demonstrated significant, independent associations with both obesity and AS in populations of European ancestry were selected as instrumental variables. Multiple MR analyses, including MR-Egger, weighted median, and inverse variance weighting, were employed to assess the causal impact of obesity on AS risk. To ensure reliability, heterogeneity,

Dissecting the genetic architecture of circadian rhythms in human tissues using a quantitative circadian deviation score.

BACKGROUND: Circadian rhythms influence various physiological and behavioral processes, including sleep, metabolism, and immune response. Although key regulatory factors of biological clocks have been identified and genome-wide association studies have pinpointed some genetic variants linked to sleep traits, the genetic architecture underlying circadian rhythms remains incompletely understood. RESULTS: Here, we introduce the circadian deviation score, a novel quantitative trait that measures circadian disruption at the molecular level. Derived from gene expression levels of thousands of circa

Genome-wide meta-analysis identifies novel risk loci for uterine fibroids within and across multiple ancestry groups.

Uterine leiomyomata or fibroids are highly heritable, common, and benign tumors of the uterus with poorly understood etiology. Previous GWAS have reported 72 associated genes but included limited numbers of non-European individuals. Here, we identify 11 novel genes associated with fibroids across multi-ancestry and ancestry-stratified GWAS analyses. We replicate a known fibroid GWAS gene in African ancestry individuals and estimate the SNP-based heritability of fibroids in African ancestry populations as 15.9%. Using genetically predicted gene expression and colocalization analyses, we identif

Genetic diversity and dietary adaptations of the Central Plains Han Chinese population in East Asia.

The Central Plains Han Chinese (CPHC) is the typical agricultural population of East Asia. Investigating the genome of the CPHC is crucial to understanding the genetic structure and adaptation of the modern humans in East Asia. Here, we perform whole genome sequencing of 492 CPHC individuals and obtained 22.65 million SNPs, 4.26 million INDELs and 41,959 SVs. We found the CPHC has a higher level of genetic diversity and the glycolipid metabolic genes show strong selection signals, e.g. LONP2, FADS2, FGF21 and SLC19A2. Ancient DNA analyses suggest that the domestication of crops, which drove th

Causal Association between Erectile Dysfunction with Urate Levels and Gout: A Two-Sample Mendelian Randomization Study.

BACKGROUND: A plethora of studies have demonstrated that the level of uric acid (UA) and gout are the risk factors for erectile dysfunction (ED). However, the causal effect of UA level and gout on ED is still unclear. This Mendelian randomization (MR) study aims to examine the bidirectional causality between ED and UA levels as well as gout. METHODS: We performed a bidirectional MR analysis using summary statistics from genome-wide association studies (GWAS) to investigate the causal association between ED and UA levels as well as gout. We meticulously selected single nucleotide polymorphisms

Genetic identification of undiagnosed benign ethnic neutropenia in patients receiving clozapine treatment.

BACKGROUND: Clozapine therapy presents a risk of agranulocytosis, necessitating monitoring of white blood cell count. The detection of benign ethnic neutropenia (BEN), in which neutropenia can be present without an increased risk of infection, is particularly important in preventing unnecessary withdrawal of clozapine. BEN is strongly linked to the CC homozygote of the single nucleotide polymorphism rs2814778 in the atypical chemokine receptor-1 (ACKR1) gene. AIMS: We introduced voluntary genetic testing for BEN in one of our clozapine clinics, with the aim of assessing the prevalence of undi

A comprehensive genome-wide association study and genomic prediction in olive flounder for assessing disease resistance to Enteromyxum leei.

Enteromyxosis, or emaciation disease, caused by myxosporean parasites of the Enteromyxum genus, results in significant economic losses in aquaculture, particularly affecting adult flounders. Although the pathogen has been identified, effective treatments for Enteromyxum infections remain limited. In this study, a genome-wide association study (GWAS) and genomic prediction (GP) were conducted to evaluate Enteromyxum leei resistance in a flounder population using a high-density single-nucleotide polymorphism (SNP) panel. Fish were categorized based on infection severity, and disease-related trai

First Molecular Detection of Mycobacterium ulcerans pseudoshottsii From Gulf Strain Striped Bass (Morone saxatilis).

Mycobacterium ulcerans pseudoshottsii is a mycolactone-producing bacterium previously isolated from Striped Bass (Morone saxatilis (Walbaum)) from Chesapeake Bay and adjacent waters of the Atlantic Coast of North America. We report the first molecular detection of this pathogen in the native Gulf strain of Morone saxatilis collected from the Pearl River, Mississippi (USA). Molecular identification was conducted using a novel PCR assay targeting the parA-625 intergenic spacer of the virulence-associated pMUM plasmid. The isolate was unambiguously assigned to M. u. pseudoshottsii based on diagno

Pan- and core genome analysis of Mycobacterium tuberculosis in high-resolution transmission and genetic diversity studies.

The application of pan-genomics in understanding Mycobacterium tuberculosis complex (MTBC) transmission remains understudied, particularly in high-burden settings such as China. We constructed an M. tuberculosis complex pan-genome (MTB_pan) using 307 complete genomes representing all eight lineages from the National Center for Biotechnology Information (NCBI). Core and accessory genomes were analysed, lineage-associated genes were identified and functional annotations were assessed using Pfam domains. Transmission dynamics were evaluated by comparing pan-genome- and H37Rv-based approaches for

Geogenomic mapping of drug-resistant Mycobacterium tuberculosis from Ireland and overseas.

In this study, we performed an in-depth comparison of genome-sequenced Mycobacterium tuberculosis isolates from Ireland with isolates from other countries. The sequenced isolates from Ireland mostly belonged to Lineage 4 (64.15 %) with Lineages 2 (17.27 %), 1 (13.21 %), 3 (5.22 %), and 5 (0.15 %) also represented. Of these, Lineages 2 (47.57 %) and 4 (34.95 %) accounted for the majority of the isolates that were resistant to at least rifampicin. By performing hierarchical clustering of the genomes, we determined that many drug-resistant (DR) strains of Lineage 2 collected in Ireland belonged t
