Evolution of Human Adenoviruses, a Double-Stranded DNA Viral Pathogen Documented Through Genomics and Bioinformatics and Viewed Through a Web Resource Database.

Human adenoviruses (HAdVs) remain prominent global human pathogens, particularly in dense, crowded populations. The advent of genomic and bioinformatic tools allows for high-resolution means to identify, characterize, and understand these pathogens. These tools also provide the basis for the standardization of names, as well as an accessible archive of all genotypes ("Human Adenovirus Working Group"). This overview and perspective of all the genotypes in one setting provides a better understanding of the mechanisms of their molecular evolution: genome recombination plays a major role in the em

BactProNET: a structural-mechanistic platform for interpreting target-mediated antimicrobial resistance.

Antibiotics are the frontline therapy for bacterial infections, yet their efficacy is critically threatened by antimicrobial resistance (AMR), a crisis largely driven by mutations in protein targets. While this mechanism is prevalent, data on its structural impact remains highly dispersed, and existing resources such as CARD, ResFinder, MEGARes, and NDARO prioritize gene identification over mechanistic insight. To address this gap, we developed BactProNET, a bioinformatics platform focused specifically on target-mediated resistance caused by amino acid substitutions in antibiotic target protei

Bioinformatic Analysis of C1GALT1 in Cancer: Insights Into Prognosis, Metastasis and Therapeutic Potential.

BACKGROUND: This study evaluates the expression, regulation, and clinical relevance of C1GALT1, a key enzyme in mucin-type O-glycosylation, across a broad spectrum of human cancers. Aberrant glycosylation is a well-established hallmark of malignancy, contributing to tumor growth, immune evasion, and metastasis. C1GALT1, also known as core 1 β1,3-galactosyltransferase or T-synthase, catalyzes the formation of the core 1 O-glycan structure and requires the chaperone Cosmc for proper folding and activity. While previous studies have implicated C1GALT1 in cancer progression, a systematic pan-cance

Functional Insights Through Gene Ontology, Disease Ontology, and KEGG Pathway Enrichment.

Understanding gene function and pathways is a key goal in genomics. Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) provide frameworks to annotate genes based on their roles, cellular locations, and functions. These classifications help researchers analyze complex systems, identify drug targets, and investigate gene-disease connections. GO and KEGG annotations are central to enrichment analysis, which tests for overrepresented pathways in gene sets, often comparing disease to healthy states. Enrichment analysis methods include overrepresentation analysis (ORA) for gene li

In silico Analysis of Berberine as a Potential Therapeutic Approach for Various Signalling Pathways Linked to Androgenetic Alopecia.

BACKGROUND: Alopecia is defined by a loss of hair density and is often considered a symptom of multiple illnesses, such as infection and inflammation. OBJECTIVE: The molecular mechanisms underlying the hair-promoting effects include inhibition of 5α-reductase activity, reducing the binding affinity of Dihydrotestosterone (DHT) to androgen receptors, and decreasing/down-regulating TGF-β2 activity, which have a suggestive role in androgenetic alopecia. Finasteride and minoxidil are the approved non-surgical treatment alternatives for hair loss, but they cause side effects in patients. Therefore

Integrated population clustering and genomic epidemiology with PopPIPE.

Genetic distances between bacterial DNA sequences can be used to cluster populations into closely related subpopulations and as an additional source of information when detecting possible transmission events. Due to their variable gene content and order, reference-free methods offer more sensitive detection of genetic differences, especially among closely related samples found in outbreaks. However, across longer genetic distances, frequent recombination can make calculation and interpretation of these differences more challenging, requiring significant bioinformatic expertise and manual inter

Nucleotide context models outperform protein language models for predicting antibody affinity maturation.

Antibodies play a crucial role in adaptive immunity. They develop as B cell receptors (BCRs): membrane-bound forms of antibodies that are expressed on the surfaces of B cells. BCRs are refined through affinity maturation, a process of somatic hypermutation (SHM) and natural selection, to improve binding to an antigen. Computational models of affinity maturation have developed from two main perspectives: molecular evolution and language modeling. The molecular evolution perspective focuses on nucleotide sequence context to describe mutation and selection; the language modeling perspective invol
