Transcriptome analysis identifies the differentially expressed genes related to the stemness of limbal stem cells in mice.

Limbal stem cells (LSCs) reside in the basal layer of limbal epithelial cells (LECs). They are crucial for maintenance of corneal epithelium homeostasis and corneal wound healing. Their stemness is determined by their gene expression pattern. Despite of several positive identifiers have been reported, the unique biomarker for LSCs still remain elusive. Differentially expressed genes (DEGs) between stem cells and differentiated cells affect the fate of stem cells via specific signaling pathway. In order to understand the DEGs in the LSCs, RNA-seq was firstly conducted using a mouse model. A tot

Ikaros deletions in BCR-ABL-negative childhood acute lymphoblastic leukemia are associated with a distinct gene expression signature but do not result in intrinsic chemoresistance.

BACKGROUND: Ikaros, the product of IKZF1, is a regulator of lymphoid development and polymorphisms in the gene have been associated with the acute lymphoblastic leukemia (ALL). Additionally, IKZF1 deletions and mutations identify high-risk biological subsets of childhood ALL [Georgopoulos et al. Cell 1995;83(2):289-299; Mullighan et al. N Engl J Md 2009;360(5):470-480]. PROCEDURES: To discover the underlying pathways modulated by Ikaros we performed gene expression and gene ontology analysis in IKZF1 deleted primary B-ALL pediatric patient samples. To validate downstream targets we performed

Fetal brain genomic reprogramming following asphyctic preconditioning.

BACKGROUND: Fetal asphyctic (FA) preconditioning is effective in attenuating brain damage incurred by a subsequent perinatal asphyctic insult. Unraveling mechanisms of this endogenous neuroprotection, activated by FA preconditioning, is an important step towards new clinical strategies for asphyctic neonates. Genomic reprogramming is thought to be, at least in part, responsible for the protective effect of preconditioning. Therefore we investigated whole genome differential gene expression in the preconditioned rat brain. FA preconditioning was induced on embryonic day 17 by reversibly clampin

Common-Garden Transcriptomes Distinguish Leaf-Form-Associated from Site-Associated Expression in Zygophyllum xanthoxylum.

Zygophyllum xanthoxylum (Bunge) Maxim. is a dominant, deep-rooted shrub of the temperate deserts of north-western China whose leaflets range from comparatively flat and broad to slender and terete, but the molecular basis of this variation has rarely been reported. We compared three accessions from contrasting desert habitats-one flat-leaved, from a shaded high-altitude valley, and two rod-leaved, from open full-sun sites. The accessions differed in the leaflet blade but not in the petiole, the flat-leaved accession bearing shorter and much wider leaflets with a width-to-length ratio almost fo

Cytokine MicroRNA regulatory networks in colorectal cancer: Contemporary research insights and mechanistic analysis.

Colorectal cancer (CRC) remains a leading cause of cancer-related mortality worldwide. Effective CRC screening in the United States has reduced incidence of CRC in populations over 50 years of age. Early-onset CRC is emerging as a significant issue. There is need for better understanding of CRC biology to develop screening techniques, diagnostic markers and novel therapies to improve outcomes. MicroRNAs (miRNAs) are involved in several cellular processes and function as tumor suppressors and oncogenes. The miRNA/cytokine networks play a critical role in CRC pathogenesis by contributing to an e

Network divergence analysis identifies adaptive gene modules and two orthogonal vulnerability axes in pancreatic cancer.

Transcriptional heterogeneity in pancreatic ductal adenocarcinoma (PDAC) arises not only from changes in gene expression but also from dynamic rewiring of gene-gene coordination. Using a divergent-edge framework applied to 77 155 malignant cells from 42 tumors, we identified four reproducible adaptive modules-integrated growth-energy (IGE), stress-adaptive transcription (SAT), IL-2-linked immune evasion (IL2), and multi-pathway collective invasion (MPC)-that cut across canonical PDAC states and reflect distinct regulatory programs. Integrating these modules with CRISPR-Cas9 dependency profiles

Integrated Transcriptome and Metabolome Analysis Reveals the Mechanism of Sweetness Formation in Vegetable Soybean Seeds.

To understand the mechanism of sweetness formation in vegetable soybean seeds, an integrative transcriptomic and metabolomic analysis was conducted using high sweetness (HS) and low sweetness (LS) varieties selected from 287 resources based on electronic tongue evaluation. The HS variety exhibited significantly higher levels of soluble sugars (58.91 mg/g) and free amino acids (54.15 mg/g). Transcriptomic results indicated that DEGs correlated with glycolysis/gluconeogenesis, starch and sucrose metabolism, and biosynthesis of amino acids pathways were significantly up-regulated in the HS variet

The transcriptomic and metabolomic mechanisms responsible for high medicinal quality in Dendrobium huoshanense under different cultivation techniques.

BACKGROUND: Dendrobium huoshanense, a Traditional Chinese Medicine (TCM), is natively found in the wild near Huoshan in the Dabie Mountains of Anhui Province, China. However, overexploitation and habitat loss have led to its scarcity. Cultivation techniques have been adopted to meet the demand, but these methods are known to alter the medicinal qualities of D. huoshanense, although the underlying molecular mechanisms remain unclear. RESULTS: To elucidate the mechanisms behind these alterations, we conducted a study on D. huoshanense cultivated in three different environments: a facility, under

Engineering ligands for theophylline riboswitches expands its regulatory dynamic range in prokaryotic and eukaryotic systems.

The theophylline riboswitch has been a foundational tool in synthetic biology for three decades, yet its regulatory performance remains constrained by the modest affinity of its native ligand. Enhancing the dynamic range of riboswitches is critical for precise gene regulation in biotechnological applications. Here, we show that synthetic 4-quinazolinone derivatives, designed through a structure-based approach, are significantly better than theophylline in both binding and functional activation across multiple biological systems. We demonstrate that these derivatives bind the theophylline aptam

Transcriptomic characterization of mesenchymal and skin tissues in Cervus elaphusxanthopygus antler and identification of growth-related candidate genes.

BACKGROUND: Deer antler is the only mammalian organ capable of periodic complete regeneration. Its astonishing growth rate-reaching several centimeters per day-provides a unique model for research in tissue regeneration and developmental biology. This rapid growth relies on the protective and signaling functions of the skin, as well as the vigorous proliferation and differentiation capacity of mesenchymal cells. Although previous studies have identified some key factors involved in antler growth, systematically comparing the transcriptomic profiles of these two core tissues (skin and mesenchym

A domestication gene links plant architecture and nitrogen metabolism to enhance yield in foxtail millet.

Foxtail millet (Setaria italica) has lagged in yield compared with major cereals, largely due to suboptimal architecture. Here, we report a telomere-to-telomere (T2T) genome assembly of the dwarf, multi-tillering cultivar Dungu and identify SiSD1 (Semi Dwarf 1) via map-based cloning. This gene encodes GA20ox2, the rice SD1 ortholog involved in gibberellin biosynthesis. The loss-of-function sisd1 reduces bioactive gibberellins and remodels nitrogen metabolism, conferring semi-dwarfism, increased tillering, and higher yield. Critically, the semi-dominantly heterozygous SiSD1/sisd1 in F1 hybrids

Transcriptome analysis of different stages of testis development in Portunus trituberculatus.

The swimming crab (Portunus trituberculatus) is an important marine economic species, however its artificial breeding yield is relatively low. Currently, the main challenge faced by the swimming crab seed industry is the reliance on wild populations for seed cultivation, which results in unstable yield and quality, affecting the healthy development of the crab farming industry to some extent. The quality of germplasm resources depends on the quality of gametes, and the quality of sperm depends on the orderly genetic regulation process of spermatogenesis. Therefore, elucidating the genetic regu

Effects of Chlortetracycline on Lignin Biosynthesis in Arabidopsis thaliana.

Feedstock plants for biofuel production can be cultivated on polluted sites that are unsuitable for edible crop production. This approach combines environmental restoration and renewable energy production, therefore enhancing the economic viability of plant-derived biofuels. Previous studies have indicated that exposure to environmental pollutants may elevate lignin levels in exposed plants, potentially impacting the biomass digestibility and the efficiency of bioethanol conversion. In this study, we investigated the impact of the antimicrobial agent chlortetracycline on lignin biosynthesis in

Multi-oncogene targeting in cancer therapy: A miRNA-driven pharmacological approach.

MicroRNAs/miRNAs are known epigenetic regulators that function as rheostats to regulate gene expression in cells. miRNA can simultaneously target multiple genes, thus profoundly impacting cellular physiology. Cancer is one of the most complex diseases. It often involves the interplay of various genes, making anti-cancer therapies targeting a single gene less effective. It leads to the development of resistance to treatment over time, thus limiting long-term beneficial outcomes. In contrast, the ability of miRNAs to target multiple genes simultaneously might make them suitable as effective anti

Differential Gene Expression Across Species Following Spinal Cord Injury: A Systematic Review and Meta-Analysis.

The limited regenerative capacity of human nervous tissue compared to other species has long fascinated researchers. Remarkably, non-mammalian vertebrates such as teleost fish and axolotls possess robust regenerative abilities, capable of regenerating entire limbs and even fully transected spinal cords. Understanding the cellular and molecular mechanisms governing spinal cord regeneration across species may offer insights to accelerate repair processes and improve the quality of life for spinal cord injury (SCI) patients. This systematic review and meta-analysis compiled genome-wide spinal cor

The histological and molecular response of acute hypoxia and reoxygenation in rainbow trout and steelhead.

Hypoxia is a critical environmental stressor affecting fish survival and physiological function. Landlocked rainbow trout (Oncorhynchus mykiss) and anadromous steelhead (Oncorhynchus mykiss), two ecotypes of the same species, exhibit distinct physiological adaptations to fluctuating oxygen levels. To investigate their responses to acute hypoxia in these fish, brain histology and transcriptome analyses were conducted before stress, after hypoxia (12 and 24 h), and after reoxygenation (24 h). The results showed that the number of vacuolated nerve cells in the brain increased with the duration of

Transcriptional landscape of Atractylodes chinensis contracting root rot.

Atractylodes chinensis is among the most economically valuable medicinal plants, serving as the primary source of Atractylodis rhizoma. Its pharmacological activities in treating digestive and urinary disorders have been officially recognized in both the Chinese and Japanese Pharmacopoeias. Whereas, the natural scarcity of Atractylodes chinensis necessitates enhanced cultivation strategies, particularly targeting root rot resistance to ameliorate crop yield and sustainable production. This study implemented controlled cultivation of Atractylodes chinensis and collected rhizome samples exhibiti
