Bioinformatics Analysis Identifies Sequence Determinants of Enzymatic Activity for the PHARC-Associated Lipase ABHD12.

In humans, PHARC (polyneuropathy, hearing loss, ataxia, retinitis pigmentosa, and cataract) is an early onset autosomal recessive neurological disorder caused by deleterious mutations to ABHD12 (α/β-hydrolase domain protein # 12). Biochemically, ABHD12 functions as a lipase and catalyzes the hydrolysis of lysophosphatidylserine (lyso-PS) (lyso-PS lipase). By doing so, it controls the concentrations and signaling pathways regulated by this potent signaling lysophospholipid in the mammalian brain. While genetic mapping efforts have identified over 30 mutations in ABHD12 from human PHARC subjects

CANTAO: guiding clustering and annotation in single-cell RNA sequencing using average overlap.

Single-cell RNA sequencing allows defining cellular identities based on transcriptional similarity using unsupervised clustering. However, a single clustering resolution may not yield groups of cells that represent both broad, well-defined populations and smaller subpopulations simultaneously. Therefore, when cell identities are not known prior to sequencing, robust comparison and annotation of inferred de novo clusters remains a challenge. Here, we introduce CANTAO, in which we propose the average overlap metric to define the distance between single-cell clusters by comparing ranked lists of

Computational Modeling and Validation of Predicted Diagnostic Peptides for Crimean-Congo's Disease.

The absence of prompt and reliable diagnosis limits the eradication of Crimean-Congo's hemorrhagic fever (CCHF) caused by Hyalomma. Although there have been several recent developments in different points of care and diagnosis, there has been a major drawback caused by the commercial unavailability and limited accessibility of economical serosurveillance assays that pose significant challenges. The primary objective of this study is to predict and design a novel synthetic biomarker composed of immunodominant B- and T-cell lymphocytes (HTL) interleukin 10 (IL-10) epitopes using the antigenic, n

Immunoinformatics-driven design of a multi-epitope vaccine for effective protection against Machupo virus.

The Arenaviridae family of viruses includes the Machupo virus (MACV), which is associated with the potentially fatal Bolivian hemorrhagic fever, a disease with a mortality rate of 15%-30% depending on the speed of diagnosis and the availability of health facilities. To date, there is no licensed vaccine available for MACV, highlighting the need for a preventive measure. In this work, we use immunoinformatics approaches to create a multi-epitope vaccine based on the most dominant MACV proteins. For constructational epitopes, we selected glycoprotein precurssor (GP), nucleoprotein (NP), RNA-depe

Potential therapeutic targets for COVID-19 complicated with pulmonary hypertension: a bioinformatics and early validation study.

Coronavirus disease (COVID-19) and pulmonary hypertension (PH) are closely correlated. However, the mechanism is still poorly understood. In this article, we analyzed the molecular action network driving the emergence of this event. Two datasets (GSE113439 and GSE147507) from the GEO database were used for the identification of differentially expressed genes (DEGs).Common DEGs were selected by VennDiagram and their enrichment in biological pathways was analyzed. Candidate gene biomarkers were selected using three different machine-learning algorithms (SVM-RFE, LASSO, RF).The diagnostic efficac

Chemical, In Cellulo, and In Silico Characterization of the Aminocholine Analogs of VG.

V-type nerve agents are exceedingly toxic chemical warfare agents that irreversibly inhibit acetylcholinesterase (AChE), leading to acetylcholine accumulation in synapses and the disruption of neurotransmission. VG or O.O-diethyl S-(diethylamino)ethyl phosphorothiolate was the first compound of this class that was synthesized. The selenocholines (-Se-), cholines (-O-), and methylene-cholines (-CH2-) analogs of V-agents have been synthesized and their anti-AChE activities reported. Nevertheless, the aminocholine derivatives have not been pursued. Here, we have designed and synthesized a series
