Genetic structure of Indian scad mackerel Decapterus russelli: Pleistocene vicariance and secondary contact in the Central Indo-West Pacific Seas.

Major genetic breaks between the Indian and Pacific oceans have been reported for marine fishes and invertebrates. The genetic structure and history of the Indian scad mackerel, Decapterus russelli, in the Indo-Malay archipelago were investigated using the cytochrome b gene sequence as mitochondrial marker and two length-polymorphic introns as nuclear markers. The existence of two major mitochondrial lineages separated by 2.2% average nucleotide divergence, and their heterogeneous geographical distributions, were confirmed. This indicated past geographic isolation, possibly caused by a Pleisto

Complex events in the evolution of the human pseudoautosomal region 2 (PAR2).

The 320-kb human pseudoautosomal region 2 (PAR2) at the tips of the long arms of the X and Y chromosomes is thought to have been duplicated onto the Y chromosome recently in primate evolution. The four genes within PAR2 have been proposed to constitute two zones with different base ratios and transcription, one of which was added recently to the X chromosome. To test this hypothesis, we cloned and mapped PAR2 genes in other species, the lemur, the cat, and a marsupial, the tammar wallaby. None of the human PAR2 genes colocalized with human PAR1 genes in the marsupial genome, confirming that th

Molecular characterization of sialophorin (CD43), the lymphocyte surface sialoglycoprotein defective in Wiskott-Aldrich syndrome.

Sialophorin (CD43) of leukocytes and platelets is a surface sialoglycoprotein that is phenotypically defective on lymphocytes of patients with the X chromosome-linked immunodeficiency Wiskott-Aldrich syndrome. Previous studies with monoclonal antibodies indicate that sialophorin is a component of a T-lymphocyte activation pathway. Here we describe the cDNA cloning and derived amino acid sequence of human sialophorin. The sequence predicts an integral membrane polypeptide with an N-terminal hydrophobic signal region followed by a mucin-like 235-residue extracellular region with a uniform distri

SARS-CoV-2 Evolutionary Adaptation toward Host Entry and Recognition of Receptor O-Acetyl Sialylation in Virus-Host Interaction.

The recently emerged SARS-CoV-2 is the cause of the global health crisis of the coronavirus disease 2019 (COVID-19) pandemic. No evidence is yet available for CoV infection into hosts upon zoonotic disease outbreak, although the CoV epidemy resembles influenza viruses, which use sialic acid (SA). Currently, information on SARS-CoV-2 and its receptors is limited. O-acetylated SAs interact with the lectin-like spike glycoprotein of SARS CoV-2 for the initial attachment of viruses to enter into the host cells. SARS-CoV-2 hemagglutinin-esterase (HE) acts as the classical glycan-binding lectin and

Characterizing Physicochemical Selection in Protein Evolution with Property-Informed Models (PRIME).

Standard probabilistic models of coding sequence evolution effectively identify where and when selection acts but remain agnostic to the mechanistic realization of these forces. We introduce PRIME (PRoperty Informed Models of Evolution), a framework of codon-level maximum likelihood methods-including global (G-PRIME), episodic (E-PRIME), and site-specific (S-PRIME) implementations-that explicitly model amino acid exchangeability as a function of physicochemical properties. By parameterizing attributes such as molecular volume, hydropathy, and secondary structure propensities, PRIME resolves th

Current situation and emerging foot-and-mouth disease virus lineages in Egypt: Historicment SAT1 Introduction, and Vaccine Policy Implications.

Foot-and-mouth disease (FMD) continues to impose significant constraints on livestock health and productivity in Egypt due to the persistent circulation, evolution, and transboundary introduction of antigenically diverse foot-and-mouth disease virus (FMDV) serotypes and lineages. Since the 1950s, Egypt has experienced recurrent incursions of serotypes O, A, and SAT2, accompanied by progressive antigenic shifts, including the emergence of O/EA-3, A/Africa G-IV, and SAT2 Lib-12. Recent developments have further reshaped the national epidemiological landscape. In 2022, the detection of FMDV-A-Egy

Brain cancer in silico modelling - the roadmap ahead.

Brain cancer comprises a diverse group of aggressive malignancies, often associated with a poor prognosis and a pressing need for more effective therapeutic strategies. The complexity of brain tumours arises from their highly dynamic and heterogeneous nature, involving intricate biological processes and interactions across multiple scales. Addressing these complexities requires an integrative approach that incorporates various levels of biological organisation to develop more accurate and predictive models of brain cancer. Cutting-edge techniques, including advanced imaging and omics technolog

Multiscale stability analysis of electric-field-based air nanobubbles under varying pH and generation time using experimental and molecular dynamics insights.

Electric-field-based gas nanobubbles (NBs) generation provides a green, chemical-free, and energy-efficient alternative for different environmental applications such as water treatment; however, despite their unique physicochemical properties, a sustainability-oriented understanding of their stability, optimum operating conditions, and the kinetic pathways governing their interfacial evolution remain largely unresolved. This study presents a comprehensive multiscale investigation of air NBs produced under different generation duration and pH conditions, integrating long-term experimental monit

Community priorities for programs using HIV molecular epidemiology: A best-worst scaling.

BACKGROUND: HIV molecular epidemiology (HIV-ME) uses genetic sequencing to study viral evolution, detect transmission clusters, and guide public health responses. Ethical, legal, and social implications of HIV-ME have been raised, yet quantitative evidence on community perspectives remains limited. We quantified community priorities for HIV-ME program features and examined their heterogeneity. METHODS: Adult cisgender men who have sex with men, including people living with HIV (PLWH), were recruited from the 2023-2024 American Men's Internet Survey. Best-worst scaling assessed the importance

Optimizing subsurface carbon-energy synergy by balancing diffusion and convection via physics-informed Bayesian learning.

The co-optimization of enhanced oil recovery and carbon dioxide sequestration in shale reservoirs is fundamentally constrained by the competing physics of molecular diffusion and pressure-driven convection-a challenge that existing data-driven optimization frameworks fail to address due to their black-box nature and lack of physical fidelity. Here, this study introduce a physics-informed adaptive ensemble surrogate-assisted Bayesian optimization framework (AES-BO) that synergistically integrates Gaussian process regression, polynomial response surface, and radial basis function networks. Deciphering Cancer Evolution Through Genomic Profiling of Patient-Derived Xenograft Together with Matched Primary Gallbladder Cancer.

BACKGROUND: Gallbladder cancer has a poor prognosis due to its aggressive nature and late detection. Adenosquamous subtypes are rare and poorly characterized at the molecular level. Patient-derived xenograft (PDX) models preserve tumor heterogeneity and support evolutionary studies. Longitudinal specimens-primary, metastatic, and PDX-from the same patient, combined with immunohistochemistry (IHC), allow investigation of tumor progression and cellular origin. METHODOLOGY: A 65-year-old woman with gallbladder cancer underwent cholecystectomy, followed by omental metastasectomy upon relapse. A s

Novel genotyping and genetic heterogeneity of chicken parvovirus in central and Eastern China.

Chicken parvovirus (CKPV) is frequently associated with avian intestinal diseases, posing a substantial threat to chicken industry. In this investigation, CKPV screening was conducted on 51 chicken farms from central and eastern China between 2022 and 2025. Finally, a total of 18 CKPV strains were identified and subjected to complete genome sequencing. Sequence similarity analysis showed that the 18 strains (93.46 %-97.68 %) were more similar to each other than to previously reported reference strains (40.40 %-95.97 %). To establish a novel genotyping system for CKPV, a p-distance frequency di

Patient-derived organoids and orthotopic xenografts of primary and recurrent gliomas represent relevant patient avatars for precision oncology.

Patient-based cancer models are essential tools for studying tumor biology and for the assessment of drug responses in a translational context. We report the establishment a large cohort of unique organoids and patient-derived orthotopic xenografts (PDOX) of various glioma subtypes, including gliomas with mutations in IDH1, and paired longitudinal PDOX from primary and recurrent tumors of the same patient. We show that glioma PDOXs enable long-term propagation of patient tumors and represent clinically relevant patient avatars that retain histopathological, genetic, epigenetic, and transcripto

Favorable prognosis in pediatric brainstem low-grade glioma: Report from the German SIOP-LGG 2004 cohort.

Reports on pediatric low-grade glioma (LGG) of the caudal brainstem are retrospective with heterogeneous cohorts, variable treatments and inconsistent outcome data. We analyzed their natural history and asked whether brainstem location proved unfavorable for survival within the framework of the comprehensive SIOP-LGG 2004 management strategy. Within the prospectively registered, population-based German SIOP-LGG 2004 cohort 116 patients (age 0.2-16.5 years, 10% Neurofibromatosis NF1) were diagnosed with LGG of the pons (27%) and medulla oblongata (73%). Discovery of Landscape Phage Probes Against Cellular Communication Network Factor 1 (CCN1/Cyr61).

Detection of cancer biomarkers at the earliest stages of disease progression is commonly assumed to extend the overall quality of life for cancer patients as the result of earlier clinical management of the disease. Therefore, there is an urgent need for the development of standardized, sensitive, robust, and commonly available screening and diagnostic tools for detecting the earliest signals of neoplastic pathology progression. Recently, a new paradigm of cancer control, known as multi-cancer detection (MCD), evolved, which measures the composition of cancer-related molecular analytes in the

Mitochondrial Genome of the Korean Endemic Arabis takesimana (Brassicaceae): Addition to the Genomic Resources and Evolutionary Insights.

Brassicaceae is a major model system for studies of plant evolution, systematics, comparative genomics, and speciation; however, mitochondrial genomic resources remain limited compared to plastid genomic resources, constraining investigations of mitochondrial genome evolution. Here, we report the mitogenome of the Korean endemic species Arabis takesimana, representing only the third available mitogenome for the genus Arabis. The mitogenome is 291,633 bp in length with a GC content of 45.3%. It was assembled with an average sequencing depth of 298.9×. It contains 58 annotated genes, including 3

Dissecting binding and immune evasion mechanisms for ultrapotent Class I and Class 4/1 neutralizing antibodies of SARS-CoV-2 spike protein using a multi-pronged computational approach: neutral frustration architecture of binding interfaces and immune escape hotspots drives adaptive evolution.

The relentless evolution of SARS-CoV-2 underscores the urgent need to decipher the molecular principles that enable certain antibodies to maintain exceptional breadth and resilience against immune escape. In this study, we employ a multi-pronged computational framework integrating structural analysis, conformational dynamics, mutational scanning, MM-GBSA binding energetics, and the landscape-based frustration profiling of the RBD-antibody interactions to quantify the mechanisms of ultrapotent neutralization by a cohort of broadly reactive Class 1 antibodies (BD55-1205, 19-77, ZCP4C9, ZCP3B4) a
