Bidirectional Mendelian randomization of childhood maltreatment and sleep-related phenotypes.

Background: Childhood maltreatment (CM) is associated with sleep disturbance, but observational findings may be affected by confounding, shared familial liability, and reverse-direction explanations. We conducted bidirectional two-sample Mendelian randomization (MR) to examine genetic evidence linking composite CM liability with six sleep-related phenotypes. Methods: Genetic instruments for CM were obtained from a large European-ancestry multi-cohort GWAS meta-analysis. CM was defined as a composite phenotype encompassing multiple abuse and neglect subtypes and ascertainment modes. Summary stat

PRISM-xQTL: Pleiotropic Relationships Integrated with System-level Multiomic QTL analysis for causal genes and molecular mediators in Alzheimer's disease.

INTRODUCTION: Most Alzheimer's disease (AD) risk variants identified by genome-wide association studies (GWAS) reside in noncoding regions, complicating causal interpretation. METHODS: We developed PRISM-xQTL (Pleiotropic Relationships Integrated with System-level Multiomic QTL), integrating pleiotropy, co-localization, Mendelian randomization, and mediation analyses across multiomic quantitative trait loci (QTLs; expression QTL [eQTL], methylation QTL [meQTL], splicing QTL [sQTL], proteomic [pQTL], single-cell [sc-eQTL]). Seventy pleiotropic single-nucleotide polymorphisms (SNPs) shared betw

The diabetes exposome: interplay of environmental and genetic determinants in diabetes.

Diabetes mellitus arises from complex interactions between biological susceptibility and diverse environmental influences that extend beyond traditional "genes versus lifestyle" models. The exposome is defined as the aggregate of non-genetic environmental exposures and their biological consequences across the life course. It provides a systems-level framework to evaluate this interaction, spanning chemical, physical, social, and behavioral domains while integrating them with internal molecular responses to decode how environments shape metabolic health. Emerging assessment strategies, includin

NAFLD and Hypothyroidism: Deciphering Pivotal Genetic Variants, Cellular Expression Landscapes, and Spatial Architectures.

Thyroid hormones profoundly modulate hepatic fatty acid and cholesterol synthesis and turnover. Although nonalcoholic fatty liver disease (NAFLD) shows epidemiological links to hypothyroidism, the genetic substrates of this relationship remain unresolved. Integrating large-scale genome-wide association studies with single-cell transcriptomics, spatial transcriptomics, and single-cell chromatin accessibility via state-of-the-art computational approaches, we interrogated the association between NAFLD and hypothyroidism across organ systems, cellular expression landscapes, and molecular-genetic s

Identification of allergic rhinitis-related genes and mediating immune cells based on cis-eQTL: A Mendelian randomization study.

In this study, we aimed to identify genes causally associated with allergic rhinitis (AR) by extracting cis-expression quantitative trait loci (cis-eQTL) as instrumental variables using the Mendelian randomization (MR) method, and further explore the role mechanisms of gene-related immune cells in AR. All genome-wide association study (GWAS) and eQTL data were from public databases. Genes causally associated with AR were screened by the summary-data-based Mendelian randomization (SMR) method to obtain Gene set 1. Predicted AR-related genes from 5 databases were combined and intersected with Ge…

Inferring relationships among major psychiatric disorders in a resting-state functional connectivity-informed embedding space.

Major neuropsychiatric disorders such as major depressive disorder (MDD) and schizophrenia (SCZ), as well as the neurodevelopmental disorder autism spectrum disorder (ASD), are traditionally treated as distinct clinical entities. However, genome-wide association studies indicate shared genetic risks, motivating a transdiagnostic view. Resting-state functional connectivity (rsFC) is a promising biomarker for these disorders, but its high dimensionality complicates inference of inter-disorder relationships in the native feature space. Here, we develop an rsFC-based embedding-relation workflow th

Hypertension guidelines need to be patient oriented.

PURPOSE OF REVIEW: There is growing evidence that personalisation of hypertension treatment leads to better blood pressure control. This review will explore current evidence for individualised treatment of hypertension, and application of this in future guidelines. RECENT FINDINGS: Recent studies demonstrate considerable inter-individual variability in responses to specific antihypertensives. Factors such as ethnicity, sex, age, BMI and genetics contribute to differences in blood pressure and cardiovascular risk. There is emerging ethnicity data that may help to support targeted pharmacothera

An endothelial RNA splicing atlas catalogs effects of IL-1β and identifies an alternative PROCR isoform with genetic links to pleiotropic vascular disease.

Alternative splicing (AS) alters the sequence and dynamics of mRNA but has not been comprehensively annotated in human endothelial cells (ECs). EC dysfunction is a hallmark of complex inflammatory diseases, including cancer and atherosclerosis. Therefore, we modeled inflammation in vitro using 53 genetically distinct human aortic EC lines exposed to interleukin-1β (IL-1β) or control media. This identified 1,224 differentially spliced transcripts (DSTs). DSTs were enriched for alternative first (AF) exon usage, including isoforms of several disease-associated and metabolic genes. To confirm tha

Immune Cell-specific Genetic Regulation in Graves' Disease: An Integrative Mendelian Randomization Study.

INTRODUCTION: Graves' disease (GD) is an autoimmune form of hyperthyroidism. We integrated GD GWAS summary statistics with immune-cell eQTLs to prioritize cell-type-specific genes with potential relevance to GD susceptibility. METHODS: We analyzed European-ancestry GD GWAS summary statistics from FinnGen Release 12 together with cis-eQTLs from 14 peripheral immune-cell subsets in the OneK1K single-cell resource (982 donors). We prioritized associations using SMR and HEIDI filtering, and Bayesian colocalization (COLOC) analysis was then performed to assess whether eQTL and GD association signa

Genetic evidence for associations between gastroesophageal reflux disease and site-specific extraesophageal cancers: A Mendelian randomization study.

Observational studies have suggested an increased risk of extraesophageal cancers in patients with gastroesophageal reflux disease (GERD), but whether these associations are causal remains uncertain. This study systematically evaluated the potential associations between genetically predicted GERD and 22 extraesophageal cancers. Genetic instruments for GERD were obtained from a large genome-wide association study including 129,080 cases and 473,524 controls. Outcome data for 22 site-specific extraesophageal cancers were obtained from multiple genome-wide association study datasets, including th…

Shared genetic architecture of psychoactive substance use and pan-cancer: insights from a large‑scale genome‑wide cross‑trait analysis.

BACKGROUND: Psychoactive substance use (PSU) and cancer are frequently observed comorbidities that have reciprocal influences and shared behavioral traits of the affected patients. While, e.g., nicotine and alcohol are major carcinogens in the etiology of lung and head and neck cancers, little is known about a shared overarching genetic architecture of PSU and cancer that may predispose individuals to both illnesses. METHODS: Large-scale genome-wide association study (GWAS) summary data revealed shared genetic architecture between cancer and PSU, including alcohol use dependence (AlcUD) and n…

Potential protective role of vitamin C in peripheral artery disease: A Mendelian randomization and NHANES analysis.

Although numerous studies have investigated the associations between micronutrients and peripheral artery disease (PAD), most existing evidence is observational and limited by confounding and lack of causal inference. To address these gaps, we combined Mendelian randomization (MR) analysis using genetic data with supportive epidemiologic evidence from National Health and Nutrition Examination Survey (NHANES) to examine the relationships between micronutrient status and PAD risk. This study was conducted in 2 phases. First, we used genome-wide association study summary statistics to assess the …

LpDREB2A-LpbZIP41/LpbZIP66 module orchestrates heat stress tolerance by modulating ABA biosynthesis and carbonic anhydrase activity in perennial ryegrass.

Heat stress is a major environmental constraint limiting the productivity of perennial ryegrass (Lolium perenne), a widely cultivated forage and turfgrass. Here, through a genome-wide association study (GWAS) analysis of a diverse perennial ryegrass population, we identified LpbZIP41 as a major heat tolerance quantitative trait locus (QTL) for heat tolerance. Natural variation at this locus comprises three haplotypes showing differential thermotolerance, with evidence of positive selection during breeding. LpbZIP41 localizes to the nucleus and exhibits rapid heat-inducible expression. Function…
