Synthetic lethal mutants in Escherichia coli define pathways necessary for survival with RNase H deficiency.

Ribonucleotides frequently contaminate DNA and, if not removed, cause genomic instability. Consequently, all organisms are equipped with RNase H enzymes to remove RNA-DNA hybrids (RDHs). Escherichia coli lacking RNase HI (rnhA) and RNase HII (rnhB) enzymes, the ∆rnhA ∆rnhB double mutant, accumulates RDHs in its DNA. These RDHs can convert into RNA-containing DNA lesions (R-lesions) of unclear nature that compromise genomic stability. The ∆rnhAB double mutant has severe phenotypes, like growth inhibition, replication stress, sensitivity to ultraviolet radiation, SOS induction, increased chromos

Effects of ketamine on the fetal transcriptomic response to umbilical cord occlusion: comparison with hypoxic hypoxia in the cerebral cortex.

KEY POINTS: The cerebral response to fetal asphyxia is characterized by an upregulation of nucleic acid and chromatin modification processes, as well as a downregulation of metabolic processes at 1 h post-umbilical cord occlusion (UCO). Twenty-four hours post UCO, there was an upregulation of metabolic processes and protein modifications. UCO did not alter bacterial gene expression levels, nor did it produce a robust inflammatory response compared to maternal hypoxia. The administration of ketamine produced minimal effects on the fetal response to UCO in the cerebral cortex. ABSTRACT: Umbilic

The influence of secondary structure, selection and recombination on rubella virus nucleotide substitution rate estimates.

BACKGROUND: Annually, rubella virus (RV) still causes severe congenital defects in around 100 000 children globally. An attempt to eradicate RV is currently underway and analytical tools to monitor the global decline of the last remaining RV lineages will be useful for assessing the effectiveness of this endeavour. RV evolves rapidly enough that much of this information might be inferable from RV genomic sequence data. METHODS: Using BEASTv1.8.0, we analysed publically available RV sequence data to estimate genome-wide and gene-specific nucleotide substitution rates to test whether current es

RAZOR EX anthrax air detection system.

The RAZOR EX Anthrax Air Detection System, developed by Idaho Technology, Inc. (ITI), is a qualitative method for the detection of Bacillus anthracis spores collected by air collection devices. This system comprises a DNA extraction kit, a freeze-dried PCR reagent pouch, and the RAZOR EX real-time PCR instrument. Each pouch contains three assays, which distinguish potentially virulent B. anthracis from avirulent B. anthracis and other Bacillus species. These assays target the pXO1 and pXO2 plasmids and chromosomal DNA. When all targets are detected, the instrument makes an "anthrax detected" c

Role of PSO genes in repair of DNA damage of Saccharomyces cerevisiae.

Photoactivated psoralens used in treatment of skin diseases like Psoriasis and Vitiligo cause DNA damage, the repair of which may lead to mutations and thus to higher risk to have skin cancer. The simple eukaryote Saccharomyces cerevisiae was chosen to investigate the cells' genetic endowment with repair mechanisms for this type of DNA damage and to study the genetic consequences of such repair. Genetic studies on yeast mutants sensitive to photoactivated psoralens, named pso mutants, showed their allocation to 10 distinct loci. Cloning and molecular characterization allowed their grouping int

From Sewers to Surveillance: Monitoring Salmonella Through Wastewater.

Wastewater surveillance (WWS) is a powerful, population-level approach to infectious disease monitoring that complements traditional clinical surveillance, which often under-detects asymptomatic or unreported cases. This study presents validated methods for Salmonella detection in wastewater, including sample concentration using PEG precipitation, nucleic acid extraction with magnetic beads, and quantitative PCR targeting. When WWS for Salmonella was implemented across Oklahoma from 2021 to 2022, results showed seasonal patterns in transmission, provided a 1-week lead time over clinical case r

Threomer Inhibition of S1-ACE2 Binding.

The interaction between the receptor binding domain (RBD) of the SARS-CoV-2 spike protein (S1) and human ACE2 receptor is essential for viral entry into host epithelial cells and a key target for drug discovery. Here, we describe the evolution of a threomer, a base-modified version of threose nucleic acid (TNA), that binds to the S1 protein and inhibits its interaction with ACE2. The aptamer was isolated by in vitro selection using a DNA display strategy that linked each TNA molecule to its encoding double-stranded DNA template. Following iterative cycles of selection and amplification, lead c

Examination of the Immunological Role of Toll-Like Receptor 9 on Red Blood Cells.

Red blood cells (RBCs) were historically regarded as immunologically inert; however, current research has revealed their active participation in the innate immune response through the expression of various surface immune receptors. Notably, the nucleic-acid-sensing receptor toll-like receptor 9 (TLR9) enables RBCs to sequester and scavenge cell-free DNA under basal conditions and to deliver DNA during inflammatory states. Consequently, the presence of TLR9 on RBCs endows them with distinct immune functions. Novel techniques were developed to study the immunological function of red blood cells.

Recent advances in glycoconjugate-based therapeutics.

Glycoconjugates are central mediators of molecular recognition in biological systems, yet their inherent structural microheterogeneity has long impeded mechanistic insight and therapeutic translation. Recent advances in synthetic chemistry, chemoenzymatic approaches, and glycoengineering now enable access to structurally defined glycoconjugates, creating new opportunities for precision medicine. Here, we review key developments in glycoconjugate-based therapeutics over the past two years, including glycoconjugate vaccines, glycoengineered peptides and proteins with improved pharmacological pro

Challenges of early detection of pancreatic cancer.

Pancreatic cancer (PC) is a devastating disease, due in part to its diagnosis frequently being made at an advanced stage. Ongoing efforts are aimed at identifying early-stage PC in high-risk individuals, as early detection leads to downstaging of PC and improvements in survival. However, there are a myriad of challenges that arise when trying to optimize PC early detection strategies, including selection of the appropriate high-risk individuals and selection of the test or combination of tests that should be performed. Here, we discuss the populations that are the strongest candidates for PC s

A Novel Tyrosine Kinase Axis in Innate Immune Signaling.

Tyrosine phosphorylation has emerged as a central regulatory mechanism in innate immunity. Building on our recent studies that Syk and EGFR sequentially phosphorylate TLR9 to fully activate it, we discuss how similar mechanisms operate across other Toll-like receptors and the cytosolic DNA sensor STING. Evidence from complementary systems reveals that receptor and nonreceptor tyrosine kinases, including Src-family kinases, Syk, BTK, and EGFR, form an integrated signaling network that triggers receptor activation, trafficking, and downstream gene expression. Scavenger receptors such as SR-A fur

Cas9 Protein Outperforms mRNA in Lipid Nanoparticle-Mediated CFTR Repair.

Lipid nanoparticles (LNPs) are currently one of the most clinically advanced delivery systems for nucleic acid cargo and hold great potential for clinical applications in gene editing and the treatment of genetic diseases. LNP-mediated delivery of Cas9 with single guide RNA (sgRNA) and homology-directed repair DNA template (ssDNA) enables efficient and precise editing in vitro and in vivo. Comparative analysis of LNP delivery of Cas9 as protein or mRNA for relevant clinical targets, such as cystic fibrosis (CF), which is caused by mutations in the CFTR gene, is imperative in the design of corr

Paediatric IgG4-related disease manifesting as recurrent pleural effusion.

An adolescent boy presented with breathlessness, loss of appetite and weight, and recurrent pleural effusion for the past 7 months. As tuberculosis, followed by malignancy are the most common disease causes of pleural effusion he was evaluated initially for these two conditions. Pleural fluid cytology was normal and cartridge-based nucleic acid amplification test for tuberculosis was negative. Positron emission tomography CT scan done due to the suspicion of malignancy suggested a large right hydropneumothorax, with diffuse soft tissue thickening and fat stranding. SNA-modified antisense oligonucleotides: A new pathway for renal targeting?

Antisense oligonucleotides (ASOs) have emerged as a powerful class of therapeutics capable of suppressing gene expression with remarkable specificity. However, the clinical applications of ASOs have been limited by delivery challenges and toxicities, particularly when repeated or high dosing is required. In the study by Tsuboi et al., the authors present serinol nucleic acid (SNA)-modified gapmer ASOs that target the sodium-glucose cotransporter 2 (SGLT2) in mouse kidneys. With promising results, these SNA-modified ASOs display dose-dependent efficacy, prolonged knockdown, and importantly, a m

Tubercular pseudoaneurysm of the axillary artery.

Tuberculous (TB) involvement of the vascular system has been reported in the preantibiotic era. We, hereby, report a case involving a teenage boy who presented to us with left upper limb pain followed by gradually progressive motor and sensory deficit over 1 month with preceding history of tuberculosis. Examination revealed a palpable, noncompressible, nonpulsatile swelling superior to the lateral third of the clavicle. Imaging through ultrasonography, computed tomography, and magnetic resonance imaging confirmed the presence of a pseudoaneurysm with compression of the underlying nerves. The c

Pneumococci remain the main cause of complicated pediatric pneumonia in the post-pandemic era despite extensive pneumococcal vaccine use.

Nucleic acid amplification tests (NAATs) greatly enhance the capacity to identify the etiology of pediatric complicated pneumonia. However, the use of pneumococcal conjugate vaccines could reduce the importance of Streptococcus pneumoniae in pediatric complicated pneumonia with the potential emergence of other bacterial agents. Using an expanded NAAT in culture negative pleural fluid or empyema samples collected in 2010-2024 (n = 554) in Portugal, we show that S. pneumoniae remains the most frequent agent despite decades of pneumococcal conjugate vaccine use and the COVID-19 pandemic. Natural endogenous material-based vehicles for delivery of macromolecular drugs.

Natural endogenous materials (NEMs), such as cell and cell derivatives, polysaccharide, protein and peptide, and nucleic acid-derived vectors, often exhibit biocompatibility, biodegradability and natural homing ability, which can minimize adverse reactions in vivo and have the potential to improve drug delivery efficacy. Currently, a variety of drug delivery systems (DDSs) based on NEMs have been constructed for macromolecules to address the challenges posed by their inherent large size, intricate structure, low permeability, and susceptibility to harsh environments. The aim of this article is
