Global gene expression analysis in human uterine epithelial cells defines new targets of glucocorticoid and estradiol antagonism.

In preparation for embryo implantation and pregnancy, the uterine epithelium undergoes a genomic and biological transition that mediates adhesion and invasion of the blastocyst. These events resemble an inflammatory response, and the immune system likely takes an active role in the establishment and maintenance of pregnancy. Although glucocorticoids are primary mediators of the immune system, the functional role of glucocorticoid signaling in the uterine epithelium is not well defined. To investigate the dynamic relationship between glucocorticoids and reproductive hormones, we performed whole

Systematic analysis of the basic/helix-loop-helix (bHLH) transcription factor family in pummelo (Citrus grandis) and identification of the key members involved in the response to iron deficiency.

BACKGROUND: Iron (Fe) deficiency is a common problem in citrus production. As the second largest superfamily of transcription factors (TFs), the basic/helix-loop-helix (bHLH) proteins have been shown to participate in the regulation of Fe homeostasis and a series of other biological and developmental processes in plants. However, this family of members in citrus and their functions in citrus Fe deficiency are still largely unknown. RESULTS: In this study, we identified a total of 128 CgbHLHs from pummelo (Citrus grandis) genome that were classified into 18 subfamilies by phylogenetic comparis

Characterization of Rice NADPH oxidase genes and their expression under various environmental conditions.

Plasma membrane NADPH oxidases (Noxs) are key producers of reactive oxygen species under both normal and stress conditions in plants. We demonstrate that at least eleven genes in the genome of rice (Oryza sativa L.) were predicted to encode Nox proteins, including nine genes (OsNox1-9) that encode typical Noxs and two that encode ancient Nox forms (ferric reduction oxidase 1 and 7, OsFRO1 and OsFRO7). Phylogenetic analysis divided the Noxs from nine plant species into six subfamilies, with rice Nox genes distributed among subfamilies I to V. Gene expression analysis using semi-quantitative RT-

Upregulated CircRNAs With Efficacy in Preclinical In Vivo Models Reveal New Targets for Therapeutic Intervention in Glioma.

There is a significant need to improve treatment efficacy for patients with glioma. Therefore, we have analyzed the literature for the role of circular RNAs (circRNAs) with respect to selected pathology-related topics of glioma. We have focused on upregulated circRNAs with efficacy in preclinical in vivo models. The identified circRNAs cover the following topics: Temozolomide (TMZ) resistance, transmembrane and secreted proteins, wingless-related integration site (WNT) signaling, cytoskeleton dynamics, cell-cell and cell-extracellular matrix interactions, as well as circRNAs with additional fu

Progress in Salicylic Acid-Dependent Signaling for Growth-Defense Trade-Off.

One grand challenge for studying plant biotic and abiotic stress responses is to optimize plant growth and plasticity under variable environmental constraints, which in the long run benefits agricultural production. However, efforts in promoting plant immunity are often accompanied by compromised morphological "syndromes" such as growth retardation, sterility, and reduced yield. Such a trade-off is dictated by complex signaling driven by secondary messengers and phytohormones. Salicylic acid (SA) is a well-known phytohormone essential for basal immunity and systemic acquired resistance. Intere

Downregulation of ribosome biogenesis during early forebrain development.

Forebrain precursor cells are dynamic during early brain development, yet the underlying molecular changes remain elusive. We observed major differences in transcriptional signatures of precursor cells from mouse forebrain at embryonic days E8.5 vs. E10.5 (before vs. after neural tube closure). Genes encoding protein biosynthetic machinery were strongly downregulated at E10.5. This was matched by decreases in ribosome biogenesis and protein synthesis, together with age-related changes in proteomic content of the adjacent fluids. Notably, c-MYC expression and mTOR pathway signaling were also de

Dysregulation of temperature and liver cytokine gene expression in immunodeficient wasted mice.

Wasted mice bear the spontaneous autosomal recessive mutation wst/wst; this genotype is associated with weight loss beginning at 21 days of age, neurologic dysfunction, immunodeficiency at mucosal sites, and increased sensitivity to the killing effects of ionizing radiation. The pathology underlying the disease symptoms is unknown. Experiments reported here were designed to examine thermoregulation and liver expression of specific cytokines in wasted mice and in littermate and parental controls. Our experiments found that wasted mice begin to show a drop in body temperature at 21-23 days follo

Transcriptional responses of Leptospira interrogans to host innate immunity: significant changes in metabolism, oxygen tolerance, and outer membrane.

BACKGROUND: Leptospira interrogans is the major causative agent of leptospirosis. Phagocytosis plays important roles in the innate immune responses to L. interrogans infection, and L. interrogans can evade the killing of phagocytes. However, little is known about the adaptation of L. interrogans during this process. METHODOLOGY/PRINCIPAL FINDINGS: To better understand the interaction of pathogenic Leptospira and innate immunity, we employed microarray and comparative genomics analyzing the responses of L. interrogans to macrophage-derived cells. During this process, L. interrogans altered exp

MeCP2 represses the activity of topoisomerase IIβ in long neuronal genes.

A unique signature of neurons is the high expression of the longest genes in the genome. These genes have essential neuronal functions, and disruption of their expression has been implicated in neurological disorders. DNA topoisomerases resolve DNA topological constraints and facilitate neuronal long gene expression. Conversely, the Rett syndrome protein, methyl-CpG-binding protein 2 (MeCP2), can transcriptionally repress long genes. How these factors regulate long genes is not well understood, and whether they interact is not known. Here, we identify and map a functional interaction between M

DUSP6/MKP3 as an emerging therapeutic target in glioblastoma.

The role of MKP family dual-specificity phosphatases (DUSPs) in oncogenesis, together with their potential as therapeutic targets in precision oncology, is now well established. These enzymes dephosphorylate both phosphotyrosine and phosphothreonine residues on extracellular signal-regulated kinase ERK1/2, thereby attenuating mitogen-activated protein kinase (MAPK) signalling. DUSP6/MKP3 acts as a context-dependent regulator with tumour-suppressive or tumour-promoting roles across cancers. Glioblastoma (GBM), an aggressive primary brain tumour with dismal clinical outcomes, has shown limited r

BMAL1 as a central chronobiological integrator of intestinal homeostasis, inflammation, and tumorigenesis.

The biological clock gene BMAL1 (Brain and Muscle ARNT-like Protein 1) is a core regulator of circadian rhythms, orchestrating various physiological processes to maintain health. Recent studies demonstrate BMAL1's pivotal role in the digestive system, extending beyond traditional rhythmic regulation. BMAL1, a key transcription factor, forms heterodimers with CLOCK proteins to regulate the expression of genes involved in gastrointestinal motility, digestive enzyme secretion, and nutrient absorption. This review systematically explores BMAL1's multifaceted roles in digestive function, including

Prdm15 deficiency perturbs hematopoietic stem and progenitor cell homeostasis.

The maintenance of homeostasis in hematopoietic stem and progenitor cells (HSPCs) is essential for the proper development of the entire hematopoietic system. However, the mechanisms underlying this regulatory equilibrium remain elusive. Here, we report that Prdm15 deficiency in HSPCs induces the accumulation of immature hematopoietic stem cells in mice. A series of transplantation assays shows that these cells display impaired reconstitution capacity and competitive fitness, which are associated with abnormal differentiation trajectories and transcriptional alterations identified by single-cel

T cell receptor signaling induces expression of lysine demethylase KDM6B to maintain Treg homeostasis.

Tregs expressing forkhead box P3 (FOXP3) play crucial roles in maintaining immune tolerance and tissue integrity. EZH2, a histone H3 lysine 27 (H3K27) methyltransferase, is known as a key regulator of Treg identity and suppressive function upon activation. Here, we demonstrate that the H3K27 lysine demethylase KDM6B, which catalyzes the opposing reaction to EZH2, is also required for Treg identity and function after activation. Treg-specific deletion of Kdm6b impaired tissue Treg fate and function. KDM6B was upregulated after T cell antigen receptor signaling in Tregs and contributed to the re

MPK3-mediated phosphorylation inactivates MYB4 to promote FIT-dependent iron acquisition.

Iron (Fe) is an essential micronutrient for plant growth, and its homeostasis is critically regulated by the transcription factor FIT in response to deficiency. Here, we identify the R2R3-MYB transcription factor MYB4 as a previously unknown negative regulator of Fe acquisition. MYB4 directly interacts with FIT, competing with bHLH38/39 to prevent the formation of transcriptionally active heterodimers, thereby repressing the expression of the key Fe-uptake genes IRT1 and FRO2. We establish that the mitogen-activated protein kinase MPK3 acts upstream in this pathway. Under Fe-deficient conditio

Light-responsive transcription factor ApTrihelix1 modulates andrographolide biosynthesis via targeting ApCPS2 in Andrographis paniculata.

Andrographolide (AD) is the major bioactive component in the Chinese medicinal plant Andrographis paniculata (A. paniculata), which is widely used for its anti-inflammatory and antiviral properties. In this study, we observed that light is a critical environmental factor for AD biosynthesis and identified a potential transcription factor, ApTrihelix1, as a regulator of AD biosynthesis via RNA-seq combined with co-expression analysis. ApTrihelix1 is light-induced, and knocking down its expression downregulates AD content as well as the expression of several AD biosynthesis-related genes (ADRGs)

Loss of KDM6A-mediated genomic instability and metabolic reprogramming regulates response to therapeutic perturbations in bladder cancer.

Mutations in epigenetic regulators are common in bladder cancer, yet their impact on therapeutic responses remains unclear. Here, we identify that loss-of-function mutations in KDM6A, a histone demethylase altered in about 26% of advanced bladder cancers, are associated with poor survival after cisplatin chemotherapy, whereas they correlate with improved outcomes with anti-PD-1 therapy. Using CRISPR-Cas9-engineered murine and human bladder cancer models, we show that KDM6A deficiency increases formation of extrachromosomal circular DNA carrying chemoresistance loci, promoting cisplatin resista

Functional genomics in Xenopus identifies ARHGAP10 as a congenital heart disease and ciliopathy gene.

Congenital heart disease (CHD) remains a major cause of pediatric morbidity and mortality, yet many patients lack a genetic diagnosis. Two studies identified rare deletions in ARHGAP10 (GAP10), a Rho GTPase-activating protein at 4q31.2 in individuals with heterotaxy and atrial septal defects, highlighting GAP10 as a new candidate CHD gene; however, the function of GAP10 has not been investigated. We demonstrate that gap10 deletion disrupts body axis extension, left-right organizer (LRO) formation, and ciliogenesis, leading to severe cardiac looping defects that closely mirror human CHD phenoty

TCA-controlled histone succinylation identifies IDH3B as a prognostic and therapeutic target in AML.

BACKGROUND: Mitochondrial metabolism-driven epigenetic modifications have emerged as crucial regulators for acute myeloid leukemia (AML) progression, linking metabolic activity in leukemic stem cells to epigenetically controlled transcriptional programs that drive oncogenic gene expression. RESULTS: Here, by integrating proteomic and transcriptomic data, we identified six genes whose expression were able to predict outcome in AML. Among these, IDH3B was highly expressed in leukemic stem cells and associated with poor prognosis. Functional studies revealed that IDH3B deletion in KMT2A-rearrang
