Computational analysis of congenital heart disease associated SNPs: unveiling their impact on the gene regulatory system.

Congenital heart disease (CHD) is a prevalent condition characterized by defective heart development, causing premature death and stillbirths among infants. Genome-wide association studies (GWASs) have provided insights into the role of genetic variants in CHD pathogenesis through the identification of a comprehensive set of single-nucleotide polymorphisms (SNPs). Notably, 90-95% of these variants reside in the noncoding genome, complicating the understanding of their underlying mechanisms. Here, we developed a systematic computational pipeline for the identification and analysis of CHD-associ

Exploring the genetically predicted gut microbiota-reproductive axis: Impact on anti-Müllerian hormone levels.

OBJECTIVE: This study investigates the causal relationship between gut microbial composition and circulating anti-Müllerian hormone (AMH) levels using Mendelian randomization (MR) to determine whether specific gut microbial profiles causally influence AMH levels. METHODS: The two-sample MR approach was employed using genome-wide association study (GWAS) summary statistics for gut microbiota and AMH levels. Instrumental variables were selected based on single-nucleotide polymorphisms that met the MR validity assumptions. Data on gut microbiota were sourced from the MiBioGen consortium involvin…

A smoothing method for DNA methylome analysis to enhance epigenomic signature detection in epigenome-wide association studies.

Epigenome-wide association studies (EWAS) are instrumental for mapping DNA methylation changes in human traits and diseases but often suffer from low statistical power and false positives, especially in small cohorts. We developed an EWAS smoothing method that exploits co-methylation of adjacent CpG probes within CpG islands via a sliding-window average and generalized it using Savitzky-Golay filtering. We applied the smoothing approach-with window widths of 1-3 CpGs and, for generalization, Savitzky-Golay filters of varying polynomial orders and window sizes-across five distinct EWAS settings

Insights from a methylome-wide association study of antidepressant exposure.

This study tests the association of whole-blood DNA methylation and antidepressant exposure in 16,531 individuals from Generation Scotland (GS), using self-report and prescription-derived measures. We identify 8 associations and a high concordance of results between self-report and prescription-derived measures. Sex-stratified analyses observe nominally significant increased effect estimates in females for four CpGs. There is observed enrichment for genes expressed in the Amygdala and annotated to synaptic vesicle membrane ontology. Two CpGs (cg15071067; DGUOK-AS1 and cg26277237; KANK1) show c

Causal relationship of body mass index with autoimmune liver diseases mediated by circulating cytokines: A Mendelian randomization study.

Observational studies suggest associations between elevated body mass index (BMI) and autoimmune liver diseases (AILDs), yet causal evidence remains limited. This Mendelian randomization (MR) study aimed to elucidate the causal role of BMI in AILDs and identify mediating pathways involving 91 circulating cytokines. Utilizing public genome-wide association study data, univariate and multivariate MR analyses were conducted to assess causal relationships between BMI and 3 AILDs. Mediation MR evaluated cytokine-mediated effects. Inverse variance weighted method served as the primary method, comple…

Elucidating shared genetic association between female body mass index and preeclampsia.

The prevalence of obesity is steadily rising and poses a significant challenge to women's health. Preeclampsia (PE), a leading cause of maternal and fetal mortality, is significantly linked to a high body mass index (BMI). However, the shared genetic architecture underlying these conditions remains poorly understood. In this study, we used summary-level data from large-scale genome-wide association studies of BMI (N = 434,794) and PE (Ncases = 8185; Ncontrols = 234,147) to assess the shared genetic architecture between them. Our findings revealed a significant genetic correlation between BMI a

Waist-to-hip ratio and female infertility: An observational study and Mendelian randomization analysis.

Central adiposity, measured by waist-to-hip ratio (WHR), is a modifiable risk factor for female infertility, yet its causal role remain underexplored. Combining observational data from National Health and Nutrition Examination Survey (N = 1530 women) and Mendelian randomization (MR) using genome-wide association study summary statistics (GIANT, FinnGen, and IEU), we assessed WHR-infertility associations. Analyses included weighted logistic regression, threshold detection via generalized additive models, subgroup analyses, 2-sample MR and multivariable Mendelian randomization. Sensitivity analy…

Genome-wide scan reveals CYP450 metabolism and stress response regulation underlying sulfosulfuron resistance in Bromus tectorum.

BACKGROUND: Cheatgrass (Bromus tectorum L.) is a problematic weed species in the wheat cropping systems in the rainfed crop production areas of the inland Pacific Northwest (PNW) and now is becoming resistant to multiple modes of action. To identify mechanisms of non-target site acetohydroxy-acid/acetolactase synthase (AHAS/ALS) inhibitor resistance, 123 B. tectorum accessions were treated with three sulfosulfuron treatments (3.5, 35 and 350 g ha-1). A genome-wide association study (GWAS) was performed using the results from the spray trials to unravel the mechanisms underlying sulfosulfuron r…

Multi-ancestry genome-wide meta-analysis of 56,241 individuals identifies known and novel cross-population and ancestry-specific associations as novel risk loci for Alzheimer's disease.

BACKGROUND: Limited ancestral diversity has impaired our ability to detect risk variants more prevalent in ancestry groups of predominantly non-European ancestral background in genome-wide association studies (GWAS). We construct and analyze a multi-ancestry GWAS dataset in the Alzheimer's Disease Genetics Consortium (ADGC) to test for novel shared and population-specific late-onset Alzheimer's disease (LOAD) susceptibility loci and evaluate underlying genetic architecture in 37,382 non-Hispanic White (NHW), 6728 African American, 8899 Hispanic (HIS), and 3232 East Asian individuals, performin

Comprehensive snRNA-Seq Datasets of Human and Mouse Podocytopathy Integrated with GWAS of Microalbuminuria.

Podocyte (POD) injury is a hallmark of glomerular diseases and a central cause of albuminuria and nephrotic syndrome. Despite the rapid advancements in single-cell sequencing technologies in recent years, POD capture remains limited, resulting in a lack of comprehensive single-cell datasets related to Podocytopathies (PCPs). In this study, we collected kidney tissues from patients with five types of PCP and established two mouse models of POD injury for single-nucleus RNA sequencing (sn-RNA seq). We successfully generated single-cell resolution kidney atlases of human and mouse PCPs and, in co

Genetic association between STAT1 and systemic lupus erythematosus: A two-sample Mendelian randomization observational study.

Systemic lupus erythematosus (SLE) is commonly observed in women of reproductive age and is often accompanied by other autoimmune conditions, such as Sjögren syndrome, rheumatoid arthritis, and thyroid diseases. The presence of comorbidities has the potential to negatively impact the overall health, quality of life, and happiness of affected individuals. While biologics and CAR-T cell therapies are effective, they come with substantial financial burdens, and traditional treatments remain non-curative with significant side effects. Recent studies indicate that necroptosis is a pivotal factor in
