The Human Respiratory Microbiome: Implications and Impact.

Once considered a sterile site below the larynx, the tracheobronchial tree and parenchyma of the lungs are now known to harbor a rich diversity of microbial species including bacteria, viruses, fungi, and archaea. Many of these organisms, particularly the viruses which comprise the human respiratory virome, have not been identified, so their true role is unknown. It seems logical to conclude that a "Работает" respiratory microbiome exists which may be modified in disease states and perhaps by therapies such as antibiotics, antifungals, and antiviral treatments. It is likely that there is a crit…

Archaeal Unfoldase Counteracts Protein Misfolding Retinopathy in Mice.

Deregulation of cellular proteostasis due to the failure of the ubiquitin proteasome system to dispose of misfolded aggregation-prone protei … we expressed proteasome-activating nucleotidase (PAN), a protein-unfolding ATPase from thermophilic Archaea, which is homologous to the 19S eukaryotic proteasome and similar to the Hsp100 family chaperones in rod photoreceptors of mice. We found that PAN had no obvious effect in healthy rods; however, it effectively counteracted protein-misfolding retinop …

Structural and Molecular Biology of Type IV Secretion Systems.

Type IV secretion systems (T4SSs) are nanomachines that Gram-negative, Gram-positive bacteria, and some archaea use to transport macromolecules across their membranes into bacterial or eukaryotic host targets or into the extracellular milieu. They are the most versatile secretion systems, being able to deliver both proteins and nucleoprotein complexes into targeted cells. By mediating conjugation and/or competence, T4SSs play important roles in determining bacterial genome plasticity and diversity; they also play a pivotal role in the spread of antibiotic resistance within bacterial population…

Sediment prokaryote communities in different sites of eutrophic Lake Taihu and their interactions with environmental factors.

To investigate the temporal variation of the sediment prokaryote communities and their relation with the rapid increase of algae population … he bacterial communities in sediments were more sensitive and shaped by the temporal changes, while archaea were more sensitive to the trophic level. The pyrosequencing data showed clear spatial and temporal changes in diversity of sediment bacteria. Betaproteobacteria was the most abundant group in all the samples, following by Delta-, Gama- and Alpha-pr …

Dynamics of different functional parts of bacteriorhodopsin: H-2H labeling and neutron scattering.

We show that dynamics of specific amino acids within a protein can be characterized by neutron spectroscopy and hydrogen-deuterium labeling, and we present data on the motions of a selected set of groups within bacteriorhodopsin (BR), the retinal-based proton pump in the purple membrane of halophilic Archaea. Elastic incoherent neutron scattering experiments allow the definition of motions in the nano- to picosecond time scale and have revealed a dynamical transition from a harmonic to a softer, anharmonic atomic fluctuation regime in the global behavior of proteins. Adaptation of Microbialite-Associated Prokaryotic Communities to Natural and Experimental Anoxic Conditions.

Microbialites are rocks formed by microbial communities that influence, promote, and/or control the precipitation of mineral phases. The oldest microbialites date back to the Archean and formed under globally anoxic conditions. Accordingly, modern microbialites developing under oxic conditions are limited analogs of their earliest predecessors. We discovered microbialites in the deep, seasonally anoxic water column of crater lakes Alchichica and Atexcac (Mexico). We studied the prokaryotic communities of plankton and microbialites from oxic and anoxic layers, alongside the temporal dynamics of

The catalytic mechanism for aerobic formation of methane by bacteria.

Methane is a potent greenhouse gas that is produced in significant quantities by aerobic marine organisms. These bacteria apparently catalyse the formation of methane through the cleavage of the highly unreactive carbon-phosphorus bond in methyl phosphonate (MPn), but the biological or terrestrial source of this compound is unclear. However, the ocean-dwelling bacterium Nitrosopumilus maritimus catalyses the biosynthesis of MPn from 2-hydroxyethyl phosphonate and the bacterial C-P lyase complex is known to convert MPn to methane. In addition to MPn, the bacterial C-P lyase complex catalyses C-

Biotic and abiotic processes contribute to successful anaerobic degradation of cyanide by UASB reactor biomass treating brewery waste water.

In contrast to the general aerobic detoxification of industrial effluents containing cyanide, anaerobic cyanide degradation is not well understood, including the microbial communities involved. To address this knowledge gap, this study measured anaerobic cyanide degradation and the rearrangements in bacterial and archaeal microbial communities in an upflow anaerobic sludge blanket (UASB) reactor biomass treating brewery waste water using bio-methane potential assays, molecular profiling, sequencing and microarray approaches. Successful biogas formation and cyanide removal without inhibition we…

Spectroscopic studies of the tungsten-containing formaldehyde ferredoxin oxidoreductase from the hyperthermophilic archaeon Thermococcus litoralis.

The electronic and redox properties of the iron-sulfur cluster and tungsten center in the as-isolated and sulfide-activated forms of formaldehyde ferredoxin oxidoreductase (FOR) from Thermococcus litoralis (Tl) have been investigated by using the combination of EPR and variable-temperature magnetic circular dichroism (VTMCD) spectroscopies. The results reveal a [Fe4S4]2+,+ cluster (Em=-368mV) that undergoes redox cycling between an oxidized form with an S=0 ground state and a reduced form that exists as a pH- and medium-dependent mixture of S=3/2 (g=5.4; E/D=0.33) and S=1/2 (g=2.03, 1.93, 1.86

Manganese-coupled anaerobic oxidation of methane: Mechanisms, influencing factors and environmental implications.

Methane (CH4) is a potent greenhouse gas, and its global budget has attracted wide attention. Manganese-driven anaerobic oxidation of methane (Mn-AOM) acts as a critical biological sink for methane emissions and serves as a key link among multiple biogeochemical cycles. Despite its recognized importance, a systematic synthesis of the mechanisms, influencing factors, and environmental implications of Mn-AOM has been lacking. This review summarizes the core microorganisms involved, including anaerobic methanotrophic archaea (ANME) and metal-reducing bacteria, and examines the electron transfer p…

Lithosyntrophy: Obligate syntrophy in a phosphite-oxidizing, methanogenic culture.

The anaerobic conversion of organic matter to methane and carbon dioxide typically relies on obligate syntrophic interactions between bacteria and methanogenic archaea, where interspecies electron transfer enables thermodynamically constrained reactions to proceed near equilibrium. Syntrophs often couple the oxidation of fermentation products such as fatty acids and alcohols to the reduction of protons to form hydrogen (H2). These reactions can only proceed if low H2 concentrations are maintained by H2-consuming syntrophic partners. Here, we describe "lithosyntrophy," a mode of syntrophic inte…

2''F-NAD+ is a broad-spectrum RNA 2'-phosphotransferase (Tpt1) poison that traps the enzyme on its abortive RNA-2'-phospho-(2''F-ADP-ribose) reaction intermediate.

RNA 2'-phosphotransferase Tpt1 catalyzes the removal of an internal RNA 2'-PO4 via a two-step mechanism in which: (i) the 2'-PO4 attacks NAD+ C1'' to form an RNA-2'-phospho-(ADP-ribose) intermediate and nicotinamide; and (ii) transesterification of the ADP-ribose O2'' to the RNA 2'-phosphodiester yields 2'-OH RNA and ADP-ribose-1'',2''-cyclic phosphate. Although Tpt1 enzymes are prevalent in bacteria, archaea, and eukarya, Tpt1 is uniquely essential in fungi, where it erases the 2'-PO4 mark installed by tRNA ligases during tRNA splicing. A Tpt1 "poison" that arrests the reaction after step 1 c…
