Construction of osteoporosis diagnosis model based on bioinformatics analysis of autophagy-related genes.

Osteoporosis (OP) is a major health issue that poses a substantial challenge to public health worldwide. In recent decades, knowledge about the etiological mechanisms of osteoporosis has emphasized that bone cell homeostasis is tightly regulated by autophagy. However, little is currently known about autophagy-related genes (ATGs) that influence osteoporosis, which compromises our deep understanding of the pathogenesis of osteoporosis and our ability to develop targeted treatment strategies. Here, we screen differentially expressed autophagy-related genes (DE-ATGs) in osteoporosis using GSE5681

BTS: a scalable Bayesian Tissue Score for prioritizing GWAS variants and their functional contexts across >1000s of omics datasets.

MOTIVATION: statistics from genome-wide association studies (GWAS) are widely used in fine-mapping and colocalization analyses to identify causal variants and their enrichment in functional contexts, such as affected cell types and genomic features. With the expansion of functional genomic (FG) datasets, which now include hundreds of thousands of tracks across various cell and tissue types, it is critical to establish scalable algorithms integrating thousands of diverse FG annotations with GWAS results. RESULTS: We propose BTS (Bayesian Tissue Score), a novel, highly efficient algorithm uniqu

A Comprehensive LOVD Database for Fatty Acid Oxidation Disorders in Chinese Populations.

Fatty acid oxidation disorders (FAODs) are a group of rare, autosomal recessive, metabolic disorders with clinical symptoms from mild types of fatigue, muscle weakness to severe types of hypoketotic hypoglycemia, (cardio)myopathy, arrhythmia, and rhabdomyolysis, especially during prolonged fasting, exercise, and illness. There are eleven diseases caused by thirteen FAOD genes (SLC22A5, ETFDH, ETFA, ETFB, SLC25A20, ACADS, ACADM, ACADVL, ACAT1, CPT1A, CPT2, HADHA, and HADHB) which are specific enzymes or transport proteins involved in the mitochondrial catabolism of fatty acids. We built the LOV

A standalone humanitarian DNA identification database system to increase identification of human remains of foreign nationals.

The identification of missing persons and human remains is a worldwide problem which has been exacerbated with increased migrations and rampant human trafficking and smuggling cases. DNA typing and DNA databases are primary tools and resources used to help identify human remains and missing persons. The foundation of most, if not all, national DNA database systems, e.g., CODIS, is law enforcement identification. With such database systems, compliance with statutory and operational requirements is necessary to ensure the integrity of the databases. However, because of conditions in their homela

Comparison of Methods for Differential Co-expression Analysis for Disease Biomarker Prediction.

In the recent past, a number of methods have been developed for analysis of biological data. Among these methods, gene co-expression networks have the ability to mine functionally related genes with similar co-expression patterns, because of which such networks have been most widely used. However, gene co-expression networks cannot identify genes, which undergo condition specific changes in their relationships with other genes. In contrast, differential co-expression analysis enables finding co-expressed genes exhibiting significant changes across disease conditions. In this paper, we present

Atlas of Schistosoma mansoni long non-coding RNAs and their expression correlation to protein-coding genes.

Long non-coding RNAs (lncRNAs) have been widely discovered in several organisms with the help of high-throughput RNA sequencing. LncRNAs are over 200 nt-long transcripts that do not have protein-coding (PC) potential, having been reported in model organisms to act mainly on the overall control of PC gene expression. Little is known about the functionality of lncRNAs in evolutionarily ancient non-model metazoan organisms, like Schistosoma mansoni, the parasite that causes schistosomiasis, one of the most prevalent infectious-parasitic diseases worldwide. In a recent transcriptomics effort, we i

Pairwise FCM based feature weighting for improved classification of vertebral column disorders.

In this paper, an innovative data pre-processing method to improve the classification performance and to determine automatically the vertebral column disorders including disk hernia (DH), spondylolisthesis (SL) and normal (NO) groups has been proposed. In the classification of vertebral column disorders' dataset with three classes, a pairwise fuzzy C-means (FCM) based feature weighting method has been proposed. In this method, first of all, the vertebral column dataset has been grouped as pairwise (DH-SL, DH-NO, and SL-NO) and then these pairwise groups have been weighted using a FCM based fea

EFNS guidelines on the molecular diagnosis of neurogenetic disorders: general issues, Huntington's disease, Parkinson's disease and dystonias.

BACKGROUND AND PURPOSE: These EFNS guidelines on the molecular diagnosis of neurogenetic disorders are designed to provide practical help for the general neurologist to make appropriate use of molecular genetics in diagnosing neurogenetic disorders. Since the publication of the first two EFNS-guideline papers on the molecular diagnosis of neurological diseases in 2001, rapid progress has been made in this field, necessitating an updated series of guidelines. METHODS: Literature searches were performed before expert members of the task force wrote proposals, which were discussed in detail unti

Genomic pathways to antifungal discovery.

The limitations of the therapeutic antifungals are becoming increasingly apparent in the clinic due to their modest efficacy against life-threatening systemic fungal infections. These antifungals belong to only a few structural classes that affect a small range of targets, some are quite toxic in humans while the use of others, particularly the azole drugs, has encouraged the emergence of resistant clinical isolates and the selection of innately resistant fungal pathogens. Only a few new drugs based on novel targets are in clinical development, and these may be insufficient to overcome the cha

Shared genetic risk between major orofacial cleft phenotypes in an African population.

Nonsyndromic orofacial clefts (NSOFCs) represent a large proportion (70%-80%) of all OFCs. They can be broadly categorized into nonsyndromic cleft lip with or without cleft palate (NSCL/P) and nonsyndromic cleft palate only (NSCPO). Although NSCL/P and NSCPO are considered etiologically distinct, recent evidence suggests the presence of shared genetic risks. Thus, we investigated the genetic overlap between NSCL/P and NSCPO using African genome-wide association study (GWAS) data on NSOFCs. These data consist of 814 NSCL/P, 205 NSCPO cases, and 2159 unrelated controls. We generated common singl

Population Frequencies of VWD-Associated Genotypes: Cross-Resource Evidence from RGC-ME and gnomAD.

Population-scale sequencing can quantify genotypes associated with von Willebrand disease (VWD), but these frequencies cannot be translated directly into clinically manifest disease without phenotype and penetrance data. We therefore estimated subtype-specific VWD-associated genotype frequencies in RGC-ME, compared them with gnomAD, and examined which analytical assumptions limit clinical interpretation. Germline VWF variants classified in ClinVar as pathogenic or likely pathogenic (P/LP) on 1 August 2026 were normalized to GRCh38 and matched exactly to both resources. Subtypes were assigned o

GeneReL: a large language model-powered platform for gene regulatory relationship extraction with community curation.

Gene regulatory networks provide fundamental insights into plant biology, yet extracting structured interaction data from scientific literature remains a significant bottleneck. Traditional manual curation cannot scale to meet the demands of modern research, while automated text mining approaches struggle with the complexity of gene nomenclature and relationship classification. Large language models (LLMs) offer promising capabilities for information extraction, but integrated platforms combining LLM extraction with community validation for plant regulatory databases remain scarce. We develope

dbCAN-HGM: CAZyme gene clusters in gut microbiomes of diverse human populations.

CAZymes (Carbohydrate Active EnZymes) play key metabolic functions in human gut microbiomes (HGM). Genes of glycan degrading CAZymes often form physically linked CAZyme Gene Clusters (CGCs) in gut bacterial genomes. Here we developed dbCAN-HGM (https://pro.unl.edu/dbCAN_HGM), a comprehensive data repository for human gut bacterial CGCs and CAZymes. dbCAN-HGM has the following unique features: (i) 121 883 CGCs are identified in 6031 high-quality species-level representative metagenome assembled genomes (MAGs), from a wide range of human populations, especially the under-studied African populati
