BACKGROUND: Venom glands play a key role in the predation and defense strategies of almost all spider groups. However, the spider family Uloboridae lacks venom glands and has evolved an adaptive strategy: they excessively wrap their prey directly with spider silk instead of paralyzing it first with toxins. This shift in survival strategy is very fascinating, but the genetic underpinnings behind it are poorly understood.
RESULTS: Spanning multiple spider groups, we conducted multiomics analyses on Octonoba sinensis and described the adaptive evolution of the Uloboridae family at the genome lev

As antibiotic discovery stalls, exploiting collateral sensitivity, where resistance to one drug increases sensitivity to another, offers a promising route to extend the lifespan of existing drugs. However, the molecular origins and robustness of such trade-offs at the level of single resistance determinants remain poorly understood. Here, we examined a previously evolved trajectory of the β-lactamase OXA-48 to Q4 (A33V/F72L/T212A/S213A) in Escherichia coli. Compared to OXA-48, Q4 conferred 40-fold increase in ceftazidime resistance, but a 27-fold lower piperacillin resistance. This trade-off w

The thyX gene for thymidylate synthase of the Lyme borreliosis (LB) agent Borrelia burgdorferi is located in a 54-kb linear plasmid. In the present study, we identified an orthologous thymidylate synthase gene in the relapsing fever (RF) agent Borrelia hermsii, located it in a 180-kb linear plasmid, and demonstrated its expression. The functions of the B. hermsii and B. burgdorferi thyX gene products were evaluated both in vivo, by complementation of a thymidylate synthase-deficient Escherichia coli mutant, and in vitro, by testing their activities after purification. The B. hermsii thyX gene

RNA viruses frequently shift between different host species and emerge on novel hosts. Part of this evolutionary process can involve specialization, when viruses adapt to increase their fitness on a particular host, often at the expense of their ability to infect other hosts. This trajectory has the potential to lead to extreme host narrowing, which excludes all other previously accessible hosts. The consequences of the evolutionary history of host specialization on a virus's future evolutionary potential are understudied. Using previously evolved specialized strains of model dsRNA bacteriopha

Understanding how natural selection shapes gene expression during species expansion remains a central question in evolutionary biology. Parallel evolution, defined as the independent emergence of similar phenotypes in different species or populations in response to similar selective pressures, provides a powerful framework for inferring the role of selection. Drosophila melanogaster has been a focal model system for investigating genomic and phenotypic variation driven by selection, whereas its sister species, D. simulans, has been largely understudied. D. melanogaster originated in sub-Sahara

Jamestown Canyon virus (JCV) is a historically understudied mosquito-borne virus of increasing concern in North America. We generated 658 whole-genome JCV sequences from northeast United States, including 84% (500/597) of all JCV-positive mosquitoes detected in Connecticut from 1997 to 2022. Then, we applied phylodynamic methods to demonstrate how mosquito phenology structures the maintenance and evolution of JCV. Our phylogenetic analyses estimate that JCV was introduced in the Northeast by at least the early 1700s, and the primary introductions of lineages A and B into Connecticut occurred d

The vaginal microbiome's composition varies among ethnicities. However, the evolutionary landscape of the vaginal microbiome in the multi-ethnic context remains understudied. We perform a systematic evolutionary analysis of 351 vaginal microbiome samples from 35 multi-ethnic pregnant women, in addition to two validation cohorts, totaling 462 samples from 90 women. Microbiome alpha diversity and community state dynamics show strong ethnic signatures. Lactobacillaceae have a higher ratio of non-synonymous to synonymous polymorphism and lower nucleotide diversity than non-Lactobacillaceae in all

Sex chromosomes in plants have been known for a century, but only recently have we begun to understand the mechanisms behind sex determination in dioecious plants. Here, we discuss evolution of sex determination, focusing on Silene latifolia, where evolution of separate sexes is consistent with the classic "two mutations" model-a loss of function male sterility mutation and a gain of function gynoecium suppression mutation, which turned an ancestral hermaphroditic population into separate males and females. Interestingly, the gynoecium suppression function in S. latifolia evolved via loss of f

Microsporidia are widespread endoparasites of animals, including humans. They are characterized by highly modified morphological and genetic features that cause difficulties in elucidating their enigmatic origin and evolution. Recent advances, however, indicate that the Microsporidia have emerged from the Rozellomycota, forming together either the most basal lineage of the Fungi or its closer relative. The Rozellomycota comprise a huge diversity of uncultured environmental clones, with a very few known species endoparasitic of algae and water moulds, like the chytrid-like Rozella, and of free-

Ribulose-1,5-bisphosphate carboxylase/oxygenase (RuBisCO) is an ancient protein critical for CO2-fixation and global biogeochemistry. Form-I RuBisCO complexes uniquely harbor small subunits that form a hexadecameric complex together with their large subunits. The small subunit protein is thought to have significantly contributed to RuBisCO's response to the atmospheric rise of O2 ∼2.5 billion years ago, marking a pivotal point in the enzyme's evolutionary history. Here, we performed a comprehensive evolutionary analysis of extant and ancestral RuBisCO sequences and structures to explore the im

Enantioenriched 3-hydroxyoxindole scaffolds are prevalent in numerous natural products and exhibit significant biological activity. However, biosynthetic methods for their production remain relatively limited. Here, we report an enantioselective biosynthesis of 3-hydroxy-oxindoles by a myoglobin-based artificial aldolase. By site-specifically incorporating a synthetic secondary amine cofactor into the apo-myoglobin scaffold, the engineered artificial aldolase catalyzes C-C bond formation between isatins and activated ketones, yielding chiral 3-hydroxy-oxindoles with excellent enantioselectivit

Alcohol dehydrogenases (ADHs) are critical enzymes involved in the oxidation of alcohols, contributing to various metabolic pathways across organisms. This study investigates type I functional divergence within three ADH1 families: Saccharomyces cerevisiae (PDB ID: 4W6Z), Gadus morhua (PDB ID: 1CDO), and Homo sapiens (PDB ID: 1HDX). Understanding the molecular evolution and mechanisms underlying functional divergence of ADHs is essential for comprehending their adaptive significance. For this purpose, we performed a computational analysis that included structural characterization of ADHs throu

Understanding how positive selection shapes molecular evolution at the protein level remains a major challenge, particularly in non-model species. Here, we integrated phylogenetic evidence from candidate genes evolving under lineage-specific positive selection with comparative structural and biophysical analyses to investigate patterns of molecular divergence in the Cereus fernambucensis-C. insularis clade, which occupies contrasting island and continental environments. Based on a previous branch-site analysis, five orthogroups were selected for downstream analyses. Orthologous protein structu

Molecular chaperones monitor protein homeostasis and defend against the misfolding and aggregation of proteins that is associated with protein conformational disorders. In these diseases, a variety of different aggregate structures can form. These are called prion strains, or variants, in prion diseases, and cause variation in disease pathogenesis. Here, we use variants of the yeast prions [RNQ+] and [PSI+] to explore the interactions of chaperones with distinct aggregate structures. We found that prion variants show striking variation in their relationship with Hsp40s. Specifically, the yeast

BACKGROUND: Since the discovery of the Malta fever agent, Brucella melitensis, in the 19th century, six terrestrial mammal-associated Brucella species were recognized over the next century. More recently the number of novel Brucella species has increased and among them, isolation of species B. pinnipedialis and B. ceti from marine mammals raised many questions about their origin as well as on the evolutionary history of the whole genus.
RESULTS: We report here on the first complete genome sequence of a Brucella strain isolated from marine mammals, Brucella pinnipedialis strain B2/94. A whole

To delineate multiple myeloma (MM) subgroups and their clonal evolution, we analyzed 81 newly diagnosed patients by interphase fluorescence in situ hybridization using a comprehensive probe set for 10 chromosomes and two IGH rearrangements. A median of 5 probes per patient displayed aberrant signal numbers (range, 1-10). Additional copies most frequently found were for 15q22, 19q13, 9q34, 11q23, and 1q21. Losses commonly observed were of 13q14.3, 17p13, and 22q11. Predominance of gain or loss was quantified by a copy number score (CS) for each patient. Two peaks (CS = +3 and CS = 0) were found

The origin of dim-light vision in vertebrates has been attributed to an early duplication event in an ancestral form of pigment called RH, which led to the formation of the RH1 (rhodopsin) and RH2 (rhodopsin-like) opsins. Two sites (122 and 189) are known to critically underlie rhodopsin's sensitivity in low light; however, the evolutionary trajectory leading to dim-light vision remains unclear. We built a large comparative dataset of vertebrate RH1 and RH2 sequences and inferred their respective ancestral protein sequences alongside their common ancestor. Sequence comparisons revealed that kn

The Asellus aquaticus species complex, a freshwater isopod crustacean, includes surface and cave ecomorphs that differ markedly in eye and pigmentation phenotypes. Previous genetic studies in Slovenian cave populations revealed that the same genomic regions underlie eye and pigment loss across multiple cave populations, suggesting strong genetic constraints on these traits. To test the generality of this pattern, we examined Asellus infernus, a cave population from Mangalia, Romania, that inhabits thermal, sulfidic waters and is geographically distant from the Slovenian cave populations. Based

Bacteriophages are the most abundant biological entities, driving bacterial evolution through long-term coevolution. Bacteria have evolved diverse defense strategies against phage, including receptor modification, restriction-modification systems, CRISPR-Cas, abortive infection systems, and newly discovered systems such as BREX, DISARM, CBASS, Thoeris, and Zorya. In response, phages deploy countermeasures such as receptor-binding diversification, anti-CRISPR proteins, DNA modification, and inhibitors targeting host immunity. These interactions generate distinct evolutionary dynamics-arms race
