RHOXF1/TSGA10 axis: a possible molecular mechanism of carcinogenesis.

TSGA10 has recently been highlighted as an important factor in spermatogenesis with critical roles during sperm maturation. Although up-regulation of TSGA10 expression in early stages and its down-regulation in advanced stages of some cancers has already been demonstrated, the regulatory mechanism governing its expression has not yet been elucidated. RHOXF1 transcription factor is known to be a cancer/testis antigen with vital roles in spermatogenesis. Besides, both RHOXF1 and TSGA10 are cancer/testis antigens that are involved in the carcinogenic processes. Given that RHOXF1 is a transcriptio

Perturbation-driven sensitive gene discovery in colorectal cancer.

Colorectal cancer (CRC) progression involves complex gene regulatory interactions, yet conventional analyses often overlook genes that, while not canonical drivers, may contribute to network-level instability. In this study, we propose a dynamic computational framework that integrates time-series co-expression networks with an autoregressive neural network and local network entropy (ARNN-LNE) to quantify perturbation-induced changes in gene regulatory stability. Rather than relying on static correlation patterns, this framework evaluates how in silico perturbations influence network entropy to

microRNA-382 as a tumor suppressor? Roles in tumorigenesis and clinical significance.

Источник пометил публикацию как отозванную

MicroRNAs (miRNAs) are small single-stranded RNAs belonging to a class of non-coding RNAs with an average length of 18-22 nucleotides. Although not able to encode any protein, miRNAs are vastly studied and found to play role in various human physiologic as well as pathological conditions. A huge number of miRNAs have been identified in human cells whose expression is straightly regulated with crucial biological functions, while this number is constantly increasing. miRNAs are particularly studied in cancers, where they either can act with oncogenic function (oncomiRs) or tumor-suppressors role

Insight into long noncoding competing endogenous RNA networks in hepatic fibrosis: The potential implications for mechanism and therapy.

Mounting evidence has shown that long noncoding RNAs (lncRNAs) can function as competing endogenous RNAs (ceRNAs) in distinct physiological and pathological states. The activation of hepatic stellate cells (HSCs) is a critical event in the development of hepatic fibrosis (HF). LncRNAs have recently been revealed to be involved in HSC activation as ceRNAs. CeRNA analysis tremendously expands the functional information of proteins, DNA and coding and noncoding RNA. In addition, many validated ceRNA networks, including the traditional ceRNA/mRNA/miRNA, participate in the initiation and progress o

Lowly methylated region analysis identifies EBF1 as a potential epigenetic modifier in breast cancer.

Breast cancer (BC) encompasses heterogeneous pathologies with different subtypes exhibiting distinct molecular changes, including those related to DNA methylation. However, the role of these changes in mediating BC heterogeneity is poorly understood. Lowly methylated regions (LMRs), non-CpG island loci that usually contain transcription factor (TF) binding sites, have been suggested to act as regulatory elements that define cellular identity. In this study, we aimed to identify the key subtype-specific TFs that may lead to LMR generation and shape the BC methylome and transcription program. We

MicroRNAs as oncogenes or tumour suppressors in oesophageal cancer: potential biomarkers and therapeutic targets.

MicroRNAs are a class of small, non-coding RNAs that can negatively regulate protein-coding genes, and are associated with almost all known physiological and pathological processes, especially cancer. The number of studies documenting miRNA expression patterns in malignancy continues to expand rapidly, with continuously gained critical information regarding how aberrantly expressed miRNAs may contribute to carcinogenesis. miRNAs can influence cancer pathogenesis, playing a potential role as either oncogenes or tumour suppressors. Recently, several miRNAs have been reported to exert different r

Gene expression profiles in benign prostate tissue reflect tumor proximity, grade, and molecular subtype.

BACKGROUND: Normal tissue in a tumor-bearing organ shows morphological and molecular differences from normal tissue in a tumor-free organ. One explanation to this is that tumors actively instruct adjacent normal tissues to support growth and invasion. The aim of this study was to examine if changes in gene-expression patterns in tumor-adjacent histologically benign prostate tissue, termed tumor instructed normal tissue (TINT), were associated with tumor proximity, grade and molecular subtype and, furthermore, whether they could indicate the presence of high-grade cancer elsewhere in the prosta

Identification and verification of an eight-gene prognostic signature for colorectal cancer based on tumor-associated macrophages.

BACKGROUND: Tumor-associated macrophages (TAMs), a pivotal component of the tumor microenvironment (TME), play an important role in the development and progression of colorectal cancer (CRC). However, the function of macrophage-related genes (MRGs) in CRC remains poorly understood. This research examined the role of MRGs in CRC. METHODS: MRGs were identified by integrating the gene set that exhibited differential expression between tumor and non-tumor tissues in CRC with the gene set associated with TAMs identified by CIBERSORT. To establish a prognostic signature specifically related to TAMs,

Improved prognostic survival models for pediatric medulloblastoma using high dimensional gene expression data.

Genetic, epigenetic, and transcriptomic analyses have stratified medulloblastoma (MB) into four canonical subgroups of Wingless Type (WNT), Sonic Hedgehog (SHH), and Group 3 and Group 4, with distinct patient profiles and prognoses. Recent classification strategies have also considered combining Group 3 and Group 4 tumors into a Non-WNT/Non-SHH subgroup to account for biological overlap and heterogeneity. Using high-dimensional gene expression data from 487 pediatric and young adult patients and over twenty-one thousand transcripts, this study explores which genes can improve prognostic accura

Construction of a Single-cell Atlas of Thyroid Cancer.

INTRODUCTION: Differentiated thyroid cancer generally has a favorable prognosis; however, the cure rate remains low for patients with metastatic or undifferentiated thyroid cancer. Moreover, this group of patients exhibits diverse responses to different treatments. To address this, single- cell RNA sequencing (scRNA-seq) offers an unbiased approach to reveal the heterogeneity within and between tumor cells. Using, scRNA-seq, we aimed to explore the intricate ecosystem of thyroid cancer, potentially providing novel insights into clinical cancer staging and treatment strategies. METHODS: We con

Spatial Analysis Reveals Gene Expression and Microenvironmental Changes in the Transition of Nevus to Melanoma.

UNLABELLED: A third of melanomas originate from benign melanocytic nevi, representing a transition between distinct stages of melanocytic neoplasia. To gain insight into the transcriptional and microenvironmental changes accompanying this transition, we used spatially resolved, transcriptome-wide analysis combined with imaging mass cytometry on nevus-associated melanomas. The transcriptional alterations were multifaceted, broadly spanning three principal processes: increased proliferation coupled with metabolic adaptation, enrichment of melanocytic lineage-associated programs, and remodeling o

MicroRNAs and predicted targets in the switch from monolayered to spheroids of cholangiocarcinoma cells.

BACKGROUND: Extrahepatic cholangiocarcinoma (eCCA) is characterized by marked molecular heterogeneity and limited therapeutic options. MicroRNAs (miRNAs) are key post-transcriptional regulators of cancer-related pathways, but their contribution to tumor adaptation in physiologically relevant models remains poorly understood. Three-dimensional (3D) tumor spheroids better mimic in vivo conditions than conventional two-dimensional (2D) cultures. METHODS: We compared miRNA expression profiles in two eCCA cell lines (Sk-ChA-1 and Mz-ChA-1) grown as monolayers (2D) or multicellular tumor spheroids

A metabolic-immune subtype of breast cancer defined by G6PD and SHMT2: From single‑cell dissection to dual-targeted therapy.

Breast cancer heterogeneity limits the precision of current prognostic and therapeutic strategies, underscoring the need for molecular frameworks that capture underlying metabolic drivers. Here, we systematically dissected the landscape of amino acid metabolism (AAM) in breast cancer through integrated bulk and single‑cell transcriptomics, machine learning, in silico knockout, and computational drug screening. From 379 AAM-related genes, we identified 48 survival‑associated AAM genes, which were genomically altered in 53% of patients. Unsupervised consensus clustering defined three stable subt

Integrated bioinformatics and experimental validation identify aging-related prognostic genes in clear cell renal cell carcinoma.

Clear cell renal cell carcinoma (ccRCC) is the most common renal carcinoma subtype. Aging-related genes (ARGs) are implicated in ccRCC progression, though their mechanisms remain unclear. This study aimed to elucidate the molecular mechanisms of ARGs in ccRCC and identify potential prognostic biomarkers and therapeutic targets. Transcriptomic data from the cancer genome atlas (TCGA-ccRCC) cohort were analyzed. differentially expressed genes and ARGs were intersected to identify candidate genes. Prognostic ARGs were then screened using machine learning algorithms. A risk model was constructed a

RGS Family Remodeling in Breast Cancer: A Meta-Analysis and Multi-Omics Profiling of Prognostic Biomarkers.

BACKGROUND: Breast cancer (BC) is a heterogeneous malignancy with diverse molecular subtypes and variable clinical outcomes. Despite diagnostic and therapeutic advances, recurrence and metastasis contribute to poor prognosis in subsets of patients. Regulators of G protein signaling (RGS) proteins, negative modulators of G protein-coupled receptor (GPCR) pathways, influence tumor progression, but their expression profiles, genomic alterations, immune associations, and prognostic roles in BC remain incompletely understood. This study systematically investigated the RGS family to identify potenti

Spatial transcriptomic mapping of canine osteosarcoma reveals immune microenvironment features linked to survival.

Osteosarcoma (OSA) is the most common malignant bone tumor in dogs and serves as a translational model for human pediatric OSA due to shared molecular features. This aggressive and metastatic cancer exhibits significant heterogeneity, which has limited therapeutic advances. Spatial transcriptomics offers a powerful method to investigate intratumoral complexity and the tumor microenvironment. In this study, we used the 10x Genomics Visium platform to profile spatial gene expression in 14 fresh-frozen canine OSA (cOSA) tumor samples from 11 dogs, including primary, metastatic, and recurrent tumo

The expression of MALAT1 long non-coding RNA is associated with good prognosis in mantle cell lymphoma.

MALAT1 is a long non-coding RNA (lncRNA) with altered expression in many cancers but poorly studied in B-cell neoplasms like mantle cell lymphoma (MCL), a very aggressive B-cell lymphoma. To elucidate the role of MALAT1 in MCL we have investigated its expression in 219 primary tumors using microarray data. We also analyzed the expression of its natural antisense transcript (TALAM1), which is key for the processing of MALAT1 RNA to its active isoform. High expression of MALAT1/TALAM1 lncRNAs was consistently linked to favorable clinical behavior in MCL, independently of other alterations previo
