Populations of latent Mycobacterium tuberculosis lack a cell wall: Isolation, visualization, and whole-genome characterization.

OBJECTIVE/BACKGROUND: Mycobacterium tuberculosis (MTB) causes active tuberculosis (TB) in only a small percentage of infected people. In most cases, the infection is clinically latent, where bacilli can persist in human hosts for years without causing disease. Surprisingly, the biology of such persister cells is largely unknown. This study describes the isolation, identification, and whole-genome sequencing (WGS) of latent TB bacilli after 782days (26months) of latency (the ability of MTB bacilli to lie persistent). METHODS: The in vitro double-stress model of latency (oxygen and nutrition) w

Clinical aspects of Fanconi anemia individuals with the same mutation of FANCF identified by next generation sequencing.

BACKGROUND: Fanconi anemia (FA) is a rare genetic disease characterized by congenital malformations, aplastic anemia and increased risk of developing malignancies. FA is genetically heterogeneous as it is caused by at least 17 different genes. Among these, FANCA, FANCC, and FANCG account for approximately 85% of the patients whereas the remaining genes are mutated in only a small percentage of cases. For this reason, the molecular diagnostic process is complex and not always extended to all the FA genes, preventing the characterization of individuals belonging to rare groups. METHODS: The FA

Discovery of mosquito saliva microRNAs during CHIKV infection.

Mosquito borne pathogens are transmitted to humans via saliva during blood feeding. Mosquito saliva is a complex concoction of many secretory factors that modulate the feeding foci to enhance pathogen infection and establishment. Multiple salivary proteins/factors have been identified/characterized that enhance pathogen infection. Here, we describe, for the first time, the identification of exogenous microRNAs from mosquito saliva. MicroRNAs are short, 18-24 nucleotide, non-coding RNAs that regulate gene expression, and are generally intracellular. However, circulating miRNAs have been describ

Does human papillomavirus-negative condylomata exist?

Condylomata acuminata is caused by human papillomavirus (HPV). PCR with consensus primers will typically detect HPV in >96% of condylomata. Metagenomic sequencing has found that some "HPV-negative" condylomata do indeed contain HPV. We wished to perform a renewed evaluation of the "HPV-negative" condylomata using deeper metagenomics sequencing. Sequencing of whole genome amplified DNA from 40 apparently "HPV-negative" condylomata detected HPV in 37/40 specimens. We found 75 different HPV types, out of which 43 represented novel putative HPV types. Three types were cloned and established as HPV

The use of high-throughput DNA sequencing in the investigation of antigenic variation: application to Neisseria species.

Antigenic variation occurs in a broad range of species. This process resembles gene conversion in that variant DNA is unidirectionally transferred from partial gene copies (or silent loci) into an expression locus. Previous studies of antigenic variation have involved the amplification and sequencing of individual genes from hundreds of colonies. Using the pilE gene from Neisseria gonorrhoeae we have demonstrated that it is possible to use PCR amplification, followed by high-throughput DNA sequencing and a novel assembly process, to detect individual antigenic variation events. The ability to

Non-invasive prenatal testing for Down syndrome.

Prenatal screening and diagnosis of Down syndrome and other major aneuploidies may be transformed following the identification of cell-free fetal DNA in maternal plasma at the end of the last millennium. Next generation sequencing has enabled the development of tests that accurately predict the presence of fetal trisomies by analysis of cell-free DNA in maternal blood from as early as 10 weeks of gestation. These tests are now widely available in the commercial sector but are yet to be implemented in publicly led health services. In this article we discuss the technical, social, and ethical ch

Automated degenerate PCR primer design for high-throughput sequencing improves efficiency of viral sequencing.

BACKGROUND: In a high-throughput environment, to PCR amplify and sequence a large set of viral isolates from populations that are potentially heterogeneous and continuously evolving, the use of degenerate PCR primers is an important strategy. Degenerate primers allow for the PCR amplification of a wider range of viral isolates with only one set of pre-mixed primers, thus increasing amplification success rates and minimizing the necessity for genome finishing activities. To successfully select a large set of degenerate PCR primers necessary to tile across an entire viral genome and maximize the

Determination of fetal chromosome aberrations from fetal DNA in maternal blood: has the challenge finally been met?

The analysis of cell-free fetal nucleic acids in maternal blood for prenatal diagnosis has been transformed by several recent profound technology developments. The most noteworthy of these are 'digital PCR' and 'next-generation sequencing' (NGS), which might finally deliver the long-sought goal of noninvasive detection of fetal aneuploidy. Recent data, however, indicate that NGS might even be able to offer a much more detailed appraisal of the fetal genome, including paternal and maternal inheritance of point mutations for mendelian disorders such as β-thalassaemia. Although these developments

Performance of microarray genotyping and massively parallel sequencing for dense SNP profiling of challenged skeletal remains.

Dense single nucleotide polymorphism (SNP) profiling is central to forensic genetic genealogy (FGG), but challenged forensic samples frequently contain degraded DNA, low quantities of human DNA, and substantial microbial contamination. Although microarrays perform well with high-quality DNA, their performance with challenged forensic specimens is limited. Microarray performance was evaluated on a dilution series of high-quality control DNA and on DNA extracts from 10 skeletal remains that previously yielded successful SNP profiles with massively parallel sequencing (MPS). The skeletal samples

Characterization and phylogenetic analysis of Varicella-zoster virus strains isolated from Korean patients.

Varicella-zoster virus (VZV) is a causative agent of chickenpox in primary infection and shingles after its reactivation from latency. Complete or almost-complete genomic DNA sequences for various VZV strains have been reported. Recently, clinical VZV strains were isolated from Korean patients whose genome was sequenced using high-throughput sequencing technology. In this study, we analyzed single nucleotide polymorphism (SNP) of VZV strains to genetically characterize Korean clinical isolates. Phylogenetic analyses revealed that three Korean strains, YC01, YC02, and YC03, were linked to clade

Efficient identification of rare variants in large populations: deep re-sequencing the CRP locus in the CARDIA study.

Effect sizes of many common single nucleotide polymorphisms identified in genome-wide association studies generally explain only a modest fraction of the total estimated heritability in a variety of traits. One hypothesis is that rare variants with larger effects might account for the missing heritability. Despite advances in sequencing technology, discovering rare variants in a large population is still economically challenging. Sequencing pooled samples can reduce the cost, but detecting rare variants and identifying individual carriers is difficult and requires additional experiments. To ad

Profiling Extrachromosomal Circular DNA (ecDNA) in Cancer via Next-Generation Sequencing: A New Frontier in Tumor Evolution and Therapy Resistance.

INTRODUCTION: Extrachromosomal circular DNA (ecDNA) has emerged as a critical factor in cancer biology. Unlike chromosomal DNA, ecDNA exists as circular, non-centromeric molecules that can carry oncogenes, promoting tumor growth, genetic diversity, and resistance to therapy. METHODS: In this review, we explored recent findings on ecDNA in human cancers, highlighting its structural characteristics, formation mechanisms, and functional roles. We examined how next-generation sequencing (NGS) technologies-such as whole-genome sequencing, Circle-Seq, and single-cell approaches-have improved the id

Endometrioid Versus Seromucinous Borderline Ovarian Tumors: Divergent Molecular Signatures and a Shared Role as Precursors to Endometrioid Carcinoma.

Endometrioid borderline tumors (EBTs) and seromucinous borderline tumors (SMBTs) are rare ovarian neoplasms with distinct histologic features. However, the molecular profiles of EBTs and SMBTs remain incompletely characterized. We performed histologic evaluation and DNA/RNA next-generation sequencing (NGS) using a 1425-gene pan-cancer panel on 11 EBTs and 10 SMBTs to define their mutational landscapes, conduct cross-comparisons between EBTs and SMBTs, and evaluate both against established profiles of endometrioid carcinoma and low-grade serous carcinoma. Histologically, EBTs showed adenofibrom

DNA barcoding and phylogenomics in mushrooms: current progress, challenges, and future prospects.

Mushrooms represent a taxonomically and ecologically diverse group of fungi with profound significance for ecosystems, biotechnology, and human welfare. However, their accurate identification and classification have long been hindered by morphological convergence, cryptic speciation, and limited diagnostic traits. This review synthesizes recent progress in DNA barcoding, phylogenomics, and multi-omics approaches that are reshaping the molecular systematics of mushrooms. The internal transcribed spacer (ITS) region remains the universal fungal barcode, yet its limitations have driven the adopti

Metagenomic Reconstruction of Adeno-Associated Virus Genomes.

The exponential expansion of metagenomic data obtained through high-throughput sequencing technologies has surpassed the petabyte-scale threshold, resulting in an unprecedented abundance of data now enabling the in silico discovery of previously unknown viral and bacterial species. Here, we demonstrate the power and promise of mining sequencing data to uncover natural adeno-associated virus (AAV) cap(sid) genes, with the synergistic aims to expand our repertoire of templates for vector development and to enhance our understanding of the AAV space and of virus evolution across species. Tri-layer microbiology for LMIC Hospitals: linking syndromic panels with reflex culture and targeted sequencing for real world care - a narrative review.

Rapid, syndromic molecular panels and high throughput sequencing have transformed the diagnostic landscape for sepsis, respiratory, gastrointestinal, and central nervous system infections, but their value in routine practice depends on how they are integrated with conventional microbiology and antimicrobial stewardship. This review synthesises recent high-quality evidence to propose a pragmatic three-tier hybrid framework. Tier 1 comprises syndrome specific rapid panels that provide organism and selected resistance markers within hours, primarily to accelerate early escalation or de-escalation

The landscape of 605 genetically confirmed distinct rare diseases in a single center in Mexico (2005-2025).

BACKGROUND: Timely diagnosis and therapeutic management of rare diseases (RDs) are greatly hampered by limited clinical information and a lack of reliable epidemiological data. RDs constitute a heterogeneous group of disorders, and although they have become major public health issues, there is a paucity of both population- and disease-based data on them, particularly in developing countries. Next-generation sequencing (NGS) has revolutionized the diagnosis of these disorders by allowing fast and cost-effective identification of disease-causing genetic variants, as well as the development of re

Landscape of Measurable Residual Disease in Acute Myeloid Leukemia: From Molecular Detection to Clinical Practice.

Measurable residual disease (MRD) has become a central determinant of prognosis and treatment planning in acute myeloid leukemia (AML). MRD assessment is now aided by a wide range of technologies, including next-generation sequencing, PCR-based assays, multiparameter flow cytometry, and emerging approaches such as liquid biopsy platforms and imaging-based detection. These modalities differ in sensitivity, applicability, and interpretive framework, yet each offers distinct advantages in specific disease contexts. Beyond technical issues, MRD is becoming increasingly integrated into clinical pra

Chimerism kinetics in pediatric hematopoietic stem cell transplantation: from biological basis to advanced monitoring technologies.

Monitoring donor-recipient chimerism following hematopoietic stem cell transplantation (HSCT) is essential for assessing engraftment success, early identification of graft failure and relapse, and guiding immunomodulating interventions. Recent advancements in molecular technologies, particularly digital droplet PCR (ddPCR) and next-generation sequencing (NGS), have markedly improved the sensitivity and precision of chimerism detection, allowing the identification of recipient cells at levels below 0.1%. These advancements enable more accurate and dynamic monitoring compared to traditional meth
