Multiple omics analysis reveals the response mechanism of tobacco seedlings to different magnesium concentrations.

BACKGROUND: Magnesium is an essential macronutrient for tobacco (Nicotiana tabacum L.) growth, as it participates in chlorophyll synthesis, photosynthesis, and enzyme activation. However, the molecular mechanisms underlying tobacco’s dynamic response to varying magnesium concentrations remain unclear. This study combined physiological, transcriptomic, and metabolomic analyses to explore the adaptive strategies of tobacco seedlings under complete magnesium deficiency (CK), deficient, optimal (T3, 4 mmol/L), excess, and toxic magnesium conditions. RESULTS: Magnesium deficiency/excess induced oxi

MicroRNA-mediated responses to magnesium-induced stress coordinate target genes involved in porphyrin and biosynthesis of secondary metabolites metabolisms in mulberry (Morus alba L.).

BACKGROUND: MicroRNAs (miRNAs) play essential regulatory roles in magnesium (Mg) imbalance by targeting key defense genes for cleavage or translational repression. miRNA targets in response to Mg deficiency and toxicity remain uncharacterized in mulberry (Morus alba) in Mg-induced stress. We, for the first time, investigated Mg-stress-responsive miRNAs and their targets in mulberry leaves using transcriptome-wide sequencing to identify miRNAs putatively involved in Mg-stress tolerance. In this study, Mg (MgSO4) treatment applied in six concentration ranging from 0 mM/L (T0) as Mg deficiency, 1

The msf gene causes condition-specific shifts in global gene expression in Haemophilus influenzae.

UNLABELLED: Haemophilus influenzae is a diverse human-restricted bacterium that normally colonizes the healthy nasopharynx but also causes common infections. Comparisons of clinical isolate genomes previously identified a gene, msf, that contained Sel1-like repeats that were associated with clinical disease. Mutant analysis had further found that msf improved survival in macrophages and increased systemic infection in an animal model. However, the role of msf in other conditions and its molecular function remain unknown. To identify protein-protein interactions with Msf, a yeast two-hybrid scr

Comparative transcriptome profiling of vanilla (Vanilla planifolia) capsule development provides insights of vanillin biosynthesis.

BACKGROUND: Vanillin is the most abundant volatile compound in natural vanilla extract and the primary metabolite from an economic perspective. Natural vanilla is the second most expensive spice in the world and the most profitable crop adapted to the warm tropics. Despite its global popularity, vanilla is mainly cultivated from vegetatively propagated clones and insufficient modern plant breeding has been achieved. One of the breeding objectives is to increase the vanillin concentration in the cured vanilla capsules. The vanillin biosynthesis pathway has not been thoroughly deciphered and mul

Uncovering the core genetic programs governing plant guard cell biology.

Guard cells (GCs) regulate gas exchange and water loss in plants and have been extensively studied in Arabidopsis thaliana. However, cross-species comparisons at single-cell resolution remain limited. To address this, we aimed to define conserved and divergent transcriptomic signatures of GCs by generating a comparative single-cell atlas encompassing five species: A. thaliana, soybean (Glycine max), tomato (Solanum lycopersicum), rice (Oryza sativa), and sorghum (Sorghum bicolor). We performed single-nucleus RNA sequencing (sNucRNA-seq) on leaf tissues from each species, followed by integrativ

Evolution of gene expression in seasonal environments.

The biological activities of organisms are closely linked to seasonality. Phenology, the temporal orchestration of biological activities, is governed by gene expression, yet the evolutionary dynamics underlying seasonal gene expression remain unclear. To investigate these dynamics, we compared genome-wide expression dynamics (molecular phenology) in four dominant evergreen Fagaceae species in Asia (Quercus glauca, Q. acuta, Lithocarpus edulis, and L. glaber), using leaf and bud tissues over two seasonal cycles. We assembled high-quality reference genomes, identifying 11749 single-copy ortholog

Unique physiological and regulatory activity drives divergent toxin and non-toxin gene expression in rattlesnake accessory venom glands.

Understanding the mechanisms by which organs and tissues evolve new physiological functions is central to understanding the evolution of novelty. This is particularly interesting in the context of related tissues that evolve specialized, yet complementary, functions. Snake venom glands are an attractive system to test hypotheses related to the evolution and specialization of novel physiological function, as these modified salivary glands have evolved over ∼60 MY to synthesize and store venom. Front-fanged venomous snakes (elapids and viperids) possess two types of venom glands: the main and ac

Gene co-expression network analysis reveal core responsive genes in Parascaris univalens tissues following ivermectin exposure.

Anthelmintic resistance in equine parasite Parascaris univalens, compromises ivermectin (IVM) effectiveness and necessitates an in-depth understanding of its resistance mechanisms. Most research, primarily focused on holistic gene expression analyses, may overlook vital tissue-specific responses and often limit the scope of novel genes. This study leveraged gene co-expression network analysis to elucidate tissue-specific transcriptional responses and to identify core genes implicated in the IVM response in P. univalens. Adult worms (n = 28) were exposed to 10-11 M and 10-9 M IVM in vitro for 2

The Haematopoietically-expressed homeobox transcription factor: roles in development, physiology and disease.

The Haematopoietically expressed homeobox transcription factor (Hhex) is a transcriptional repressor that is of fundamental importance across species, as evident by its evolutionary conservation spanning fish, amphibians, birds, mice and humans. Indeed, Hhex maintains its vital functions throughout the lifespan of the organism, beginning in the oocyte, through fundamental stages of embryogenesis in the foregut endoderm. The endodermal development driven by Hhex gives rise to endocrine organs such as the pancreas in a process which is likely linked to its role as a risk factor in diabetes and p

Single-cell transcriptomic analysis of pea shoot development and cell-type-specific responses to boron deficiency.

Understanding how nutrient stress impacts plant growth is fundamentally important to the development of approaches to improve crop production under nutrient limitation. Here we applied single-cell RNA sequencing to shoot apices of Pisum sativum grown under boron (B) deficiency. We identified up to 15 cell clusters based on the clustering of gene expression profiles and verified cell identity with cell-type-specific marker gene expression. Different cell types responded differently to B deficiency. Specifically, the expression of photosynthetic genes in mesophyll cells (MCs) was down-regulated

Study of transcription factor druggabilty for prostate cancer using structure information, gene regulatory networks and protein moonlighting.

Prostate cancer is the second leading cause of cancer-related death in men. Metastasis shows poor survival even though the recovery rate is high. In spite of numerous studies regarding prostate carcinoma, multiple questions are still unanswered. In this regards, gene regulatory network can uncover the mechanisms behind cancer progression, and metastasis. Under a feed forward loop, transcription factors (TFs) can be a good druggable candidate. We have proposed a computational model to study the uncertainty of TFs and suggest the appropriate cellular conditions for drug targeting. We have select

Combined morpho-physiological, ionomic and transcriptomic analyses reveal adaptive responses of allohexaploid wheat (Triticum aestivum L.) to iron deficiency.

BACKGROUND: Plants worldwide are often stressed by low Fe availability around the world, especially in aerobic soils. Therefore, the plant growth, seed yield, and quality of crop species are severely inhibited under Fe deficiency. Fe metabolism in plants is controlled by a series of complex transport, storage, and regulatory mechanisms in cells. Allohexaploid wheat (Triticum aestivum L.) is a staple upland crop species that is highly sensitive to low Fe stresses. Although some studies have been previously conducted on the responses of wheat plants to Fe deficiency, the key mechanisms underlyin

Integrated metabolomic and transcriptomic analyses of regulatory mechanisms associated with uniconazole-induced dwarfism in banana.

BACKGROUND: Uniconazole is an effective plant growth regulator that can be used in banana cultivation to promote dwarfing and enhance lodging resistance. However, the mechanisms underlying banana dwarfing induced by uniconazole are unknown. In uniconazole-treated bananas, gibberellin (GA) was downregulated compared to the control groups. An integrative analysis of transcriptomes and metabolomes was performed on dwarf bananas induced by uniconazole and control groups. The key pathways involved in uniconazole-induced dwarfism in banana were determined according to the overlap of KEGG annotation

The Flavonoid Biosynthesis Network in Plants.

Flavonoids are an important class of secondary metabolites widely found in plants, contributing to plant growth and development and having prominent applications in food and medicine. The biosynthesis of flavonoids has long been the focus of intense research in plant biology. Flavonoids are derived from the phenylpropanoid metabolic pathway, and have a basic structure that comprises a C15 benzene ring structure of C6-C3-C6. Over recent decades, a considerable number of studies have been directed at elucidating the mechanisms involved in flavonoid biosynthesis in plants. In this review, we syst

Activation of cryptic milbemycin A4 production in Streptomyces sp. BB47 by the introduction of a functional bldA gene.

Streptomycetes are characterized by their ability to produce structurally diverse compounds as secondary metabolites and by their complex developmental life cycle, which includes aerial mycelium formation and sporulation. The production of secondary metabolites is growth-stage dependent, and generally coincides with morphological development on a solid culture. Streptomyces sp. BB47 produces several types of bioactive compounds and displays a bald phenotype that is devoid of an aerial mycelium and spores. Here, we demonstrated by genome analysis and gene complementation experiments that the ba
