Cathepsin L (CTSL) is a prominent therapeutic target for kidney injury, yet clinically available CTSL inhibitors remain limited. Here, we developed an artificial intelligence (AI)-assisted discovery strategy to identify novel CTSL inhibitors from a natural products library. Through a robust deep learning model and molecular docking, we screened 200 molecules from natural products library for experimental validation. Active candidates were further analyzed by molecular dynamics simulations to characterize binding modes and key CTSL-ligand interaction networks, followed by evaluation of therapeu

Acromegaly is a chronic endocrine disorder characterized by excessive secretion of growth hormone (GH), predominantly caused by pituitary adenomas. Despite advancements in neurosurgical techniques, the surgical remission rates for invasive macroadenomas or giant adenomas remain unsatisfactory. Therefore, multimodal treatment strategies, including preoperative medical therapy (POMT), have been implemented to improve patient outcomes. Among these, first-generation somatostatin receptor ligands (fg-SRLs) have been the most extensively studied preoperative agents; however, their clinical efficacy

Triple-negative breast cancer (TNBC) remains a major clinical challenge, owing to its molecular complexity, therapeutic resistance, and lack of specific druggable targets. The herpes simplex virus thymidine kinase/ganciclovir (HSV-TK/GCV) suicide gene therapy system has shown promise in cancer treatment, but its clinical applicability is limited by off-target cytotoxicity. Here, we developed a breast cancer-specific suicide gene circuit (BRAS) that integrates the screened cancer-specific promoters RRM2 and MAFK with a microRNA specific to nontumor cells, utilizing the distinct molecular profil

Molecular glue degraders (MGDs) have emerged as a transformative therapeutic modality, offering the potential to deplete undruggable or pathogenic proteins. However, the rational design of MGDs remains inherently challenging compared to traditional heterobifunctional degraders. Recently, the implementation of transposable chemical gluing handles has provided an efficient approach to convert established protein-targeting ligands into target-specific MGDs. In this study, by incorporating diverse molecular glue handles and amino acid-based degrons into the solvent-exposed exit vectors of infigrat

Prostate cancer (PC) is the most common cancer among American men and the second leading cause of cancer-related deaths. For advanced or metastatic PC, anti-androgen therapies, including androgen deprivation therapy (ADT), are considered standard treatment options. However, these therapies often result in the development of castration-resistant prostate cancer (CRPC) or neuroendocrine prostate cancer (NEPC), both of which present significant treatment challenge. The molecular mechanisms driving the progression from androgen - sensitive PC to castration-resistant and neuroendocrine phenotypes a

Rational design of molecular glues (MGs) remains challenging, as most have been discovered serendipitously and have found limited application in antivirals. Previously, we identified the enteroviral 3A protein as a viral suppressor of RNAi (VSR) that functions through homodimerization to inhibit the antiviral RNA interference (RNAi) pathway. Herein, capitalizing on this homodimerization mechanism, we rationally designed 3A-targeting broad-spectrum anti-enteroviral molecular glues targeting the dimeric interface to induce dysfunctional dimerization. The optimal compound, VTP-32, exhibited good

The connection between molecular vibrations and spin polarization in charge transport through molecular junctions is currently a topic of high interest, with important consequences for a variety of phenomena, such as chirality-induced spin selectivity. In this work, we follow this theme by exploring the relationship between vibronic dynamics and the corresponding spin polarization of the nonequilibrium charge current in a molecular junction. We employ the hierarchical equations of motion approach, which, since it is numerically exact and treats the vibrational degrees of freedom quantum mechan

We present the first molecular dynamics simulation of a hepatitis B virus (HBV) particle, encompassing both the icosahedral capsid and the surrounding lipid-protein envelope. Using a chemically realistic coarse-grained model with the SPICA force field, we simulated HBV envelope systems with and without the capsid alongside a pure lipid vesicle for comparison. Our simulations accurately reproduce experimental electron density profiles and reveal stable molecular interactions between capsid spikes and transmembrane regions of S proteins. These interactions involve experimentally validated contac

BACKGROUND: Papillary thyroid carcinoma (PTC) requires improved risk stratification through molecular profiling, yet how mutation interactions shape clinical outcomes remains poorly defined.
METHODS: This single-center retrospective study analyzed 72 PTC cases using next-generation sequencing to characterize mutation patterns and pathway evolution, with validation against The Cancer Genome Atlas datasets.
RESULTS: We identified three key molecular features: BRAF mutations (47.2%) predicted recurrence risk (p < 0.001), TP53 mutations (15.3%) were more prevalent in advanced thyroid cancers, an

Mutagenicity is concerning due to its link to genetic mutations, which can lead to cancer and other adverse effects. Early identification of mutagenic compounds in drug development is crucial to prevent unsafe candidates and reduce costs. While computational techniques, especially machine learning (ML) models, have become prevalent for mutagenicity prediction, they typically rely on a single modality. Our work introduces a novel stacked ensemble mutagenicity prediction model that integrates multiple modalities, including SMILES and molecular graphs. These modalities capture diverse molecular i

Germinal matrix-intraventricular hemorrhage (GM-IVH) is a detrimental neurological complication that occurs in preterm infants, especially in babies born before 32 weeks of gestation and in those with a very low birth weight. GM-IVH is defined as a rupture of the immature and fragile capillaries located in the subependymal germinal matrix zone of the preterm infant brain, and it can lead to detrimental neurological sequelae such as posthemorrhagic hydrocephalus (PHH), cerebral palsy, and other cognitive impairments. PHH following GM-IVH is difficult to treat in the clinic, and no levelone stra

For the potential therapy of Alzheimer's disease (AD), butyrylcholinesterase (BChE) has gradually gained worldwide interest in the progression of AD. This study used a pharmacophore-based virtual screening (VS) approach to identify Z32439948 as a new BChE inhibitor. Aiding by molecular docking and molecular dynamics, essential binding information was disclosed. Specifically, a subpocket was found and structure-guided design of a series of novel compounds was conducted. Derivatives were evaluated in vitro for cholinesterase inhibition and physicochemical properties (BBB, log P, and solubility).

An accurate, transferrable, and computationally efficient potential energy surface is of paramount importance for all molecular mechanics simulations. In this work, by using water as an example, we demonstrate how one can construct a reliable force field by combining the advantages of both physically motivated and data-driven machine learning methods. Different from the existing water models based on molecular many-body expansion, we adopt a separation scheme that is completely based on distances, which is more convenient for generic molecular systems. The geometry dependence of atomic charges

Atherosclerosis is a progressive chronic arterial disease characterised by atheromatous plaque formation in the intima of the arterial wall. Several invasive and non-invasive imaging techniques have been developed to detect and characterise atherosclerosis in the vessel wall: anatomic/structural imaging, functional imaging and molecular imaging. In molecular imaging, vascular cell adhesion molecule-1 (VCAM-1) is a promising target for the non-invasive detection of atherosclerosis and for the assessment of novel antiatherogenic treatments. VCAM-1 is an adhesion molecule expressed on the activat

Liver cancer susceptibility varies amongst humans and between experimental animal models because of multiple genetic and epigenetic factors. The molecular characterization of such susceptibilities has the potential to enhance cancer risk assessment of xenobiotic exposures and disease prevention strategies. Here, using DNase I hypersensitivity mapping coupled with transcriptomic profiling, we investigate perturbations in cis-acting gene regulatory elements associated with the early stages of phenobarbital (PB)-mediated liver tumor promotion in susceptible versus resistant mouse strains (B6C3F1

An understanding of the fate of organic compounds originating from plants in soil is crucial for determining their persistence and concentrations in the environment. Aristolochic acids are believed to be the causal agents that induce Balkan endemic nephropathy by food contamination through soil adsorption of humic acids, major components of soil. Aristolochic acids are active chemicals in Aristolochia plant species found in endemic villages. In this article, molecular structure interactions between 18 structures of aristolochic acids with an inserted humic acid structure were studied. These st

Hermansky-Pudlak syndrome (HPS) is a rare, autosomal recessive disorder affecting lysosome-related organelles (LRO), including dense platelet granules. HPS causes oculocutaneous hypopigmentation, bleeding diathesis and granulomatous colitis or pulmonary fibrosis. To date, there is no curative treatment and the clinical management depends on the severity of symptoms. A prompt diagnosis of HPS patients could improve their quality of life and clinical management. However, the absence of a specific platelet function test, the wide molecular heterogeneity, and the lack of phenotype-genotype correla

This study was undertaken to evaluate possible antiallergic effects of an extract of pigments from green sea urchin (Strongylocentrotus droebachiensis) shells. Effects were studied on animal models - guinea pig ileum contraction, rabbit eyes allergic conjunctivitis, and rabbit local skin irritation. The extract significantly reduced, in a dose-dependent manner, the histamine-induced contractions of the isolated guinea pig ileum with ID50 =1.2 µg/mL (in equivalents of spinochrome B), had an inhibitory effect on the model of ocular allergic inflammation surpassing the reference drug olopatadine,
