AutoEpiCollect, a Novel Machine Learning-Based GUI Software for Vaccine Design: Application to Pan-Cancer Vaccine Design Targeting PIK3CA Neoantigens.

Previous epitope-based cancer vaccines have focused on analyzing a limited number of mutated epitopes and clinical variables preliminarily to experimental trials. As a result, relatively few positive clinical outcomes have been observed in epitope-based cancer vaccines. Further efforts are required to diversify the selection of mutated epitopes tailored to cancers with different genetic signatures. To address this, we developed the first version of AutoEpiCollect, a user-friendly GUI software, capable of generating safe and immunogenic epitopes from missense mutations in any oncogene of intere

Single-plane osteotomy model is inaccurate for evaluating the optimal strategy in treating vertical femoral neck fractures: A finite element analysis.

BACKGROUND AND OBJECTIVES: The conventional method for simulating vertical femoral neck fractures (vFNFs) is via a vertical single-plane osteotomy (SPO) across the entire femur. However, the accuracy of SPO for evaluating the optimal internal fixation strategy (IFS) and the appropriate assessment parameters is not clear. This study thus aimed to examine the accuracy of SPO in evaluating IFSs and to identify appropriate evaluation parameters using finite element analysis. METHODS: Eighty patient-specific finite element models were developed based on CT images from eight vFNF patients. The natu

Intraoperative identification of patient-specific elastic modulus of the meniscus during arthroscopy.

BACKGROUND AND OBJECTIVE: Degenerative meniscus tissue has been associated with a lower elastic modulus and can lead to the development of arthrosis. Safe intraoperative measurement of in vivo elastic modulus of the human meniscus could contribute to a better understanding of meniscus health, and for developing surgical simulators where novice surgeons can learn to distinguish healthy from degenerative meniscus tissue. Such measurement can also support intraoperative decision-making by providing a quantitative measure of the meniscus health condition. The objective of this study is to demonstr

Shoes for self-managing chronic hip Pain: the SCHIPP randomized clinical trial protocol.

BACKGROUND: Chronic hip pain is common and disabling and is largely due to osteoarthritis (OA). Self-management is recommended by international OA clinical guidelines yet there are few effective treatment options. Footwear has been suggested as a self-management approach, given that foot motion influences hip forces. Currently, guidelines advocate 'stable supportive' shoes for people with OA, however this is based solely on expert opinion given no research has investigated whether these shoes are effective at reducing symptoms in people with OA-related chronic hip pain. Therefore, this randomi

Identification of succinate dehydrogenase-deficient bladder paragangliomas.

A significant number of patients with paragangliomas harbor germline mutations in one of the succinate dehydrogenase (SDH) genes (SDHA, B, C, or D). Tumors with mutations in SDH genes can be identified using immunohistochemistry. Loss of SDHB staining is seen in tumors with a mutation in any one of the SDH genes, whereas loss of both SDHB and SDHA expression is seen only in the context of an SDHA mutation. Identifying an SDH-deficient tumor can be prognostically significant, as tumors with SDHB mutations are more likely to pursue a malignant course. Although the rate of SDH deficiency in parag

Auditory brainstem response (ABR) abnormalities across the life span of rats prenatally exposed to alcohol.

BACKGROUND: Fetal alcohol syndrome (FAS) is a leading cause of neurodevelopmental impairments (NDIs) in developed countries. Sensory deficits can play a major role in NDI, yet few studies have investigated the effects of prenatal alcohol exposure on sensory function. In addition, there is a paucity of information on the lifelong effects of prenatal alcohol exposure. Thus, we sought to investigate the effects of prenatal alcohol exposure on auditory function across the life span in an animal model. Based on prior findings with prenatal alcohol exposure and other forms of adverse prenatal enviro

Age- and sex-related changes in the soft tissues of the orbital region.

The orbital region plays a predominant role in the evaluation of the craniofacial complex. In the current study information about normal sex-related dimensions of the orbital region, and growth, development and aging, were provided. The three-dimensional coordinates of several soft-tissue landmarks on the orbits and face were obtained by a non-invasive, computerized electromagnetic digitizer in 531 male and 357 female healthy subjects aged 4-73 years. From the landmarks, biocular and intercanthal widths, paired height and inclination of the orbit relative to both the true horizontal (head in n

Genetic diversity and yield trait associations in soybean germplasm using SSR markers.

Soybean (Glycine max (L.) Merrill), a vital food and oilseed crop native to China, has the development of high-yield and high-quality new varieties as a core objective in soybean breeding. However, studies on genetic diversity and marker-trait associations for yield-related traits across multiple environments using simple sequence repeat (SSR) markers remain limited. This study utilized 20 pairs of SSR primers to investigate genetic diversity and marker-trait associations (MTAs) between SSR markers and yield-related traits in 150 soybean accessions of diverse origins, which were grown under tw

Double-stranded DNA unzipping: A fundamental and experimental investigation of fluid-induced stress in ultra-high pressure liquid chromatography systems and slalom columns.

Recently reintroduced for the separation of large (> 1 MDa) double-stranded DNA (dsDNA) and RNA biopolymers, slalom chromatography (SC) exploits the entropic elasticity of long nucleic acid polymers subjected to hydrodynamic drag in packed columns. Using a bioinert Slalom Column (4.6 × 300 mm) packed with 2.5μm particles operated with a 40 mM Tris-acetate-EDTA mobile phase at 30 °C, we examine the unzipping of the dsDNA concatemer strands as they undergo repeated coil-to-stretch transitions under intense fluid stress throughout the ultra-high pressure chromatography system (open tubing and con

Types of Screen Time and Developmental Outcomes Among Children Aged 0-6 Years in Thailand: A Cross-Sectional Study.

INTRODUCTION: Excessive screen time during early childhood can affect developmental outcomes. However, evidence on the differential effects of screen time types in Thailand remains limited. In this study, we examined associations between different types of screen time and developmental outcomes among children aged 0-6 years in Thailand. METHODS: This cross-sectional study was conducted in community kindergartens and primary healthcare centres in Thailand. A multistage area-selection procedure was used to select the study settings, followed by convenience sampling of caregiver-child pairs. Dat

Development of Visually Indistinguishable Acoustic Coupling Pads for Double-Blind Focused Ultrasound Neuromodulation Studies.

BACKGROUND: Transcranial focused ultrasound (tFUS) is an emerging noninvasive neuromodulation modality with the ability to target deep brain structures with high spatial precision. Despite its promise, rigorous evaluation of its efficacy is limited by the absence of reliable, fully double-blind sham methodologies. OBJECTIVE: To develop and validate a pair of visually and mechanically indistinguishable acoustic coupling pads that enable true double-blind tFUS neuromodulation studies by providing either efficient ultrasound transmission or robust ultrasound blocking without altering participant

Assessment of IMU-derived lower-limb kinematics in transtibial amputees: A practical and accessible clinical workflow.

Clinical gait assessment in individuals with transtibial amputation is limited by the cost, technical demands, and space requirements of laboratory-based motion analysis. Although research-grade inertial measurement unit (IMU) systems provide a portable alternative, their hardware and software costs may restrict routine clinical use. Assessment in transtibial prosthesis users is further complicated by altered segment coordination, prosthetic component function, and limited anatomical landmarks. This study evaluated a transparent, independently implemented workflow using a consumer-grade IMU-ba

OtoVCE: a mechanism-aware language-model evidence layer for hereditary hearing-loss variant interpretation.

BACKGROUND: Missense variants in genes implicated in hereditary hearing loss are frequently returned to clinicians as variants of uncertain significance. In silico predictors and rule-based ACMG/AMP frameworks each capture only a fraction of the required evidence, and neither directly accesses case-level and functional evidence reported in the published literature. METHODS: We developed OtoVCE, a four-stage framework that places a large language model inside a calibrated ACMG/AMP rule engine as a structured evidence extractor rather than an end-to-end classifier. Rule-encodable evidence-six i

Risk Factors for Adult Axial Length Elongation: A 5-Year Population-Based Cohort Study.

PURPOSE: Adult axial length (AL) elongation in adults is associated with pathologic outcomes; however, population-based longitudinal evidence remains limited, and pragmatic risk profiling is unclear. We aimed to quantify the prevalence and annual rate of AL elongation in adults and identify independent determinants in a population-based health-check cohort. DESIGN: Retrospective, single-center cohort study. SUBJECTS: A total of 4016 adults aged 22.4 to 93.0 years (8032 eyes; 21 421 visits) undergoing a Japanese health-check program, with a median follow-up of 5.31 years. METHODS: For each e

Extensive Countrywide Molecular Identification and High Genetic Diversity of Haemonchus spp. in Domestic Ruminants in Greece.

The gastrointestinal nematode parasite Haemonchus spp. is one of the most pathogenic parasites of ruminants, due to its blood-sucking activity, which causes large economic losses in the ruminant industry. The latest epizootiological data recorded an increase in the infection, not only in Greece but also in other countries, mainly attributed to climatic changes. The study of the population structure and the investigation of the phylogenetic relationships of Haemonchus spp. are essential for the understanding of its biology and epizootiology to implement appropriate control and prevention strate

Perinatal outcomes after a prenatal diagnosis of a fetal copy number variant: a retrospective population-based cohort study.

BACKGROUND: There are no established guidelines for the follow up of infants born after a prenatal diagnosis of a genomic copy number variant (CNV), despite their increased risk of developmental issues. The aims of this study were (i) to determine the perinatal outcomes of fetuses diagnosed with and without a CNV, and (ii) to establish a population-based paediatric cohort for long term developmental follow up. METHODS: An Australian state-wide research database was screened for pregnant individuals who had a prenatal chromosomal microarray (CMA) between 2013-2019 inclusive. Following linkage

A better method to evaluate the reliability of echocardiography for assessment of pulmonary hypertension: comparison of tricuspid regurgitant spectrum quality grading and tricuspid valve regurgitation degree.

BACKGROUND: Transthoracic echocardiography (TTE) is recommended as the most important noninvasive screening tool for the diagnosis of pulmonary hypertension (PH), sonographers usually measure the volume of regurgitant flow rather than evaluating the spectral quality, so physicians will determine whether the ultrasound measurements of pulmonary arterial systolic pressure (US-PASP) are reliable based on the volume of tricuspid regurgitation (TR). Therefore, for the first time, we grade the quality of TR spectrum (TRS) based on its integrity and clarity, aiming to assess clinical application valu

A virtual mother-infant postpartum psychotherapy group for mothers with a history of adverse childhood experiences: open-label feasibility study.

OBJECTIVES: Mothers with a history of adverse childhood experiences (ACE) are at elevated risk for postpartum mental illness and impairment in the mother-infant relationship. Interventions attending to maternal-infant interactions may improve outcomes for these parents and their children, but barriers to accessing in-person postpartum care limit uptake. We adapted a postpartum psychotherapy group for mothers with mental illness (e.g., mood, anxiety, trauma-related disorders) and ACE for live video-based delivery, and evaluated feasibility, acceptability, and preliminary efficacy in an open-lab
