Resonance Raman study of the pH-dependent and detergent-induced structural alterations in the heme moiety of Rhodospirillum rubrum cytochrome c'.

The resonance Raman spectra and the structures of the heme moiety of Rhodospirillum rubrum cytochrome c' were investigated for its five states characterized by absorption spectra; Types-a and -n of the reduced form and Types-I, -II, and -III of the oxidized form. The frequency of the ligand-sensitive Raman line suggested the coordination of lysine (Nepsilon) at the sixth position of the heme iron of Type-n. The sixth ligand of Type-III was deduced to be either lysine or histidine but would not be methionine. Type-a and Type-II gave the Raman spectra of rather normal high spin type but Type-I w

A high molecular weight dihydro-orotate dehydrogenase of Neurospora crassa. Purification and properties of the enzyme.

Some of the unusual molecular and catalytic properties of a high molecular weight dihydro-orotate dehydrogenase (DHOD) from Neurospora crassa have been determined. Comparison of the properties of this enzyme with the properties of the soluble biosynthetic enzyme of prokaryotes has revealed several important differences. The fungal enzyme is located in a mitochondrial membrane in a position consistent with linkage with the respiratory chain through ubiquinone (Miller, R. W.: Arch. Biochem, Biophys. 146, 256-270 (1971)). Release of the enzyme from the membrane results in a solubilized protein co

N-Terminal Chirality and Sequence Variations Modulate the Conformational Landscape of Amyloid-Beta 42.

Amyloid beta (Aβ), one of the hallmark proteins of Alzheimer's disease (AD), aggregates into plaques that are strongly linked to cognitive decline and neuronal death. Reducing its aggregation propensity may provide a strategy to slow the progression of AD. While chirality modulation has emerged as an innovative approach to disrupt this process, research has primarily focused on alterations at the Cα position, often overlooking the impact of the second chiral center, such as the Cβ atom of threonine. Furthermore, the underlying mechanisms governing these chiral effects remain elusive. Given the

Conformational stability of lysozyme in choline chloride-polyol aqueous deep eutectic solvents (ADES).

Naturally occurring deep eutectic solvents (NADES) offer a tunable microenvironment for biomolecular stabilization. Yet, the atomistic mechanisms governing the protein-solvent interactions remain poorly understood. Here, we present microsecond-long atomistic molecular dynamics simulations investigating lysozyme (Lys) stability in Choline Chloride (ChCl)-polyol (erythritol, xylitol, and sorbitol) aqueous deep eutectic solvents as a function of water wt. % (fw=0,25,50,75). Lys maintains its native structure across all conditions, with stable Rg, RMSD, RMSF, and secondary structure populations. T

A comparative and exploratory analysis of computational methods for TCR structural prediction and antigen-specific TCR discovery.

Reliable structural prediction of T-cell receptors (TCRs) is essential for dissecting antigen recognition and accelerating TCR-based therapeutic development, yet the performance of emerging computational structure prediction models for this task requires further systematic evaluation under practical usage conditions. Here, we assembled a manually curated dataset of TCR crystal structures and compared five state-of-the-art predictors-AlphaFold2 (v2.3.1), TCRmodel2, AlphaFold3, ESMFold, and tFold-TCR-in both single-chain and paired-chain modes. Using pLDDT and model confidence scores (pTM/ipTM),

Multifaceted effects of N-glycosylation on amyloidogenic κ light chains in AL amyloidosis.

Light chain (LC) amyloidosis (AL) is a fatal disorder caused by extracellular aggregation of monoclonal immunoglobulin LCs. While both λ and κ isotypes can be involved, κ-LCs account for only ∼20% of cases, and their aggregation mechanisms remain less understood. Recent evidence suggests that N-glycosylation influences κ-LC aggregation and is strongly linked to AL amyloidosis. To investigate this, we examined patient-derived κ-LCs in both glycosylated and unglycosylated forms. Mass spectrometry confirmed the presence of complex-type N-glycans. Biophysical analyses showed that glycosylation enh

β2-Glycoprotein I: structure, mechanisms of autoantibody recognition, and polymorphisms.

Identified in the 1990s as the primary target of antiphospholipid antibodies (aPL) in antiphospholipid syndrome (APS), β2-glycoprotein I (β2GPI) remains a central focus in hematology and immunology. Anti-β2GPI antibodies are important not only for diagnosing APS but also play a key role in causing thrombosis and pregnancy complications in these patients. Elucidating the molecular basis of antibody-β2GPI interactions is therefore critical for advancing APS research and has broad implications for understanding related thrombotic autoimmune disorders. In this review, we summarize recent progress

Lipid transport mechanisms in human ABCA family transporters: a structural perspective.

ATP-binding cassette (ABC) transporters are essential membrane proteins that couple ATP hydrolysis to move diverse substrates across lipid bilayers through large-scale conformational changes. In humans, 48 ABC transporters span seven subfamilies (A-G); within these, the ABCA subfamily mediates cellular lipid handling in contexts ranging from neural function to pulmonary surfactant production, and its dysfunction contributes to human disease from cardiovascular disorders to Alzheimer's. These diverse physiological roles all depend on precise lipid translocation within or across membrane systems

Structural comparison between human and Leishmania infantum Sirtuin 2 NAD-dependent histone deacetylases.

Leishmaniasis is a protozoan disease prevalent in subtropical regions. Its treatment is expensive, especially the liposomal formulation, and parasite resistance must sometimes be overcome. The Sirtuins are a family of NAD-dependent histone deacetylases that have been identified as promising targets for anti-parasitic drugs due to their essential roles in organisms such as Leishmania. There are three known sirtuins in Leishmania infantum: SIR2-related protein 1 (LiSIR2rp1) present in the cytoplasm and nuclei, and LiSIR2rp2-3 present in mitochondria. While a truncated version of the LiSIR2rp1 ha

A ribosome-bound pseudoknot in the HCV coding region stimulates viral growth by tuning viral translation.

Recent studies have uncovered a number of functional RNA structures in RNA viruses, yet their regulatory roles remain poorly understood. Here, using an unbiased proteomic approach alongside targeted biochemical assays, we investigate a previously uncharacterized functional pseudoknot (pk1) within the hepatitis C virus coding region and show that it stably interacts with host ribosomes, inhibiting translation and potentially acting as a regulator between viral translation and RNA genome replication. Comparative structural analysis identifies pk1-like elements in related RNA viruses, suggesting

Revisiting the co-crystal structure of a DNA glycosylase with photocaged substrate: a suitable time-resolved crystallography target?

Co-crystal structures of a base-excision DNA-repair enzyme (human 8-oxoguanine DNA glycosylase; hOgg1) in complex with a photocaged 8-oxoguanine DNA lesion were determined before and after uncaging via illumination at 2.81 and 2.48 Å resolution, respectively. The structures were carefully reassessed to rapidly expand the target repertoire of light-triggered time-resolved macromolecular crystallography. Late-intermediate cryo-trapping after uncaging revealed the partial accommodation of 8-oxoguanine in the active site with 68% occupancy, which did not induce full active-site adaptation to the c

Dissecting the Molecular Determinants of α-synuclein Phase Separation and Condensate Aging: The Pivotal Role of β-Sheet-Rich Motifs.

Emerging evidence indicates that liquid-liquid phase separation of α-synuclein occurs during the nucleation step of its aggregation, a pivotal step in the onset of Parkinson's disease. Elucidating the molecular determinants governing this process is essential for understanding the pathological mechanisms of diseases and developing therapeutic strategies that target early-stage aggregation. While previous studies have identified residues critical for α-synuclein amyloid formation, the key residues and molecular drivers of its phase separation remain largely unexplored. Herein, multiscale simula

Microfluidic platform for understanding Parkinson's disease and α-synuclein conformation.

Microfluidic systems are an innovative engineering solution that is increasingly being used in a wide range of scientific fields. These systems use fluids in microchannels (1 to 300 microns) to analyze extremely small volumes of sample and reagent, allowing precise delivery and mixing while maintaining accurate results. Parkinson's disease (PD) poses significant diagnostic challenges, with early detection being critical to improved treatment outcomes. A key pathological feature of PD is the presence of Lewy bodies composed of α-synuclein (αSyn) fibrils. Recent research has shown that αSyn olig

The Anthrax Toxin Lethal Factor in Solution Does Not Have the Protein's Crystallized Structure.

The bacterium Bacillus anthracis secretes three protein exotoxins: Protective Antigen 83 (PA83), Lethal Factor (LF), and Edema Factor (EF). A cleaved form of PA83 (PA63) aids LF and EF entry into the cytoplasm, which leads to anthrax-induced cell death. The Protein Data Bank (PDB) has more than 25 structures of LF: the monomer alone, bound with inhibitors, or bound to PA63. The structures are all-with only minor shifts of a few Ångströms-nearly congruent. We have measured the structure of LF at equilibrium in D2O solution by small-angle neutron scattering (SANS). The shape is modeled well by a

Elucidating the crystal structure of botulinum neurotoxin type A: a personal remembrance.

Botulinum neurotoxins (BoNTs) are the bacterial proteins responsible for the flaccid paralysis and lethal effects of botulism. They act by inhibiting neurotransmitter release, primarily at peripheral cholinergic nerve terminals, and have traditionally been classified into seven serotypes, designated with letters A through G. Over a long history of investigation, scientists and physicians have learned to harness the selectivity and potency of these neurotoxins to advance therapeutic applications. These advances have come by leveraging the basic science understanding of how the BoNT's work. The

The unique allosteric property of crocodilian haemoglobin elucidated by cryo-EM.

The principal effect controlling the oxygen affinity of vertebrate haemoglobins (Hbs) is the allosteric switch between R and T forms with relatively high and low oxygen affinity respectively. Uniquely among jawed vertebrates, crocodilians possess Hb that shows a profound drop in oxygen affinity in the presence of bicarbonate ions. This allows them to stay underwater for extended periods by consuming almost all the oxygen present in the blood-stream, as metabolism releases carbon dioxide, whose conversion to bicarbonate and hydrogen ions is catalysed by carbonic anhydrase. Despite the apparent

Stabilization of the open conformation οf insulin-regulated aminopeptidase by a novel substrate-selective small-molecule inhibitor.

Insulin-regulated aminopeptidase (IRAP) is an enzyme with important biological functions and the target of drug-discovery efforts. We combined in silico screening with a medicinal chemistry optimization campaign to discover a nanomolar inhibitor of IRAP based on a pyrazolylpyrimidine scaffold. This compound displays an excellent selectivity profile versus homologous aminopeptidases, and kinetic analysis suggests it utilizes an uncompetitive mechanism of action when inhibiting the cleavage of a typical dipeptidic substrate. Surprisingly, the compound is a poor inhibitor of the processing of the
