Autosomal dominant optic atrophy (ADOA) is the most frequent form of hereditary optic neuropathy and occurs due to the degeneration of the retinal ganglion cells. To identify the genetic defect in a family with putative ADOA, we performed capture next generation sequencing (CNGS) to screen known retinal disease genes. However, six exons failed to be sequenced by CNGS in optic atrophy 1 gene (OPA1). Sequencing of those exons identified a 4 bp deletion mutation (c.2983-1_2985del) in OPA1. Furthermore, we sequenced the transcripts of OPA1 from the patient skin fibroblasts and found there is six-n

The perturbation of myocardial transcriptome homeostasis is the hallmark of pathological hypertrophy, underlying the maladaptive myocardial remodeling secondary to pathological stresses. Classic and novel therapeutics that provide beneficial effects against pathological remodeling likely impact myocardial transcriptome architecture, including miRNA and mRNA expression profiles. Microarray and PCR-based technologies, although employed extensively, cannot provide adequate sequence coverage or quantitative accuracy to test this hypothesis directly. The goal of this study was to develop and exploi

MOTIVATION: Recent advancements in next-generation sequencing have combined massive data throughput with high read accuracy to facilitate large-scale, rapid, and sensitive analysis of genetic variation. High-depth, high-quality platforms such as the Illumina NovaSeq X and Ultima Genomics UG 100 are increasingly used in time-sensitive clinical contexts such as cancer screening to detect mutations as low as 0.01% without sequence error correction. This process usually involves the bioinformatic construction of a pileup, or a list of nucleotides aligned to one or more positions in a sequence alig

Long-range RNA-RNA pairing impacts the genome structure and function of SARS-CoV-2 variants. To understand the structure and function relationships of different SARS-CoV-2 variants that have emerged during the COVID-19 pandemic, we perform high-throughput structure probing and modelling of the genomic structures of the wildtype (WT), Alpha, Beta, Delta and Omicron variants of SARS-CoV-2. We observe that genomes of SARS-CoV-2 variants are generally structurally conserved, and that single-nucleotide variations and interactions with RNA binding proteins can impact RNA structures across the viruse

Leishmania (Viannia) panamensis is one of the most important Leishmania species associated with cutaneous leishmaniasis (CL) in Latin America. Despite its wide geographic distribution and pathogenic potential in humans and animals, the genomic variability of this species is low compared with other Leishmania species circulating in the same geographical area. No studies have reported a detailed analysis of the whole genome of L. panamensis from clinical isolates using DNA high-throughput sequencing to clarify its intraspecific genomic variability or plausible divergence. Therefore, this study a

Ancient mitochondrial DNA informs the evolutionary history and regional differentiation of prehistoric wildlife. Two ancient Siberian roe deer specimens, XTS03G from the Xiaotangshan site in eastern Inner Mongolia (ca. 3,500-3,300 BP) and SZC01S from the Shizhaocun site in southeastern Gansu (ca. 6,000 BP), were analyzed by high-throughput sequencing. The datasets exhibited characteristic ancient DNA damage patterns, supporting sample authenticity. A maximum-likelihood phylogenetic tree demonstrated that XTS03G belonged to a previously described subclade P2, whereas SZC01S belonged to another

Methicillin-resistant Staphylococcus aureus (MRSA) poses a persistent clinical threat due to limited therapeutic options and the rapid emergence of resistance. Azeliragon, an orally bioavailable Receptor for Advanced Glycation End-products (RAGE) inhibitor previously tested in human trials, was identified as a potential antibacterial agent against MRSA through high-throughput screening. It exhibited potent antibacterial activity against clinical S. aureus isolates (MIC50 = 6.25 μM/3.3 μg/mL) and significantly inhibited biofilm formation. Metabolomics and proteomics suggested perturbation of li

The mechanism underlying the effects of Polycyclic aromatic hydrocarbons (PAHs) on missed abortion (MA) remains unclear. This study explored the relationship between PAHs exposure, telomere length (TL), metabolizing enzyme gene polymorphism, and MA in a case-control study with 253 pregnant women. A competitive enzyme-linked immunosorbent assay (ELISA) was used to quantify PAH-DNA adducts. The DNA was extracted from villi tissue for the analysis of TL using the real-time quantitative polymerase chain reaction (qPCR) method. Single nucleotide polymorphism (SNP) genotyping was performed using mul

d-Pinitol (DP) is primarily found in Vigna sinensis, which has been shown to have hypoglycemic and protective effects on target organs. However, the mechanism of DP in treating diabetic sarcopenia (DS) is still unclear. To explore the underlying mechanism of DS and the protective targets of DP by high-throughput analysis of 16S rRNA gene, metabolome, and the proteome. Streptozotocin-induced SAMP8 mice were intragastrically administrated DP (150 mg/kg) for 8 weeks. This study investigates the effects of diet-induced (alimentary) obesity and leptin-resistant obesity on the composition and metabolic activity (phylometabolic profile) of the mouse gut microbiota. C57Bl/6 mice fed a high-fat diet served as a model of alimentary obesity, while db/db mice, genetically deficient in the functional leptin receptor, modeled leptin-resistant obesity. High-throughput sequencing and metabolic reconstruction were used to analyze the gut microbiota in both models. Key findings revealed that both obesity types significantly altered the gut microbiota, but with distinct p

In 2025, a severe mass mortality outbreak struck captive Geochelone sulcata at a zoo in Guangdong Province, China. To trace the causative agent, identify the viral strain and characterize associated pathological lesions, respiratory tract samples collected from diseased tortoises were subjected to a combined technical workflow. Metagenomic high-throughput sequencing was first applied to screen for potential pathogens, followed by virus isolation via cell culture. Transmission electron microscopy (TEM) was used to observe viral morphology. The major capsid protein (MCP) gene was amplified by PC

Recent advances in high-throughput sequencing technologies provide opportunities to gain novel insights into the genetic basis of phenotypic trait variation. Yet to date, progress in our understanding of genotype-phenotype associations in nonmodel organisms in general and natural vertebrate populations in particular has been hampered by small sample sizes typically available for wildlife populations and a resulting lack of statistical power, as well as a limited ability to control for false-positive signals. Here we propose to combine a genome-wide association study (GWAS) and FST -based appro

Resistance to methicillin in Staphylococcus aureus is caused primarily by the mecA gene, which is carried on a mobile genetic element, the staphylococcal cassette chromosome mec (SCCmec). Horizontal transfer of this element is supposed to be an important factor in the emergence of new clones of methicillin-resistant Staphylococcus aureus (MRSA) but has been rarely observed in real time. In 2012, an outbreak occurred involving a health care worker (HCW) and three patients, all carrying a fusidic acid-resistant MRSA strain. The husband of the HCW was screened for MRSA carriage, but only a methic

Periventricular heterotopia (PH) is a rare developmental cause of intellectual disability (ID). One form is autosomal recessive PH with microcephaly (ARPHM), characterized by developmental delay and learning difficulties, with onset in infancy, plus recurrent seizures that onset in mid-adolescence. It is caused by biallelic variants in ARFGEF2. We report a consanguineous Pakistani family with three sibs afflicted with moderate/severe ID, developmental delay, muscle hypotonia, dystonia and contracture of distal limb joints, flat feet, and variable behavioral abnormalities. The CRISPR/Cas9 system, particularly the Cas9-sgRNA ribonucleoprotein (RNP) complex, offers a highly efficient platform for gene editing. However, traditional microinjection methods for RNP delivery in insect embryos are labor-intensive, technically demanding, and often reduce embryo viability, especially in species with fragile, microscopic embryos. In this study, a novel, non-invasive delivery method for the RNP complex in tiny insect embryos has been optimized. Whitefly, Bemisia tabaci, an invasive insect pest of agricultural importance and vector of plant diseases, was considered as a mode

BACKGROUND: The pan-genome of a bacterial species consists of a core and an accessory gene pool. The accessory genome is thought to be an important source of genetic variability in bacterial populations and is gained through lateral gene transfer, allowing subpopulations of bacteria to better adapt to specific niches. Low-cost and high-throughput sequencing platforms have created an exponential increase in genome sequence data and an opportunity to study the pan-genomes of many bacterial species. In this study, we describe a new online pan-genome sequence analysis program, Panseq.
