Molecular characteristics of a non-deletion alpha-thalassaemia of the Po River Delta.

The form of alpha-thalassaemia of the Po river delta presents haematological and globin biosynthetic characteristics similar to alpha-thalassaemia-1 but never gives rise to HB H disease nor to hydrops foetalis. In alpha-thalassaemic subjects originally from this region globin mRNA translation and alpha-globin gene arrangement have been investigated. The data obtained indicate that alpha-globin synthesis and reticulocyte alpha-globin mRNA are reduced by one fourth; in addition, since the defect in alpha-globin synthesis does not change with cell ageing, a possible instability of alpha-globin mR

Adenovirus type 12-induced fragility of the human RNU2 locus requires U2 small nuclear RNA transcriptional regulatory elements.

Infection of human cells with oncogenic adenovirus type 12 (Ad12) induces four specific chromosome fragile sites. Remarkably, three of these sites appear to colocalize with tandem arrays of genes encoding small, abundant, ubiquitously expressed structural RNAs--the RNU1 locus encoding U1 small nuclear RNA (snRNA), the RNU2 locus encoding U2 snRNA, and the RN5S locus encoding 5S rRNA. Recently, an artificial tandem array of the natural 5.8-kb U2 repeat unit has been shown to generate a new Ad12-inducible fragile site (Y.-P. Li, R. Tomanin, J. R. Smiley, and S. Bacchetti, Mol. The Polycomb protein shares a homologous domain with a heterochromatin-associated protein of Drosophila.

The Polycomb (Pc) gene of Drosophila melanogaster is a member of a large class of genes (Pc group) required for the segment-specific repression of homeotic selector genes. Mutations in Pc-group genes show strong posterior transformations in homozygous embryos resulting from an ectopic expression of homeotic genes in segments where they are not supposed to be active. Genetic evidence suggests that Pc is part of a cellular memory mechanism responsible for the transmission of the homeotic expression pattern through developmental time. We have determined the nucleotide sequence for the genomic DNA

The gene encoding SMR1, a precursor-like polypeptide of the male rat submaxillary gland, has the same organization as the preprothyrotropin-releasing hormone gene.

SMR1 is a precursor-like polypeptide of the submaxillary glands of rats. Sequence analysis predicts that it could be processed by maturation enzymes to release a small peptide resembling the thyrotropin-releasing hormone. The SMR1 gene was isolated from a rat genomic library and sequenced. The SMR1 gene spans 4.7 kb and consists of three exons. The two introns occur a few nucleotides before the initiation codon in the 5' untranslated region, and a few nucleotides before the first predicted processing site, respectively. Such a structure is reminiscent of that of the preprothyrotropin-releasing

A protective protein antigen of Rickettsia rickettsii has tandemly repeated, near-identical sequences.

The nucleotide sequence of a Rickettsia rickettsii gene that encodes a high-molecular-mass surface antigen (190 kilodaltons), which elicits protective immunity, was determined. The 6,747-nucleotide gene coded for a 2,249-amino-acid protein with a calculated molecular weight of 224,321. A 3.8-kilobase PstI fragment proximal to the 5' end of the gene was found to consist of 13 highly related tandem repeats which constituted over 40% of the coding region. The repeated sequences could be divided into either a 225-nucleotide, 75-amino-acid unit (type I) or a 216-nucleotide, 72-amino-acid unit (type

Nucleotide sequence and analysis of the lethal factor gene (lef) from Bacillus anthracis.

The nucleotide sequence of the Bacillus anthracis lethal factor (LF) gene (lef) has been determined. LF is part of the tripartite protein exotoxin of B. anthracis along with protective antigen (PA) and edema factor (EF). The apparent ATG start codon, which is located immediately upstream from codons which specify the first 16 amino acids (aa) of the mature secreted LF, is preceded by an AAAGGAG sequence, which is its probable ribosome-binding site. This ATG codon begins a continuous 2427-bp open reading frame which encodes the 809-aa LF-precursor protein with an Mr of 93,798. The mature secret

A CATER Logic-Gated Nanodevice for Single Nucleotide Polymorphism Discrimination in Whole Blood.

Single nucleotide polymorphisms (SNPs) are critical genetic markers for disease diagnosis and personalized medicine, yet their precise detection remains challenging. Conventional DNA strand displacement-based SNP assays employ either toehold-mediated or toehold-free strategies. Toehold-mediated strategies exhibit rapid kinetics but are limited to mutations located in or near the toehold, whereas toehold-free strategies provide broad flexibility in mutation placement but are hampered by slow reaction kinetics. To address this, we develop a comb-type cationic copolymer-accelerated toehold-free s

Inferring tissue origin from cell-free DNA in metastatic cancer.

A major clinical challenge in metastatic cancer management is determining not only the presence of tumor-derived cell-free DNA (cfDNA) but also the tissue lineage and organ context reflected by circulating cfDNA signals. CfDNA supports such inference by retaining molecular signatures specific to its tissue-of-origin, including DNA methylation, 5-hydroxymethylcytosine (5hmC), fragmentomic profiles, nucleosome positioning patterns, and histone modifications. This review examines the biological principles underlying cfDNA-based tissue-of-origin determination, the computational frameworks used to

Topology-enforced synthesis of atomically precise silver nanoclusters in 3D DNA lattices.

DNA nanotechnology leverages the molecular design resolution of the DNA double helix to fold and tile matter into designer architectures. Recent advances in bioinorganic chemistry have exploited DNA/Ag+ affinity to carry out the templated reduction of silver nanoclusters. Here, we develop a unified method that leverages the topology of DNA triangles with embedded silver base pairs to nucleate controlled cluster growth in a mesoporous 3D lattice. Use of confocal fluorescence microscopy allows for the direct observation of reaction kinetics and reconstruction of the optical bandgap. These crysta

Fragmentation patterns of human telomeric chromatin in plasma cfDNA.

The specialized chromatin structure at telomeres protects the linear ends of chromosomes from DNA surveillance machineries. Here, we demonstrate that circulating cell-free DNA (cfDNA) from plasma can map chromatin structure at telomeres. We find that the telomeric 6-mer repeats (TTAGGG/CCCTAA) are the most abundant circulating 6-mers in cfDNA. Telomeric sequences in cfDNA contain subnucleosomal footprints distinct from the rest of the genome, arising from specific cleavages in the C-rich strand, and a nucleosome repeat length of 145 bp, markedly shorter than the ~170 bp observed genome-wide. Evaluation of two virome probe hybridization capture panels for food safety surveillance.

In recent years, viromics has received growing attention for viral disease surveillance. This study set out to compare the VirCapSeq-VERT panel and the Comprehensive Viral Research Panel (CVR Panel) for probe hybridization capture of viral nucleic acids in oyster extracts, a main vehicle for the transmission of foodborne viruses. Using ten-fold serial dilutions of human norovirus (hNoV) GI.2 and GII.4 spike-in oyster extracts, both hybridization capture panels achieved detection levels down to 14 genome copies (gc) for hNoV GI.2 and 5 gc for hNoV GII.4. For hNoV GI.2, a genome coverage of ≥ 95…

CRMIPred: Identifying the spatial interactions among cis-regulatory modules via considering their cross-attended epigenetic profiles.

BACKGROUND AND OBJECTIVE: Modular DNA elements known as cis-regulatory modules (CRMs) play central roles in transcriptional regulation in metazoan species. Beyond their individual functions, CRMs can physically interact with one another to cooperatively regulate target gene expression, forming an additional layer of transcription regulation. METHODS: Experimental identification of such interactions typically relies on chromosome conformation capture technologies coupled with sequencing (HiC), which require high sequencing depths to achieve sufficient resolution for CRM-level analysis, resulti

Mechanism of Ribosomal A1493 in Stabilizing and Rigidly Supporting the Codon-Anticodon Helix During tRNA Recognition.

The ribosome ensures translational accuracy by monitoring codon-anticodon interactions at the A site decoding center, yet the mechanism of conserved nucleotides contributing to this process remains controversial. Here, we performed molecular dynamics simulations based on a tRNA recognition intermediate that reflects the ribosomal state during ongoing tRNA recognition. We systematically investigated the coupling between the stability of the first codon-anticodon base pair and the conformational dynamics of A1493 in both cognate and near-cognate tRNA systems. Our results show that A1493 stabiliz

Liquid Biopsy Differentiation of Pancreatic Cancer From Non-Cancerous Pancreatic Disease Using Dielectrophoresis-Recovered Nanoparticles Carrying Cell-Free DNA and Protein Biomarkers.

Cancer-derived extracellular vesicle (EV) nanoparticles carry important biomarkers but are difficult to recover from plasma, making EV-based diagnostics a challenge for clinical settings. Here, we demonstrate nanoparticle-based detection of pancreatic cancer using dielectrophoresis (DEP) nanoparticle recovery technology, which purifies nanoparticles from undiluted plasma and quantifies associated biomarkers. We combined both nanoparticle recovery and biomarker quantification on a single device by simultaneously collecting cell-free DNA nanoparticles and EVs followed by on-chip biomarker fluore

Rapid and Sensitive Visual Detection of Gene Mutations via LIVE-SNP.

As the most prevalent form of genetic variation, single nucleotide polymorphisms (SNPs) are strongly associated with disease pathogenesis, microbial resistance, and pathogenicity. The rapid mutation rates of viruses such as influenza A and SARS-CoV-2 highlight the urgent need for multifunctional diagnostic tools capable of effectively distinguishing emerging variants. However, current clinical SNPs detection methods often require complex primer/probe designs and sophisticated instruments, which limits their wide application in resource-constrained settings. Here, we developed the LIVE-SNP meth

Development of a dye-based enzymatic recombinase amplification method for rapid and visual detection of acute hepatopancreatic necrosis disease.

Acute hepatopancreatic necrosis disease (AHPND) has become one of the most devastating threats to global shrimp farming, causing widespread economic losses. As there is currently no effective treatment, early detection plays a crucial role in preventing disease outbreaks. However, current diagnostic methods are often complex, expensive, and impractical for on-site use in resource-limited environments. In this study, we developed a visual detection method based on enzymatic recombinase amplification (ERA) combined with the Diamond Nucleic Acid Dye, offering a rapid, cost-effective, and high-sen

Unlocking cis-regulatory landscapes across 500 million years of evolution and disease mechanisms.

Genomic DNA encodes regulatory information that determines where, when, and to what extent genes are expressed. Theoretically, we should be able to identify these transcriptional "instructions" by examining genomic DNA sequence alone, yet this has remained challenging. Here we present the Vertebrate Regulatory MOdule Detector (VRMOD), a method that accurately predicts gene regulatory sequences using only the query genomic sequences. We applied VRMOD to 309 Ensembl genomes, generating a compendium of high-resolution, genome-position-fixed cis-regulatory modules without parameter tuning. We perf
