New mutations leading to structural variation (SV) in genomes-in the form of mobile element insertions, large deletions, gene duplications, and other chromosomal rearrangements-can play a key role in microbial evolution. Yet, SV is considerably more difficult to predict from short-read genome resequencing data than single-nucleotide substitutions and indels (SN), so it is not yet routinely identified in studies that profile population-level genetic diversity over time in evolution experiments. We implemented an algorithm for detecting polymorphic SV as part of the breseq computational pipeline

Cardiomyopathies and channelopathies are major causes of sudden cardiac death. The genetic study of these diseases is difficult because of their heterogenic nature not only in their genetic traits but also in their phenotypic expression. The purpose of the present study is the analysis of a wide spectrum of previously known genetic mutations in key genes related to hypertrophic cardiomyopathy (HCM), long QT syndrome (LQTS), and Brugada syndrome (BrS) development. The samples studied include cases of sudden cardiac death (SCD) in young adults and their relatives in order to identify the real im

BACKGROUND: Leber congenital amaurosis (LCA) is the earliest onset and most severe form of hereditary retinal dystrophy. So far, full spectrum of variations in the 15 genes known to cause LCA has not been systemically evaluated in East Asians. Therefore, we performed comprehensive detection of variants in these 15 genes in 87 unrelated Han Chinese patients with LCA.
METHODOLOGY/PRINCIPAL FINDINGS: The 51 most frequently mutated exons and introns in the 15 genes were selected for an initial scan using cycle sequencing. All the remaining exons in 11 of the 15 genes were subsequently sequenced.

Neisseria meningitidis is a major cause of bacterial meningitis and sepsis worldwide. Lipopolysaccharide (LPS), a major component of the Gram-negative bacterial outer membrane, is sensed by mammalian cells through Toll-like receptor 4 (TLR4), resulting in activation of proinflammatory cytokine pathways. TLR4 recognizes the lipid A moiety of the LPS molecule, and the chemical composition of the lipid A determines how well it is recognized by TLR4. N. meningitidis has been reported to produce lipid A with six acyl chains, the optimal number for TLR4 recognition. Indeed, meningococcal sepsis is g

Glucocorticoids regulate body energy balance through both peripheral and central mechanisms. In order to understand the central mechanisms that mediate these effects of glucocorticoids we studied the effects of adrenalectomy (ADX) and food deprivation on the expression of four neuropeptide genes (measured by S1 nuclease protection assay) in the medial basal hypothalamus (MBH), which are known to regulate energy balance: pro-opiomelanocortin (POMC), agouti-related peptide (AGRP), neuropeptide Y (NPY), and cocaine and amphetamine regulated transcript (CART). Adult male rats were ADX or sham oper

Transcription termination establishes gene boundaries, recycles RNA polymerase, and prevents interference between neighboring transcription units. Termination depends on cis-acting elements, trans-acting factors, and the susceptibility of the elongation complex to pausing, cleavage, destabilization, or release. Predicted motifs, stable RNA ends, processing sites, readthrough regions, and polymerase-release regions are nevertheless often treated as measurements of the same event, which complicates mechanistic comparison and model development. This review compares termination signals as context-

Colorectal cancer is one of the most common types of cancer with hereditary background. Due to the progress in DNA sequencing techniques, the number of identified cancers predisposing gene mutations is rising constantly. For some morphologically defined cancer predispositions like serrated polyposis, however, a genetic background is rarely identified. Even if this would exclude a hereditary predisposition, the elevated cancer risk remains, emphasizing the importance of histopathologic diagnoses.Hereditary colorectal cancer can be categorized into polypous and non-polypous predispositions. Liver fibrosis results from an imbalance between the deposition and the degradation of the extracellular matrix in the liver, for which there are currently no effective therapeutic drugs available. In this study, we demonstrated that baicalin, a major active component of the traditional Chinese medicine Scutellaria baicalensis, was able to inhibit the activation of hepatic stellate cells and attenuate liver fibrosis in various mouse models. In order to elucidate the molecular basis of its antifibrotic effects, we designed a novel baicalin photo-cross-linking probe and applied a quantitative ch

A facultatively anaerobic, thermophilic, Gram-negative bacterium, strain sy37T, isolated from a deep-sea hydrothermal field and belonging to the candidate phylum WOR-3, was characterized in detail. The cells were non-motile long rods with pili and grew via respiration with 2-10% (v/v) oxygen and elemental sulphur as electron acceptors. Optimum growth was observed at 75 °C, pH 6.0 and 3.5% (w/v) NaCl with a doubling time of 10 h. iso-C17 : 0 was found to be the major fatty acid and menaquinone-8 was identified as the major respiratory quinone. The G+C content of the genomic DNA was 60.6 mol%. B

Myotonic dystrophy type 1 (DM1) is a progressive muscular disorder caused by the expansion of CTG repeats in the 3' UTR of the DMPK gene. Although the pathogenic mechanisms remain unclear, recent evidence suggests that activation of innate immune responses may contribute to disease progression. In this study, we examined the ultrastructure and proteomic data of myoblasts from young adult DM1 patients carrying approximately 800 and 1300 CTG repeats in order to investigate a link between cellular stress and immune activation. We observed activation of the type I interferon (IFN-I) pathway associ

Mutations in the Iduronate 2-sulfatase (IDS) gene cause Hunter syndrome (also known as mucopolysaccharidosis type II, or MPS II), a rare genetic condition that causes glycosaminoglycans (GAGs) to accumulate. Although enzyme replacement therapy (ERT) is the usual course of treatment, it can cause immunological reactions, such as the generation of IgE antibodies specific to the drug, which can result in hypersensitivity reactions. In this study, an ELISA-based test for characterizing anti-idursulfase beta IgE antibodies in human serum was developed and its analytical feasibility was validated. T

Cyclic di-GMP is ubiquitous in Bacteria, including members of the deepest branching phyla, but has not yet been detected in Archaea. Thus, whether cyclic di-GMP was present as a signaling nucleotide in the last universal common ancestor (LUCA) of Bacteria and Archaea remains unknown. In this work, bioinformatic analyses and structural modelling identified GGDEF domain proteins in archaeal isolates and encoded by metagenomes of confirmed archaeal origin. In particular, in bacterial model organisms, phenotypic and in vivo assays, in combination with catalytic mutants, suggest that selected archa

Tyzzeria Allen, 1936 is a coccidian genus traditionally associated with Anseriformes, although there are descriptions of Tyzzeria spp. from junglefowls, snakes, skinks and mice. In this sense, the current study performs a taxonomic review of Tyzzeria spp., evaluating those that should be valid, invalid or that require further studies for validation. Along with this review, oocysts morphologically identified as Tyzzeria parvula (Kotlán, 1933) Klimeš, 1963 were recovered from fecal samples of swan geese Anser cygnoid (Linnaeus, 1758) in the mountainous region of the State of Rio de Janeiro, whic

Eukaryotic genomic DNA is packaged into chromatin, which plays a critical role in regulating gene expression by dynamically modulating its higher-order structure. While in vitro reconstitution approaches have offered valuable insights into chromatin organization, they often fail to fully capture the native structural context found within cells. To overcome this limitation, we present a protocol for isolating native chromatin fragments from human cells for cryo-electron microscopy (cryo-EM) analysis. In this method, chromatin from formaldehyde-crosslinked human HeLa S3 nuclei is digested with m

Congenital disorders of glycosylation (CDG) are a group of rare metabolic disorders caused by the defects in the glycosylation pathways of biomacromolecules leading to altered glycoprofiles in affected individuals. In this case study, we present a 3-year-old Slovak male patient with developmental delay, hearing impairment, epilepsy, microcephaly, facial dysmorphism, corpus callosum dysgenesis, and cardiac abnormalities. To elucidate the underlying cause, we performed LC-ESI-MS analysis of RapiFluor-labelled N-glycans released from blood serum glycoproteins. The results revealed an abnormal N-g

Huntington's disease (HD) is an autosomal-dominant neurodegenerative disorder characterized by progressive motor deficits, cognitive decline, and psychiatric disturbances caused by expanded CAG repeats in the huntingtin gene (HTT). Despite the development of various animal models, achieving a comprehensive model that closely replicates the biological mechanisms in order to test therapeutic modalities remains a challenge. Here, we describe a novel human HTT exon 1 knock-in (HEKI-150Q) mouse model that incorporates a 3.465-kb human HTT sequence with 150 polyglutamine and successfully mimics key

When the expression levels of metastasis suppressor-1 (MTSS1) were discovered to be downregulated in a metastatic cancer cell line in 2002, it was proposed that MTSS1 functioned as a suppressor of metastasis. The 755 amino acid long protein MTSS1 connects to actin and organizes the cytoskeleton. Its gene is located on human chromosome 8q24. The suppressor of metastasis in metastatic cancer was first found to be MTSS1. Subsequent reports revealed that MTSS1 is linked to the prevention of metastasis in a variety of cancer types, including hematopoietic cancers like diffuse large B cell lymphoma

The liver is a complex organ that performs vital functions in the body. Despite its extraordinary regenerative capacity compared to other organs, exposure to chemical, infectious, metabolic and immunologic insults and toxins renders the liver vulnerable to inflammation, degeneration and fibrosis. Abnormal wound healing response mediated by aberrant signaling pathways causes chronic activation of hepatic stellate cells (HSCs) and excessive accumulation of extracellular matrix (ECM), leading to hepatic fibrosis and cirrhosis. Fibrosis plays a key role in liver carcinogenesis. Once thought to be
