Fabry disease is an X-linked lysosomal storage disorder caused by pathogenic variants in the GLA gene, encoding α-galactosidase A. Enzyme deficiency leads to progressive globotriaosylceramide (Gb3) accumulation and multisystemic involvement. Here, we characterize five previously undescribed GLA variants (p.D109N, p.N215T, p.N192H, p.L166P, and p.F248S) through an integrated approach combining biomolecular and computational analyses to investigate their effects on enzyme structure, catalytic activity, and dimerization. The identified substitutions affect residues located in regions critical for

Identifying the enzyme functions of proteins and their catalytic residues is vital to our understanding of diverse cellular processes. However, existing frameworks that can concurrently determine the enzymatic functions and active sites of proteins are scarce, and still have much room for improvement in prediction performance. In this study, we present EC-LMGraph, a protein language model- and graph convolutional network-based framework to predict enzyme commission (EC) numbers from protein sequence features and structures, and saliency mapping to score representative residues attribute to the

The proteasome activator PA200 binds to the catalytic core of both standard proteasome (s20S) and the immunoproteasome (i20S); however, whether PA200 uses the same mechanisms to activate i20S remains unknown. In this work, the cryo-EM structures of singly- and doubly-capped i20S-PA200 complexes, combined with complementary in vitro biochemical assays, show that binding of the first PA200 induces allosteric bending of the i20S and widens the opposite α-ring, promoting higher PA200 occupancy and stronger activation compared to the s20S. PA200 also selectively modulates i20S proteolytic activity

The mammalian rixosome complex is a large multi-subunit complex that plays essential roles in ribosome assembly and heterochromatin maintenance. Three structural proteins form the stable core of the rixosome to which three enzymatic modules are flexibly tethered including an RNA processing module, AAA-ATPase, and SUMO protease. The RNA processing module is formed by RNase PNK, a tetrameric assembly comprising two copies each of the LAS1L endoribonuclease (RNase) and the NOL9 polynucleotide kinase (PNK). Using single particle cryo-EM, we determined ATPγS and AMP-PNP/RNA-bound structures of huma

CONTEXT: Carbonic anhydrases (CAs) are zinc metalloenzymes responsible for the catalysis of the reversible hydration of carbon dioxide and play pivotal roles in many physiological and pathological processes. The complexity of CA isoforms with distinct expression patterns and catalytic characteristics has aroused fierce interest in the development of isoform-selective inhibitors and activators for therapeutic purposes and diagnostics. In this review, a systematic overview of computational and theoretical methods utilized to determine the structure, mechanism, inhibition, and activation of CAs w

Glycosphingolipids are essential membrane components that organize lipid microdomains and orchestrate cellular signalling, differentiation and neuronal function1-4. In humans, these functions arise from a repertoire of several hundred glycosphingolipid species generated through stepwise glycan elaboration5,6. Entry into this network is controlled by a single committed reaction catalysed by UDP-glucose ceramide glucosyltransferase (UGCG), the gatekeeper that dictates the scale and composition of glycosphingolipid diversity. Despite its biological and therapeutic importance7,8, its mechanism and

Phenolic acid decarboxylases (PADs) convert bio-based hydroxycinnamic acids into valuable hydroxystyrene monomers under mild reaction conditions. These compounds are in high demand in polymer production, cosmetics, and flavoring. Especially 4-vinyl syringol, the decarboxylation product from sinapic acid, generates polymers with similar thermal stability and higher glass transition temperatures than vinyl guaiacol, the decarboxylation product from ferulic acid. However, natural PAD enzymes typically show slow turnover with sinapic acid. In addition, establishing a viable industrial process requ

Steroidal medicines are a vital class of pharmaceuticals, with their active ingredients primarily derived from natural steroids. A key step in their biosynthesis involves the isomerization of ∆5-3-ketosteroids to ∆4-3-ketosteroids, catalyzed by ketosteroid isomerase (KSI). In this study, we discover that KSI exhibits an unexpected catalytic promiscuity, efficiently converting cyclic enones into homo- and hetero-addition products. Crystal structures of KSI variants and mutagenesis reveal the homo-dimeric interface as another active center. Molecular dynamics simulations and quantum mechanics/mo

Ricin is a category B agent for bioterrorism, and Shiga toxins are the primary virulence factors of Shiga toxin (Stx) producing Escherichia coli. Ricin and Stxs bind the ribosomal P-stalk proteins to depurinate the sarcin/ricin loop on the eukaryotic ribosome and inhibit translation. Both toxins are prime targets for therapeutic intervention because no effective therapy exists for ricin intoxication or Shiga toxin producing Escherichia coli infection. Binding of ricin toxin A subunit (RTA) to the ribosomal P-stalk stimulates depurination of the sarcin/ricin loop by an unknown mechanism. We pre

The rising prevalence of diabetes as a major non-communicable disease underscores the critical need for effective anti-diabetic agents. The new analogs designed 3a-3j were effectively synthesised and thoroughly characterised using (1H, 13C NMR, FT-IR, GCMS, and HRMS) to investigate their structural biochemical properties. The novel analogs were investigated thoroughly by in silico (molecular docking) and in vitro (anti-oxidant (DPPH, ABTS) activity, anti-inflammation (RBC), modifications of LDL and HDL, thiobarbituric substances, cholesterol efflux assay, and anti-diabetic) assays, validated f

Anaerobic ammonium oxidizing (anammox) bacteria oxidize ammonium with nitrite as electron acceptor. Hydrazine is a free intermediate in this metabolism, produced by the enzyme hydrazine synthase. Hydrazine synthase is a tetraheme cytochrome c, containing two proposed active site hemes (γI and αI), connected by an intra-enzymatic tunnel. These structural features resulted in an initial hypothesis of its reaction mechanism: nitric oxide is reduced to hydroxylamine which is condensed with ammonium to form hydrazine. Here, investigations by electrochemically induced optical and infrared difference

Chiral alcohols with various substituents and functional groups are attractive synthesizers in many fields. Biocatalysts have attracted great interest for their use in " sustainable chemistry". However, substrate specificity of enzymes limits their widespread use as "generalists" in biocatalysis. In addition, engineering enzymes for simultaneously improving catalytic efficiency and stereoselectivity for structurally diverse substrates is a contemporary challenge. Inspired by naturally occurring coevolution of residues dedicated to a particular function and clustered together in space, we appli

Antibiotic resistance presents an enormous threat to human well-being due to the overconsumption and misuse of these essential drugs in recent years. A novel and intriguing path to overcoming the ever-pressing problem appears in the "Trojan horse" strategy exploiting bacteria's internalization systems and their exceptional capability to scavenge metal ions, iron in particular, from the surrounding media when evading the host organism. A promising candidate in this field is the abiogenic cation gallium─a ferric mimetic species, known to exert diverse effects, with its well-pronounced antibacter

Tungsten-dependent enzymes incorporate a tungsten ion into their active site in the form of a complex with two pyranometallopterin (MPT) molecules, also known as tungsten cofactor (W-co). W-co-containing enzymes are found in several bacteria and archaea, predominantly in enzymes involved in anaerobic metabolism. While some enzymes occur with either molybdenum or tungsten in their active sites, we concentrate here on enzymes obligately depending on W-co, which are not functional as isoenzymes with Mo-co. These are represented by several subtypes of aldehyde oxidoreductases (AORs), class II benz

Flavin-dependent halogenases (FDHs) are a class of enzymes renowned for their regioselective ability to precisely insert halogen atoms into small aromatic compounds. Halogen incorporation can enhance the physicochemical and biological properties of molecules, making them valuable for agrochemical and pharmaceutical applications. Through bioinformatic mining of bacterial genomes, we discovered and functionally characterized SnFDHal, an efficient tryptophan 5-halogenase from Streptomyces noursei NRRL B-1714. This halogenase operates across a broad pH range and exhibits a melting temperature of 4

Improving enzyme catalytic activity is a key challenge in biocatalysis. To this end, the present study explored a simple and versatile strategy to enhance the catalytic activity of laccase (LAC). LAC was pretreated with ultrasound (US) for 20 min, and the activity of the pretreated LAC (designated as LACUS) was increased by 2.6-fold compared with that of pristine LAC. This increase in activity was attributed to the partial depolymerization of the spatial structure of LAC during ultrasound pretreatment, leading to a shift from the α-helix structure to an irregularly coiled structure. This struc

The SARS-CoV-2 main protease Mpro, essential for viral replication is an important drug target. It plays a critical role in processing viral polyproteins necessary for viral replication assembly. One of the predominant SARS-CoV-2 Mpro mutations of Omicron variant is Pro132His. Structurally, this mutation site is located ∼22 Å away from the catalytic site. The solved crystal structure of this mutant in complex with inhibitors as well as its reported catalytic efficiency did not show any difference with respect to the wild type. Thus, the mutation was concluded to be non-allosteric. Based on mic
