RNA viruses are an integral part in evolution of all organisms.

RNA viruses are intracellular symbiotic obligate parasites, needing host factors and energy for their replication with forms of symbiosis ranging from antagonism (pathogenic, not contributing to host metabolism) to mutualism (contributing benefits to the host as well as making demands on host metabolism). As a group, they have several unusual features: a) metagenomic studies suggest that they are probably are the most common group of viruses infecting all organism species and are the most abundant biological entity on earth; b) they have existed ever since the Last Universal Common Ancestor fr

Mobile Genetic Elements as Key Drivers of Bacterial Evolution and Adaptation in Agroecosystems.

Mobile genetic elements (MGEs), including plasmids, transposons, integrative and conjugative elements, and phage-derived sequences, are central drivers of bacterial evolution in agroecosystems. By enabling horizontal gene transfer, MGEs allow soil- and plant-associated bacteria to rapidly acquire complex functional traits, facilitating adaptation to fluctuating environmental conditions and different agricultural management practices. In agricultural soils, MGEs underpin key microbial functions such as nutrient acquisition and cycling, stress tolerance, rhizosphere competence, and interactions

The Genetic Architecture of Venom Resistance: A Novel Approach to Target Identification and Coevolutionary Discovery.

All species evolve under selective pressures that emerge from their interactions, often antagonistic, with other species. Phenotypes mediating species interactions manifest as the combined products of the genomes of interacting species; understanding the evolutionary processes acting in one lineage therefore cannot be attained without bridging the genomes of interacting species. Venoms have arisen independently more than 100 times in animals and serve diverse roles in species interactions, including predation and defense. Each venom is evolutionarily entwined with reciprocal phenotypes, such a

Phage therapy via receptor-constrained evolutionary traps.

Phage therapy often fails when bacteria evolve resistance. We argue that phage selection should begin with receptors whose modification imposes predictable costs, turning resistance into reduced virulence, antibiotic resensitization, or other exploitable trade-offs. Receptor-constrained evolutionary traps offer a framework for designing phages that steer-not merely suppress-bacterial evolution effectively.

Evolution and regulation of animal sex chromosomes.

Animal sex chromosomes typically carry the upstream sex-determining gene that triggers testis or ovary development and, in some species, are regulated by global dosage compensation in response to functional decay of the Y chromosome. Despite the importance of these pathways, they exhibit striking differences across species, raising fundamental questions regarding the mechanisms underlying their evolutionary turnover. Recent studies of non-model organisms, including insects, reptiles and teleosts, have yielded a broad view of the diversity of sex chromosomes that challenges established theories

Exploring the evolutionary origin of floral organs of Erycina pusilla, an emerging orchid model system.

BACKGROUND: Thousands of flowering plant species attract pollinators without offering rewards, but the evolution of this deceit is poorly understood. Rewardless flowers of the orchid Erycina pusilla have an enlarged median sepal and incised median petal ('lip') to attract oil-collecting bees. These bees also forage on similar looking but rewarding Malpighiaceae flowers that have five unequally sized petals and gland-carrying sepals. The lip of E. pusilla has a 'callus' that, together with winged 'stelidia', mimics these glands. Different hypotheses exist about the evolutionary origin of the me

Visual Pigments, Ocular Filters and the Evolution of Snake Vision.

Much of what is known about the molecular evolution of vertebrate vision comes from studies of mammals, birds and fish. Reptiles (especially snakes) have barely been sampled in previous studies despite their exceptional diversity of retinal photoreceptor complements. Here, we analyze opsin gene sequences and ocular media transmission for up to 69 species to investigate snake visual evolution. Most snakes express three visual opsin genes (rh1, sws1, and lws). These opsin genes (especially rh1 and sws1) have undergone much evolutionary change, including modifications of amino acid residues at si

Genes and Odors Underlying the Recent Evolution of Mosquito Preference for Humans.

Mosquito species that specialize in biting humans are few but dangerous. They include the African malaria vectors Anopheles gambiae and Anopheles coluzzii, as well as Aedes aegypti, the cosmopolitan vector of dengue, chikungunya, and yellow fever. These mosquitoes have evolved a remarkable innate preference for human odor that helps them find and bite us. Here I review what is known about this important evolutionary adaptation, from its historical documentation to its chemical and molecular basis.

The Role of Punctuated Evolution in the Pathogenicity of Influenza Viruses.

Influenza is an acute respiratory disease caused by influenza viruses. Evolutionarily, all influenza viruses are zoonoses, arising in the animal reservoir and spilling over into the human population. Several times a century, one of these zoonotic events results in a new influenza virus lineage becoming established in humans and circulating for years or decades as an endemic strain. The worldwide pandemic that occurs shortly after the nascent virus becomes established can have a profound impact on morbidity and mortality. Because influenza viruses continually evolve and the illness they engende

The evolution of gene regulation in mammalian cerebellum development.

Gene regulatory changes are considered major drivers of evolutionary innovations, including the cerebellum's expansion during human evolution, yet they remain largely unexplored. In this study, we combined single-nucleus measurements of gene expression and chromatin accessibility from six mammals (human, bonobo, macaque, marmoset, mouse, and opossum) to uncover conserved and diverged regulatory networks in cerebellum development. We identified core regulators of cell identity and developed sequence-based models that revealed conserved regulatory codes. By predicting chromatin accessibility acr

Antibiotic susceptibility of Escherichia coli is affected by evolutionary history but not by history of elemental limitation.

Antibiotic resistance in bacteria is a global public health threat. To understand how the evolution of antibiotic susceptibility is affected by environmental conditions and prior evolutionary history, we worked with populations from the Long-Term Evolution Experiment (LTEE) with Escherichia coli. These populations previously evolved independently for 50,000 generations in an environment without antibiotics, making them an ideal system for studying the effect of evolutionary history on adaptation to new selective pressures. We further evolved five of the LTEE populations, as well as their share

Adaptive evolution of polyploid crops.

Crop evolution represents a fundamental biological process through which plants respond to selection in different environments. This encompasses mechanisms operating at multiple scales of biological organization, including genetic and epigenetic regulation and higher-order interactions among molecular complexes. This Review synthesizes how polyploidy shapes crop evolution by generating duplicated genes, driving genome reorganization, altering dosage relationships and promoting regulatory divergence, which together influence crop metabolism, physiology, development and environmental responses.

Floral KNOX Expression Supports Parallel Evolution of Nectar Spurs in Snapdragon Relatives (Antirrhineae: Plantaginaceae).

Nectar spurs are tubular outgrowths of perianth tissue-a key innovation that has evolved many times independently in angiosperms. These novel floral structures are tightly linked to pollination and pollinator shifts may explain their role in increasing diversification rates. In the tribe Antirrhineae (Plantaginaceae), nectar spurs on the ventral petal have convergently evolved four times, in the Kickxia clade, Cymbalaria, Chaenorhinum, and Linaria. Here we explore the molecular mechanism underpinning this convergence, by investigating two Class I KNOX genes (HIRZ and INA) across Antirrhineae.

Roles of Mutation, Ploidy, and Recombination in Adaptive Evolution in Two Divergent Model Yeasts.

Genetic variation underlies the capacity of populations to adapt, yet what drives how this variation is generated and maintained in natural populations remains poorly understood. Fundamental processes such as mutation, ploidy, and recombination are known to shape genetic variation and adaptive potential but are typically studied in isolation and under controlled laboratory conditions. How these processes act together under varying environmental conditions to structure genetic variation across complex natural populations remains unresolved. In yeasts, these processes are dependent on reproducti

Multilocus analysis uncovers the evolution of the Rhodniini tribe, vectors of Trypanosoma cruzi.

In this study, we investigate the origin and diversification of Trypanosoma cruzi vectors within the Rhodniini tribe (Triatominae subfamily) through phylogenetic analyses based on eight genes from 17 species and 497 specimens-the largest sampling of this tribe to date. Our results predominantly support the paraphyly of the genus Rhodnius, with the three Psammolestes species forming a well-supported monophyletic clade nested within it. In two reconstructions, however, Psammolestes and Rhodnius are recovered as reciprocally monophyletic, each with strong support. In Rhodnius, we find monophyleti

Cytogenetic and genetic trends in the evolution of unisexual lizards.

Extensive karyological, allozyme and molecular genetic analyses of many parthenogenetic lizards confirm the origin of these species by hybridization. The concept of reticulate (hybridogeneous) speciation based on 3 interrelated phenomena such as hybridization-unisexuality-polyploidy has been elaborated. Cytogenetic and genetic variability and some regular trends in the evolution of hybrid unisexual species have been demonstrated. Cytogenetic investigations of unisexual-bisexual complex lizards of the genus Darevskia (formerly Lacerta) in the family Lacertidae suggest that some characteristics

Evolution of the placenta during the early radiation of placental mammals.

The chorioallantoic placenta is an organ of gaseous exchange that exhibits a high degree of structural diversity. One factor determining oxygen transfer across the placenta, the diffusion distance, is in part dependent on the number of cell layers separating maternal from fetal blood. This interhaemal barrier occurs in three principal variants. The focus of this review is on determining how the barrier evolved in placental mammals. The analysis was based on current knowledge of placental structure, as far as possible using ultrastructural data, and on current views about the evolution of place

Theoretical and empirical aspects of gene-culture coevolution.

Cultural transmission can be roughly defined as the transfer of information between individuals by social learning (see below). Genes used to be, and for most species still are, the only means available for the accurate transfer of information across generations. In species where cultural transmission has developed, notably the human, interactions can occur between the two inheritance systems. Gene-culture coevolution refers to the evolutionary phenomena that arise from these interactions. As we shall see, these interactions can take various forms.

Sperm competition intensity shapes divergence in both sperm morphology and reproductive genes across murine rodents.

It remains unclear how variation in the intensity of sperm competition shapes phenotypic and molecular evolution across clades. Mice and rats in the subfamily Murinae are a rapid radiation exhibiting incredible diversity in sperm morphology and production. We combined phenotypic and genomic data to perform phylogenetic comparisons of male reproductive traits and genes across 78 murine species. We identified several shifts towards smaller relative testes mass (RTM), presumably reflecting reduced sperm competition. Several sperm traits were associated with RTM, suggesting that mating system evol

Extraordinary diversity of antiviral immune-related gene families across 38 bat species.

BACKGROUND: Despite harboring diverse pathogenic viruses, bats rarely exhibit clinical symptoms of the diseases. Previous research has reported evolutionary characteristics in key antiviral gene families in bats, such as natural killer cell receptors, MHC class I genes, and type I interferons, suggesting that bats may possess an immune tolerance that allows them to host viruses asymptomatically. However, this hypothesis is based on limited datasets and requires more comprehensive examinations. RESULTS: We assembled a chromosome-level reference genome of the Chinese horseshoe bat (Rhinolophus
