A phylogenetic method to perform genome-wide association studies in microbes that accounts for population structure and recombination.

Genome-Wide Association Studies (GWAS) in microbial organisms have the potential to vastly improve the way we understand, manage, and treat infectious diseases. Yet, microbial GWAS methods established thus far remain insufficiently able to capitalise on the growing wealth of bacterial and viral genetic sequence data. Facing clonal population structure and homologous recombination, existing GWAS methods struggle to achieve both the precision necessary to reject spurious findings and the power required to detect associations in microbes. In this paper, we introduce a novel phylogenetic approach

Acquisition and adaptation of the airway microbiota in the early life of cystic fibrosis patients.

Cystic fibrosis (CF) is a genetic disease in which bacterial infections of the airways play a major role in the long-term clinical outcome. In recent years, a number of next-generation sequencing (NGS)-based studies aimed at deciphering the structure and composition of the airways' microbiota. It was shown that the nasal cavity of CF patients displays dysbiosis early in life indicating a failure in the first establishment of a healthy microbiota. In contrast, within the conducting and lower airways, the establishment occurs normally first, but is sensitive to future dysbiosis including chronic

Cave biosignature suites: microbes, minerals, and Mars.

Earth's subsurface offers one of the best possible sites to search for microbial life and the characteristic lithologies that life leaves behind. The subterrain may be equally valuable for astrobiology. Where surface conditions are particularly hostile, like on Mars, the subsurface may offer the only habitat for extant lifeforms and access to recognizable biosignatures. We have identified numerous unequivocally biogenic macroscopic, microscopic, and chemical/geochemical cave biosignatures. However, to be especially useful for astrobiology, we are looking for suites of characteristics. Ideally,

2bRAD-M reveals differences in microbial communities between Modic changes and disc herniation.

BACKGROUND: Modic changes are caused by various factors, such as degenerative processes, inflammation, biomechanical, genetic, and metabolic factors, infection, and smoking. Bacteria have been identified in human intervertebral discs by 16S rRNA sequencing; however, the low microbial biomass in intervertebral disc tissue limits species-level analyses using this approach. In this study, we employed 2bRAD-M (2b Restriction Site Associated DNA sequencing for Microbiome), a new sequencing technology capable of accurately characterizing bacteria, fungi, and archaea in samples with low microbial bio

An insight into the temporal dynamics in the gut microbiome, metabolite signaling, immune response, and barrier function in suckling and weaned piglets under production conditions.

Little information is available on age- and creep-feeding-related microbial and immune development in neonatal piglets. Therefore, we explored age- and gut-site-specific alterations in the microbiome, metabolites, histo-morphology, and expression of genes for microbial signaling, as well as immune and barrier function in suckling and newly weaned piglets that were receiving sow milk only or were additionally offered creep feed from day of life (DoL) 10. The experiment was conducted in two replicate batches. Creep feed intake was estimated at the litter level. Piglets were weaned on day 28 of l

Neuroendocrine changes in systemic lupus erythematosus and Sjögren's syndrome.

It has become clear that the neuroendocrine and immune systems are closely linked and interdependent. The exact mechanisms of this interaction are only beginning to be unravelled. The complexity of these connections may partly explain why the aetiopathogenesis of autoimmune diseases remains obscure and why genetic, hormonal, microbial, environmental, as well as a host of other factors, have all been put forward as explanations. What has become clear is that a number of neuroendocrine and hormonal factors have important immunomodulatory roles in health and disease.

AcmA-mediated non-GMO probiotic engineering for functional jujube juice fermentation.

Probiotics are indispensable functional microorganisms in food fermentation with increasingly promising application prospects. Although genetically modified probiotics show great potential in improving the quality of fermented foods, their practical application is hampered by ethical controversies and safety concerns. To address these issues, the sacB gene encoding levansucrase was cloned from Bacillus atrophaeus in this study. Three non-genetically modified (non-GMO) engineered strains were constructed via the binding of AcmA to peptidoglycan through key hydrogen-bonding residues. In jujube j

Intelligent detection technologies for microbes and disease biomarkers.

Microbial communities play a critical role in human health, and their metabolic activities are directly implicated in the pathogenesis and progression of various diseases. Conventional detection methods for microbes and biomarkers, however, are hampered by limitations including poor real-time performance, high invasiveness, low specificity, and limited capacity for multi-parameter parallel detection, which severely restrict their application in clinical and scientific research. In recent years, the deep integration of interdisciplinary fields such as synthetic biology, nanotechnology, optical

A Two-Step SeCys Oxidation Pathway Bridging Soil Selenium Bioavailability and Rice Selenium Biofortification.

Addressing global selenium (Se) deficiency requires enhancing soil Se bioavailability, a process largely governed by microbial oxidation whose molecular mechanisms remain elusive. Here, we systematically elucidated the SeCys2 oxidation mechanism of Comamonas testosteroni JL40 and its role in promoting rice Se biofortification. Strain JL40 employed a novel two-step oxidative pathway, converting SeCys2 sequentially to Se nanoparticles (SeNPs) and then to selenite (Se(IV)). SeoA-D were identified to catalyse Se oxidation by integrated proteomic, genetic and enzymatic analyses. Of these, SeoA and

Metabolism-Driven Morphomechanical Transitions in a Steady-Dynamic Covalent Double Network Living Hydrogel.

Engineered living materials couple living biochemical activity with synthetic chemical networks yet translating biological processes into reversible structural and mechanical remodeling remains challenging. Here, we report a metabolism-regulated dynamic covalent double network living hydrogel that converts microbial D-glucose consumption into programmable network reconstruction and morphomechanical transitions. The living hydrogel combines a permanent covalent network that maintains structural integrity and microbial confinement, and a phenylboronic acid-poly (vinyl alcohol) dynamic network wh

Postharvest biocontrol agents in fruits and vegetables: mechanisms, applications, challenges, and future perspectives.

Postharvest losses of horticultural produce, primarily due to microbial decay, remain a major challenge to global food security, accounting for 35-50% of production annually. To control this, overuse of synthetic fungicides has led to pathogen resistance, environmental contamination, and health concerns, prompting a shift toward sustainable biocontrol agents (BCAs). This review comprehensively examines the potential of microbial antagonists (yeasts, bacteria, and fungi), plant-based agents (essential oils and extracts), and natural compounds (e.g., chitosan, alginate, organic acids, etc.) for

Selective butyrate production from CO2 and methanol in microbial electrosynthesis - influence of pH.

Methanol assisted microbial electrosynthesis (MES) enables butyrate production from carbon dioxide and methanol using external electricity. However, the effects of operational parameters on butyrate formation remain unclear. By running three flat plate MES reactors with fed-batch mode at three controlled pH values (5.5, 6 and 7), the present study investigated the influence of pH on methanol assisted MES by comparing the process performance, microbial community structure, and genetic potential. The highest butyrate selectivity (87 % on carbon basis) and the highest butyrate production rate of
