In Situ Sustained Macrophage-Targeted Nanomicelle-Hydrogel Microspheres for Inhibiting Osteoarthritis.

LSH1 is a novel lytic siphovirus isolated, together with its host in the genus Alishewanella, from the surface microlayer of a brackish tidal reservoir in South Korea and characterized with respect to growth properties, genome sequence, gene annotation, mass spectrometry, and electron microscopy. Sequence analysis shows that LSH1 shares only distant similarity to other cultured phages, although a closer metagenomic neighborhood can be defined. LSH1 represents the first isolate from a large, previously unsampled family-level sector of the viral tree. Transmission electron microscopy revealed a

Natural Variation in Drosophila melanogaster Clock PolyQ Length: Geographic Gradients and Functional Properties.

Natural variation in circadian clock genes provides a powerful framework for understanding how organisms respond to environmental heterogeneity. The Clock (Clk) gene encodes a core transcriptional regulator of circadian rhythms and contains a polymorphic polyglutamine (polyQ) tract whose evolutionary significance remains unclear. Here, we integrate population genomic, behavioural, and molecular analyses to investigate the functional and geographic patterns of Clk polyQ variation in Drosophila melanogaster. Using data from 127 European populations, we identify 11 Clk polyQ alleles and find that

Whole genome sequencing reveals population diversity and variation in HIV-1 specific host genes.

HIV infection continues to be a major global public health issue. The population heterogeneity in susceptibility or resistance to HIV-1 and progression upon infection is attributable to, among other factors, host genetic variation. Therefore, identifying population-specific variation and genetic modifiers of HIV infectivity can catapult the invention of effective strategies against HIV-1 in African populations. Here, we investigated whole genome sequences of 390 unrelated HIV-positive and -negative individuals from Botswana. We report 27.7 million single nucleotide variations (SNVs) in the com

Genomic structures of rDNA clusters in Eimeria acervulina.

Ribosomal RNAs (rRNAs), essential components of ribosomes involved in protein synthesis, are encoded by ribosomal DNAs (rDNAs), which are typically organized as tandem repeats within rDNA clusters. The internal transcribed spacer (ITS) region of rDNA, characterized by low intraspecific but high interspecific divergence, has been a focus of phylogenetic and diagnostic studies. However, comprehensive analysis of rDNA clusters remains challenging due to their repetitive nature and polymorphisms. In apicomplexan genomes, rDNA structure and function remain poorly explored. Here, we developed a pipe

The emergence of putative epistatic mutations and iSNVs in SARS-CoV-2 XBB.1.16 variants linked with alteration in immunogenic determinants.

The SARS-CoV-2 XBB variants have been proposed to evolve towards immune evasion against vaccination or natural infection, which may contribute to higher transmissibility. The XBB.1.16 independently emerged due to accumulation of two important substitutions, E180V and T478R in the spike protein. Its pseudoviral infectivity and evasion of humoral immunity were similar to XBB.1 and XBB.1.5. In March 2023, XBB.1.16 had outcompeted other dominant XBB variants in India, which indicate a potential growth advantage. Here, intra-host single nucleotide variations (iSNV) and mutations were screened in SA

Beyond H37Rv: Mycobacterium tuberculosis pangenome structure and applications.

Mycobacterium tuberculosis (Mtb) is among the most successful bacterial pathogens, with multidrug-resistant strains posing significant challenges to global tuberculosis control. Traditional single-genome analyses, while essential for identifying strain-specific mutations, are limited in capturing the full spectrum of genetic diversity related to virulence, drug susceptibility, and transmission dynamics. Pangenomics examines the complete gene repertoire across all sequenced representatives of a species and addresses these limitations by enabling comprehensive, species-wide assessments of geneti

Babesia microti from humans and ticks hold a genomic signature of strong population structure in the United States.

BACKGROUND: Babesia microti is an emerging tick-borne apicomplexan parasite with increasing geographic range and incidence in the United States. The rapid expansion of B. microti into its current distribution in the northeastern USA has been due to the range expansion of the tick vector, Ixodes scapularis, upon which the causative agent is dependent for transmission to humans. RESULTS: To reconstruct the history of B. microti in the continental USA and clarify the evolutionary origin of human strains, we used multiplexed hybrid capture of 25 B. microti isolates obtained from I. scapularis and

Locus-specific genetic differentiation at Rw among warfarin-resistant rat (Rattus norvegicus) populations.

Populations may diverge at fitness-related genes as a result of adaptation to local conditions. The ability to detect this divergence by marker-based genomic scans depends on the relative magnitudes of selection, recombination, and migration. We survey rat (Rattus norvegicus) populations to assess the effect that local selection with anticoagulant rodenticides has had on microsatellite marker variation and differentiation at the warfarin resistance gene (Rw) relative to the effect on the genomic background. Initially, using a small sample of 16 rats, we demonstrate tight linkage of microsatell

Recurrent De Novo NAHR Reciprocal Duplications in the ATAD3 Gene Cluster Cause a Neurogenetic Trait with Perturbed Cholesterol and Mitochondrial Metabolism.

Recent studies have identified both recessive and dominant forms of mitochondrial disease that result from ATAD3A variants. The recessive form includes subjects with biallelic deletions mediated by non-allelic homologous recombination. We report five unrelated neonates with a lethal metabolic disorder characterized by cardiomyopathy, corneal opacities, encephalopathy, hypotonia, and seizures in whom a monoallelic reciprocal duplication at the ATAD3 locus was identified. Analysis of the breakpoint junction fragment indicated that these 67 kb heterozygous duplications were likely mediated by non

A Complex Structural Variation on Chromosome 27 Leads to the Ectopic Expression of HOXB8 and the Muffs and Beard Phenotype in Chickens.

Muffs and beard (Mb) is a phenotype in chickens where groups of elongated feathers gather from both sides of the face (muffs) and below the beak (beard). It is an autosomal, incomplete dominant phenotype encoded by the Muffs and beard (Mb) locus. Here we use genome-wide association (GWA) analysis, linkage analysis, Identity-by-Descent (IBD) mapping, array-CGH, genome re-sequencing and expression analysis to show that the Mb allele causing the Mb phenotype is a derived allele where a complex structural variation (SV) on GGA27 leads to an altered expression of the gene HOXB8. This Mb allele was

The Genetics of Variation of the Wave 1 Amplitude of the Mouse Auditory Brainstem Response.

This is the first genome-wide association study with the Hybrid Mouse Diversity Panel (HDMP) to define the genetic landscape of the variation in the suprathreshold wave 1 amplitude of the auditory brainstem response (ABR) both pre- and post-noise exposure. This measure is correlated with the density of the auditory neurons (AN) and/or the compliment of synaptic ribbons within the inner hair cells of the mouse cochlea. We analyzed suprathreshold ABR for 635 mice from 102 HMDP strains pre- and post-noise exposure (108 dB 10 kHz octave band noise exposure for 2 h) using auditory brainstem respons

Genotypic and Phenotypic Characterization of the O-Linked Protein Glycosylation System Reveals High Glycan Diversity in Paired Meningococcal Carriage Isolates.

Species within the genus Neisseria display significant glycan diversity associated with the O-linked protein glycosylation (pgl) systems due to phase variation and polymorphic genes and gene content. The aim of this study was to examine in detail the pgl genotype and glycosylation phenotype in meningococcal isolates and the changes occurring during short-term asymptomatic carriage. Paired meningococcal isolates derived from 50 asymptomatic meningococcal carriers, taken about 2 months apart, were analyzed with whole-genome sequencing. The O-linked protein glycosylation genes were characterized

Methodologies for R-loop research: from detection to functional analysis.

R-loops are three-stranded nucleic acid structures composed of an RNA : DNA hybrid and a displaced single-stranded DNA strand, and they exert dual roles in transcriptional regulation, DNA damage repair, and the maintenance of genome stability. Over the past decade, a diverse array of techniques has been developed to detect and characterize R-loops at three complementary levels: genome-wide mapping, subcellular localization imaging, and interactome analysis. This review summarizes the principal methodological routes in these three areas, compares the basic principles and applicable scenarios of

Genomic Diversity and Footprints of Selection in Hamdani Sheep.

This study aimed to characterize the genomic diversity, population structure, and candidate regions consistent with selection in Hamdani (HAM) sheep using high-density SNP generated by double-digest restriction site-associated DNA sequencing (ddRADseq). A total of 20 animals were sampled, and after quality filtering, 310,663 SNPs from 18 individuals were retained for downstream analyses. Genetic diversity parameters indicated a relatively high level of genomic variation within the breed (HO = 0.323 ± 0.01 and HE = 0.326 ± 0.01) and low levels of inbreeding (FHOM = 0.029 ± 0.02 and FROH = 0.008

Genome-guided characterization of Weissella species highlights strain-specific functional traits relevant to food fermentation and probiotics.

UNLABELLED: The genus Weissella comprises heterofermentative lactic acid bacteria (LAB) widely distributed in fermented foods, plant-associated environments, and host-associated niches. However, the functional diversity, safety-related genomic features, and evolutionary dynamics of the genus remain incompletely understood at the genomic level. This study performed a comprehensive comparative genomic analysis of 347 high-quality Weissella genomes representing 16 assigned species to elucidate their genomic diversity, pan-genome architecture, and functional potential relevant to food fermentation

Population-level genome-wide STR discovery and validation for population structure and genetic diversity assessment of Plasmodium species.

Short tandem repeats (STRs) are highly informative genetic markers that have been used extensively in population genetics analysis. They are an important source of genetic diversity and can also have functional impact. Despite the availability of bioinformatic methods that permit large-scale genome-wide genotyping of STRs from whole genome sequencing data, they have not previously been applied to sequencing data from large collections of malaria parasite field samples. Here, we have genotyped STRs using HipSTR in more than 3,000 Plasmodium falciparum and 174 Plasmodium vivax published whole-ge
