Here, we found that simple substitution of amino acids in the middle position of the hydrophobic face of an amphipathic peptide RI16 with tryptophan (T9W) considerably transformed into an antimicrobial peptide specifically targeting Pseudomonas aeruginosa. Minimal inhibitory concentration (MIC) results demonstrated that T9W had a strong and specifically antimicrobial activity against P. aeruginosa, including antibiotic-resistant strains, but was not active against Escherichia coli, Salmonella typhimurium, Staphylococcus aureus and Staphyfococcus epidermidis. Fluorescent spectroscopic assays in

Many protein interaction domains bind short peptides based on canonical sequence consensus motifs. Here we report the development of a peptide array-based proteomics tool to identify proteins directly interacting with ligand peptides from cell lysates. Array-formatted bait peptides containing an amino acid-derived cross-linker are photo-induced to crosslink with interacting proteins from lysates of interest. Indirect associations are removed by high stringency washes under denaturing conditions. Covalently trapped proteins are subsequently identified by LC-MS/MS and screened by cluster analysi…

The discovery of D-amino acid residues in a growing number of gene-encoded peptides suggests that such biochemical modifications are more common than initially thought. In fact, the extent to which D-amino acids are incorporated into peptides by multicellular organisms probably has not been fully realized, since routine Edman sequencing does not provide the absolute stereochemistry of amino acid residues. Unless both the D and L isomers of a particular peptide sequence are isolated, D-amino acid-containing peptides are often identified only after synthesis of naturally-occurring peptide fails …

The progressive neurodegeneration of Alzheimer's disease has been hypothesized to be mediated, at least in part, by beta-amyloid protein. A relationship between the aggregation state of beta-amyloid protein and its ability to promote degeneration in vitro has been previously suggested. To evaluate this hypothesis and to define a structure-activity relationship for beta-amyloid, aggregation properties of an overlapping series of synthetic beta-amyloid peptides (beta APs) were investigated and compared with beta AP neurotoxic properties in vitro. Using light microscopy, electrophoresis, and ultr…

Degradation kinetics for several peptides that bind to the major histocompatibility complex on antigen-presenting cells were determined in both human serum (HS; 25%) and synovial fluid (SF; 25%) from patients with rheumatoid arthritis to test whether therapeutic intervention of rheumatoid arthritis by direct intrasynovial injection is feasible (at least in terms of peptide stability). Controls consisted of enzymatically immature 10% fetal calf serum and peptidase-rich 5% liver homogenate (all diluted with RPMI-1040 tissue culture medium). Peptide half-lives ranged from approximately 4 to great…

The base-catalyzed ring closure of beta-benzylaspartyl peptides was efficiently suppressed by the addition of phenols (with electron-withdrawing substituents) to the reaction mixtures. From a series of compounds tested, 2,4-dinitrophenol and pentachlorophenol were the most effective. No direct relationship was found between the acidity of the additives and their ability to suppress the formation of aminosuccinyl peptides. The applicability of 2,4-dinitrophenol and pentachlorophenol in practical syntheses was also examined.

Using the PEP-scan approach, we have identified the binding site of PP2Ac to LRRK2, a protein associated with Parkinson's disease. We also have identified the binding site of LRRK2 to PP2Ac, referred to as mirror peptide. All isolated fragments are predicted to be solvent-accessible and are compatible with contributing to LRRK2/PP2Ac interaction except for peptide M2. The In vitro competition experiment demonstrated that peptide P3 and M1 effectively compete PP2A/LRRK2 interaction. Both appear to have propensity to adopt helical conformation. These newly generated peptides can be tools to inve…

Cyanobacteria, as photosynthetic microorganisms, are emerging as a significant source of bioactive peptides with tremendous therapeutic potential against cancer, infections, and inflammatory diseases. Recent studies have highlighted that cyanobacteria produce a wide variety of non-ribosomal peptides (NRPs), polyketides (PKs), hybrids of NRPs and PKs, as well as ribosomally synthesized and post-translationally modified peptides (RiPPs). They are produced through modular biosynthetic pathways that involve NRPS, PKS, and hybrid systems, along with extensive enzymatic modifications, resulting in l…

Food-derived peptides are short chains of amino acids encrypted in the proteins of several plant sources. Several functions of food-derived peptides, or bioactive peptides (BPs), such as antioxidant, antihypertensive, antidiabetic, antiobesity, and antimicrobial, have been well studied. However, at the beginning of the twenty-first century, due to stressful situations such as prolonged aging and pandemic diseases, the study of BPs with the potential to mitigate the impact of anxiety, cognitive impairment, and the progression of neurodegenerative diseases has received increased attention. Class…

Background/Objectives: Umami peptides enhance flavor and contribute to appetite regulation (satiety) and metabolic health. By signaling to the orbitofrontal cortex, umami has been shown to improve cognitive function in Alzheimer's disease dementia. This taste boosts the immune system and induces saliva secretion. However, the molecular mechanisms linking umami peptides to systemic physiology remain poorly understood. This study provides the first integrated analysis of neurological, immunological, and endocrinological pathways activated by umami peptides. Methods: Novel umami peptides were ide…

INTRODUCTION: Antimicrobial peptides (AMPs), key components of innate immunity, offer broad-spectrum activity against diverse pathogens. In Medicago truncatula, over 700 nodule-specific cysteine-rich (NCR) peptides with highly diverse sequences and physicochemical properties are produced in the symbiotic cells of root nodules, where cationic members block bacterial cell division and display potent antimicrobial activity in vitro. In contrast, anionic NCRs typically lack antimicrobial effects, and NCR147-a neutral peptide-is the only known non-cationic NCR that shows weak bactericidal activity.…

Initial carious lesions represent a reversible stage of the caries process in which non-operative strategies can prevent lesion progression and preserve dental hard tissues. This comprehensive review provides an overview of peptide-based approaches for the management of initial carious lesions, with emphasis on self-assembling peptides. The literature was identified through PubMed electronic searches complemented by manual screening of reference lists. Only randomized clinical trials and controlled clinical studies published in English were included. The PICOS framework guided the structure of…

Multicomponent reactions provide powerful modularity for peptide functionalization, but their application to lysine residues remains limited by the low efficiency of direct primary-amine-based activation pathways under peptide-compatible conditions. Here we report a secondary-amine relay strategy for lysine-directed multicomponent functionalization of peptides. In this approach, salicylaldehyde derivatives, arylboronic acids, and a cyclic secondary amine are combined to generate a transient electrophilic intermediate, which is subsequently intercepted by the ε-amine of lysine-containing peptid…

The Arginine-Glutamic acid-Aspartic acid-Valine (Arg-Glu-Asp-Val, REDV) peptide selectively binds endothelial cells but exhibits limited multifunctional bioactivity for cardiovascular applications. Sulfonation has been reported to confer multi-cellular regulatory functions to various biomolecules. In this study, sulfonated REDV peptides (S-REDV) with sulfur contents of 3.56 ± 0.10, 4.20 ± 0.23, 5.39 ± 0.13, and 5.98 ± 0.08 at.% were prepared by controlling the reaction time. Comprehensive cytocompatibility evaluations revealed that a moderate sulfonation degree (S-REDV-3) significantly enhance…

Dysregulation of protein-protein interactions (PPIs) plays a key role in disease progression. PPI interfaces have long been considered challenging targets to drug due to their large surface areas and lack of well-defined binding sites suitable for small molecules. Peptide-based ligands offer the opportunity to mimic the action of a native binding partner to inhibit PPIs. Previously, we have used the extensively characterized de novo, parallel, homodimeric coiled coil, CC-Di, as a template to design selective inhibitors of the NOXA-B/MCL-1 PPI. To further establish that coiled coils offer the p

Oxidative stress can trigger apoptosis, tissue damage, and the onset of various chronic diseases. By maintaining cellular homeostasis, antioxidants can effectively reduce the risk of diseases associated with oxidative damage, including cardiovascular diseases, neurodegenerative diseases, and metabolic disorders. Given the drawbacks associated with synthetic antioxidants, there has been a gradual shift toward natural alternatives. Antioxidant peptides, derived from proteins, have emerged as natural antioxidants possessing numerous advantages, including abundant sources, high safety profiles, an…

Antimicrobial peptides (AMPs) are promising antibiotic alternatives, but their diverse modes of action make functional classification slow and labor-intensive. Here we introduce a rapid and scalable strategy for AMP identification that integrates low-cost, self-assembled polydiacetylene (PDA) sensors with hyperspectral imaging and deep learning. AMP-PDA interactions generate mechanochromic spectral fingerprints that capture subtle differences in affinity, conformation, and penetration depth in membranes. Convolutional neural networks (CNNs) trained on full spectral datasets accurately distingu…

Small, nonpolar cyclic peptides can both bind challenging targets and cross cell membranes, making them attractive for addressing currently undruggable targets such as many protein-protein interactions (PPIs). However, developing such compounds de novo without prior information about lead structures such as natural ligands or fragments remains a notable challenge. Here we show that functional screening of structurally highly diverse cyclic peptide libraries synthesized at nanomole scale allows identification of sub-kDa inhibitors of a PPI. By screening 15,360 fully random cyclic peptides, we w…

The rapid emergence of multidrug-resistant bacteria has created an urgent need for improved antimicrobial discovery and screening platforms. Here, we present ARCADIAMP, a generative and virtual screening platform that couples an iterative-learning discrete denoising diffusion probabilistic model with a two-stage Evolutionary Scale Modeling 2 (ESM2)-based antibacterial activity classifier to generate, classify, and prioritize potent AMPs with high activity, low toxicity, and favorable serum stability. Eight of the ten experimentally screened peptide candidates showed antimicrobial activity (MIC
