ClustalXeed: a GUI-based grid computation version for high performance and terabyte size multiple sequence alignment.

BACKGROUND: There is an increasing demand to assemble and align large-scale biological sequence data sets. The commonly used multiple sequence alignment programs are still limited in their ability to handle very large amounts of sequences because the system lacks a scalable high-performance computing (HPC) environment with a greatly extended data storage capacity. RESULTS: We designed ClustalXeed, a software system for multiple sequence alignment with incremental improvements over previous versions of the ClustalX and ClustalW-MPI software. The primary advantage of ClustalXeed over other mult

Real time pose recognition of covered human for diagnosis of sleep apnoea.

Existing video monitoring techniques for sleep apnoea require clinicians to analyze substantial amounts of video data. Analysis of the covered human body from video is a challenging task as traditional computer vision methods such as correlation, template matching, background subtraction, contour models and related techniques for object tracking become ineffective because of the large degree of occlusion for long periods. To the authors' best knowledge, there is no previously published method to estimate pose from persistently covered human body. This paper presents an automated monocular vide

Mixing realities? An application of augmented reality for the treatment of cockroach phobia.

Augmented reality (AR) refers to the introduction of virtual elements in the real world. That is, the person is seeing an image composed of a visualization of the real world, and a series of virtual elements that, at that same moment, are super-imposed on the real world. The most important aspect of AR is that the virtual elements supply to the person relevant and useful information that is not contained in the real world. AR has notable potential, and has already been used in diverse fields, such as medicine, the army, coaching, engineering, design, and robotics. Until now, AR has never been

Positive and negative features of a computer assisted drug treatment program delivered by mentors to homeless drug users living in hostels.

This paper explores positive and negative features of computer assisted therapy (CAT) delivered by mentors to homeless drug users (HDUs) living in hostels. Qualitative interviews were conducted with 30 HDUs and 15 mentors (all hostel staff) at the beginning and end of a 12-week CAT program. Findings indicate that successful delivery of the CAT relates to: 'program features' (e.g. its accessibility, flexibility, user-friendly interface); 'delivery context' (e.g. privacy, having appropriate computing equipment), 'client characteristics' (HDUs being recovery-focused and committed to using the pro

Design, development and pilot of a realistic virtual reality application to analyse quick directional change in sport: Avatar cutting scenario with alterable parameters.

Injuries during quick directional change (cutting) are common, particularly to the anterior cruciate ligament of the knee. Cutting is subsequently a focus in research and clinical practices. However, it is usually assessed in situations with low ecological validity. As a solution, virtual reality (VR) has been used to replicate sporting scenarios. The current paper details the design, development, and piloting of a VR application based on an unanticipated-cutting scenario using an avatar-opponent blocking manoeuvre. The VR environment is highly realistic, avatar approach is instigated by the m

Evaluating a virtual simulation chatbot to improve communication for radiation therapy students: A pilot study.

Effective communication is vital in radiotherapy to ensure patient understanding and cooperation. However, a conventional approach is often inadequate due to misunderstanding and limited retention of information. Additionally, students often have limited opportunities to develop these skills in clinical environments. SCIMORT, an immersive virtual simulation chatbot was designed to address this gap by providing realistic communication training. A pilot study was conducted to develop the SCIMORT and evaluate the user's acceptance and engagement. In Phase 1, a 3D virtual patient chatbot integrate

Re-imagining sensory substitution through gestural control: Point-To-Tell 2.

AIM: Sensory substitution devices (SSDs) can convert environmental information into an accessible format for people who are blind or have low vision (pBLV). Yet, current SSDs often passively deliver all of the information available with limited user control, potentially leading to confusion and/or cognitive overload. To address this issue, this work proposes a selective, gesture-controlled system intended to improve information relevance and reduce cognitive overload. METHODS: We present Point-To-Tell 2, a system that enables pBLV to privately and efficiently select which information to conve

Haptic Guidance and Haptic Error Amplification in a Virtual Surgical Robotic Training Environment.

Teleoperated robotic systems have introduced more intuitive control for minimally invasive surgery, but the optimal method for training remains unknown. Recent motor learning studies have demonstrated that exaggeration of errors helps trainees learn to perform tasks with greater speed and accuracy. We hypothesized that training in a force field that pushes the user away from a desired path would improve their performance on a virtual reality ring-on-wire task. Thirty-eight surgical novices trained under a no-force, guidance, or error-amplifying force field over five days. Completion time, tran

Usability of information systems: Experiences of outpatient physicians, outpatient nurses, and open care social welfare professionals from three large cross-sectional surveys in Finland.

BACKGROUND: Many European countries are integrating healthcare and social welfare services; some also include joint information systems (ISs) in this process. Despite this, large national survey studies examining and comparing the experiences of the major professional groups regarding the usability of their health (HISs) and client information systems (CISs) are lacking. METHODS: We combined the responses from three national cross-sectional surveys conducted among physicians and nurses in 2017, and social welfare professionals (SWPs) in 2019 in Finland. We selected the responses of 1,826 phys

Diagnostic utilities of tracheal ultrasound and USB-endoscope for the confirmation of endotracheal tube placement: A cadaver study.

OBJECTIVES: Confirmation of the endotracheal tube placement (CoETP) has the utmost importance in the management of an airway. Visualization of tracheal rings or carina with a fiber-optical bronchoscope (FOB) has considered to be a reliable method for the CoETP. However, FOB is expensive, time-consuming, and not always practical. Inexpensive endoscopic USB-cameras were shown to aid intubation successfully and reliably. On the other hand, there have been no studies investigating their use for the CoETP. Tracheal ultrasonography (TUS) is also a new, inexpensive and widely available alternative. A

e-Derma - a Novel Wireless Dermatoscopy System.

Cutaneous Melanoma (CM) is a malignant tumour, and is one of the most rapidly growing cancers. Discovering a melanoma in the early stages of the disease is extremely difficult and, as such, only an invasive disease stage can be identified easily with the naked eye. Dermatoscopy is a diagnostic method intended to maximise early detection of CM performed by the dermatoscopy system. To address the limitations of existing systems a novel, wireless digital dermatoscopy system is presented for providing high-resolution images. It integrates a wire-free camera operation and offers a safe transfer of

VISMapper: ultra-fast exhaustive cartography of viral insertion sites for gene therapy.

BACKGROUND: The possibility of integrating viral vectors to become a persistent part of the host genome makes them a crucial element of clinical gene therapy. However, viral integration has associated risks, such as the unintentional activation of oncogenes that can result in cancer. Therefore, the analysis of integration sites of retroviral vectors is a crucial step in developing safer vectors for therapeutic use. RESULTS: Here we present VISMapper, a vector integration site analysis web server, to analyze next-generation sequencing data for retroviral vector integration sites. VISMapper can

Force-Rate Cues Reduce Object Deformation Necessary to Discriminate Compliances Harder than the Skin.

Grasping and manipulating an object requires us to perceive its material compliance. Compliance is thought to be encoded by relationships of force, displacement, and contact area at the finger pad. Prior work suggests that objects must be sufficiently deformed to become discriminable, but the utility of time-dependent cues has not been fully explored. The studies herein find that the availability of force-rate cues improve compliance discriminability so as to require less deformation of stimulus and finger pad. In particular, we tested the impact of controlling force-rate and displacement-rate

Let the Avatar Brighten Your Smile: Effects of Enhancing Facial Expressions in Virtual Environments.

Previous studies demonstrated the positive effects of smiling on interpersonal outcomes. The present research examined if enhancing one's smile in a virtual environment could lead to a more positive communication experience. In the current study, participants' facial expressions were tracked and mapped on a digital avatar during a real-time dyadic conversation. The avatar's smile was rendered such that it was either a slightly enhanced version or a veridical version of the participant's actual smile. Linguistic analyses using the Linguistic Inquiry Word Count (LIWC) revealed that participants
