Homology modeling of MDR1 gene MDR1_ENTHI of E. histolytica & its molecular docking with anti-entamoeba histolytica agents.

To investigate the theoretical model of the three-dimensional structure of multidrug resistance protein 1(P-glycoprotein, expressed by MDR1 gene of E. histolytica) and its molecular docking with anti-amoebic agents. The theoretical model of multidrug resistance protein 1(P-glyoprotein, expressed by MDR1 gene of E. histolytica) was predicted by homology modeling on the structure of the 3G61. Docking studies were performed to investigate the interaction of p-glycoprotein with antiamoebic gents. MRPEH1F is significant model for p-glycoprotein and have total of 114 amino acid residues. The model i

Evaluation of three different formats of a neutralizing single chain human antibody against toxin Cn2: neutralization capacity versus thermodynamic stability.

The single-chain antibody fragment (scFv) 6009F, obtained by directed evolution, neutralizes the effects of the Cn2 toxin, which is the major toxic component of Centruroides noxius scorpion venom. In this work we compared the neutralization capacity and the thermodynamic stability of scFv 6009F with those of two other derived formats: Fab 6009F and diabody 6009F. Additionally, the affinity constants to Cn2 toxin of the three recombinant antibody fragments were determined by means of BIAcore. We found a correlation between the thermodynamic stability of these antibody fragments with their neutr

Structural insights into differences in drug-binding selectivity between two forms of human alpha1-acid glycoprotein genetic variants, the A and F1*S forms.

Human α(1)-acid glycoprotein (hAGP) in serum functions as a carrier of basic drugs. In most individuals, hAGP exists as a mixture of two genetic variants, the F1*S and A variants, which bind drugs with different selectivities. We prepared a mutant of the A variant, C149R, and showed that its drug-binding properties were indistinguishable from those of the wild type. In this study, we determined the crystal structures of this mutant hAGP alone and complexed with disopyramide (DSP), amitriptyline (AMT), and the nonspecific drug chlorpromazine (CPZ). The crystal structures revealed that the drug-

Mitochondrial fragmentation in neurodegeneration.

Mitochondria are remarkably dynamic organelles that migrate, divide and fuse. Cycles of mitochondrial fission and fusion ensure metabolite and mitochondrial DNA mixing and dictate organelle shape, number and bioenergetic functionality. There is mounting evidence that mitochondrial dysfunction is an early and causal event in neurodegeneration. Mutations in the mitochondrial fusion GTPases mitofusin 2 and optic atrophy 1, neurotoxins and oxidative stress all disrupt the cable-like morphology of functional mitochondria. This results in impaired bioenergetics and mitochondrial migration, and can t

Comparative role of neurotoxin-associated proteins in the structural stability and endopeptidase activity of botulinum neurotoxin complex types A and E.

Seven serotypes of botulinum neurotoxins, the most toxic substances known to mankind, are each produced by different strains of Clostridium botulinum along with a group of neurotoxin-associated proteins (NAPs). NAPs play a critical role in the toxicoinfection process of botulism in addition to their role in protecting the neurotoxin from proteolytic digestion in the GI tract as well as from adverse environmental conditions. In this study we have investigated the effect of temperature on the structural and functional stability of BoNT/A complex (BoNT/AC) and BoNT/E complex (BoNT/EC). Although t

Secondary structure of alpha-synuclein oligomers: characterization by raman and atomic force microscopy.

Formation of alpha-synuclein aggregates is proposed to be a crucial event in the pathogenesis of Parkinson's disease. Large soluble oligomeric species are observed as probable intermediates during fibril formation and these, or related aggregates, may constitute the toxic element that triggers neurodegeneration. Unfortunately, there is a paucity of information regarding the structure and composition of these oligomers. Here, the morphology and the conformational characteristics of the oligomers and filaments are investigated by a combined atomic force microscopy (AFM) and Raman microscopic app

S100: a multigenic family of calcium-modulated proteins of the EF-hand type with intracellular and extracellular functional roles.

S100 is a multigenic family of non-ubiquitous Ca(2+)-modulated proteins of the EF-hand type expressed in vertebrates exclusively and implicated in intracellular and extracellular regulatory activities. Within cells, most of S100 members exist in the form of antiparallelly packed homodimers (in some cases heterodimers), capable of functionally crossbridging two homologous or heterologous target proteins in a Ca(2+)-dependent (and, in some instances, Ca(2+)-independent) manner. S100 oligomers can also form, under the non-reducing conditions found in the extracellular space and/or within cells up

Nitrophorins and related antihemostatic lipocalins from Rhodnius prolixus and other blood-sucking arthropods.

Recent gene sequence and crystal structure determinations of salivary proteins from several blood-sucking arthropods have revealed an unusual evolutionary relationship: many such proteins derive their functions from lipocalin protein folds. Many blood-sucking arthropods have independently evolved the ability to overcome a host organism's means of preventing blood loss (called hemostasis). Most blood feeders have proteins that induce vasodilation, inhibit blood coagulation, and reduce inflammation, but do so by distinctly different mechanisms. Despite this diversity, in many cases the antihemos

Erythrocytes carrying mutations in spectrin and protein 4.1 show differing sensitivities to invasion by Plasmodium falciparum.

The role of the erythrocyte skeleton in the invasion process of Plasmodium falciparum was evaluated using genetically variant erythrocytes containing well-defined molecular defects in alpha spectrin (alpha Sp) or protein 4.1 from eight unrelated families. Invasion into red cells from subjects of three black families with hereditary pyropoikilocytosis (HPP) due to inheritance of alpha I/74 mutant spectrin was significantly reduced in cells both from the patients and from the relatives of these who carried asymptomatic hereditary elliptocytosis (HE). Likewise, reduced invasion was also seen in r

Lymphocytic choriomeningitis virus. V. Proposed structural arrangement of proteins in the virion.

Previous work by M.J. Buchmeier and his colleagues and by our group has led to the conclusion that the lymphocytic choriomeningitis (LCM) virus contains seven distinct structural proteins, which we have named p200, gp85, p77, p63, gp60, gp44, and gp35. Their arrangement in the virion has now been analysed by establishing nearest-neighbour relationships with a homobifunctional crosslinker, by performing polyacrylamide gel electrophoresis in parallel under reducing and non-reducing conditions, and by determining the proteins that are covalently bound to viral lipids. A hypothetical model of the

Multiple mutations in RNA polymerase β-subunit gene (rpoB) in Streptomyces incarnatus NRRL8089 enhance production of antiviral antibiotic sinefungin: modeling rif cluster region by density functional theory.

Streptomyces incarnatus NRRL8089 produces the antiviral, antifungal, antiprotozoal nucleoside antibiotic sinefungin. To enhance sinefungin production, multiple mutations were introduced to the rpoB gene encoding RNA polymerase (RNAP) β-subunit at the target residues, D447, S453, H457, and R460. Sparse regression analysis using elastic-net lasso-ridge penalties on previously reported H457X mutations identified a numeric parameter set, which suggested that H457R/Y/F may cause production enhancement. H457R/R460C mutation successfully enhanced the sinefungin production by 3-fold, while other group

Conformational Complexity and Dynamics in a Muscarinic Receptor Revealed by NMR Spectroscopy.

The M2 muscarinic acetylcholine receptor (M2R) is a prototypical GPCR that plays important roles in regulating heart rate and CNS functions. Crystal structures provide snapshots of the M2R in inactive and active states, but the allosteric link between the ligand binding pocket and cytoplasmic surface remains poorly understood. Here we used solution NMR to examine the structure and dynamics of the M2R labeled with 13CH3-ε-methionine upon binding to various orthosteric and allosteric ligands having a range of efficacy for both G protein activation and arrestin recruitment. We observed ligand-spe

X-ray structure of a protease-resistant mutant form of human galectin-9 having two carbohydrate recognition domains with a metal-binding site.

Galectin-9 (G9) is a tandem-repeat type β-galactoside-specific animal lectin having N-terminal and C-terminal carbohydrate recognition domains (N-CRD and C-CRD, respectively) joined by a linker peptide that is involved in the immune system. G9 is divalent in glycan binding, and structural information about the spatial arrangement of the two CRDs is very important for elucidating its biological functions. As G9 is protease sensitive due to the long linker, the protease-resistant mutant form of G9 (G9Null) was developed by modification of the linker peptide, while retaining its biological functi

Aprataxin resolves adenylated RNA-DNA junctions to maintain genome integrity.

Faithful maintenance and propagation of eukaryotic genomes is ensured by three-step DNA ligation reactions used by ATP-dependent DNA ligases. Paradoxically, when DNA ligases encounter nicked DNA structures with abnormal DNA termini, DNA ligase catalytic activity can generate and/or exacerbate DNA damage through abortive ligation that produces chemically adducted, toxic 5'-adenylated (5'-AMP) DNA lesions. Aprataxin (APTX) reverses DNA adenylation but the context for deadenylation repair is unclear. Here we examine the importance of APTX to RNase-H2-dependent excision repair (RER) of a lesion th

[Role of defective intracellular proteolysis in human degenerative diseases].

Although intracellular protein synthesis has been studied extensively, protein degradation and disposal, know as proteolysis, has been relatively neglected. Modern studies which led two Nobel prizes (de Duve in 1950 and Herschko, Rose and Ciechanover in 1980) established that proteolysis is ensured by two separate but complementary mechanisms: lysosomes responsible for auto and heterophagy and the Ubiquitin-Proteasome System (UPS). The UPS involves ubiquitin, a small molecule consisting of 76 amino acids found in all eukaryotic cells that ensures the identification of the protein to be degrade

Comparison of the hydrophobic properties of Candida albicans and Candida dubliniensis.

Although Candida dubliniensis is a close genetic relative of Candida albicans, it colonizes and infects fewer sites. Nearly all instances of candidiasis caused by C. dubliniensis are restricted to the oral cavity. As cell surface hydrophobicity (CSH) influences virulence of C. albicans, CSH properties of C. dubliniensis were investigated and compared to C. albicans. Growth temperature is one factor which affects the CSH status of stationary-phase C. albicans. However, C. dubliniensis, similar to other pathogenic non-albicans species of Candida, was hydrophobic regardless of growth temperature.

Structural insights into PFAS-β-lactoglobulin binding mechanism mediating PFAS toxicity.

The strong, polar-covalent nature of C-F bonds contributes to the forever nature of per- and polyfluoroalkyl (PFAS) substances. PFAS are toxic to humans. Here, we have examined the ability of the small, globular, milk protein β-lactoglobulin to bind PFAS. The protein transports hydrophobic and amphiphilic compounds, including retinol and fatty acids, for vision and brain development; therefore, underscoring its interactions with PFAS is significant. The crystal structures of β-lactoglobulin complexed with PFOA (Perfluorooctanoic acid) at 2.0 (Å), PFOS (Perfluorooctanesulfonic acid) at 2.5 (Å),

Molecular basis of the interaction between novel isonicotinohydrazide drug derivatives with human serum albumin: Multispectroscopic and computational insights.

Isonicotinic acid hydrazide (INH), a well-known and promising first-line anti-tubercular agent, is enlisted in the World Health Organization's (WHO) list of vital medicines. Herein, the binding characteristics of more efficacious INH-derivatives with human serum albumin (HSA) were investigated using multiple spectroscopic techniques combined with molecular modelling approaches. The findings suggested that all the derivatives quench the intrinsic fluorescence of HSA via the static mode of quenching, validated by UV-visible differential spectroscopy. The stoichiometry (n) and binding constant (K

Hydrogen-Deuterium Exchange Mass Spectrometry Reveals an Antibody-Induced Allosteric Pathway Driving SARS-CoV-2 Spike Trimer Disassembly.

The rapid evolution of SARS-CoV-2 necessitates a deeper understanding of antibody neutralization mechanisms to guide the development of broad-spectrum therapies. Here, we integrate pulsed hydrogen-deuterium exchange mass spectrometry (HDX-MS), biolayer interferometry (BLI), and negative-stain electron microscopy (nsEM) to dissect the dynamic regulation of two engineered spike (S) protein constructs, the prefusion-stabilized S-6P and the wild-type-like S-R, by two antibody classes: the noncompetitive RBD class V antibody R1-32 and the competitive class I antibody B38.
