Correlation of the transcription factors IRF4 and BACH2 with the abnormal NFATC1 expression in T cells from chronic myeloid leukemia patients.

OBJECTIVE: T cell dysfunction is a common characteristic of patients with myeloid leukemia and is closely related to clinical efficacy and prognosis. In order to clarify the mechanisms leading to the T cell dysfunction, we characterized the gene expression profile of T cells from chronic myelogenous leukemia (CML) patients by microarray analysis and investigated the related regulating pathway. METHODS: We employed gene expression profiling, bioinformatics and real-time quantitative reverse transcription PCR (RT-qPCR) to detect genes differentially expressed in CML patients versus healthy dono

Comparative trachea transcriptome analysis between avian infectious bronchitis virus and avian pathogenic E. coli individual infection and co-infection in SPF chickens.

Avian infectious bronchitis virus (IBV) and avian pathogenic Escherichia coli (APEC) are two important respiratory pathogens in the chicken. The co-infection can lead to chronic complications and considerable economic losses in the poultry industry worldwide. In the present study, we compared differential transcriptional profiles in the trachea tissue of three infected groups (IBV, APEC, and co-infection) with the control group to investigate transcriptome profile changes at the early stage of the infection. After the challenge of SPF chickens with IBV IS-1494 like (GI-23) and APEC, serotype O

Putative regulation of expression of members of the Ets variant 4 transcription factor family and their downstream targets in the rat epididymis.

Several genes expressed in the initial segment of the epididymis depend on factors from the testis that reach the epididymis via the luminal system. These include gamma-glutamyl transpeptidase mRNA IV (Ggt_pr4), steroid 5 alpha reductase (Srd5a1), glutathione peroxidase 5 (Gpx5), and cystatin-related epididymal spermatogenic (Cst8) genes. Promoter analyses indicated that these genes contain several ETS DNA-binding sites. Members of the polyomavirus enhancer activator 3 (ETV4) family bind to ETS sites on the promoter of target genes to regulate transcription. In this study, the role of ETV4 fam

BotR/A and TetR are alternative RNA polymerase sigma factors controlling the expression of the neurotoxin and associated protein genes in Clostridium botulinum type A and Clostridium tetani.

Clostridium botulinum and Clostridium tetani, respectively, produce potent toxins, botulinum neurotoxin (BoNT) and tetanus neurotoxin (TeTx), which are responsible for severe diseases, botulism and tetanus. Neurotoxin synthesis is a regulated process in Clostridium. The genes botR/A in C. botulinum A and tetR in C. tetani positively regulate expression of BoNT/A and associated non-toxic proteins (ANTPs), as well as TeTx respectively. The botR/A gene lies in close vicinity of the two operons which contain bont/A and antps genes in C. botulinum A, and tetR immediately precedes the tetX gene in C

A Comprehensive Analysis of Transcription Factor-microRNA Network in Six Different Major Cancers: Uncovering the Regulatory Backstages of Cancer.

Regulatory backstage of cancer involves complex multifactorial mechanisms. Among these, the posttranscriptional modulation between microRNA (miRNAs) and mRNAs is implicated as major regulatory mechanisms in different cancers. The tissue- and disease-specific regulation of miRNAs by transcription factors (TFs) further adds to the complexity of this system potentially impacting cancer pathogenesis. To uncover the major TFs impacting miRNA transcription in cancer, the differentially expressed miRNAs and mRNAs in six different cancer types, namely, liver hepatocellular carcinoma, lung adenocarcino

Integrative Transcriptomic Analysis Identifies Shared Immune-Fibrotic Transcriptional Programs Across Crohn's Disease and Idiopathic Pulmonary Fibrosis.

Idiopathic pulmonary fibrosis (IPF) and Crohn's disease (CD) share overlapping immune and fibrotic processes, yet their convergent molecular mechanisms remain poorly defined. Here, we performed an integrative transcriptomic analysis of nine public datasets to identify shared transcriptional signatures across IPF and CD. The main discovery and validation analyses were based on bulk transcriptomic datasets and combined differential expression profiling, weighted gene co-expression network analysis, and machine-learning-based feature prioritization. We identified 28 shared disease-associated modu

Deciphering the directed iron-stress regulatory network of Synechocystis sp. PCC 6803 reveals novel master regulators.

Iron deficiency elicits extensive transcriptional reprogramming in cyanobacteria; however, the directed regulatory hierarchy that coordinates this response remains insufficiently resolved. In this study, we integrated 34 iron-stress transcriptomic samples into a customized deep graph transformer (DGT) framework to infer a directed, context-specific gene regulatory network (GRN) for Synechocystis sp. PCC 6803 under iron limitation. This analysis identified 82 differentially expressed genes, with isiB and the antisense RNA IsrR exhibiting the strongest transcriptional shifts. The resulting GRN d

Identification and Validation of Candidate Biomarkers Co-expressed with Creatine Metabolism-Related Genes in Ischemic Stroke Based on Transcriptomics Data.

Ischemic stroke (IS) is a major cause of death and disability, and creatine metabolism (CM) is potentially involved in its development. This study examined IS candidate biomarkers co-expressed with CM-related genes (CMRGs). IS data and CMRGs were sourced from public databases and published research. We identified candidate genes by intersecting genes from weighted co-expression network analysis and differential expression analysis. Candidate biomarkers were selected via machine learning. A diagnostic nomogram was constructed, and functional roles were explored via enrichment and immune infiltr

Integrative analysis of thiamethoxam induced hepatocellular carcinoma toxicity mechanisms.

Neonicotinoid (NEO) pesticides play a crucial role in agricultural production. However, their potential risks to human health and the environment cannot be overlooked. To gain a comprehensive understanding of the toxicity and mode of action of NEOs, thiamethoxam (THX), which exhibits the highest potential for carcinogenicity and hepatotoxicity, was selected as the subject of this study. We identified 61 intersection genes between THX targets and hepatocellular carcinoma (HCC)-related genes. These genes were then uploaded to the Metascape database for Gene Ontology (GO) and Kyoto Encyclopedia o

Identification of differentially expressed immune-related genes in patients with systemic lupus erythematosus and the development of a hub gene-based diagnostic model.

BACKGROUND: Systemic lupus erythematosus (SLE) is an incurable autoimmune disease that affects body tissues, but it can be managed with medication. Although therapeutic strategies for SLE have advanced, the underlying molecular mechanisms driving disease pathogenesis remain incompletely understood. METHODS: This study analyzed gene expression data from three GEO microarray datasets to explore immunity-related differentially expressed genes (DEGs) in SLE. Using WGCNA, we identified gene modules and integrated them with immune-related DEGs to find candidate hub genes, which were validated using

Establishment of an In Bacterio Assay for the Assessment of Carbon Storage Regulator A (CsrA) Inhibitors.

Polymicrobial infections involving various combinations of microorganisms, such as Escherichia, Pseudomonas, or Yersinia, can lead to acute and chronic diseases in for example the gastrointestinal and respiratory tracts. Our aim is to modulate microbial communities by targeting the posttranscriptional regulator system called carbon storage regulator A (CsrA) (or also repressor of secondary metabolites (RsmA)). In previous studies, we identified easily accessible CsrA binding scaffolds and macrocyclic CsrA binding peptides through biophysical screening and phage display technology. However, due

Oxylipins act as determinants of natural product biosynthesis and seed colonization in Aspergillus nidulans.

Secreted, hormone-like lipogenic molecules, called oxylipins, mediate the balance of asexual to sexual spore ratio in Aspergillus nidulans. Oxylipin production in this fungus is dependent on developmental regulation of three conserved fatty acid oxygenases, PpoA, PpoB and PpoC. Here, we show that in addition to altering spore ratios, loss of ppo genes affect natural product biosynthesis and seed colonization. DeltappoA;DeltappoC and DeltappoA;DeltappoB;DeltappoC mutants were unable to produce the mycotoxin sterigmatocystin (ST) in vitro or in planta but in contrast overproduced the antibiotic

Expression patterns of the homeo box-containing genes En-1 and En-2 and the proto-oncogene int-1 diverge during mouse development.

We have compared the expression of the murine genes En-1,En-2, and in-1 during development by in situ hybridization. Expression of all three genes was first detected at 8.0 days in overlapping bands of the anterior neural folds. By 12.0 days the expression patterns diverged. En-1 and En-2 were expressed in a similar ring of cells in the central nervous system (CNS) at the midbrain/hindbrain junction. En-1 was also expressed de novo in two lateral stripes extending the length of the hindbrain and spinal cord, in the developing vertebral column, in two lateral stripes of dermatome-derived cells,
