RAS pathway mutations orchestrate chromatin reconfiguration and transcriptional rewiring in colorectal cancer.

BACKGROUND: RAS pathway mutations occur in ~ 40% of colorectal cancers (CRCs), with KRAS- and BRAF- mutant tumors exhibiting distinct mutational, transcriptional, and epigenetic landscapes. Advances in next-generation sequencing enable integrated analyses of multi-omics data, providing insight into their regulatory relationships. To define the molecular programs driven by RAS pathway mutations, we generated isogenic CRC cell models and profiled chromatin accessibility using ATAC-seq. METHODS: We performed ATAC-seq in isogenic HCT116 and RKO models. Mutation-associated changes in genes, regula

Mutant KRAS favors a microbe that signals back.

Tumor genetics and the microbiome both shape colorectal cancer, but their reciprocal interplay remains poorly defined. In this issue of Cell Host & Microbe, Jiao et al. show that mutant KRAS favors Bacteroides acidifaciens, which signals back through a SusF-ARHGEF2 axis to reinforce RAS-MAPK signaling.

Pleiotropic roles of microbial bile acid metabolism in intestinal health and diseases.

Perturbation of microbial-derived bile acid (BA) metabolism is strongly linked to the pathogenesis of intestinal diseases, including inflammatory bowel disease, enteric infections, and colorectal cancer. Recent advances in artificial intelligence-assisted pipelines have enabled the identification of BA modification reactions, which have uncovered novel targets and the mechanisms contributing to intestinal diseases. In this review, we summarize recent studies on microbial enzymatic pathways and modifications of BAs, and their roles in promoting or preventing intestinal diseases. The mechanisms

Colorectal polyp count discrepancies and their impact on colonoscopy surveillance interval decisions: a retrospective analysis of 1293 specimens.

OBJECTIVE: Colorectal cancer surveillance recommendations rely on polyp counts to determine optimal intervals. This study aims to uncover discrepancies in polyp counts between colonoscopy and pathology reports and their clinical implications. METHODS: A retrospective review of 1293 polyp cases from October 1 to December 31, 2019, was performed, comparing the reported number of polyps removed to the number identified pathologically (gross and microscopic). Cases with discrepant polyp counts prompted additional reviews, including colonoscopy reports and glass slides. The potential impact on sur

Application of artificial intelligence in colonoscopy imaging for polyp analysis-A systematic review.

The colon is a major component of the digestive system, so early detection of colorectal polyps is essential in preventing colorectal cancer, which is a leading cause of cancer-related death worldwide. While colonoscopy remains the gold standard for polyp detection, its diagnostic accuracy is highly operator-dependent. Recent advances in Deep Learning (DL), a branch of Artificial Intelligence (AI), have shown substantial potential to improve colonoscopy image analysis by enhancing the accuracy, consistency, and objectivity of polyp detection, segmentation, and classification. Evolving roles of liquid biopsy in precision medicine for colorectal cancer: from single-gene analysis to broad genomic profiling.

Colorectal cancer (CRC) is a heterogeneous malignancy, with various alterations in molecular signalling pathways driving disease progression and resistance to therapy. Liquid biopsy, as a source of circulating tumour DNA (ctDNA), has been utilized to characterize tumour molecular heterogeneity, facilitating the identification of actionable targets for precision medicine-guided therapies and the detection of emerging genomic drivers of drug resistance in patients with metastatic CRC. In addition, liquid biopsy-based analysis of ctDNA has been validated as a tool for detecting minimal residual d

Recapitulating patient-to-patient colorectal cancer tumor heterogeneity using patient-derived xenograft cells in an engineered tissue model.

Establishing in vitro cancer models that more closely recapitulate patient tumor microenvironmental heterogeneity, including variations in stromal cells and mechanical properties that influence colorectal cancer (CRC) progression, is crucial for advancing CRC research. This study evaluated the ability of 3D engineered CRC-PDX (3D-eCRC-PDX) tissues to recapitulate the heterogeneity found between patient-derived xenograft (PDX) tumors from three CRC patients (stage II, III-B, and IV). To form the 3D-eCRC-PDX tissues, CRC-PDX tumor cells were encapsulated in PEG-fibrinogen hydrogels and maintaine

tsRNAs sequencing of FFPE tissues reveals i-tRF-Gly-GCC as a biomarker for colorectal cancer.

Colorectal cancer (CRC) remains one of the most prevalent and deadly malignancies worldwide, requiring reliable biomarkers for detection. This study profiled tRNA-derived small RNAs in CRC tissues, identifying 1051 differentially expressed tsRNAs. Notably, i-tRF-Gly-GCC was significantly elevated in CRC tissues and patient sera compared to controls, with ROC analysis yielding an AUC > 0.7, underscoring its diagnostic potential. Weighted Gene Co-expression Network Analysis (WGCNA) revealed that i-tRF-Gly-GCC's target genes, including RAC2, which was downregulated in the COAD and READ datasets,

Profiling of Lysine Lactylation Reveals Its Proliferation-promoting Functions in Colorectal Cancer Cells.

BACKGROUND/AIM: Tumor cells generate energy through glycolysis and produce lactate as a byproduct. The lactate can be used as a substrate for lysine lactylation (Kla), a post-translational modification that may contribute to cell survival and growth in certain tumors. The colorectal cancer cell line SW480 was identified to have lactylated proteins, however, the role and mechanism of lactylation in colorectal cancer (CRC) are still not well known. MATERIALS AND METHODS: The lactylation modification in HCT116 cells was analyzed by mass spectrometry, followed by bioinformatics analysis. Treatmen

Radiomics for predicting microsatellite instability-high status in colorectal cancer: a systematic review and meta-analysis.

OBJECTIVE: Microsatellite instability (MSI) has emerged as a key predictive biomarker for chemotherapy and immunotherapy response, and as a prognostic indicator in colorectal cancer (CRC). The current clinical standard for MSI detection relies on polymerase chain reaction (PCR) or immunohistochemical analysis of tumor biopsy specimens. CT, PET-CT, and MRI-based radiomics models present a promising non-invasive alternative for this purpose. MATERIALS AND METHODS: To identify studies assessing the diagnostic efficacy of CT, MRI and PET-CT-based radiomics in detecting MSI status in CRC, a system

Parvimonas micra promotes carcinogenesis of colorectal cancer through phenyllactic acid-induced DNA damage.

Recent studies have demonstrated the significance of gut microbiota in the colorectal cancer (CRC) pathogenesis. But their role in carcinogenesis remains to be established. Thus, we established a clinical cohort and the faecal samples from CRC and healthy control were collected. Our metagenomic analysis found that the presence of Parvimonas micra exhibited the most significant relationship with the occurrence of CRC. Increased colonisation of P. micra in CRC was validated with analysis of 1379 faecal metagenomes from eight public cohorts. Untargeted metabolomics subsequently identified an accu

PRDM Proteins Orchestrate Colorectal Cancer Tumorigenesis.

Colorectal cancer (CRC) is a heterogeneous disease driven by complex genetic, epigenetic, and microenvironmental alterations. Members of the PR domain-containing (PRDM) protein family have emerged as context-dependent regulators of CRC initiation, progression, tumor cell plasticity, immune modulation, and therapeutic response. Accumulating evidence highlights divergent roles for PRDM proteins as tumor suppressors, oncogenes, or isoform-dependent dual-function regulators. Collectively, PRDM family members represent a central node of transcriptional/epigenetic control in CRC biology, with signif

Lactylated NAT10 contributes to elesclomol-triggered cuproptosis via the NAT10/ac4C-DLAT-mRNA/DLAT positive feedback loop in CRC.

Cuproptosis represents a promising therapeutic strategy for cancer; however, its clinical application remains limited. We observed elevated copper levels and increased expression of DLAT, a key procuproptosis gene, in colorectal cancer (CRC) tissues, suggesting inherent susceptibility to cuproptosis. Furthermore, NAT10 enhances DLAT mRNA stability by mediating its N4-acetylcytidine (ac4C) modification, thereby promoting cuproptosis. We also discovered that lactylation of NAT10 at lysine 426 (K426) enhances NAT10 catalytic activity. Conversely, SIRT1 mediates the delactylation of NAT10-K426, le

Fecal Cloacibacillus porcorum Improves Non-Invasive Diagnosis of Colorectal Adenoma in the Hong Kong Population.

We previously developed a four-marker panel for the diagnosis of colorectal cancer (CRC) and adenoma. This study aimed to identify novel bacterial markers to improve adenoma detection using metagenomics and qPCR. Candidate markers were identified from metagenomic data (n = 492) using ANCOM-BC2 and Spearman's rank correlation analysis and were subsequently validated in an independent cohort (n = 426). Diagnostic performance was assessed both individually and in combination with our previously identified markers and FIT. Metagenomic analysis identified 21 candidate markers that increased along t

Boundary-Aware Spectral and Morphological Guidance Method for Feature-Driven Colorectal Cancer Segmentation.

Precise segmentation of medical images plays a crucial role in modern clinical practice, providing important foundations for the quantitative analysis of medical images and clinical decision making. However, although deep learning techniques have achieved significant success in conventional medical image segmentation, they still exhibit obvious limitations when faced with complex structure segmentation tasks such as colorectal cancer: high-quality medical data acquisition is not only difficult, but also even when data is relatively sufficient, the diverse morphological features of lesions cann
