Shared genetic architecture of schizophrenia and lupus identifies pleiotropic loci with distinct downstream mechanisms.

Schizophrenia (SCZ) and systemic lupus erythematosus (SLE) exhibit epidemiological overlap, suggesting shared genetic underpinnings. Using the largest SLE genome-wide association study (GWAS) to date, we identified a significant genetic correlation between SCZ and SLE (rg = 0.25, p = 9.0 × 10-4). Cross-trait analysis nominated multiple candidate shared loci outside the major histocompatibility complex (MHC), most with aligned effects. The strongest candidate shared association was found at the FURIN-FES locus, previously implicated in SCZ and newly associated with SLE. In addition to FURIN-FES…

A chromosome 2 locus controls transient Agrobacterium-mediated GFP expression in rose petals.

A major chromosome 2 region is associated with the genotype-dependent transient GFP expression after Agrobacterium infiltration of rose peta … with the cultivars Sebastian Kneipp, Friesia and Comtessa AL among the most permissive genotypes. A genome-wide association study (GWAS) of 37,161 high-quality single-nucleotide polymorphisms (SNPs) revealed a major association on chromosome 2 at 69-73 Mbp and a second peak on unanchored chromosome 0 contigs that may correspond to the same region. The top SNPs reached -log10(P …

Effects of testosterone on gene expression in males and females across 40 human tissues.

Variation in testosterone levels is associated with pronounced health risks, often in a discordant manner between males and females. While studies have demonstrated a sex-specific genetic architecture for testosterone, the biological basis for the differential impact on diseases between the sexes is largely unknown. In this study, we correlated predicted testosterone and within-sex gene expression measures across 40 human tissues to identify genes that show sex-differential control of gene expression and examine how this varies across tissues. Gene expression measures were obtained from the Ge

Integrative Analysis of Vitamin D-Associated Genetic Variants Reveals Cis-Regulatory Architecture and Multigenic Mechanisms Underlying Chronic Disease-Relevant Pathways.

Vitamin D is a pleiotropic regulator of immune, metabolic, and endocrine homeostasis and has been implicated in a broad spectrum of chronic diseases. Although genome-wide association studies (GWAS) have identified numerous genetic variants associated with vitamin D-related traits, most signals reside in noncoding regions, limiting biological interpretation and disease-oriented translation. Here, we present an integrative analytical framework to interpret vitamin D-associated genetic variation by linking variant-level associations to cis-regulatory architecture, gene-level aggregation, and func

Investigating the shared genetic architecture and causality of breast cancer and thyroid cancer: genome-wide cross trait analysis and bi-directional Mendelian randomization study.

BACKGROUND: An epidemiological association between breast cancer (BC) and thyroid cancer (TC) has been found in several observational studies, but whether they share common genetic factors remain unknown. Our research aimed to investigate the shared genetic architecture and potential causal link between BC, including estrogen receptor-positive (ER+) and estrogen receptor-negative (ER-) subtypes, and TC. METHODS: Using genome-wide association study (GWAS) summary statistics, we examined the genetic correlation of BC and TC through linkage disequilibrium score regression (LDSC), Heritability Es…

Characterization of stable grain protein content loci on chromosome 6D without adverse effect on yield traits in bread wheat.

This study identified and validated novel QTL controlling GPC, predicted the underlying candidate genes, and provides valuable insights for improving wheat nutritional quality while minimizing yield penalties. Grain protein content (GPC) is a key determinant of wheat quality, but its improvement is often limited by a negative correlation with yield. To elucidate the genetic architecture of GPC, a genome-wide association study was conducted on 224 wheat cultivars genotyped with a 120 K SNP array and phenotyped across three environments. We identified three stable quantitative trait loci (QTL) o…

Systematic prioritization of potential therapeutic targets for glomerulonephritis using multi-omics Mendelian randomization.

Glomerulonephritis (GN) is an immune-mediated kidney disorder that causes glomerular injury, progressive renal dysfunction, and end-stage kidney disease. Traditional treatments such as corticosteroids and immunosuppressants are limited by variable efficacy and severe adverse effects, highlighting the need for novel therapeutic targets and personalized strategies. We performed a systematic multi-omics Mendelian randomization (MR) analysis applying established proteomic and transcriptomic quantitative trait loci (pQTL/eQTL) resources to genome-wide association studies (GWAS) of four GN subtypes:

Genetic Insights Into the Central Role of Serine β-Lactamase-Like Protein in Lipid Metabolism, Metabolic Syndrome, and Chronic Kidney Disease.

Serine β-lactamase-like protein (LACTB), a mitochondrial protease, has incompletely characterized roles in metabolic pathways. We employed Mendelian randomization to investigate LACTB's causal relationships with lipid metabolism, metabolic syndrome (MetS), and chronic kidney disease (CKD). We performed a comprehensive Mendelian randomization (MR) analysis using genome-wide association study summary statistics. Cis-expression quantitative trait loci from the eQTLGen consortium identified genetic instruments for LACTB. Two-sample MR approaches, including inverse variance weighted, MR-Egger, and …

Later age of natural menopause among women with the pathogenic CHEK2 c.1100delC variant: a validation study.

BACKGROUND: The average age of natural menopause (ANM) for European women is 50-52 years. Reproductive risk and lifestyle factors have been found to be associated with ANM. Furthermore, a genome-wide association study found that women with a CHEK2 variant reach ANM 3.49 years later than women without a CHEK2 variant ('non-carriers'). With this study, we aim to validate this association within CHEK2 c.1100delC families. METHODS: As part of the HEreditary Breast and Ovarian cancer Netherlands (Hebon) study, all women who underwent genetic testing for pathogenic variants associated with breast o…

New biologically relevant resistance to bacterial wilt in heat-stressed tomato revealed by two-reference Genome Wide Association.

Ongoing climate change is driving unprecedented environmental fluctuations, with extreme events predicted to increase in frequency, intensity and duration. Among climatic parameters, temperature is expected to fluctuate the most by the end of the century and its elevation has already demonstrated to pose a major challenge to plant health. In this context, understanding how temperature modulates plant-pathogen interactions and their underlying genetic architecture is critical. Bacterial wilt, caused by strains of the Ralstonia solanacearum species complex, is a devastating disease affecting man

Genetic architecture shared between body shape phenotypes and preeclampsia-related diseases: a genome-wide cross-trait analysis.

BACKGROUND: Observational studies have established a strong epidemiological connection between obesity and an increased risk of pre-eclampsia (PE). However, the genetic mechanisms underlying this comorbidity remain largely unexplored. In this study, we conducted a comprehensive cross-trait analysis to elucidate the shared genetic architecture between various adiposity-related traits and PE. METHODS: Using the genome-wide association study (GWAS) statistics, we first evaluated the overall genetic overlap between adiposity-related traits and PE through multiple approaches, including linkage dis…

Proteome-wide Mendelian randomization identifies APOM and TNXB as actionable mediators of steroid-sensitive nephrotic syndrome.

BACKGROUND: Discovery of autoantibodies in steroid-sensitive nephrotic syndrome (SSNS) has transformed our understanding of SSNS as an immune-mediated disease; however, mechanisms underlying autoantibody production are unknown. Current treatments for SSNS are non-targeted and cause serious adverse effects. We sought to identify circulating proteins with a causal relationship to SSNS, which likely reflect underlying immune derangements, using an unbiased two-sample Mendelian randomization (MR) and colocalization approach to inform novel drug targets for disease. METHODS: Summary-level data fro

Identification of end-stage renal disease-associated loci in X chromosome: an X chromosome-wide association study.

X-chromosomal genetic variants have been understudied in end-stage renal disease (ESRD), which holds the promise to provide valuable insights into sexually dimorphic traits and diseases. Here we performed an X chromosome-wide association study (XWAS) in a Chinese cohort (N = 2750), comprising 1489 cases with ESRD and 1261 controls, to identify locus associated with ESRD risk. One locus showing a consistent effect direction across sex but primarily supported by the male cohort was identified in COL4A5 (P = 2.43 × 10-6) in the metaanalysis combining summary statistics from the sex-stratified XWA

Genome-wide methylation profiling identifies signatures of pain, fatigue and health scores in women with systemic lupus erythematosus.

OBJECTIVES: People with systemic lupus erythematosus (SLE) experience high levels of pain and fatigue with poor overall health, which persist in those with low disease activity. By performing epigenome-wide DNA methylation analysis, this study aims to identify epigenetic alterations associated with self-reported scores for pain, fatigue and health in women with SLE. METHODS: Forty-eight women with SLE from the SLEGOT cohort were included. Study participants exhibited low disease activity (median SLEDAI-2K = 0) and minimal damage (median SLICC damage index = 0). An epigenome-wide DNA methylati

Identification of immune-mediated aging genes associated with cervical spondylosis through single-cell eQTL Mendelian randomization.

BACKGROUND: Cervical spondylosis (CS) is an age-related degenerative spinal disorder with increasing evidence linking its pathogenesis to immune aging. The genetic mechanisms connecting immune dysregulation to CS remain largely undefined. METHODS: We integrated GWAS data from 484,598 individuals with single-cell eQTL profiles across 14 immune cell types, using Mendelian randomization (MR) and Bayesian colocalization to identify genes whose cell-type-specific expression causally influences CS risk. Entropy analysis quantified lineage specificity of MR effects. Functional enrichment, drug-gene

Ten millennia of purifying selection on HLA-B27 reveals an ancient epidemic-scale burden of spondyloarthritis in West Eurasia.

HLA-B27 exemplifies an evolutionary trade-off between protection against infection and susceptibility to inflammatory disease. To investigate its long-term population history, this study examined three HLA-B27-tagging variants-rs116488202, rs4349859, and rs116666910-in present-day populations from UK biobank and 1000 Genomes Project, and in 15,836 ancient West Eurasian individuals. The estimated frequency of HLA-B27 reached 49.0% approximately 8500 years before present, then declined progressively to 3.9% in the present-day reference population. Comparison with genome-wide association study (G…
