Systematic analysis and identification of unexpected interactions from the neuroprotein drug interactome in hydrocephalus pharmacological intervention.

Hydrocephalus is a neurological condition caused by an abnormal accumulation of cerebrospinal fluid; pharmacological intervention of the disease has been found to elicit a variety of adverse drug reactions (ADRs) in central nervous system (CNS) by unexpectedly targeting certain functional neuroproteins. Here, a systematic neuroprotein drug interactome (SNDI) is created for 11 hydrocephalus drugs/metabolites plus 20 control drugs across 518 druggable pockets on the surface of 472 CNS neuroproteins via a large-scale molecular docking approach. Heuristic clustering analysis of the SNDI profile di

Analysis of Low Molecular Weight Substances and Related Processes Influencing Cellular Cholesterol Efflux.

Cholesterol efflux is the key process protecting the vascular system from the development of atherosclerotic lesions. Various extracellular and intracellular events affect the ability of the cell to efflux excess cholesterol. To explore the possible pathways and processes that promote or inhibit cholesterol efflux, we applied a combined cheminformatic and bioinformatic approach. We performed a comprehensive analysis of published data on the various substances influencing cholesterol efflux and found 153 low molecular weight substances that are included in the Chemical Entities of Biological In

Discovery of novel multidrug resistance protein 4 (MRP4) inhibitors as active agents reducing resistance to anticancer drug 6-Mercaptopurine (6-MP) by structure and ligand-based virtual screening.

Multidrug resistance protein 4 (MRP4/ABCC4) is an ATP-binding cassette (ABC) transporter. It is associated with multidrug resistance (MDR), which is becoming a growing challenge to the treatment of cancer and infections. In the context of several types of cancer in which MRP4 is overexpressed, MRP4 inhibition manifests striking effects against cancer progression and drug resistance. In this study, we combined ligand-based and structure-based drug design strategy, by searching the SPECS chemical library to find compounds that are most likely to bind to MRP4. Clustering analysis based on a two-d

In silico study on the inhibitory interaction of drugs with wild-type CYP2D6.1 and the natural variant CYP2D6.17.

The natural variant of the cytochrome P450 enzyme CYP2D6.1, CYP2D6.17, is most common in African populations, has three amino acid substitutions (T107I, R296C, and S486T) compared to the wild-type, and is known to have a different ligand preference from CYP2D6.1. It is becoming increasingly important to understand differences in the metabolism of medicines in different ethnic groups in order to assess the relevance of clinical data from different countries. This study investigated differences in the inhibition profiles of drugs for CYP2D6 with respect to gene polymorphisms. Firstly, we used co

Cloning and developmental expression of the DEC1 ortholog gene in zebrafish.

DEC1/STRA13/SHARP2 is a transcription factor of the bHLH family that has been suggested to play key roles in mammalian cell differentiation, the cell cycle and circadian regulation. However, the function of the DEC1 gene during embryogenesis is not well understood. In the present study, we cloned a zebrafish ortholog of the human DEC1 gene and analyzed its expression during development of zebrafish. The predicted protein encoded by zebrafish DEC1 consists of 403 amino acids, and shares 59%, 60% and 59% identity in overall amino acid sequence with human DEC1, mouse STRA13 and rat SHARP2, respec

A transcription map of the DiGeorge and velo-cardio-facial syndrome minimal critical region on 22q11.

The majority of patients with DiGeorge syndrome (DGS) and velo-cardio-facial syndrome (VCFS) have a microdeletion of 22q11. Using translocation breakpoints and fluorescence in situ hybridization analysis (FISH), the minimal DiGeorge critical region (MDGCR) has been narrowed to 250 kb in the vicinity of D22S75 (N25). The construction of a detailed transcription map covering the MDGCR is an essential first step toward the identification of genes important to the etiology of DGS/VCFS, two complex disorders. We have identified a minimum of 11 transcription units encoded in the MDGCR using a combin

The crystal structure of pertussis toxin.

BACKGROUND: Pertussis toxin is an exotoxin of the A-B class produced by Bordetella pertussis. The holotoxin comprises 952 residues forming six subunits (five different sequences, S1-S5). It plays an important role in the development of protective immunity to whooping cough, and is an essential component of new acellular vaccines. It is also widely used as a biochemical tool to ADP-ribosylate GTP-binding proteins in the study of signal transduction. RESULTS: The crystal structure of pertussis toxin has been determined at 2.9 A resolution. The catalytic A-subunit (S1) shares structural homology

Potential of genetic algorithms in protein folding and protein engineering simulations.

Genetic algorithms are very efficient search mechanisms which mutate, recombine and select amongst tentative solutions to a problem until a near optimal one is achieved. We introduce them as a new tool to study proteins. The identification and motivation for different fitness functions is discussed. The evolution of the zinc finger sequence motif from a random start is modelled. User specified changes of the lambda repressor structure were simulated and critical sites and exchanges for mutagenesis identified. Vast conformational spaces are efficiently searched as illustrated by the ab initio f

Automated Multimodal Correlative Registration for Organelle-Specific Elemental and Isotopic Imaging.

Mapping the subcellular partitioning of therapeutics is important for understanding their trafficking, mechanisms of action, and off-target effects. NanoSIMS provides chemical images of labeled therapeutics, but assigning these signals to cellular structures requires correlation with electron microscopy (EM). This correlation is commonly performed by manual landmark selection and is therefore time-consuming and operator-dependent. Here, we present an automated computational pipeline for registering chemical and ultrastructural images across multiple spatial scales. The method combines bidirect

Engineering a Paraburkholderia pallida Tannase for Improved Catalytic Efficiency, Thermal Stability, and Green Tea Clarification.

Tannases can reduce haze and astringency in tea beverages, but their application is often limited by poor thermal stability and catalytic efficiency. A tannase from Paraburkholderia pallida (Tanpp) was engineered using active-site mutagenesis and computational hotspot prediction. The double mutant F384T/N307A showed the best performance, with a 2.7-fold increase in catalytic efficiency and an 11-fold longer half-life at 50 °C than wild-type Tanpp. Structural modeling and molecular dynamics simulations suggested that N307A widened the substrate-entry region, whereas F384T compacted the catalyti

SMILES-Based Deep Learning Enables Discovery of Chemically Modified Ultrashort Antimicrobial Peptides.

Sequence-based models for antimicrobial peptides are limited in representing chemically modified peptides, restricting computational discovery to canonical amino acids. Here, we developed SMAMP, a SMILES-based graph deep learning framework that encodes peptides as molecular graphs and captures noncanonical residues and chemical modifications. SMAMP accurately predicted Escherichia coli MIC (MSE = 0.558, R2 = 0.542, PCC = 0.741), outperforming another SMILES-based baseline. Guided by SMAMP, we designed 19 ultrashort peptides incorporating terminal modifications or noncanonical amino acids, 13 o

Modular Synthesis of Bridge-Disubstituted Bicyclo[3.1.1]heptanes via Stereoselective Difunctionalization of Tricyclo[4.1.0.02 , 7]heptane.

Scaffolds with flexible bond exit vectors are essential in bioisosteric design, enabling adaptive molecular recognition of conformationally dynamic targets, and fine-tuning key physicochemical properties. Despite this potential, current benzene bioisosteres based on bicyclo[n.1.1]alkanes are confined to three-dimensional scaffolds with fixed exit vectors at their rigid bridgehead positions. As a critical piece for mimicking substituted arenes, the development of C(sp3)-enriched bioisosteres bearing two flexible vectors has been thwarted by the lack of stereoselective synthetic routes. Herein,

Reactions of Ions in Water Involving Halogen-Bonded Complexes.

Reactions of ions in water are important in many areas of chemistry and biology, including the chemistry of seawater, atmospheric chemistry, and processes in proteins. Despite their importance, the microscopic mechanisms of these inherently complex and multistep reactions are mostly unknown so far. In this Outlook, we outline recent progress on atmospheric reactions of halogenated species with anions in water. These are found to proceed via halogen-bonded complexes, which are stabilized by the water environment. Such complexes were recently characterized experimentally in the gas phase with st

ST2HE: enhancing spatial transcriptomics interpretability via virtual staining for histological annotation.

High-resolution spatial transcriptomics (HR-ST) technologies offer unprecedented insights into tissue architecture but lack standardized frameworks for histological annotation. We present ST2HE, a cross-platform generative framework that synthesizes virtual hematoxylin and eosin images directly from HR-ST data. ST2HE integrates nuclei morphology and spatial transcript coordinates using a one-step diffusion model, enabling histologically informative image generation across diverse tissue types and HR-ST platforms. Conditional and tissue-independent variants support both known and novel tissue c

Integrative analysis of NHANES, network toxicology, molecular docking, molecular dynamics, and in vitro experiments to elucidate the molecular mechanisms linking BPA to NAFLD.

Bisphenol A (BPA), a ubiquitous plasticizer, has been implicated in lipid metabolic imbalance, yet its contribution to nonalcoholic fatty liver disease (NAFLD) remains incompletely understood. Here, we combined NHANES data analysis, network toxicology, microarray profiling, molecular docking and dynamics simulations, and LO2 hepatocyte experiments to investigate the association between BPA exposure and NAFLD and its underlying mechanisms. Epidemiologically, urinary BPA levels were positively associated with NAFLD prevalence. In vitro, low-dose BPA induced hepatocellular triglyceride and choles

Understanding Mechanisms of Molecular Rare Events from Start to Finish.

Understanding mechanisms of rare but important events in complex molecular systems, such as protein folding or ligand (un)binding, requires accurately mapping transition paths from an initial to a final state. The committor is the ideal reaction coordinate for this purpose, but calculating it for high-dimensional, nonlinear systems has long been considered intractable. Here, we introduce an iterative path-sampling strategy for computing the committor function for systems with high free-energy barriers. We start with an initial guess to define isocommittor interfaces for transition interface sa
