Multimodal deep learning for survival prediction and biomarker discovery in non-small cell lung cancer.

BACKGROUND: Deep learning (DL) is revolutionizing high-dimensional analysis for clinical applications, with multimodal approaches showing promise in integrating diverse datasets and improving predictive accuracy. However, its use in prognostic assessment, particularly for non-small-cell lung cancer (NSCLC), remains limited. METHODS: Whole-slide imaging (WSI), next-generation sequencing (NGS), and clinical features from 2,366 NSCLC patients sourced from various databases were analyzed. A Sequential-Adapted Attention (SeAttn) model was developed to process WSI, while multiple DL models analyzed

An intelligent healthcare system for rare disease diagnosis utilizing electronic health records based on a knowledge-guided multimodal transformer framework.

Rare diseases are a common problem with millions of patients globally, but their diagnosis is difficult because of varied clinical presentations, small sample size, and disparate biomedical data sources. Current diagnostic tools are not able to combine multimodal information effectively, which results in a timely or wrong diagnosis. To fill this gap, this paper suggests a smart multimodal healthcare framework integrating electronic health records (EHRs), genomic sequences, and medical imaging to improve the detection of rare diseases. The framework uses Swin Transformer to extract hierarchical

EnSCAN: ENsemble Scoring for prioritizing CAusative variaNts across multiplatform GWASs for late-onset alzheimer's disease.

Late-onset Alzheimer's disease (LOAD) is a progressive and complex neurodegenerative disorder of the aging population. LOAD is characterized by cognitive decline, such as deterioration of memory, loss of intellectual abilities, and other cognitive domains resulting from due to traumatic brain injuries. Alzheimer's Disease (AD) presents a complex genetic etiology that is still unclear, which limits its early or differential diagnosis. The Genome-Wide Association Studies (GWAS) enable the exploration of individual variants' statistical interactions at candidate loci, but univariate analysis over

Subphenotype heterogeneity to guide predictive enrichment in acute kidney injury: insights from machine learning and target trial emulation.

BACKGROUND: Acute kidney injury (AKI) exhibits substantial heterogeneity in clinical presentation. Previous studies used traditional clustering approaches to identify subphenotypes, often focusing on adverse clinical outcomes, while ignoring that the central goal of subphenotyping is to enable individualized care. OBJECTIVE: In this study, we aimed to identify distinct AKI subphenotypes and evaluate their heterogeneous associations with vasopressor choice and renal replacement therapy (RRT) strategies. METHODS: This retrospective cohort study used data from the Medical Information Mart for Int

Enriched phenotypes in rare variant carriers suggest pathogenic mechanisms in rare disease patients.

BACKGROUND: The mechanistic pathways that give rise to the extreme symptoms exhibited by rare disease patients are complex, heterogeneous, and difficult to discern. Understanding these mechanisms is critical for developing treatments that address the underlying causes of diseases rather than merely the presenting symptoms. Moreover, the same dysfunctional series of interrelated symptoms implicated in rare recessive diseases may also lead to milder and potentially preventable symptoms in carriers in the general population. Seizures are a common and extreme phenotype that can result from diverse

CatBoost with physics-based metaheuristics for thyroid cancer recurrence prediction.

Thyroid Cancer (TC) is the uncontrolled growth of carcinogenic cells in the thyroid gland, with a higher recurrence rate than other cancers. Early detection of TC recurrence (TCR) is crucial for timely intervention. This study develops machine-learning algorithms that reduce features while maintaining high performance. Previous studies on the Differentiated Thyroid Cancer Recurrence (DTCR) dataset struggled to improve performance with feature reduction, and misclassification causes remained unexplored. This work proposes three Physics-based Metaheuristic Algorithms (PBMHAs)—Energy Valley Optim

Cross-regional radiomics: a novel framework for relationship-based feature extraction with validation in Parkinson's disease motor subtyping.

Traditional radiomics approaches focus on single-region feature extraction, limiting their ability to capture complex inter-regional relationships crucial for understanding pathophysiological mechanisms in complex diseases. This study introduces a novel cross-regional radiomics framework that systematically extracts relationship-based features between anatomically and functionally connected brain regions. We analyzed T1-weighted magnetic resonance imaging (MRI) data from 140 early-stage Parkinson's disease patients (70 tremor-dominant, 70 postural instability gait difficulty) from the Parkinso

Revealing third-order interactions through the integration of machine learning and entropy methods in genomic studies.

BACKGROUND: Non-linear relationships at the genotype level are essential in understanding the genetic interactions of complex disease traits. Genome-wide association Studies (GWAS) have revealed statistical association of the SNPs in many complex diseases. As GWAS results could not thoroughly reveal the genetic background of these disorders, Genome-Wide Interaction Studies have started to gain importance. In recent years, various statistical approaches, such as entropy-based methods, have been suggested for revealing these non-additive interactions between variants. This study presents a novel

A machine learning approach using conditional normalizing flow to address extreme class imbalance problems in personal health records.

BACKGROUND: Supervised machine learning models have been widely used to predict and get insight into diseases by classifying patients based on personal health records. However, a class imbalance is an obstacle that disrupts the training of the models. In this study, we aimed to address class imbalance with a conditional normalizing flow model, one of the deep-learning-based semi-supervised models for anomaly detection. It is the first introduction of the normalizing flow algorithm for tabular biomedical data. METHODS: We collected personal health records from South Korean citizens (n = 706),

Computational genetics analysis of grey matter density in Alzheimer's disease.

BACKGROUND: Alzheimer's disease is the most common form of progressive dementia and there is currently no known cure. The cause of onset is not fully understood but genetic factors are expected to play a significant role. We present here a bioinformatics approach to the genetic analysis of grey matter density as an endophenotype for late onset Alzheimer's disease. Our approach combines machine learning analysis of gene-gene interactions with large-scale functional genomics data for assessing biological relationships. RESULTS: We found a statistically significant synergistic interaction among
