Structure based discovery of small molecule suppressors targeting bacterial lysozyme inhibitors.

The production of lysozyme inhibitors, competitively binding to the lysozyme active site, is a bacterial strategy to prevent the lytic activity of host lysozymes. Therefore, suppression of the lysozyme-inhibitor interaction is an interesting new approach for drug development since restoration of the bacterial lysozyme sensitivity will support bacterial clearance from the infected sites. Using molecular modelling techniques the interaction of the Salmonella PliC inhibitor with c-type lysozyme was studied and a protein-protein interaction based pharmacophore model was created. This model was use

Thiosemicarbazide-Substituted Coumarins as Selective Inhibitors of the Tumor Associated Human Carbonic Anhydrases IX and XII.

A novel series of thiosemicarbazide-substituted coumarins was synthesized and the inhibitory effects against four physiologically relevant carbonic anhydrase isoforms I, II, IX and XII showed selective activities on the tumor-associated IX and XII isozymes. Molecular modeling studies on selected compounds 14a and 22a were performed. The binding modes of such compounds were determined assuming their enzymatically active structures (i.e., cinnamic acid) in the thermodynamically favored, and not previously explored, E geometry. Molecular modelling suggests multiple interactions within the enzymat

A multi-omics and machine-learning framework reveals shared druggable targets for Alzheimer's disease and periodontitis and identifies amentoflavone and taraxerone as potential dual-action natural products.

Alzheimer's disease (AD) and periodontitis (PD) are highly prevalent chronic disorders in ageing populations and share multiple pathological features, particularly persistent inflammatory and immune dysregulation. Despite increasing evidence supporting an association between the two diseases, the shared druggable molecular mechanisms underlying their comorbidity remain incompletely understood, and effective therapeutic strategies capable of simultaneously targeting shared disease-related processes are limited. This study aimed to identify shared druggable molecular candidates associated with A

Modeling Musculoskeletal Disorders in Zebrafish: Advancements in Muscle and Bone Research.

Zebrafish (Danio rerio) have emerged as a valuable model organism for investigating musculoskeletal development and the pathophysiology of associated diseases. Key genes and biological processes in zebrafish that closely mirror those in humans, rapid development, and transparent embryos make zebrafish ideal for the in vivo studies of bone and muscle formation, as well as the molecular mechanisms underlying musculoskeletal disorders. This review focuses on the utility of zebrafish in modeling various musculoskeletal conditions, with an emphasis on bone diseases such as osteoporosis and osteogen

Accurate noncovalent interactions in atomistic systems via quantum Drude oscillators.

Accurately modeling polarization and van der Waals (vdW) interactions in atomistic systems typically requires high-level quantum-mechanical methods that are computationally expensive, hence limited in applicability. To address this challenge, efficient yet physically grounded models are needed-ones that not only enable accurate predictions but also provide insight into how noncovalent interactions scale in complex molecular and material systems. This review highlights the quantum Drude oscillator (QDO) model, a physically motivated and computationally efficient framework that captures the esse

Prioritizing Molecular Biomarkers in Asthma and Respiratory Allergy Using Systems Biology.

Highly prevalent respiratory diseases such as asthma and allergy remain a pressing health challenge. Currently, there is an unmet need for precise diagnostic tools capable of predicting the great heterogeneity of these illnesses. In a previous study of 94 asthma/respiratory allergy biomarker candidates, we defined a group of potential biomarkers to distinguish clinical phenotypes (i.e. nonallergic asthma, allergic asthma, respiratory allergy without asthma) and disease severity. Here, we analyze our experimental results using complex algorithmic approaches that establish holistic disease model

Virtual screening and biological evaluation of inhibitors targeting the XPA-ERCC1 interaction.

BACKGROUND: Nucleotide excision repair (NER) removes many types of DNA lesions including those induced by UV radiation and platinum-based therapy. Resistance to platinum-based therapy correlates with high expression of ERCC1, a major element of the NER machinery. The interaction between ERCC1 and XPA is essential for a successful NER function. Therefore, one way to regulate NER is by inhibiting the activity of ERCC1 and XPA. METHODOLOGY/PRINCIPAL FINDINGS: Here we continued our earlier efforts aimed at the identification and characterization of novel inhibitors of the ERCC1-XPA interaction. W

Naturally Occurring Feline Cancers in Comparative Oncology: Translational Insights from Oral Squamous Cell Carcinoma and Mammary Carcinoma.

Background: Comparative oncology uses naturally occurring cancers in companion animals to study tumor biology and therapeutic responses relevant to human cancer. Spontaneous feline tumors are increasingly recognized as useful comparative models because they arise in immunocompetent hosts, develop under shared environmental exposures, and can reproduce selected clinical, histopathologic, molecular, and therapeutic features of human malignancies. Methods: This review compares feline oral squamous cell carcinoma (FOSCC) with human head and neck squamous cell carcinoma (HNSCC), and feline mammary

Linear Residual Network Modeling for Anti-HIV-1 Activity Prediction and Docking-Validated Design of Biphenyl-DAPY-Based NNRTIs.

To predict the anti-HIV-1 activity of biphenyl-DAPY-based non-nucleoside reverse transcriptase inhibitors (NNRTIs), a quantitative structure-activity relationship (QSAR) analysis was conducted. Using the heuristic method (HM) for descriptor selection, four predictive models were established: support vector regression (SVR), kernel ridge regression, linear mixed-kernel SVR, and Linear Residual Network (LRNet). Rigorous validations, including leave-one-out cross-validation, fivefold cross-validation, and Y-randomization tests, confirmed their reliability. The LRNet model exhibited the best perfo

PSEN1 mutant marmoset fibroblasts mimic multi-omic signatures of Alzheimer's disease.

INTRODUCTION: The slow, age-related development of Alzheimer's disease (AD) and inaccessibility of early-stage brain tissue necessitates model studies to understand its origins and progression. Non-human primate models can provide a platform for linking molecular changes to translatable phenotypes. Here, we assess fibroblast lines derived from marmosets with engineered variants in the PSEN1 gene. METHODS: Fibroblast cultures were obtained from 10 animals and assayed using a NanoString AD gene expression panel and label-free proteomics. We compared mutant expression changes to human AD signatu

Interpretable machine learning rationalizes carbonic anhydrase inhibition via conformal and counterfactual prediction.

Human carbonic anhydrase (hCA) isoforms IX and XII are promising anticancer targets. Yet, their selective inhibition remains elusive due to close similarity with the abundant hCA II, whose off-target inhibition causes harmful side effects. Here, we introduce an interpretable machine learning framework to predict inhibition across hCA II, IX, and XII. To address this issue, our approach combines rigorous data curation, systematic benchmarking of classical and deep learning models, and integration of conformal prediction for uncertainty quantification with counterfactual explanations for molecul

Single-cell spatial mapping reveals reproducible cell type organization and spatially dependent gene expression in gastruloids.

Gastruloids are stem-cell-based models that recapitulate key aspects of mammalian gastrulation, including the formation of an anterior-posterior axis. However, we do not have detailed spatial information about gene expression and cell type organization, particularly at the level of individual gastruloids. Here, we report a spatially resolved, single-cell molecular catalog of the transcriptomes of 26 individual gastruloids. We found that cell type composition and tissue-scale spatial organization were largely consistent across gastruloids, but meso-scale patterning of specific cell types varied

Beyond structures: solution NMR as the quantitative engine of integrated structural biology.

Structural biology is moving beyond the determination of static molecular structures toward quantitative descriptions of biomolecular mechanisms. Modern questions increasingly focus on conformational heterogeneity, exchange kinetics, weak and transient interactions, allostery, disorder, assembly, and phase behavior. These properties are often difficult to infer from crystallography, cryo-electron microscopy, scattering, imaging, mass spectrometry, molecular simulations, or structural prediction alone. Solution NMR spectroscopy occupies a distinctive position in this integrated landscape becaus

Activity cliffs resist prediction within and across protein kinases: a leakage-controlled machine-learning analysis of structure-potency discontinuities.

Activity cliffs, that is pairs of closely related molecules with large potency differences, limit the reliability of structure-activity models, and it is commonly assumed that the chemistry responsible for a cliff carries information that generalizes to other targets. We tested this assumption directly across the protein kinase family using machine-learning models trained on measured bioactivity data. From 16,897 Ki and Kd measurements for 20 human kinases (8661 unique standardized structures) we generated 186,663 single-cut matched molecular pairs and labelled 116,845 as activity cliffs (|ΔpA

Amatoxin Intoxication and Wild Mushroom Poisoning: Current Advances in Diagnosis, Risk Stratification, and Clinical Management.

Wild mushroom poisoning remains a major medical and toxicological challenge worldwide because of the diversity of toxic compounds, the broad spectrum of clinical manifestations, and the risk of severe hepatic or renal injury. Early differentiation between self-limiting gastrointestinal syndromes and potentially fatal intoxications with progressive organ failure remain a central clinical challenge. This review examines recent advances in the diagnosis, risk stratification, and therapeutic management of wild mushroom poisoning, with amatoxin intoxication serving as the principal clinical focus.

Neurochemical Mechanisms Underlying Tanshinone-Mediated Neuroprotection and Formulation Strategies in Cerebral Ischemia/Reperfusion Injury.

Cerebral ischemia/reperfusion (I/R) injury represents a major pathological component of ischemic stroke and is driven by a complex cascade of neurochemical and molecular events, including excitotoxicity, oxidative and nitrosative stress, neuroinflammation, blood-brain barrier (BBB) disruption, mitochondrial dysfunction, and regulated cell death pathways such as apoptosis and ferroptosis. Tanshinones, a class of lipophilic diterpenoid quinones derived from Salvia miltiorrhiza (Danshen), have attracted increasing attention as multi-target neuroprotective agents in experimental models of cerebral

PU.1 is a mediator of the reactive stromal response associated with castration-resistant prostate cancer.

Emerging evidence demonstrates the pivotal role played by the tumor microenvironment, particularly cancer-associated fibroblasts, during the development of castration-resistant prostate cancer. In this study, the molecular composition of the tumor microenvironment of androgen-sensitive and castration-resistant metastatic prostate cancer is investigated by utilizing patient-derived xenograft models. Transcriptomic and histological analysis identify the presence of a pro-fibrotic stroma in the castration-resistant (LAPC9) versus the castration-sensitive (PNPCa, BM18) models, characterized by hig

Structural characterization of Taiwanofungus camphoratus polysaccharide and its ameliorative effects on myelosuppression and immunosuppression by regulating macrophage activation.

Chemotherapy-induced myelosuppression and immunosuppression impair anticancer efficacy, while macrophages maintain hematopoietic and immune homeostasis. The potential of Taiwanofungus camphoratus polysaccharides to alleviate these two conditions through macrophage modulation remains unexplored. This study focuses on a bioactive polysaccharide from Taiwanofungus camphoratus mycelium, aiming to characterize it and explore its molecular mechanism in alleviating myelosuppression and immunosuppression. Using advanced purification and analytical techniques, we identified a Taiwanofungus camphoratus

Single-cell transcriptomic analyses of HSV-1 reactivation from latently infected tree shrew and mouse trigeminal ganglia reveal differing molecular and cellular processes.

Herpes simplex virus type 1 (HSV-1) infects over 70% of the population and establishes lifelong latent infection with periodic reactivation in humans, resulting in various related diseases. However, the molecular and cellular events underlying the transition of HSV-1 from latency to reactivation remain poorly understood. In this study, we used bulk RNA sequencing and single-cell transcriptomic analyses to dissect the cellular and molecular events of HSV-1 latency-reactivation transition in infected trigeminal ganglia (TG) in both mouse and tree shrew infection models. We found that mice exhibi
