Genome-resolved metagenomics reveals rare taxa and functional traits in two contrasting agricultural fields.

Agricultural soils harbor highly diverse and functionally rich microbial communities, yet much of their genomic potential remains unexplored. Here, we present a genome-resolved metagenomic analysis of 455 soil samples collected at different depths and seasonal stages across two Danish agricultural fields representing sandy and clay soil types. Ultra-deep shotgun sequencing enabled the recovery of 58 831 medium to high-quality prokaryotic metagenome-assembled genomes (MAGs), which were dereplicated into 56 340 strain-level MAGs and 9090 species-level genome bins (SGBs) spanning 49 prokaryotic p…

The spatial and environmental distribution of the global eddy covariance tower network.

Eddy covariance has revolutionized our understanding of ecosystem-atmosphere interactions. Multiple studies have characterized the climate space occupied by flux tower networks, but none to our knowledge have characterized if eddy covariance sites represent the global distribution of soil characteristics that are critical for determining ecosystem function or studied the distances between towers to apply ‘paired’ tower studies. Of 1233 global eddy covariance towers explored here, half had a nearest neighbor within 10 km. Soil database pixels with towers have nearly 20% more silt and 8% less sa…

Surfactants promote microbial CO2 fixation by enhancing nutrient utilization.

Surfactants, essential chemicals in daily life, are widely utilized across industries, from pharmaceuticals to agriculture, leading to their extensive presence in soils and aquatic environments. Meanwhile, as microbial metabolites, surfactants play a crucial role in enhancing nutrient utilization and promoting the rapid growth of microorganisms. This study aimed to use anionic, nonionic, and cationic surfactants to promote the growth of autotrophic microorganisms and break through the bottleneck of low microbial CO2 fixation efficiency. Among them, only anionic surfactants exhibited significan…

Mixed gas nanobubbles promote microbial CO2 fixation: Universal verification, mechanism, and application.

Low carbon fixation efficiency of chemoautotrophic microorganisms significantly hinders the advancement of non-photosynthetic microbial CO2 … he activity of key carbon fixation enzymes. Additionally, mixed gas nanobubbles were applied to the soil to verify its effect on improving carbon sink. The results showed that nanobubbles could adsorb onto the soil and persist for extended periods, not only altering the soil's porous structure but also increasing the soil's organic carbon content by 24 …

The Effects of Forest Harvesting on Total and Methylmercury Concentrations in Surface Waters Depend on Harvest Practices and Physical Site Characteristics.

Forest harvesting can lead to mercury (Hg) mobilization from soils to aquatic habitats and promote the transformation of inorganic Hg to highly neurotoxic and bioaccumulative methyl-Hg (MeHg). Multiple past studies reveal broad variation of stream water MeHg and total Hg (THg) concentration responses to forest harvesting, which has confounded messaging to forest and resource managers. To advance beyond divergent and sometimes contradictory findings, we synthesized information for 23 previously studied catchments in North America and Fennoscandia and compiled a uniform set of soil, landscape, a…

Edaphological and water quality conditions that limit agricultural development in semi-arid zones of Northeastern Mexico.

Salinity is one of the main causes of soil degradation, which reduces the capacity for biomass production. Naturally, saline soil is related to climatic, hydrogeological, and edaphic processes. Evaporite rocks are a potential source of gypsum and anhydrite in climates where annual rainfall does not exceed 400 mm. Like any salt, anhydrite contributes to salinity processes that reduce osmotic potential in plants, giving rise to water stress that reduces turgor in plants. In the Zona Media of San Luis Potosí, soil salinity is not homogeneous but rather varies spatially and is associated with soil…

Protective effects of farnesol on a Rhizobium strain exposed to cadmium.

Soil acts as a repository for many metals that human activity releases into the environment. Cadmium enters agricultural soils primarily from application of phosphate fertilizers and sewage sludge. Among soil bacteria, rhizobia have a great agronomic and environmental significance and are major contributors to a sustainable maintenance of soil fertility. However, the services that this group of microorganisms provides are affected by environmental constraints, such as Cd contamination. Bioactive compounds also influence soil microorganisms. Farnesol is a phytocompound with recognized bioactivi…

Simultaneous immobilization strategy of anionic metalloids and cationic metals in agricultural systems: A review.

Concurrent heavy metals remediation in natural environments poses significant challenges due to factors like metal speciation and interactions with soil moisture. This review focuses on strategies for immobilizing both anionic and cationic metals simultaneously in soil-crop systems. Key approaches include water management, biochar utilization, stabilizing agents, nanotechnology, fertilization, and bioremediation. Sprinkler or intermittent irrigation combined with soil amendments/biochar effectively immobilizes As/Cd/Pb simultaneously. This immobilization occurs through continuous adsorption-de…

Iron oxides promote physicochemical stabilization of carbon despite enhancing microbial activity in the rice rhizosphere.

Rice rhizosphere soil is a hotspot of microbial activity and a complex interplay between soil abiotic properties, microbial community and organic carbon (C). The iron (Fe) plaque formation in the rice rhizosphere promotes Fe-bound organic C formation and increases microbial activity. Yet, the overall impact of Fe on C storage via physicochemical stabilization and microbial mineralization of rhizodeposits (rhizo-C) and soil organic C (SOC) in the rice rhizosphere remain unclear. We conducted a microcosm experiment using 13C-CO2 pulse labeling to grow rice (Oryza sativa L.) with four levels of α…

Calcium induces long-term legacy effects in a subalpine ecosystem.

Human activities have transformed a significant proportion of the world's land surface, with profound effects on ecosystem processes. Soil applications of macronutrients such as nitrate, phosphorus, potassium or calcium are routinely used in the management of croplands, grasslands and forests to improve plant health or increase productivity. However, while the effects of continuous fertilization and liming on terrestrial ecosystems are well documented, remarkably little is known about the legacy effect of historical fertilization and liming events in terrestrial ecosystems and of the mechanism…

Inducing Inorganic Carbon Accrual in Subsoil through Biochar Application on Calcareous Topsoil.

Biochar amendments add persistent organic carbon to soil and can stabilize rhizodeposits and existing soil organic carbon (SOC), but effects of biochar on subsoil carbon stocks have been overlooked. We quantified changes in soil inorganic carbon (SIC) and SOC to 2 m depth 10 years after biochar application to calcareous soil. The total soil carbon (i.e., existing SOC, SIC, and biochar-C) increased by 71, 182, and 210% for B30, B60, and B90, respectively. Biochar application at 30, 60, and 90 t ha-1 rates significantly increased SIC by 10, 38, and 68 t ha-1, respectively, with accumulation main…
