Superior immunogenicity of HCV envelope glycoproteins when adjuvanted with cyclic-di-AMP, a STING activator or archaeosomes.

Three decades after the discovery, hepatitis C virus (HCV) is still the leading cause of liver transplantation and poses a major threat to global health. In spite of recent advances in the development of direct acting antivirals, there is still a need for a prophylactic vaccine to limit the virus spread and protect at-risk populations, especially in developing countries, where the cost of the new treatments may severely limit access. The use of recombinant HCV glycoproteins E1E2 (rE1E2) in combination with the MF59, an oil-in-water emulsion-based adjuvant, has previously been shown to reduce t

Molecular dynamics study of the archaeal aquaporin AqpM.

BACKGROUND: Aquaporins are a large family of transmembrane channel proteins that are present throughout all domains of life and are implicated in human disorders. These channels, allow the passive but selective movement of water and other small neutral solutes across cell membranes. Aquaporins have been classified into two sub-families: i) strict aquaporins that only allow the passage of water and ii) the less selective aquaglyceroporins that transport water and other neutral solutes, such as glycerol, CO2 or urea. Recently, the identification and characterization of a number of archaeal and b…

Phylogenetic microarray analysis of a microbial community performing reductive dechlorination at a TCE-contaminated site.

A high-density phylogenetic microarray (PhyloChip) was applied to track bacterial and archaeal populations through different phases of remediation at Ft. Lewis, WA, a trichloroethene (TCE)-contaminated groundwater site. Biostimulation with whey, and bioaugmentation with a Dehalococcoides-containing enrichment culture were strategies implemented to enhance dechlorination. As a measure of species richness, over 1300 operational taxonomic units (OTUs) were detected in DNA from groundwater samples extracted during different stages of treatment and in the bioaugmentation culture. In order to determ…

A New Family of Electron-Bifurcating Enzymes Represented by Ferredoxin- and NAD-Dependent Glycerol-3-Phosphate Oxidoreductase.

Glycerol is abundant in natural environments and is utilized by many microbes. In aerobes, it is typically converted, via glycerol-3-phospha … lyols in addition to glycerol. The remaining ∼40% are present in Gammaproteobacteria and halophilic archaea but here FngA is associated with homologues of E. coli GlpBC, which are unrelated to FngBC, and these enzymes typically only use glycerol. It is therefore proposed that P. furiosus FngABC and the previously characterized E. coli GlpABC are disparate …

Seasonal asynchrony of nitrification and nitrogen uptake in marginal seas: Implications for reassessing new production.

The classical "new production" paradigm, designed for stable open-ocean ecosystems, distorts biological carbon pump assessments when applied to marginal seas-that receive substantial exogenous reduced nitrogen (N). Here, using 15N isotope tracing in the spring and autumn Bohai and Yellow Seas, we simultaneously quantified nitrification and N uptake rates and coupled these with microbial community dynamics. Our results reveal a pronounced seasonal asynchrony between nitrification and N uptake. In spring, high irradiance inhibited ammonia-oxidizing archaea, resulting in negligible nitrification …

The c-di-AMP binding protein NadD from Mesomycoplasma ovipneumoniae functions as a phosphodiesterase that inhibits host inflammatory responses.

Cyclic dimeric adenosine monophosphate (c-di-AMP) is a second messenger commonly found in bacteria, particularly within the Firmicutes and Actinobacteria phyla, as well as in Archaea. Phosphodiesterase (PDE) is an enzyme that plays a crucial role in regulating the homeostasis of bacterial c-di-AMP and is capable of hydrolysing this molecule both intracellularly and extracellularly. This enzymatic activity influences various physiological functions in bacteria, modulates the host immune response, and impacts the pathogenic processes of infectious agents. Mesomycoplasma ovipneumoniae (M. ovipneu…

A broad-spectrum phage-encoded mechanism to disarm bacterial type IV filaments.

Bacteria-specific viruses, or phages, can modify host cell physiology to thwart competitors. The Pseudomonas aeruginosa-specific phage DMS3 encodes Aqs1, a protein inhibitor of type IV pilus (T4P) function. T4P are important virulence factors widely distributed in bacteria and archaea, but they are also common P. aeruginosa phage receptors. Disabling these structures therefore prevents host cell recognition by other phages that leverage these filaments for infection. Aqs1 disrupts pilus production by binding to PilB, the hexameric ATPase required to power T4P filament extension, though several…

S-Adenosyl-L-Homocysteine Hydrolase (SAHH): Structure, Function, and Applications.

S-adenosyl-L-homocysteine hydrolase (SAHH) is an evolutionarily conserved enzyme present in eukaryotes, bacteria, and archaea. As the rate-limiting enzyme in the methionine cycle, it catalyzes the reversible hydrolysis of S-adenosyl-L-homocysteine (SAH) to adenosine and homocysteine, thereby modulating the S-adenosylmethionine/SAH ratio and cellular methylation potential. Dysregulation of SAHH activity is causally linked to cancer, cardiovascular disorders, and neurodegenerative conditions. This review systematically examines the biological distribution, catalytic mechanisms, structural archit…

Structural and mechanistic investigation of the anti-CRISPR protein AcrIE5 using NMR spectroscopy and AlphaFold modeling.

The CRISPR-Cas system employs RNA-guided endonucleases to protect bacteria and archaea from invading bacteriophages and plasmids. In response, bacteriophages have evolved anti-CRISPR proteins that inhibit diverse types of the CRISPR-Cas system. AcrIE5 was discovered from the mobile genetic elements of Pseudomonas aeruginosa, and potently inhibits the type I-E CRISPR-Cas system of P. aeruginosa. Here, we determined the solution structure of AcrIE5 using NMR spectroscopy, which adopts a novel αβ fold comprising three α-helices and two β-strands. AcrIE5 harbors a mobile loop between the β-strands…

Molecular properties of a viral heliorhodopsin, V2HeR2.

Heliorhodopsin (HeR) is a family of microbial rhodopsin discovered in 2018, whose genes are found from archaea, bacteria, unicellular eukaryotes, and giant viruses. Viral heliorhodopsins are classified into VHeR1-4 based on their amino acid sequences, and we previously reported the proton transport activity for V2HeR3. In this study, we report molecular properties of V2HeR2. V2HeR2 contains all-trans retinal predominantly in the dark, and the protonated Schiff base is stabilized by a counterion. The photocycle is described by the sequentially-formed K, M, and O intermediates. The O intermediat…

Structural analysis of the ribosome assembly factor Nep1, an N1-specific pseudouridine methyltransferase, reveals mechanistic insights.

Nucleolar essential protein 1 (Nep1; also known as ribosomal RNA small subunit methyltransferase Nep1) is a crucial factor in forming small ribosomal subunits in eukaryotes and archaea. Nep1 possesses an S-adenosyl-L-methionine (SAM)-dependent SpoU-TrmD (SPOUT) ribosomal RNA (rRNA) methyltransferase (MTase) fold and catalyzes pseudouridine (Ψ) methylation at specific sites of the small subunit (SSU) rRNA. Mutations in Nep1 proteins result in a severe developmental disorder in humans and reduced growth in yeast, suggesting its role in ribosome biogenesis. In this study, the crystal structures o…

CO2 agitation combined with magnetized biochar to alleviate "ammonia inhibited steady-state": Exploring the mechanism by combining metagenomics with macroscopic indicators.

The "ammonia inhibited steady-state" phenomenon is frequently observed in the anaerobic digestion (AD) process of nitrogen-rich substrates. … , it accelerated the attachment of microorganisms, which made the DIET pathway between bacteria and archaea efficient. Under CO2 agitation, the attachment of functional microorganisms to the biochar accelerated. Biochar weakened the synthesis of bioelectronic carriers (Cyt-c and chemosensory pili), while the electroactivity of the AD system was enhanced. …
