Early Evolution of the Prokaryotic Transcription Factor Repertoire.

Transcription initiation is regulated by transcription factors (TFs). Though TFs determine phenotype, they are nonessential for minimal cellular life. Given this and the idea that it is a certain level of organism "complexity" that calls for transcription regulation, we traced the evolution of TF repertoire on a bacterio-archaeal phylogeny using a dataset of ∼500,000 TFs. The most ancestral prokaryotes probably encoded multiple TFs. These, based on functions of extant relatives, possibly regulated sugar-fermentation metabolism, sensed overall metabolic state and redox, responded to DNA damage

Synthesis of molecular data on Mactroidea (Bivalvia): phylogenetic implications and open questions.

Molecular phylogenetics have clarified high-level evolutionary relationships across the tree of life, but sampling is highly uneven at lower levels, particularly for marine organisms. Here, we synthesize all publicly available Sanger sequencing data for the diverse yet under-sampled marine bivalve superfamily Mactroidea to provide a unified molecular and paleontological framework, and to guide targeted sampling for a more complete understanding of the group's evolutionary history. We infer two complementary phylogenetic estimates, one using a comprehensive eight-gene alignment that maximizes t

Mitochondria before we knew them.

In this issue of Cell, Chen et al. chart mitochondrial proteome diversity across eukaryotes, revealing an unexpectedly complex ancestral proteome alongside extensive lineage-specific innovation. Their broad phylogenetic reconstruction provides new insights into the mitochondrial proteome of the last eukaryotic common ancestor while unearthing a wealth of unexplored mitochondrial biology outside of traditional model systems.

CAMUS: scalable phylogenetic network estimation.

MOTIVATION: Phylogenetic networks are models of evolution that go beyond trees, and so represent reticulate events such as horizontal gene transfer or hybridization, which are frequently found in many taxa. Yet, the estimation of phylogenetic networks is extremely computationally challenging, and nearly all methods are limited to very small datasets with perhaps 10-15 species (some limited to even smaller numbers). RESULTS: We introduce Constrained Algorithm Maximizing qUartetS (CAMUS), a scalable method for phylogenetic network estimation. CAMUS takes an input rooted constraint tree T as wel

Rise of the viral giants: common themes underlying genome gigantism in eukaryotic viruses and bacteriophages.

Recent research has shown that the biosphere harbors an immense diversity of large and complex DNA viruses that infect a wide range of hosts. This is best exemplified by giant viruses of eukaryotes (phylum Nucleocytoviricota) and large phages, also referred to as jumbo phages, that infect bacteria (class Caudoviricetes). Both groups independently evolved large genomes and complex infection strategies, and recent research reveals striking convergences between these viral groups despite their distinct evolutionary origins. Virus factories and phage nuclei separate transcription from translation,

Tandem Duplication-Driven Neofunctionalization of UDP-Glycosyltransferases Shapes the Diversification of Triterpenoid Saponins in the Cucurbitaceae.

Tandem duplication of tailoring enzymes allows evolutionary innovation that diversifies plant specialized metabolism. Here, we present an interesting example of how tandem duplicated UDP-glycosyltransferases undergo neofunctionalization and shape the chemical diversity of triterpenoid saponins in the Cucurbitaceae family. A chromosome-level genome of Siraitia grosvenorii was assembled and aligned with multiple cucurbit genomes, revealing a specific UGT73AM tandem duplication responsible for regio-selective glycosylation (e.g. the rare 1,4-linked disaccharide) of diverse saponins such as mogros

Microbial Synthesis of Daphnetin by Engineering 2-Oxoglutarate-Dependent Dioxygenases.

Daphnetin is a clinically established coumarin, but its native biosynthetic pathway remains elusive. In this study, a 2-oxoglutarate-dependent dioxygenase (2OGD), AtS8H, was identified that hydroxylates umbelliferone (UMB) to daphnetin , enabling the design of an artificial biosynthetic pathway. However, the pathway efficiency was constrained by the poor solubility of AtS8H and the low catalytic activity of the upstream 2OGD enzyme IbC2'H. To enhance AtS8H solubility, we developed an integrated strategy combining ProteinMPNN-guided sequence redesign with surface charge engineering. The obtaine

Evolution of sex chromosomes in seed plants.

In seed plants (angiosperms and gymnosperms), sex is typically determined in the diploid sporophyte phase of the life cycle by sex chromosomes. This contrasts with bryophytes (mosses, liverworts, and hornworts), in which sex chromosomes act in the haploid gametophyte, whereas vascular non-seed plants (ferns and their allies) are not currently known to possess sex chromosomes. In seed plants, sex is usually controlled by one or several dominant factors in a non-recombining region. The causes of recombination suppression remain debated, but its consequences are increasingly well understood. Thes

Unique Tunicate Traits Possibly Encoded by Horizontally Transferred Genes.

While horizontal gene transfer (HGT) is common among prokaryotes, its prevalence and impact among metazoans are debatable. A clear example of HGT in animals is the cellulose synthase gene in tunicates, invertebrate chordates that possess the unique ability to produce a cellulose-containing tunic, despite sharing a conserved larval body plan with vertebrates. To investigate evolutionary roles of HGT in animals, we surveyed the genome of a tunicate and identified eight groups of candidate genes that are unlikely to have been vertically transferred. Notably, these candidates encode proteins poten

Why did some viruses evolve to be giants while others did not?

Viruses are ubiquitous mobile genetic elements that are obligate symbionts of cellular life forms and replicate exclusively within host cells. The current taxonomy of viruses includes 10 realms (the top rank taxon), 8 of which have small genomes in the range of one to about 60 kilobases and commensurately small virions. However, the two realms of viruses with double-stranded DNA genomes, Varidnaviria and Duplodnaviria, include several groups of viruses known as giant viruses, with genomes reaching nearly 5 megabase pairs, larger than the genomes of the majority of bacteria and archaea, and lar

Intrinsic apoptosis in nematodes: Evolutionary plasticity and biotechnological opportunities.

Intrinsic apoptosis is a form of programmed cell death that underpins development, tissue homeostasis and stress responses across Metazoa. In roundworms (nematodes), the pathway was first genetically defined in the free-living nematode Caenorhabditis elegans, yet how it has diversified and operates across the phylum Nematoda, encompassing parasites of humans and animals spanning clades I-V, remains incompletely resolved. Here, we synthesise comparative genomic, structural and functional evidence to establish a framework for intrinsic apoptosis in nematodes. Although the core CED-9-CED-4-CED-3

De novo genome assemblies of threatened Asian hornbills (Bucerotidae) reveal declining population trajectories during the late Pleistocene.

BACKGROUND: Asian hornbills are flagship species of the wet tropics that face significant threats from hunting, habitat loss, and fragmentation. Despite being conservation flagships, whole genome information is available for only two of the 32 Asian hornbill species. In this study, we provide the first de novo genome assemblies for four hornbill species (Bucerotidae) in Asia. METHODS: We used a combination of long-read and short-read sequencing data to assemble and annotate de novo hybrid genomes of four species of hornbills. We also assembled and compared mitochondrial genomes of these speci

Ancient pathogen genomics in Africa: Current evidence and future directions.

Ancient pathogen genomics has redefined how infectious disease histories are reconstructed, revealing unexpected origins, transmission routes, and lineage turnovers that are invisible from modern genomes alone. Yet, this perspective remains heavily biased toward Eurasia, leaving Africa-central to human evolution and home to diverse ecological settings relevant to zoonotic and vector-borne disease emergence-largely unexplored. In this review, we assess the current state of ancient pathogen research in Africa and synthesize insights from bacterial, parasitic, and viral perspectives. We identify

Laboratory evolution drives continued genome degradation in the facultative tsetse symbiont Sodalis glossinidius.

Bacterial symbionts of insects undergo dramatic genome reduction during their evolutionary transition from free-living to host-dependent lifestyles, but the dynamics of genome degradation remain poorly understood due to the difficulty of observing these processes in real-time. Sodalis glossinidius, a facultative bacterial endosymbiont of tsetse flies, provides an exceptional opportunity to study this transition experimentally: Unlike highly specialised obligate symbionts, S. glossinidius can be cultured in vitro and retains a large genome (4 Mbp) with extensive pseudogene content (49%, vs. ~ 1

Convergent evolution of viral-like Borg archaeal extrachromosomal elements and giant eukaryotic viruses.

Borgs are huge extrachromosomal elements of anaerobic methane-oxidizing archaea. They exist in exceedingly complex microbiomes, lack cultivated hosts and have few protein functional annotations, precluding their classification as plasmids, viruses or other. Here, we use in silico structure prediction methods to investigate potential roles for ~10,000 Borg proteins. Prioritizing analysis of multicopy genes that could signal importance for Borg lifestyles, we uncover highly represented de-ubiquitination-like Zn-metalloproteases that may counter host targeting of Borg proteins for proteolysis. Adaptive laboratory evolution for improving acetogen gas fermentation.

Gas fermentation using acetogens can help humankind transition from petroleum-based industries to more sustainable alternatives. Acetogens are a unique set of organisms that efficiently convert carbon oxide waste gases into chemicals, such as ethanol and acetate. While acetogens are already used in commercially operated bioprocess facilities, the field is still affected by challenging genetic manipulation workflows and a developing knowledge of acetogen metabolism. Adaptive laboratory evolution (ALE) can uniquely contribute here, through evolution of organisms guided by synthetically created n

Directed Evolution of Copper-Substituted Nonheme Enzymes for Enantioselective Alkene Oxytrifluoromethylation.

Trifluoromethylation is a coveted transformation due to the unique properties of the trifluoromethyl (-CF3) group and the importance of organofluorine compounds. Enzymes that can catalyze the formation of C-CF3 bonds would therefore be highly desirable. However, such "trifluoromethylases" are rare. Here, we report a biocatalytic platform for constructing CF3-substituted lactones via intramolecular alkene oxytrifluoromethylation based on hydroxymandelate synthase from Amycolatopsis orientalis (AoHMS), a nonheme iron enzyme. The key feature that enabled the development of this enzymatic system w

Evolution of ancient satellite DNAs in extant alligators and caimans (Crocodylia, Reptilia).

BACKGROUND: Crocodilians are one of the oldest extant vertebrate lineages, exhibiting a combination of evolutionary success and morphological resilience that has persisted throughout the history of life on Earth. This ability to endure over such a long geological time span is of great evolutionary importance. Here, we have utilized the combination of genomic and chromosomal data to identify and compare the full catalogs of satellite DNA families (satDNAs, i.e., the satellitomes) of 5 out of the 8 extant Alligatoridae species. As crocodilian genomes reveal ancestral patterns of evolution, by em

Pertussis vaccines, epidemiology and evolution.

Pertussis, which is caused by Bordetella pertussis, has plagued humans for at least 800 years, is highly infectious and can be fatal in the unvaccinated, especially very young infants. Although the rollout of whole-cell pertussis (wP) vaccines in the 1940s and 1950s was associated with a drastic drop in incidence, concerns regarding the reactogenicity of wP vaccines led to the development of a new generation of safer, acellular (aP) vaccines that have been adopted mainly in high-income countries. Over the past 20 years, some countries that boast high aP coverage have experienced a resurgence i
