BACKGROUND: Ring chromosomes are one category of structurally abnormal chromosomes that can lead to severe growth retardation and other clinical defects. Traditionally, their diagnosis and characterization has largely relied on conventional cytogenetics and fluorescence in situ hybridization, array-based comparative genomic hybridization and single nucleotide polymorphism array-based comparative genomic hybridization. However, these methods are ineffectively at characterizing the ring chromosome structure and only offer a low resolution mapping of breakpoints. Here, we applied whole-genome low

Schizophrenia is a severe, complex mental disorder characterized by a combination of positive symptoms, negative symptoms, and impaired cognitive function. Schizophrenia is highly heritable (~80%) with multifactorial etiology and complex polygenic genetic architecture. Despite the large number of genetic variants associated with schizophrenia, few causal variants have been established. Gaining insight into the mechanistic influences of these genetic variants may facilitate our ability to apply these findings to prevention and treatment. Though there have been more than 300 studies of gene expr

Chromosome organization and repetitive DNA distribution are important components of genome evolution in teleost fishes but remain poorly characterized in many species of ecological and conservation relevance. We performed a detailed cytogenetic analysis of the southern pygmy perch, Nannoperca australis, a small freshwater species widely used in studies of population structure and evolutionary ecology in southeastern Australia. Mitotic chromosomes were examined using Giemsa staining, C-banding, CMA3 fluorochrome staining, fluorescence in situ hybridization (FISH) with 5S and 28S rDNA probes, te

With advances in genomic technologies, it has become increasingly feasible to generate large numbers of loci to address population genetic and phylogeographic questions. Nevertheless, many widespread and relatively abundant species remain unsampled using molecular approaches. The lined snake (Tropidoclonion lineatum), a semi-fossorial snake distributed across the Great Plains, is one such example. Despite the historical recognition of multiple subspecies based on noted variation in morphological characters, no formal molecular investigation of population structure has been conducted to date du

In the last decade, the emergence of variant strains of avian orthoreovirus (ARV) has caused an enormous economic impact on the poultry industry across China and other countries. This study aimed to evaluate the molecular evolution of the ARV lineages detected in Chinese commercial broiler farms. Firstly, ARV isolation and identification of commercial broiler arthritis cases from different provinces in China from 2016 to 2021 were conducted. A total of 51 pure ARV isolates were obtained. Sequencing results showed that there were five genotypes of the strains isolated in this study, of which ge

Many of the pathogens perceived to pose the greatest risk to humans are viral zoonoses, responsible for a range of emerging and endemic infectious diseases. Phylogeography is a useful tool to understand the processes that give rise to spatial patterns and drive dynamics in virus populations. Increasingly, whole-genome information is being used to uncover these patterns, but the limits of phylogenetic resolution that can be achieved with this are unclear. Here, whole-genome variation was used to uncover fine-scale population structure in endemic canine rabies virus circulating in Tanzania. This

The Hetian Gray Donkeys (China_HTQD) and Xinjiang Donkeys (China_XJD) are representative local donkey breeds in Xinjiang, China, that show significant differences in production phenotypes, such as body size and coat color. However, their genetic background and the molecular mechanisms influenced by artificial selection have not been systematically elucidated. This study integrated whole-genome data from 60 newly sequenced China_HTQD and China_XJD individuals, along with 155 global reference datasets from the NCBI database, to construct a modern donkey whole-genome variation set covering domest

BACKGROUND/OBJECTIVES: Vitamin D deficiency is a global health concern, yet circulating 25-hydroxyvitamin D (25OHD) concentrations vary substantially across geographical regions and ancestral groups. Genetic predisposition may contribute to these differences. This systematic review aimed to synthesize evidence from genome-wide association studies (GWAS) on genetic variation associated with circulating 25OHD across populations from different ancestral backgrounds and to evaluate linkage disequilibrium (LD) between reported variants.
METHODS: A systematic review was conducted according to PRISM

The genus Taenia belongs to the class Cestoda and comprises a diverse group of species of medical, veterinary, and ecological importance. These tapeworms exhibit complex life cycles involving carnivorous definitive hosts and herbivorous or omnivorous intermediate hosts. Taenia solium, T. saginata, and T. asiatica are particularly important due to their impact on human health, notably through taeniasis and cysticercosis. Mitochondrial genomes (mitogenomes) have emerged as powerful tools for taxonomy, diagnostics, and evolutionary studies of these parasites. Complete mitogenome sequences are ava

Optical Genome Mapping (OGM) is an emerging technology in clinical laboratories for identifying copy number and structural variations in the DNA of patients with haematological malignancies. A critical initial step is the isolation of ultra-high molecular weight genomic DNA (UHMW gDNA), which typically requires 1.5 million white blood cells. However, this cell number is not always achievable in clinical practice due to various limitations. For instance, diagnostic analysis of multiple myeloma (MM) is should be performed on CD138-positive cells derived from bone marrow aspirates (BMA), where bo

The massive molecular profiling of thousands of cancer patients has led to the identification of many tumor type specific driver genes. However, only a few (or none) of them are present in each individual tumor and, to enable precision oncology, we need to interpret the alterations found in a single patient. Cancer PanorOmics (http://panoromics.irbbarcelona.org) is a web-based resource to contextualize genomic variations detected in a personal cancer genome within the body of clinical and scientific evidence available for 26 tumor types, offering complementary cohort- and patient-centric views

Complex chromosomal rearrangements such as translocations play a critical role in oncogenesis. Translocation detection is vital to decipher their biological role in activating cancer-associated mechanisms. High-throughput chromosomal conformations capture (Hi-C) data have shown promising progress in unveiling the genome variations in a disease condition. Until now, multiple structural data (Hi-C)-based methods are available that can detect translocations in cancer genomes. However, the consistency and specificity of Hi-C-based translocation results still need to be validated with conventional

It was shown recently that mutations of the ATRX gene give rise to a severe, X-linked form of syndromal mental retardation associated with alpha thalassaemia (ATR-X syndrome). In this study, we have characterised the full-length cDNA and predicted structure of the ATRX protein. Comparative analysis shows that it is an entirely new member of the SNF2 subgroup of a superfamily of proteins with similar ATPase and helicase domains. ATRX probably acts as a regulator of gene expression. Definition of its genomic structure enabled us to identify four novel splicing defects by screening 52 affected in

The environmental challenges the human malaria parasite, Plasmodium falciparum, faces during its progression into its various lifecycle stages warrant the use of effective and highly regulated access to chromatin for transcriptional regulation. Microrchidia (MORC) proteins have been implicated in DNA compaction and gene silencing across plant and animal kingdoms. Accumulating evidence has shed light into the role MORC protein plays as a transcriptional switch in apicomplexan parasites. The rapid development in the last 10-15 years of microarray technologies, such as oligonucleotide array Comparative Genomic Hybridization (CGH) and Single Nucleotide Polymorphisms (SNP) genotyping array, has improved the identification of fine chromosomal structural variants, ranging in length from kilobases (kb) to megabases (Mb), as an important cause of genetic differences among healthy individuals and also as disease-susceptibility and/or disease-causing factors. Structural genomic variations due to unbalanced chromosomal rearrangements are known as Copy-Number Variants (CNVs) and these in

The selective vulnerability of distinct regions of the brain is a critical factor in neurodegenerative disorders. In Alzheimer's disease (AD), neurons in hippocampus situated in medial temporal lobe are immensely damaged. Identifying tissue-specific variants is essential in order to perceive the selective vulnerability in AD. In current work, we aligned mRNA-seq data with HG19/HG38 genomic assembly and identified specific variations present in temporal, frontal and other lobes of the AD using sequence alignment map tools. We compared the results with the genome-wide association and gene expres

Rhizosphere microbiome critically influences plant growth and health, yet the genetic mechanisms underlying host regulation of microbiome composition remain unclear. Here, we analyzed whole-genome genotype and 16S rhizosphere microbiome data from 432 globally sourced eggplant accessions (Solanum melongena L.). Eggplant population structure corresponded to geographic origins, with rhizosphere microbiomes varying significantly among subpopulations. Host genetics explains 9%-39% of the variation in individual microbial taxa abundance, with core taxa more affected by host genetic variation. Microb

Pullorum disease is a bacterial disease caused by Salmonella pullorum in chickens, which is characterized by gastrointestinal infection and diarrhea. In traditional perspectives, research on pullorum disease primarily focused on clinical symptoms, epidemiological characteristics, and the pathogenic sites. This study, however, approaches the subject from the standpoint of host genetic basis and gut microbiota. For the positive and negative offspring chicks, which are the offspring of positive roosters and hens and negative roosters and hens, respectively, we conducted whole-genome association a
