Independent nuclear and organellar mechanisms determine apicoplast fate in malaria parasites.

The apicoplast organelle of the malaria parasite, Plasmodium falciparum, is essential for parasite replication, though its cell cycle regulation remains poorly understood. We developed a dynamic live-imaging platform with analytical capabilities to track subcellular structures throughout the parasite's 48-h intraerythrocytic life cycle. Our analysis revealed four distinct morphological stages in apicoplast development that correlate with nuclear replication. We identified a critical "Crown" morphology stage required for nucleus-apicoplast attachment, where the apicoplast stretches across multi

Polyphonia: detecting inter-sample contamination in viral genomic sequencing data.

SUMMARY: In viral genomic research and surveillance, inter-sample contamination can affect variant detection, analysis of within-host evolution, outbreak reconstruction, and detection of superinfections and recombination events. While sample barcoding methods exist to track inter-sample contamination, they are not always used and can only detect contamination in the experimental pipeline from the point they are added. The underlying genomic information in a sample, however, carries information about inter-sample contamination occurring at any stage. Here, we present Polyphonia, a tool for dete

Biallelic CC2D2A variants, SNV and LINE-1 insertion simultaneously identified in siblings using long-read whole-genome sequencing and haplotype phasing.

Joubert syndrome (JBTS) is characterized by a magnetic resonance imaging appearance called 'molar tooth sign', neonatal breathing dysregulation and hypotonia, and developmental delay. Whole-exome analysis based on short-read sequencing has often contributed to the identification of causative single-nucleotide variants in patients clinically diagnosed with JBTS. However, ~10% of them are still undiagnosed even though a single possible pathogenic variant has been identified. We report a successful identification of biallelic variants using long-read whole-genome sequencing and haplotype phasing

The Application of the CRISPR/Cas9 System in the Treatment of Hepatitis B Liver Cancer.

The clustered regularly interspaced short palindromic repeats (CRISPR)/CRISPR-associated protein 9 (Cas9) system was originally discovered in prokaryotes and functions as part of the adaptive immune system. The experimental research of many scholars, as well as scientific and technological advancements, has allowed prokaryote-derived CRISPR/Cas genome-editing systems to transform our ability to manipulate, detect, image, and annotate specific DNA and RNA sequences in the living cells of diverse species. Through modern genetic engineering editing technology and high-throughput gene sequencing,

Streptococcus gallolyticus subsp. pasteurianus meningitis complicated by venous sinus thrombosis: A case report.

A case of Streptococcus gallolyticus subsp. pasteurianus meningitis, unusually occurring in a splenectomized patient and complicated by cerebral venous thrombosis, is described. Following presentation with meningism and diagnosis and management of S. gallolyticus meningitis, the patient presented again with a further 4days of fevers and subsequently developed left-sided paresthesias. Cerebral imaging revealed a venous thrombus in the right frontal cortical veins and left sigmoid sinus. The patient recovered following 4 weeks of intravenous ceftriaxone and anticoagulation with enoxaparin and th

A genomic case study of desmoplastic small round cell tumor: comprehensive analysis reveals insights into potential therapeutic targets and development of a monitoring tool for a rare and aggressive disease.

BACKGROUND: Genome-wide profiling of rare tumors is crucial for improvement of diagnosis, treatment, and, consequently, achieving better outcomes. Desmoplastic small round cell tumor (DSRCT) is a rare type of sarcoma arising from mesenchymal cells of abdominal peritoneum that usually develops in male adolescents and young adults. A specific translocation, t(11;22)(p13;q12), resulting in EWS and WT1 gene fusion is the only recurrent molecular hallmark and no other genetic factor has been associated to this aggressive tumor. Here, we present a comprehensive genomic profiling of one DSRCT affecti

A hybrid microfluidic device for on-demand orientation and multidirectional imaging of C. elegans organs and neurons.

C. elegans is a well-known model organism in biology and neuroscience with a simple cellular (959 cells) and nervous (302 neurons) system and a relatively homologous (40%) genome to humans. Lateral and longitudinal manipulation of C. elegans to a favorable orientation is important in many applications such as neural and cellular imaging, laser ablation, microinjection, and electrophysiology. In this paper, we describe a micro-electro-fluidic device for on-demand manipulation of C. elegans and demonstrate its application in imaging of organs and neurons that cannot be visualized efficiently und

Monitoring of biodistribution and persistence of conditionally replicative adenovirus in a murine model of ovarian cancer using capsid-incorporated mCherry and expression of human somatostatin receptor subtype 2 gene.

A significant limiting factor to the human clinical application of conditionally replicative adenovirus (CRAd)-based virotherapy is the inability to noninvasively monitor these agents and their potential persistence. To address this issue, we proposed a novel imaging approach that combines transient expression of the human somatostatin receptor (SSTR) subtype 2 reporter gene with genetic labeling of the viral capsid with mCherry fluorescent protein. To test this dual modality system, we constructed the Ad5/3Δ24pIXcherry/SSTR CRAd and validated its capacity to generate fluorescent and nuclear s

A hypothesis-generating study of collateral reactivation: a reanalysis of Mycobacterium tuberculosis genomes from 119 recurrent tuberculosis cases.

Recurrent tuberculosis is traditionally classified as exogenous reinfection or endogenous reactivation. We previously proposed "collateral reactivation," in which distinct Mycobacterium tuberculosis subclones derived from a hypothetical original clone are involved in separate disease episodes, in contrast to traditional endogenous ("direct-descent") reactivation. To explore whether collateral reactivation occurs beyond the single case we previously reported, we reanalyzed publicly available whole-genome sequencing data from 123 recurrent tuberculosis cases. After curation, 119 cases (pairwise

Predicting Recurrence of Stage IA Lung Adenocarcinoma Using Circulating Tumor Cell-Free DNA Whole-Genome Mutational Signatures.

Lung adenocarcinoma (LUAD) remains a leading cause of cancer-related mortality. Although for stage IA, LUAD surgery is often curative, recurrence rates remain significant. Liquid biopsy enables monitoring residual disease and predicts recurrence; however, utility in stage IA LUAD is not well established. Tumor-informed whole-genome sequencing (WGS) represents a highly sensitive liquid biopsy method for the analysis of circulating tumor cell-free DNA (ctDNA) without designing and maintaining patient-specific probes. This study aimed to determine the prognostic value of genome-wide tumor-informe

Secretory Carcinoma of the Breast Mimicking Invasive Ductal Carcinoma: A Case Report.

BACKGROUND Secretory breast carcinoma (SBC), an extremely rare malignancy, is related to a chromosomal translocation which leads to an ETV6-NTRK3 fusion mutation. SBC is characterized by eosinophilic secretions and is usually triple-negative, with a small number of patients demonstrating ER-positivity of the tumors. Diagnosis can be challenging and requires genomic testing for confirmation. CASE REPORT A 40-year-old woman presented with a breast mass found on mammography. She underwent an ultrasound-guided biopsy of the tumor. Initial pathology evaluation revealed features consistent with inva

Evolutionary journey and characterisation of a novel pan-gene associated with beer strains of Saccharomyces cerevisiae.

The sequencing of over a thousand Saccharomyces cerevisiae genomes revealed a complex pangenome. Over one third of the discovered genes are not present in the S. cerevisiae core genome but instead are often restricted to a subset of yeast isolates and thus may be important for adaptation to specific environmental niches. We refer to these genes as "pan-genes," being part of the pangenome but not the core genome. Here, we describe the evolutionary journey and characterisation of a novel pan-gene, originally named hypothetical (HYPO) open-reading frame. Phylogenetic analysis reveals that HYPO ha

Dynamic profiles, biodistribution and integration evaluation after intramuscular/intravenous delivery of a novel therapeutic DNA vaccine encoding chicken type II collagen for rheumatoid arthritis in vaccinated normal rodent.

BACKGROUND: The persistence, biodistribution, and risk of integration into the host genome of any new therapeutic DNA vaccine must be established in preclinical studies. We previously developed the DNA vaccine pcDNA-CCOL2A1 encoding chicken type II collagen (CCII) for the treatment of rheumatoid arthritis (RA). In the present study, we characterized its dynamic profile, biodistribution, and potential for genomic DNA integration in normal vaccinated rodent. RESULTS: A real-time quantitative PCR analysis (RT-qPCR) of animals administered a single dose of pcDNA-CCOL2A1 (300 μg/kg by intramuscula

Mutated Huntingtin Causes Testicular Pathology in Transgenic Minipig Boars.

BACKGROUND: Huntington's disease is induced by CAG expansion in a single gene coding the huntingtin protein. The mutated huntingtin (mtHtt) primarily causes degeneration of neurons in the brain, but it also affects peripheral tissues, including testes. OBJECTIVE: We studied sperm and testes of transgenic boars expressing the N-terminal region of human mtHtt. METHODS: In this study, measures of reproductive parameters and electron microscopy (EM) images of spermatozoa and testes of transgenic (TgHD) and wild-type (WT) boars of F1 (24-48 months old) and F2 (12-36 months old) generations were c

VEGA: variational segmentation for copy number detection.

MOTIVATION: Genomic copy number (CN) information is useful to study genetic traits of many diseases. Using array comparative genomic hybridization (aCGH), researchers are able to measure the copy number of thousands of DNA loci at the same time. Therefore, a current challenge in bioinformatics is the development of efficient algorithms to detect the map of aberrant chromosomal regions. METHODS: We describe an approach for the segmentation of copy number aCGH data. Variational estimator for genomic aberrations (VEGA) adopt a variational model used in image segmentation. The optimal segmentatio

Emerging Diagnostics Tools for Severe Male Infertility and Non-obstructive Azoospermia.

Male infertility affects one in 10 men, yet we have seen few changes in the diagnostic tests recommended in the guidelines in the recent decade. Here we review the literature to identify newly available or emerging diagnostic tools in male infertility. From "-omics" (such as genomic, transcriptomics, or proteomics), tests of sperm function, advanced and innovated imaging technology, and integrating artificial intelligence, there are many potential areas where these diagnostic tests can improve patient care. These tools will hopefully allow to continue to unlock the underlying pathophysiology a

Abdominal tuberculosis masquerading as ovarian carcinoma in a Caucasian woman: a diagnostic challenge.

We present a case of a 37-year-old Caucasian woman with abdominal distension and loss of weight. She was initially presumed to be a case of ovarian malignancy due to an elevated serum cancer antigen 125 (CA 125) level and imaging of abdomen and pelvis that showed ascites and bulky ovaries. However, histological examination of biopsy later revealed it to be a case of abdominal tuberculosis (AbT). Ascitic fluid was also found to be positive for Mycobacterium tuberculosis by whole genome sequencing. The patient was started on antituberculosis treatment following which she showed a significant imp

Druggable genome-wide Mendelian randomization analysis identifies potential treatment targets in vascular dementia.

BACKGROUND: There are currently no US Food and Drug Administration-approved treatments for vascular dementia (VaD). Genome-wide approaches have successfully identified druggable targets and treatments for various disorders. In this study, we performed druggable genome-wide two-sample Mendelian randomization (2SMR) analysis to identify possible treatment targets for VaD. METHODS: 2SMR analyses were used to estimate the causal effects of druggable gene expression on VaD risk. The exposure variables were significant cis-expression quantitative trait loci (eQTLs) and cis-protein quantitative trai

Golden rules for optimizing the diagnostic pathway of IDH-mutant tumors: bridging evidence and clinical practice in cholangiocarcinoma and adult-type diffuse gliomas.

BACKGROUND: Mutations in the isocitrate dehydrogenase (IDH) genes are key biomarkers in intrahepatic cholangiocarcinoma (CCA) and adult-type diffuse gliomas, although real-world adoption of comprehensive molecular diagnostics remains uneven. This review aimed to integrate published evidence, clinical experience, and international guidelines to provide pragmatic recommendations that can standardize IDH testing across healthcare systems. METHODS: A multidisciplinary panel synthesized data identified through 10 PICO-driven questions, critically appraised guideline statements from ESMO, EANO, NCC

Padlock Assay in Transthyretin Amyloidosis: A Feasibility Study.

INTRODUCTION: The ability to distinguish between transcripts that differ by a single nucleotide positions our padlock assay as a highly accurate imaging tool for detecting disorders associated with structural variations in the human genome. In this study, we evaluated the effectiveness of the padlock assay in identifying TTR gene variants in a case of transthyretin amyloidosis (ATTR), a rare multisystemic disease. ATTR may result from autosomal dominant mutations in the TTR gene or occur in a wild-type form. METHODS: We applied the padlock assay in combination with rolling circle amplificatio
