Recording proteome dynamics in the late-stage embryo at hour-timescale, spatial, and single-cell resolution with MEMBRYO.

Cell fate during development is directed by new gene expression states that replace prior ones. When and where a protein is first translated, and how long it will remain in the cell, dictate the timing and extent of a gene's phenotypic effect. Accessing protein synthesis and turnover information in the rapidly developing embryo remains a major challenge. Here we present MEMBRYO: a method for continuous stable isotope labeling (SILAC) of newly synthesized proteins throughout the live embryo at the hour-timescales of developmental phenotypes. We extend embryo culture into the late stages of orga

Distinct Complement Activation Profiles Between NELL1- and PLA2R-Associated Membranous Nephropathy: A Clinicopathological and Proteomic Study.

AIM: Primary membranous nephropathy (MN) is classified into antigen-defined subtypes, most commonly M-type phospholipase A2 receptor (PLA2R)-associated MN and neural epidermal growth factor-like 1 (NELL1)-associated MN. Whether complement activation differs between these subtypes remains unclear. This study compared their clinicopathological features and complement-related protein expression. METHODS: We retrospectively compared PLA2R-associated MN (n = 17) and NELL1-associated MN (n = 9), including five additional NELL1-associated MN cases from an external institution. Glomerular C3 and C4d

Plasma Proteome-Wide Mendelian Randomization with Multi-Layer Triangulation Identifies Druggable Targets for Uterine Leiomyoma.

BACKGROUND: Uterine leiomyoma (fibroids) is the most common benign tumor in women and the leading indication for hysterectomy, yet medical therapy remains limited and largely hormonal. Whether circulating proteins causally influence fibroid risk, and could therefore be repurposed as drug targets, has not been examined proteome-wide. METHODS: We performed cis-pQTL drug-target MR using plasma protein quantitative trait loci from the UK Biobank Pharma Proteomics Project (Olink; 2923 proteins; n=54,219). Uterine leiomyoma was the outcome in two GWAS: FinnGen R12 (42,107 cases/239,957 controls; di

Chemical proteomic identification of STUB1 as a direct target of benzophenone-3 reveals disrupted NRF2 signaling in chondrocytes.

Osteoarthritis (OA) is a common age-related degenerative joint disease, and emerging evidence implicates environmental chemical exposures as potential contributors. Benzophenone-3 (BP-3), a widely used ultraviolet filter frequently detected in human biospecimens, has been associated with increased OA risk, yet its direct molecular targets and mechanisms of cartilage toxicity remain unclear. Here, we applied an alkyne-tagged BP-3 probe combined with click chemistry-enabled chemical proteomics (SILAC-ABPP), transcriptomics, network toxicology, and experimental validation to investigate the molec

Salivary Extracellular Vesicle Proteome as a Molecular Bridge Between Periodontitis and Neurodegeneration: Mechanisms, Biomarkers, and Therapeutic Opportunities.

Periodontitis is a chronic inflammatory condition associated with systemic inflammation and an increased risk of neurodegenerative disorders. Salivary extracellular vesicles (EVs) carry molecular cargo in an enclosed form and could serve as a non-invasive platform to explore communication between the oral system and the brain. The review analyzes the current evidence on salivary EV proteomes, their mechanistic links to neurodegeneration, and their biomarker potential. This is a narrative review, and PRISMA-2020 reporting was used as a transparency tool only. The following keywords were used to

Deficient arsenic methylation and global proteomic reprogramming in human keratinocytes during arsenic-induced skin carcinogenesis.

Chronic inorganic arsenic (iAs) exposure affects > 220 million people worldwide and skin cancer is a hallmark of long-term iAs exposure. Limited information exists regarding arsenic methylation by human keratinocytes and how methylation influences skin carcinogenesis. Inorganic arsenite (iAsIII) and its methylated metabolites disrupt diverse zinc finger proteins, leading to differential toxicity patterns. We examined arsenic methylation capacity in non-malignant human keratinocytes and interrogated proteomic remodeling across three stages of iAsIII induced malignant transformation using the we

Proteins from platelet-enriched preparations as candidate biomarkers for major depressive disorder: An exploratory proteomic study.

Major depressive disorder (MDD) is a complex psychiatric disorder lacking objective clinical diagnostic biomarkers. Platelets express a variety of neuroactive proteins, including serotonin transporters and receptors, and are easily accessible in peripheral blood, making them a valuable surrogate tool for exploring molecular alterations underlying central nervous system diseases. This study aimed to screen proteins from platelet-enriched preparations as candidate biomarkers for distinguishing patients with MDD from healthy controls (HCs) and to preliminarily explore the potential biological mec

Cell-type-specific proximity labeling of organ secretomes reveals energy balance-dependent proteomic remodeling.

Intercellular communication is critical for maintaining organismal metabolic homeostasis. Here, we develop a method enabling temporally controlled, cell-type-specific labeling of secreted and membrane proteins in key metabolic tissues. The method employs a genetically encoded proximity-labeling strategy by targeting a Cre-dependent TurboID ligase to the endoplasmic reticulum (ER) in ES cell-derived mice. The expression of TurboID in hepatocytes, adipocytes, and B lymphocytes enabled the characterization of cell type-specific ER proteomes at baseline and in response to fasting, inflammation, an

Unveiling Diagnostic Biomarkers in Autism: A Comparative Proteome Analysis of CNTNAP2 Knockout Mice and Human ASD Patients.

Autism Spectrum Disorder (ASD) is a biologically heterogeneous neurodevelopmental condition, presenting a major barrier to the identification of robust and translatable molecular biomarkers. Here, we employ a cross-species proteomic framework to identify conserved protein signatures associated with ASD. Quantitative proteomic profiling of brain and serum from CNTNAP2 knockout mice, integrated with serum proteomes from individuals with ASD, revealed 132 proteins consistently dysregulated across species. Functional pathway analyses implicated coordinated alterations in lipid metabolism, synaptic

Cross-population proteome-wide mendelian randomization study identifies likely causal proteins for cardiovascular diseases.

Blood proteins may play causal roles in cardiovascular diseases (CVDs) such as heart failure (HF) and peripheral artery disease (PAD). Proteome-wide Mendelian randomization (MR) has been widely used to prioritize drug targets for CVD in European populations, but its application to non-European populations remains limited. We conducted a proteome-wide MR analysis to evaluate the potential causal effects of 2,922 plasma proteins on five CVDs-atrial fibrillation (AF), coronary artery disease (CAD), HF, ischemic heart disease (IHD), and PAD. Analyses were performed across African (n = 931), East A

Unveiling the mechanism of abdominal and transcranial ultrasound stimulation against DSS-induced colitis based on proteomic analysis.

Inflammatory bowel disease (IBD), particularly ulcerative colitis (UC), is increasingly recognized for its systemic effects, including neuroinflammation and cognitive deficits mediated through the gut-brain axis. This study investigates the potential mechanisms for treating UC with low-intensity pulsed ultrasound (LIPUS). A murine model of UC was established using 3% dextran sulfate sodium (DSS) in C57BL/6J mice. Disease progression was monitored via the Disease Activity Index (DAI). Histopathological evaluations were conducted using Hematoxylin and Eosin (H&E) staining. To elucidate molecular

Isolation and molecular-proteomic characterization of metallothionein-producing heavy metal-resistant bacteria for industrial wastewater bioremediation.

Industrial wastewater is a major source of heavy metal contamination, posing serious environmental and public health risks. In this study, indigenous heavy metal-resistant bacteria were isolated from industrial wastewater and evaluated for their bioremediation potential with a focus on metallothionein (MT) production. A total of 38 bacterial isolates were screened for resistance to lead, cadmium, and nickel, among which Pseudomonas aeruginosa and Bacillus spp. exhibited the highest tolerance levels. Three superior isolates (6M, 8M, and 21F) were selected based on minimum inhibitory and bacteri

'Jinju' Pomelo pollen enhances fruit set and development in Citrus maxima 'Tomentosa': physiological and proteomic associations.

BACKGROUND: Citrus maxima (Burm.) Merr. 'Tomentosa' ('Luchuan Juhong') is a valuable medicinal and edible germplasm, yet its commercial cultivation is severely constrained by strong self-incompatibility, which results in poor fruit set and excessive physiological fruit drop. While artificial cross-pollination can alleviate this limitation, the relative efficacy of different pollen donors and the underlying molecular mechanisms remain largely unknown. RESULTS: We evaluated four pomelo cultivars as pollen donors and identified 'Jinju' Pomelo as the most effective. Following 'Jinju' pollination,

Reproducibility-driven discovery and systematic benchmarking reveal a robust cerebrospinal fluid proteomic signature in Alzheimer's disease.

Numerous cerebrospinal fluid (CSF) proteomic signatures for Alzheimer's disease (AD) diagnosis and prognosis have been proposed. However, cross-cohort reproducibility and head-to-head comparison among signatures remain uncertain. We implemented a reproducibility-driven framework integrating systematic review, multi-cohort validation, and systematic benchmarking to prioritized robust biomarkers. Across eight discovery studies (n=759) we identified eleven consistently dysregulated proteins (termed PPAV11). In three independent validation cohorts (n=1,198), PPAV11 demonstrated high diagnostic acc

Proteomic profiling of plasma extracellular vesicles reveals a therapeutically targetable liver-heart axis in cardiac transplantation.

Extracellular vesicle-mediated interorgan communication represents a promising frontier in transplant immunology; however, its role in cardiac allograft rejection remains poorly characterized. We performed proteomic profiling of plasma-derived extracellular vesicles in a rat heterotopic heart transplantation model and identified a distinct liver-predominant protein signature during acute rejection, with antithrombin III (ATIII) emerging as a top candidate. Functional validation revealed that pharmacological extracellular vesicle inhibition intensified systemic and intragraft inflammation, wher

Exploratory Label-Free Proteomic Profiling of the Escherichia coli Response to Sub-Inhibitory CORM-3 Exposure.

Carbon monoxide-releasing molecules (CORMs) display promising antibacterial activity, yet their global cellular targets and underlying mechanisms remain incompletely understood. This study aimed to characterize the proteomic response of Escherichia coli MG1655 exposed to a sub-inhibitory concentration (10 µM, 40 min) of the ruthenium-based CORM-3 compared to its inactive counterpart, iCORM-3, in defined minimal medium. Utilizing label-free quantitative LC-MS/MS proteomics combined with differential abundance, functional annotation, and STRING-based network analyses, we explored treatment-assoc

Tissue-layer-resolved proteome landscape of Crohn's disease strictures highlights potential drivers of fibrosis progression.

The chronic inflammation of Crohn's disease frequently leads to fibrosis and muscular hypertrophy of the intestinal wall. This often culminates in strictures, a serious condition lacking directed therapy. Severe pathological changes occur in the submucosa and muscularis propria intestinal wall layers of strictures, yet stricture-associated proteome changes in these layers is unexplored. We perform unbiased proteomics on submucosa and muscularis propria microdissected from transmural sections of strictured and nonstrictured ileum. Proteome changes in strictured submucosa reflected a transition

Infectious diseases and sarcopenia-related phenotypes: A phenome-wide Mendelian randomization study with exploratory proteomic analysis.

Sarcopenia-related traits may be associated with infection-related disease liabilities, but broad phenome-wide genetic screening remains limited. We conducted a two-sample MR-PheWAS of more than 2000 FinnGen R12 phenome-wide endpoints against appendicular lean mass (ALM) and left-hand grip strength (HGS). Multiple testing was controlled using Benjamini-Hochberg false discovery rate (BH-FDR) correction applied separately to 2317 ALM and 2307 HGS primary-estimator tests. Twenty-one ALM endpoints and two HGS endpoints were FDR-significant; the two HGS endpoints were height and weight quantitative
