Novel genes involved in pathophysiology of gonadotropin-dependent adrenal tumors in mice.

Specific inbred strains and transgenic inhibin-α Simian Virus 40 T antigen (inhα/Tag) mice are genetically susceptible to gonadectomy-induced adrenocortical neoplasias. We identified altered gene expression in prepubertally gonadectomized (GDX) inhα/Tag and wild-type (WT) mice. Besides earlier reported Gata4 and Lhcgr, we found up-regulated Esr1, Prlr-rs1, and down-regulated Grb10, Mmp24, Sgcd, Rerg, Gnas, Nfatc2, Gnrhr, Igf2 in inhα/Tag adrenal tumors. Sex-steroidogenic enzyme genes expression (Srd5a1, Cyp19a1) was up-regulated in tumors, but adrenal-specific steroidogenic enzyme (Cyp21a1, Cy

Quorum-sensing regulators in Gram-positive bacteria: 'cherchez le peptide'.

Gram-positive bacteria can regulate gene expression at the population level via a mechanism known as quorum sensing. Oligopeptides serve as the signaling molecules; they are secreted and then are either detected at the bacterial surface by two-component systems or reinternalized via an oligopeptide transport system. In the latter case, imported peptides interact with cognate regulators (phosphatases or transcriptional regulators) that modulate the expression of target genes. These regulators help control crucial functions such as virulence, persistence, conjugation and competence and have been

Insights into the epitranscriptomic role of N6-methyladenosine on aging skeletal muscle.

The modification of RNA through the N6-methyladenosine (m6A) has emerged as a growing area of research due to its regulatory role in gene expression and various biological processes regulating the expression of genes. m6A RNA methylation is a post-transcriptional modification that is dynamic and reversible and found in mRNA, tRNA, rRNA, and other non-coding RNA of most eukaryotic cells. It is executed by special proteins known as "writers," which initiate methylation; "erasers," which remove methylation; and "readers," which recognize it and regulate the expression of the gene. Modification by

Gene Expression Analysis from Specific Root Cell Types.

In plant roots, the diversity of tissues along the radial axis and of developmental stages along the longitudinal axis implies a highly dynamic and heterogeneous gene expression. Many master regulators of gene expression exhibit distinctive temporal expression patterns or are restricted to specific cell types, making whole-root molecular analyses insufficient to resolve their roles in developmental and physiological processes. Here, we report a protocol for fluorescence-activated cell sorting (FACS)-coupled RNA sequencing to analyze, reconstruct, and ultimately dissect the gene regulatory netw

Identification of genes controlling grain size in barley through RNA-seq and weighted gene co-expression network analysis.

To elucidate the molecular mechanisms underlying grain size formation in barley, this study selected two distinct barley cultivars with significant differences in grain dimensions: the large-grained cultivar 'jianglinhuang' and the small-grained cultivar 'heiseyeqingke'. We conducted a comprehensive comparative analysis by integrating phenotypic measurements with RNA-seq data to elucidate molecular-level differences between barley varieties with distinct grain sizes. The study focused on three critical grain developmental stages. Dynamic phenotypic monitoring revealed that grain length and thi

Identification of candidate biomarkers for GBM based on WGCNA.

Glioblastoma multiforme (GBM), the most aggressive form of primary brain tumor, poses a considerable challenge in neuro-oncology. Despite advancements in therapeutic approaches, the prognosis for GBM patients remains bleak, primarily attributed to its inherent resistance to conventional treatments and a high recurrence rate. The primary goal of this study was to acquire molecular insights into GBM by constructing a gene co-expression network, aiming to identify and predict key genes and signaling pathways associated with this challenging condition. To investigate differentially expressed genes

Characterization of a gene regulatory network underlying astringency loss in persimmon fruit.

Transcriptome analysis of a persimmon population segregating for an astringency trait in fruit suggested central roles for a limited number of transcriptional regulators in the loss of proanthocyanidin accumulation. Persimmon (Diospyros kaki; 2n = 6x = 90) accumulates a large amount of proanthocyanidins (PAs) in its fruit, resulting in an astringent taste. Persimmon cultivars are classified into four types based on the nature of astringency loss and the amount of PAs at maturity. Pollination constant and non-astringent (PCNA)-type cultivars stop accumulating PAs in the early stages of fruit de

Investigation of genes in chronic and acute morphine-treated mice using microarray datasets.

Morphine is a psychoactive medication that is used as a standard analgesic treatment to relieve pain in clinics. Many patients rely on chronic or acute treatment of morphine to treat pain. However, morphine is a narcotic and has a reverse effect when inappropriately used. Therefore, it is necessary to study chronic and acute morphine treatment to improve pain relief. In this study, differentially expressed genes of acute and chronic morphine-treated mice were identified using Array Express datasets. The genes that were associated with these two types of morphine treatment are discussed. A co-e

The Arabidopsis PEX12 gene is required for peroxisome biogenesis and is essential for development.

Peroxisomes perform diverse and vital functions in eukaryotes, and abnormalities in peroxisomal function lead to severe developmental disorders in humans. Peroxisomes are also involved in a wide array of physiological and metabolic functions unique to plants, yet many aspects of this important organelle are poorly understood. In yeast and mammals, various steps in peroxisome biogenesis require the function of peroxin (PEX) proteins, among which PEX12 is a RING finger peroxisomal membrane protein involved in the import of matrix proteins. To investigate the role of PEX12 in plants, we identifie

Genomic instability induced by ionizing radiation.

Genomic instability is characterized by the increased rate of acquisition of alterations in the mammalian genome. These changes encompass a diverse set of biological end points including karyotypic abnormalities, gene mutation and amplification, cellular transformation, clonal heterogeneity and delayed reproductive cell death. The loss of stability of the genome is becoming accepted as one of the most important aspects of carcinogenesis, and the numerous genetic changes associated with the cancer cell implicate genomic stability as contributing to the neoplastic phenotype. Multiple metabolic p

Genome-wide identification of the PIF gene family in blueberry reveals VcPIF7 as a far red light-induced repressor of fruit ripening.

Phytochrome-interacting factors (PIFs) are a family of basic helix-loop-helix (bHLH) transcription factors that serve as central integrators of light signaling and developmental programs. Although PIFs have been well characterized in model species, their genome-wide landscape in blueberry (Vaccinium duclouxii) and the mechanisms by which they regulate fruit ripening have not been fully explored. Here, systematic analysis of the V. duclouxii genome identified eight VcPIF genes, which were comprehensively characterized with respect to their physicochemical properties, evolutionary relationships,

bayesReact: expression-coupled regulatory motif analysis detects microRNA activity across cancers, tissues, and at the single-cell level.

Gene regulatory mechanisms control cell differentiation and homeostasis but are often undetectable, particularly at the single-cell level. We introduce bayesReact, which quantifies regulatory activities from bulk or single-cell omics data. It is based on an unsupervised generative model, exploiting the fact that each regulator typically targets many genes sharing a sequence motif. Using mRNA expression data, we illustrate and evaluate bayesReact on microRNAs (miRNAs). It outperforms existing methods on sparse bulk data and improves activity inference on single-cell data. Inferred miRNA activit

Uncovering a role for METTL13 in malignant transformation of human hematopoietic stem cells and in the progression of pediatric leukemia.

Post-transcriptional RNA modifications, such as N6-methyladenosine (m6A) methylation and adenosine to inosine (A-to-I) editing, are critical regulators of hematopoietic stem cell (HSC) self-renewal and differentiation, yet their precise contributions to malignant transformation are not fully elucidated. In this study, we uncovered the epitranscriptomic landscape caused by knockdown of genes from the methyltransferase (METTL)-family in hematopoietic stem and progenitor cells (HSPCs). We identified both converging and distinct effects of METTL3 and METTL14, known members of the m6A writer comple

Upregulation of an Epithelial miRNA Is Associated with Immune Evasion in Progressive Bronchial Premalignant Lesions.

Bronchial premalignant lesions (PML), precursors of lung squamous cell carcinoma, have distinct molecular subtypes. The proliferative subtype, enriched with bronchial dysplasia, had decreased expression of an antigen-processing/presentation gene coexpression module in progressive/persistent versus regressive PMLs, suggesting a functional impact of these genes on immune evasion. In this study, we performed miRNA sequencing, miRNA in situ hybridization, and spatial proteomics of bronchial biopsies from patients at high risk for lung cancer. An miRNA-gene network analysis identified hsa-miR-149-5

Genotype-phenotype correlations and putative modifier genes in SYNGAP1 Encephalopathy.

Synaptic Ras GTPase-Activating Protein 1 (SynGAP) is a key regulator of synaptic plasticity, neurodevelopment, and neuronal circuit function. It is encoded by the SYNGAP1 gene, in which de novo dominant pathogenic variants are a major cause of SYNGAP1 Encephalopathy, a rare neurodevelopmental disorder characterised by intellectual disability, epilepsy, autistic traits, and other clinical manifestations. While some genetic studies have reported genotype-phenotype correlations in this condition, our understanding of how specific genetic variants contribute to the heterogeneous clinical symptoms

Switching apo- and holo-IscR control of LcrF alters how iron and oxygen regulate Yersinia virulence factors.

Iron and oxygen availability fluctuate spatially across mammalian tissues as well as temporally during bacterial infection. The [2Fe-2S] cluster-coordinating transcription factor IscR senses changes in iron and oxygen levels and plays a pivotal role in how Yersinia, Salmonella, and Vibrio regulate critical virulence genes, like the type III secretion system (T3SS). We previously showed that clusterless apo-IscR promotes expression of the Yersinia pseudotuberculosis T3SS master regulator LcrF by binding a type 2 IscR-binding motif in the lcrF promoter, thereby facilitating T3SS expression and d

A single-nucleus transcriptomic atlas reveals distinct cell identities and key regulators of cellular differentiation during early rice seed development.

The early morphogenesis of the embryo and endosperm sets the upper limit of rice grain yield; yet, the cellular dynamics and regulatory mechanisms underlying this critical stage remain largely elusive. Here, we present a single-cell atlas of developing rice seeds based on single-nucleus RNA sequencing of 67,922 high-quality nuclei from rice caryopses. Integration with bulk RNA-seq, in situ hybridization, and promoter-GUS staining enabled systematic cell-type annotation and revealed a distinct population of embryo-endosperm interface (EEI) cells occupying the boundary between the developing emb

Single-blastomere transcriptomics identifies NR5A2-associated metabolic genes during porcine zygotic genome activation.

NR5A2 is a key regulator of zygotic genome activation (ZGA), which primarily takes place at the 4-8-cell stage in porcine embryos; however, its associated metabolic programs remain largely uncharacterized. In this study, single-blastomere RNA sequencing was performed using Smart-seq2 in 8-cell-stage porcine embryos derived from in vitro fertilization (IVF) or somatic cell nuclear transfer (SCNT). Based on the bimodal expression pattern of NR5A2, individual blastomeres were categorized into NR5A2-active and NR5A2-inactive groups. Differential expression analysis identified 46 differentially exp

The innate immune adaptor protein STING modulates lipid metabolism in an AMPK-dependent manner in Tribolium castaneum.

Stimulator of interferon genes (STING) not only plays an important role in innate immunity, but also acts as a regulator of lipid metabolism in insects. AMP-activated protein kinase (AMPK) serves as a crucial cellular energy sensor that regulates lipid homeostasis. However, the interplay between STING and AMPK remains largely unknown in insects. In this study, STING was cloned from Tribolium castaneum. Spatial-temporal expression analysis revealed that TcSTING was highly expressed in the fat body and in 7-day-old adult females, respectively. Knockdown of TcSTING significantly reduced TAG level
