Rapid and reliable molecular diagnosis of oculopharyngeal muscular dystrophy: a cost-effective alternative for PABPN1 gene (GCN)n repeat analysis.

Oculopharyngeal Muscular Dystrophy (OPMD) is a late-onset autosomal dominant disorder caused by an abnormal (GCN)n trinucleotide repeat expansion in exon 1 of the polyadenylate-binding protein nuclear 1 (PABPN1) gene. This expansion increases the polyalanine tract from a normal 10 to 11-18 repeats, leading to progressive muscle weakness. We evaluated the advantages of fragment analysis via a capillary electrophoresis system using a Gelbot device as a cost-effective alternative to Sanger sequencing for determining (GCN)n repeat numbers. A total of 90 genomic DNA samples primarily analyzed by Sa

Virulence and resistance gene analysis of Rothia nasimurium by whole gene sequencing.

A batch of sheep in a sheep farm in Xinjiang, China, died suddenly; a bacterial strain was isolated from the abdominal fluid of the sick and dead sheep, and identified as Rothia nasimurium by 16S sequencing, and the strain Y1 was subjected to drug sensitivity test with Draft gene sequencing. The results of the drug sensitivity test revealed the strain's resistance to 9 antibiotics, with sensitivity exhibited solely towards amikacin and vancomycin. Phylogenetic tree analysis confirmed that it was related to Rothia nasimurium strain E1706032 and Rothia sp.SD9660Na. The draft genome sequencing re

First Transcriptome Analysis of Iranian Scorpion, Mesobuthus Eupeus Venom Gland.

Scorpions are generally an important source of bioactive components, including toxins and other small peptides as attractive molecules for new drug development. Mesobuthus eupeus, from medically important and widely distributed Buthidae family, is the most abundant species in Iran. Researchers are interesting on the gland of this scorpion due to the complexity of its venom. Here, we have analyzed the transcriptome based on expressed sequence tag (EST) database from the venom tissue of Iranian M. eupeus by constructing a cDNA library and subsequent Sanger sequencing of obtained inserts. Sixty-t

Exome capture sequencing reveals new insights into hepatitis B virus-induced hepatocellular carcinoma at the early stage of tumorigenesis.

Hepatocellular carcinoma (HCC), the most common type of liver cancer, is the third primary cause of cancer-related mortality worldwide. The molecular mechanisms underlying the initiation and formation of HCC remain obscure. In the present study, we performed exome sequencing using tumor and normal tissues from 3 hepatitis B virus (HBV)-positive BCLC stage A HCC patients. Bioinformatic analysis was performed to find candidate protein-altering somatic mutations. Eighty damaging mutations were validated and 59 genes were reported to be mutated in HBV-related HCCs for the first time here. Further

Altered subcellular localization of suppressin, a novel inhibitor of cell-cycle entry, is an independent prognostic factor in colorectal adenocarcinomas.

PURPOSE: Suppressin (SPN), a novel inhibitor of the entry into the cell cycle, has properties of a tumor suppressor gene; however, its role in the development and progression of a human malignancy is not studied. Therefore, we evaluated the status of spn and its prognostic value in human colorectal adenocarcinoma (CRC). EXPERIMENTAL DESIGN: Inhibition of cell proliferation by exogenous/extracellular SPN was assessed by [(3)H]thymidine incorporation. The genetic status of spn in two colon cancer cell lines (LS180 and WiDr) and in a human CRC was determined using direct cDNA sequencing techniqu

Analysis of the Phenotype and Gene Mutations of Two Families With Combined Mutations of Anticoagulant Protein Genes.

BACKGROUND: AT and PC are key components of the anticoagulant system. Mutations in their encoding genes, SERPINC1 and PROC, can lead to insufficient protein levels or impaired function, thereby increasing an individual's susceptibility to venous thromboembolism (VTE). In this study, we describe the clinical characteristics and functional effects of compound heterozygous mutations in SERPINC1 and PROC in two pedigrees. METHODS: Anticoagulant protein activity and antigen levels were evaluated in family members. Targeted sequencing was performed using next-generation sequencing (NGS) and CNVplex

In-depth analysis of cystic fibrosis cases caused by CFTR gene variation and research on the prediction and simulation of the impact on protein function.

BACKGROUND: Cystic fibrosis (CF) is caused by CFTR gene mutations. Its diagnosis mainly depends on genetic and sweat chloride tests, but the complexity of these mutations challenges diagnosis. METHODS: This paper reports a new case of a Chinese child with cough and wheezing, suspected of having CF. Trio whole-exome sequencing for the pedigree was carried out to detect CFTR gene mutations. Five tools, namely Mutation Taster, PolyPhen-2, SIFT, FATHMM, and PROVEAN, were used to predict the impacts of mutations on protein function. AlphaFold was employed to predict protein structures, and GROMACS

Emerging variants, unique phenotypes, and transcriptomic signatures: an integrated study of COASY-associated diseases.

OBJECTIVE: COASY, the gene encoding the bifunctional enzyme CoA synthase, which catalyzes the last two reactions of cellular de novo coenzyme A (CoA) biosynthesis, has been linked to two exceedingly rare autosomal recessive disorders, such as COASY protein-associated neurodegeneration (CoPAN), a form of neurodegeneration with brain iron accumulation (NBIA), and pontocerebellar hypoplasia type 12 (PCH12). We aimed to expand the phenotypic spectrum and gain insights into the pathogenesis of COASY-related disorders. METHODS: Patients were identified through targeted or exome sequencing. To unrav

Integrating Single-Cell Transcriptome and Network Analysis to Characterize the Therapeutic Response of Chronic Myeloid Leukemia.

Chronic myeloid leukemia (CML) is a myeloproliferative disease characterized by a unique BCR-ABL fusion gene. Tyrosine kinase inhibitors (TKIs) were developed to target the BCR-ABL oncoprotein, inhibiting its abnormal kinase activity. TKI treatments have significantly improved CML patient outcomes. However, the patients can develop drug resistance and relapse after therapy discontinues largely due to intratumor heterogeneity. It is critical to understand the differences in therapeutic responses among subpopulations of cells. Single-cell RNA sequencing measures the transcriptome of individual c

Genomic Characteristics and E Protein Bioinformatics Analysis of JEV Isolates from South China from 2011 to 2018.

Japanese encephalitis is a mosquito-borne zoonotic epidemic caused by the Japanese encephalitis virus (JEV). JEV is not only the leading cause of Asian viral encephalitis, but also one of the leading causes of viral encephalitis worldwide. To understand the genetic evolution and E protein characteristics of JEV, 263 suspected porcine JE samples collected from South China from 2011 to 2018 were inspected. It was found that 78 aborted porcine fetuses were JEV-nucleic-acid-positive, with a positive rate of 29.7%. Furthermore, four JEV variants were isolated from JEV-nucleic-acid-positive material

High-quality reference genome of Fasciola gigantica: Insights into the genomic signatures of transposon-mediated evolution and specific parasitic adaption in tropical regions.

Fasciola gigantica and Fasciola hepatica are causative pathogens of fascioliasis, with the widest latitudinal, longitudinal, and altitudinal distribution; however, among parasites, they have the largest sequenced genomes, hindering genomic research. In the present study, we used various sequencing and assembly technologies to generate a new high-quality Fasciola gigantica reference genome. We improved the integration of gene structure prediction, and identified two independent transposable element expansion events contributing to (1) the speciation between Fasciola and Fasciolopsis during the

Improving transcriptome de novo assembly by using a reference genome of a related species: Translational genomics from oil palm to coconut.

The palms are a family of tropical origin and one of the main constituents of the ecosystems of these regions around the world. The two main species of palm represent different challenges: coconut (Cocos nucifera L.) is a source of multiple goods and services in tropical communities, while oil palm (Elaeis guineensis Jacq) is the main protagonist of the oil market. In this study, we present a workflow that exploits the comparative genomics between a target species (coconut) and a reference species (oil palm) to improve the transcriptomic data, providing a proteome useful to answer functional o

Single-nucleus RNA sequencing revealed ribosomal genes expression defines the cellular state of oligodendrocytes and precursor cells in post-mortem ischemia mouse brains.

Accurate cell atlas analysis using single-nucleus RNA-seq (snRNA-seq) is highly influenced by RNA quality, with post-mortem interval (PMI) being a major factor. Thus, deciphering the non-cell-autonomous effects induced by PMI is critical for understanding the cellular and molecular disruptions it triggers. Here, we investigated the impact of PMI on cellular composition and gene expression using snRNA-seq of post-mortem mouse brain tissues. Samples were allowed to decay at 25 °C for varying durations prior to sequencing, covering a comprehensive range of RNA integrity number (RIN) values. Our r

Molecular characterization of environmental and clinical echovirus 6 isolates from Poland, 2006-2014.

The aim of this study was to investigate the genetic variability of echovirus 6 (E6) isolates from environmental samples and clinical cases of aseptic meningitis from 2006 to 2014. The analysis of the VP1 region showed the extensive diversity (up to 18.8%) and revealed that E6 circulating in Poland belong to four groups. Environmental strains clustered in three groups excepting the 2012 outbreak group, which shows the sudden introduction of new epidemic variant with Asiatic origin. Data from the study established relationships of E6 from Poland with previously characterized strains and confirm

Report of two brothers with short stature, microcephaly, mental retardation, and retinoschisis-A new mental retardation syndrome?

Involvement of genes on the X-chromosome as a cause of mental retardation has been recognized for a long time. X-linked phenotypes of mental retardation have been divided into non-syndromic and syndromic based on associated manifestations. At present, more than 140 syndromic X-linked mental retardation (XLMR) conditions have been reported and a causative gene mutation has been identified in almost half of these. Here, we report on two brothers with short stature, microcephaly, severe mental retardation, and retinoschisis. Results of karyotype analysis, fragile-X and neuroimaging studies were n
