Characterization of the interactions between Codanin-1 and C15Orf41, two proteins implicated in congenital dyserythropoietic anemia type I disease.

BACKGROUND: Congenital dyserythropoietic anemia type I (CDA I), is an autosomal recessive disease with macrocytic anemia in which erythroid precursors in the bone marrow exhibit pathognomonic abnormalities including spongy heterochromatin and chromatin bridges. We have shown previously that the gene mutated in CDA I encodes Codanin-1, a ubiquitously expressed and evolutionarily conserved large protein. Recently, an additional etiologic factor for CDA I was reported, C15Orf41, a predicted nuclease. Mutations in both CDAN1 and C15Orf41 genes results in very similar erythroid phenotype. However,

Protein abundances can distinguish between naturally-occurring and laboratory strains of Yersinia pestis, the causative agent of plague.

The rapid pace of bacterial evolution enables organisms to adapt to the laboratory environment with repeated passage and thus diverge from naturally-occurring environmental ("wild") strains. Distinguishing wild and laboratory strains is clearly important for biodefense and bioforensics; however, DNA sequence data alone has thus far not provided a clear signature, perhaps due to lack of understanding of how diverse genome changes lead to convergent phenotypes, difficulty in detecting certain types of mutations, or perhaps because some adaptive modifications are epigenetic. Monitoring protein ab

Exploring the diverse binding ability of SARS-CoV-2 variant RBDs to different antibody classes: a computational study.

The receptor-binding domain (RBD) of the SARS-CoV-2 spike protein is highly immunogenic and structurally dynamic, resulting from continuous evolution and mutations that reshape its antigenic landscape. This study aims to investigate the binding profile between the RBD and four neutralizing antibodies, including class 1 (VIR-7229, S2E12, and OMI-42), class 2 (ZCB11), class 3 (S309), and class 4 (SA55), using computational approaches. These six RBD complexes were subjected to molecular dynamics simulation, and the binding free energy was estimated using the MM-PBSA method. Our results revealed t

Effect of Polyphosphoric Acid on the Coupled Aging Behavior of SBR-Modified Asphalt Under Intense UV Radiation and Large Temperature Differences.

Asphalt pavements in high-altitude cold regions are subjected to the coupled effects of intense ultraviolet (UV) radiation and large temperature differences, which accelerate the oxidative aging and cracking of styrene-butadiene rubber-modified asphalt (SBR-MA), severely compromising their service durability. To improve aging resistance, polyphosphoric acid (PPA) was incorporated into SBR-MA to produce a PPA/SBR-modified binder (PPA/SBR-MA). This study systematically investigated the multiscale evolution of rheological properties, chemical structure, molecular weight distribution, nanoscale mo

Acquired pericentric inversion of der(9) with BCR and ABL1 codeletion in chronic myeloid leukemia: a rare cytogenetic finding from Mali.

BACKGROUND: Chronic myeloid leukemia (CML) is defined by the presence of the BCR::ABL1 fusion gene resulting from the t(9;22)(q34;q11.2) translocation. In addition to this primary rearrangement, secondary chromosomal abnormalities involving chromosomes 9 and 22 may arise during clonal evolution and influence disease progression and response to therapy. Pericentric inversion of chromosome 9 is usually regarded as a constitutional variant. However, when acquired in CML, particularly involving the derivative chromosome 9, it represents a rare secondary abnormality whose biological and clinical si

Molecular cytogenetic analysis in Pseudorasbora parva (Cypriniformes: Gobionidae)-important invasive fish species in Türkiye.

Topmouth gudgeon Pseudorasbora parva is a small invasive cyprinid fish widely distributed across Eurasia, including Türkiye. Although extensive, the available cytogenetic data from Asian populations is confined to standard karyotyping. Here we present the first molecular cytogenetic characterization of P. parva by analyzing the population from the Sakarya spring (Eskişehir Province, Türkiye). The aim was to examine the chromosomal organization and distribution of selected repetitive DNA sequences and this way to provide novel insights into karyotype evolution within Gobionidae and evaluate the

Severe hypereosinophilia and eosinophilic myocarditis during secondary plasma cell leukemia: evidence of a paraneoplastic manifestation of aggressive myeloma evolution.

Secondary plasma cell leukemia (sPCL) represents one of the most aggressive forms of Multiple Myeloma (MM) progression and remains associated with poor outcomes despite the availability of novel immunotherapeutic approaches. Severe hypereosinophilia is exceptionally rare in plasma cell neoplasms and may occasionally occur as a paraneoplastic manifestation of aggressive disease biology. In selected cases, eosinophilic infiltration can result in life-threatening organ damage, particularly involving the cardiovascular system. We report the case of a 40-year-old woman with IgG lambda MM who achiev

From immune evasion to broad in silico binding: computational optimization of SARS-CoV-2 RBD-targeting nanobody.

INTRODUCTION: The rapid evolution of SARS-CoV-2 Omicron variants highlights the urgent need for therapeutic strategies that can target viral evolution and leverage host immune recognition mechanisms. This study uses molecular dynamics (MD) simulations to analyze the immune evasion mechanisms of class 1 nanobodies against emerging SARS-CoV-2 variants, and to develop an efficient in silico pipeline for rapid affinity optimization. METHODS: We employed MD simulations and binding free energy calculations to investigate the immune evasion mechanisms of four class 1 nanobodies (R14, DL4, VH ab6, an

Evolutionary dynamics in gut-colonizing Candida glabrata during caspofungin therapy: Emergence of clinically important mutations in sphingolipid biosynthesis.

Invasive fungal infections are associated with high mortality, which is exacerbated by the limited antifungal drug armamentarium and increasing antifungal drug resistance. Echinocandins are a frontline antifungal drug class targeting β-glucan synthase (GS), a fungal cell wall biosynthetic enzyme. Echinocandin resistance is generally low but increasing in species like Candida glabrata, an opportunistic yeast pathogen colonizing human mucosal surfaces. Mutations in GS-encoding genes (FKS1 and FKS2 in C. glabrata) are strongly associated with clinical echinocandin failure, but epidemiological stu

The origin and structural evolution of de novo genes in Drosophila.

Although previously thought to be unlikely, recent studies have shown that de novo gene origination from previously non-genic sequences is a relatively common mechanism for gene innovation in many species and taxa. These young genes provide a unique set of candidates to study the structural and functional origination of proteins. However, our understanding of their protein structures and how these structures originate and evolve are still limited, due to a lack of systematic studies. Here, we combined high-quality base-level whole genome alignments, bioinformatic analysis, and computational st

Adaptation to volumetric compression drives hepatoblastoma cells to an apoptosis-resistant and invasive phenotype.

UNLABELLED: Liver cancer involves tumor cells rapidly growing within a packed tissue environment. Patient tumor tissues reveal densely packed and deformed cells, especially at tumor boundaries, indicative of physical crowding and compression. It is not well understood how these physical signals modulate tumor evolution and therapeutic susceptibility. Here we investigate the impact of volumetric compression on liver cancer (HepG2) behavior. We find that conditioning cells under a highly compressed state leads to major transcriptional reprogramming, notably the loss of hepatic markers, the epith

Prevalence and genetic diversity of multidrug-resistant Salmonella Typhimurium monophasic variant in a swine farm from China.

Salmonella 4,[5],12:i:-, a monophasic variant of S. Typhimurium, has become a global serovar causing animal and human infections since its first emergence in the late 1980's. Several previous studies showed the increasing prevalence of S. 4,[5],12:i:- in China, most of which were from swine with multidrug resistance (MDR) profiles. However, the molecular characteristic and evolution of S. 4,[5],12:i:- in the same swine farm are still unknown. In this study, a total of 54 S. enterica strains were isolated from different fattening pigs aged 1, 3, and 6 months, most of which belonged to S. 4,[5],

Three-dimensional nuclear telomere architecture and differential expression of aurora kinase genes in chronic myeloid leukemia to measure cell transformation.

BACKGROUND: Telomere dysfunction results in aneuploidy, and ongoing chromosomal abnormalities. The three-dimensional (3D) nuclear organization of telomeres allows for a distinction between normal and tumor cells. On the other hand, aurora kinase genes (AURKA and AURKB) play an important role regulating the cell cycle. A correlation between overexpression of aurora kinase genes and clinical aggressiveness has been demonstrated in different types of neoplasias. To better understand cellular and molecular mechanisms of CML evolution, it was examined telomere dysfunction (alterations in the 3D nuc

Glycoprotein-G-gene-based molecular and phylogenetic analysis of rabies viruses associated with a large outbreak of bovine rabies in southern Brazil.

A large outbreak of hematophagous-bat-associated bovine rabies has been occurring in Rio Grande do Sul (RS), the southernmost Brazilian state, since 2011, with official estimates exceeding 50,000 cattle deaths. The present article describes a genetic characterization of rabies virus (RABV) recovered from 59 affected cattle and two sheep, from 56 herds in 16 municipalities (2012-2016). Molecular analysis was performed using the nucleotide (nt) and predicted amino acid (aa) sequences of RABV glycoprotein G (G). A high level of nt and aa sequence identity was observed among the examined G sequenc
